Identification of DNA polymorphisms in the field bean ( Glycine soza S. and Z. ) using RAPD markers (RAPD 표지인자를 이용한 돌콩 DNA 다형현상 분석)

  • Six field bean (GI-vcine soza S and Z ) plants were examined for their genetic polymorphisms and intraspecific variations using randomly amplified polymorphic DNA(RAPD) markers. In RAPD analysis of 5 random primers (Rp-1, Rp2, Rp-3, Rp-4, Rp-5), 30 of total 155 bands obtained kom 5 primers were polymorphic and sizes of polymirphic band ranged between 0.5 and 3.0 kb. Number of bands amplyfied per primer was varied from 2 to 11 and average number was 6.0. Genetic variation of intraspecies in the samples of six region was ranged behveen 11 to 25 percent, and genetic similarity among intraspecies was ranged from 0.69 to 0.78. In pairwise genetic similarity test of six field bean plants, Mun and Hoj showed highest coefficient of genetic similarity as 0.67, whereas Sin and Hoj was lowest as 0.45. According to the genetic similarity, the level of intraspecific variation is higher than that of regional distance in GI-vcine soza.

Genetic Diversity of Barley Cultivars as Revealed by SSR Masker

  • Allelic diversity of 44 microsatellite marker loci originated from the coding regions of specific genes or the non-coding regions of barley genome was analyzed for 19 barley genotypes. Multi-allelic variation was observed at the most of marker loci except for HVM13, HVM15, HVM22, and HVM64. The number of different alleles ranged from 2 to 12 with a mean of 4.0 alleles per micro-satellite. Twenty-one alleles derived from 10 marker loci are specific for certain genotypes. The level of polymorphism (Polymorphic Information Content, PIC) based on the band pattern frequencies among genotypes was relatively high at the several loci such as HVM3, HVM5, HVM14, HVM36, HVM62 and HVM67. In the cluster analysis using genetic similarity matrix calculated from microsatellite-derived DNA profiles, two major groups were classified and the spike-row type was a major factor for clustering. Correlation between genetic similarity matrices based on microsatellite markers and pedigree data was highly significant ($r=0.57^{**}$), but these two parameters were moderately associated each other. On the other hand, RAPD-based genetic similarity matrix was more highly associated with microsatellite-based genetic similarity ($r=0.63^{**}$) than coefficient of parentage.

  • The RAPD data were used to assess genetic similarity among f grape cultivars. Of the 100 random primers tested on genomic DNA, 10 primers could be selected for Benetic analysis, and the selected primers generated a total of 115 distinct amplification fragments. A similarity matrix was constructed on the basis of the presence or absence of bands. The 7 grape cultivars analyzed with UPGMA were clustered into two groups of A and B. The similarity coefficient value of cultivars was high. The mean similarity index for all pairwise comparisons was 0.851, and ranged from 0.714 ('Rosaki' and 'Black Olympia') to 0.988 ('Kyoho' and 'Daebong'). After due consideration of differences in cultural and morphological characteristics of these two theoretically identical cultivars, it could be deduced that 'Daebong' is a bud sport of 'Kyoho' cultivar.

Development of a Personalized Similarity Measure using Genetic Algorithms for Collaborative Filtering

  • Collaborative filtering has been most popular approach to recommend items in online recommender systems. However, collaborative filtering is known to suffer from data sparsity problem. As a simple way to overcome this problem in literature, Jaccard index has been adopted to combine with the existing similarity measures. We analyze performance of such combination in various data environments. We also find optimal weights of factors in the combination using a genetic algorithm to formulate a similarity measure. Furthermore, optimal weights are searched for each user independently, in order to reflect each user's different rating behavior. Performance of the resulting personalized similarity measure is examined using two datasets with different data characteristics. It presents overall superiority to previous measures in terms of recommendation and prediction qualities regardless of the characteristics of the data environment.

  • This study was conducted to analyze genetic characteristics of Korean Native Chicken three lines classified on the basis of the feather color and appearance (Red, Yellow, and Black) using DNA fingerprinting method. To estimate the genetic relatedness among breeds and similarities within breeds, we collected blood samples from Korean Native Chicken (KNC), Rhode Island Red (RIR), White Leghorn (WL), and Cornish(CN) and obtained genomic DNA from the blood of 10 individuals randomly selected within the breeds and lines. The genomic DNA samples were digested with restriction enzymes (Hinf J, Hae Ill) and hybridized with various probes (Jeffreys' probes 33.15, 33.6 and M13) after Southern transfer. Genetic similarities within breeds were characterized by band sharing (BS) value, estimated by the DFP band pattern between the pair of lanes. BS values within WL, RIR, and KNC were 0.82, 0.70 and 0.56, respectively. Relative genetic diversity (BS value) of KNC was higher than those two breeds (WL, RIR). Estimation of genetic similarity between KNC lines and control breed (RIR) was 0.32, whereas similarity within KNC lines (6 groups) was 0.50. In this analysis, KNC was showed to have a highly genetic diver-sity at the DNA level, and to be closer in genetic distance to RIR (0.67) than any other breeds.

DNA Fingerprinting of Rice Cultivars using AFLP and RAPD Markers

  • This experiment was conducted to evaluate genetic variation in 48 rice accessions (Oryza sativa L.) using AFLP and RAPD markers. For AFLP, a total of 928 bands were generated with 11 primer combinations and 327 bands (35.2%) of them were polymorphic among 48 accessions. In RAPD analyses using 22 random primers 145 bands were produced, and 121 (83.4%) were polymorphic among 48 accessions. Each accession revealed a distinct fingerprint by two DNA marker systems. Cluster analysis using AFLP-based genetic similarity tended to classify rice cultivars into different groups corresponding to their varietal types and breeding pedigrees, but not using RAPD-based genetic similarity. The AFLP marker system was more sensitive than RAPD in fingerprinting of rice cultivars with narrow genetic diversity.

  • Five broiler chicken lines, namely HC, BPB2, CPB2, PB2 and UM1, involving in a selection program and differing in selection intensity and genetic background, were screened for randomly amplified polymorphic DNA (RAPD) polymorphism using 10 selected decamer primers. Nine primers amplified the genomic DNA, generating 200 to 2,500 bp and all detected polymorphism between lines. Out of 74 bands scored using these primers, 34 (50.0%) were found to be polymorphic. The number of polymorphic loci ranged from 3 to 6 with an average of 4.33. Lines differed considerably for within-population genetic similarity estimated by band frequency (WS = 93.55 to 99.25). Between-line genetic similarity estimates based on band sharing as well as on band frequency ranged from 71.35 to 86.45 and from 73.38 to 87.68, respectively. Lines HC and PB2 were the most closely related to the other, while BPB2 and CPB2 appeared to be more distant from each other. The between-line genetic distance based on both band sharing and band frequency revealed the similar trends as for Between-line genetic similarity. Based on BS and BF criteria, BPB2 and CPB2 as well as PB2 and UM1 lines can be merged to launch a new genetic group for further progress in biometrical objectives. A phylogenetic tree, derived using Nei's coefficient of similarity revealed the different pattern of genetic distance between lines.

Morphologicol Characteristics and Genetic Variation of Gerbera (Gerbera hybrida Hort)

  • This study was conducted to analyze the morphological characteristics such as flower color, flower type, flower diameter and flower stalk, and the main annual production yield, and genetic similarity of twenty four Gerbera species growing in Korea. Most of flower colors were pink. The numerical order of flower color was pink, orange, red, double-colored, and milk-white. Majority of flower types were sin81e or semidouble flowers. A few species were double flowers. flower diameters were from 7 ㎝ to 12 ㎝, showed significant differences compared to other characteristics. Flower stalks were ranged from 55 ㎝ to 65 ㎝. Only one species was the shortest as 55 ㎝. The others were similar size as about 65 ㎝. Main annual production yields were between 190 and 400 blossoms. Fifty seven reproducible polymorphic bands from eighty primers were used for analyses of genetic similarity. The genetic similarity of 24 collected Gerberas was largely classified into five groups. The average similarity coefficient was 0.72 ranged from 0.50 to 0.90. The highest similarity coefficient was shown between 'Sardana' with red/white flower color and double flower type, and 'Tamara' with orange flower color and double flower type as 0.90.

  • Genomic DNA was extracted from the blood of the freshwater crucian carp(Carassius carassius) from Kunsan in Korea, representing genetic similarity by polymerase chain reaction amplification of DNA as twelve of arbitrary primers. The electrophoretic analysis of polymerase chain reaction-random amplified polymorphic DNAs(PCR-RADP) products showed the high levels of similarity between different individuals in crucian carp.

Genetic Relationships of Lactuca spp. Revealed by RAPD, Inter-SSR, AFLP, and PCR-RFLP Analyses

  • RAPD, Inter-SSR, and AFLP markers were used to assess the genetic diversity of lettuce cultivars and the phylogenetic relationships in Lactuca spp. A total of 216 polymorphic bands from seven RAPD primers, four Inter-SSR primers, and five AFLP primer combinations were used to elucidate the genetic similarity among lettuce cultivars. Forty-four lettuce accessions were subdivided into discrete branches according to plant type: crisphead, butterhead, and stem type, with some exceptions. The leafy- and cos-type accessions were intermingled in other groups with no discrete branch indicating that these are more diverse than others. Three accessions, including the Korean cultivar 'Cheongchima', the Korean local landrace 'Jinjam', and the German cultivar 'Lolla Rossa' were classified as the most diverse accessions. Twenty bands were unique in specific cultivars. Among these, three were specific in a plant type; one in Korean leafy type, one in crisphead type, and one in cos type lettuce. In the phylogenetic analysis among Lactuca species, L. saligna, L. serriola, and L. georgica clustered in a sister branch of the L. sativa complex. Two L. virosa accessions show the highest intra-specific relationships. L. perennis outlied from all the other Lactuca species at a genetic similarity of 0.53 and clustered with two Cichorium species, C. intybus and C. endivia, with genetic similarity of 0.67. The phylogenetic tree was supported by data from polymorphism of chloroplast genome which was revealed by PCR-RFLP.
