Genomic information stored in the DNA is transcribed to the mRNA and translated to proteins. The 3' untranslated regions (3'UTRs) of the mRNA serve pivotal roles in post-transcriptional gene expression, regulating mRNA stability, translation, and localization. Similar to DNA mutations producing aberrant proteins, RNA alterations expand the transcriptome landscape and change the cellular proteome. Recent global analyses reveal that many genes express various forms of altered RNAs, including 3'UTR length variants. Alternative polyadenylation and alternative splicing are involved in diversifying 3'UTRs, which could act as a hidden layer of eukaryotic gene expression control. In this review, we summarize the functions and regulations of 3'UTRs and elaborate on the generation and functional consequences of 3'UTR diversity. Given that dynamic 3'UTR length control contributes to phenotypic complexity, dysregulated 3'UTR diversity might be relevant to disease development, including cancers. Thus, 3'UTR diversity in cancer could open exciting new research areas and provide avenues for novel cancer theragnostics.
The diversity of cyanobacteria in Sri Lanka was studied in different water reservoirs, paddy fields, brackish water and tsunami affected areas using light microcopy, 16S rRNA sequences, followed by phylogenetic analysis. Based on light microscopy, 24 genera were identified from environmental samples belonging to the orders Chroococcales, Oscillatoriales, Pleurocapsales and Nostocales. In cultures, 33 genera were identified from all five cyanobacterial orders, including Stigonematales. Based on 16S rRNA gene sequences and their morphology, two isolates were identified up to species level, 72 to genus level, one isolate up to family and 11 up to order level. Twelve isolates couldn't be assigned to any taxonomic level. The results of 16S rRNA gene sequences along with the phylogenetic analysis indicated that some cyanobacterial isolates could be accommodated to genus or order level. The 16S rRNA sequence analysis data in this study confirmed that order Nostocales and order Pleurocapsales cyanobacteria are monophyletic while orders Chroococcales, Oscillatoriales and Stigonematales cyanobacteria are polyphyletic. Polyphasic approach including the combination of light microscopy, cultures and the analysis of 16S rRNA gene sequences provide a promising approach to ascertain the diversity of cyanobacteria in different habitats.
Rice blast fungus, Magnaporthe oryzae, inflicts serious damage to global rice production. Due to high variability of this fungal pathogen, resistance of newly-released rice cultivars is easily broken down. To understand the population structure of M. oryzae, we analyzed the genetic diversity of the Korean population using multilocus microsatellite typing. Eleven microsatellite markers were applied to the population of 190 rice isolates which had been collected in Korea for two decades since the 1980's. Average values of gene diversity and allele frequency were 0.412 and 6.5, respectively. Comparative analysis of the digitized allele information revealed that the Korean population exhibited a similar level of allele diversity to the integrated diversity of the world populations, suggesting a particularly high diversity of the Korean population. Therefore, these microsatellite markers and the comprehensive collection of field isolates will be useful genetic resources to identify the genetic diversity of M. oryzae population.
The genetic diversity and population genetic structure of thread-sail filefish, Stephanolepis cirrhifer (Temminck & Schlegel), were examined with a nucleotide sequence analysis of a 495bp fragment of the 5'-end of the cytochrome b gene in 113 fish collected from five populations from the south and east coasts of the Korean Peninsula. Seventeen variable nucleotide sites and 16 haplotypes were defined. The observed haplotypes had a shallow haplotype genealogy and no geographical association. Most of the populations had high haplotype diversity and low nucleotide diversity, and significant negative values for Fu's $F_S$, suggesting rapid, recent population growth from an ancestral population and sudden population expansion. The estimated pairwise fixation indices ($F_{ST}$) indicate that substantial gene flow occurs among these populations. Thread-sail filefish in the South Sea of Korea and East Sea Korean populations forms a single panmictic population. Thus, thread-sail filefish in these areas should be treated as one management unit.
Raphanus sativus L. var. hortensis f. raphanistroides (wild radish: Brassicaceae), a herbaceous perennial, occurs only on beaches in East Asia. Genetic diversity and population structure of seven Korean populations were investigated using starch gel electrophoresis. Although the Korean populatins are small, isolated with patchy distribution, the population maintain a moderate level of genetic diversity; the mean percentage fo polymorphic loci was 51.4%, mean number of alleles per locus was 1.84, and mean expected heterozygosity was 0.116. A combination of animal-outcrossing breeding system, wide geographical distribution, restricted ecological distribution, and a propensity for high fecundity may in part be explanatory factors contributing the moderate level of genetic diversity within populations. An overall excess of homozygotes relative to Hardy-Weinberg expetations (mean FISa=0.116) indicates that consanguineous mating occur within wild radish populations, leading to a family structure within a circumscribed area. Although population of wild radish experience a limited gene flow, only 5% of the total genetic variation found in Korean wild radish populations examined is due to differences among populations (mean GST=0.052). This value is considerably lower than the mean values of species with similar life history and ecological characteristics. However, significant differences were found in allele frequencies between populations for all polymorphic loci (P<0.01). It is supposed that directional selection toward genetic uniformity (similar gene frequencies) in a relatively homogenous habitat is thought to be operated among Korean wild radish populations.
Plant-pathogenic bacteria including Xanthomonas spp. carry genetic diversity in composition of avirulence genes for interaction with their host plants. Previously, we reported genetic diversity of avirulence genes in X. axonopodis pv. glycines. In this study, we determined genetic diversity of five avirulence genes, avrBs1, avrBs2, avrBs3, avrBs4, and avrRxv, in three other Xanthomonas species isolated in Korea by genomic southern hybridization. Although Korean races of X. campestris pv. vesicatoria that were isolated from year 1995 to 2002 had the same avirulence gene patterns as those that already reported, there was race shift from race 3 to race 1 by acquisition of avrBs3 genes. X. campestris pv. campestris isolated from Chinese cabbage, but not from cabbage or radish, carried two avrBs3 genes, and one of them affected HR-eliciting ability of this bacterium in broccoli. X. oryzae pv. oryzae carried eight to thirteen avrBs3 gene homologs, and this bacterium showed dynamic changes of resistance patterns in rice probably by losing or obtaining avrBs3 genes. These results indicate that avrBs3 gene is more diverse in Xanthomonas spp. than other four avirulence genes and also host ranges of these bacteria can be easily changed by loss or acquisition of avrBs3 genes.
In this study, we report genetic characterization of Orobanche cumana, the causal agent of sunflower wilting in Serbia. The genetic diversity of this parasitic plant in Serbia was not studied before. Random amplified polymorphic DNA (RAPD) markers and partial rbcL gene sequences analysis were used to characterize the O. cumana populations at the molecular level. While phylogenetic analyses of RAPD-PCR amplicons were performed using unweighted pair-group Method analyses, rbcL gene sequences were analyzed using neigbor joining method and minimum spanning tree. Molecular analyses of RAPD-PCR analysis revealed high genetic diversity of O. cumana populations which indicated high adaptive potential of this parasitic weed in Serbia. Further analyses of rbcL gene using minimum spanning tree revealed clear differences among diverse sections of Orobanche genus. Although this molecular marker lacked the resolution to display intrapopulation diversity it could be a useful tool for understanding the evolution of this parasitic plant. Our results suggested that O. cumana has great genetic potential which can lead to differentiation of more virulent races which is important for determining crop breeding strategies for their control.

Bupleurum latissimum is a narrowly endemic and endangered plant, restricted to only two small populations on steep cliffs of a small island, Ulleung Island, in Korea. The genetic diversity and population differentiation in the two remnant populations of the species were investigated using RAPD (random amplified polymorphic DNA) analysis. The Neis gene diversities were 0.146 in the smaller population of 45 individuals, and 0.151 in the larger population of 61 individuals. The genetic variation was not significantly different between these two populations. Genetic diversity within populations was not low considering the very small size of populations. Analysis of molecular variance (AMOVA) revealed higher variation within populations (65.9%) than genetic differentiation between them (34.1%). B. latissimum revealed higher population differentiation than other outbreeding species. The differentiation of the populations corresponded to low gene flow (Nem = 0.482). The cluster and principal coordination analyses provide strong support for high population differentiation, showing that all individuals of the two populations have built up population-specific clusters. Although gene flow between the two populations of B. latissimum was limited, they have preserved relatively high levels of genetic variation.
The bacterial diversity in Korean soybean-fermented foods was investigated using a PCR-based approach. 16S rRNA sequences were amplified and cloned from two different soybean-fermented foods such as doenjang (soybean paste), and ganjang (soybean sauce). Staphylococcus equorum (60.6%), Tetragenococcus halophila (21.2%), Leuconostoc mesenteroides (9.1%), Lactobacillus sakei (6.1%), and Bacillus subtilis (3.0%) were detected among clones isolated from soybean paste samples and Halanaerobium sp. (37.5%), Halanaerobium fermentans (37.5%), T. halophila (12.5%), Staphylococcus sp. (6.3%), S. equorum (3.1%), and B. subtilis (3.1%) were detected among clones isolated from soybean sauce. Our approach revealed different bacterial distributions and diversity from those previously obtained using culture-dependent methods.
Several pathotypes have been recognized in citrus bacterial canker, which causing serious damage in citrus cultivation area. To control the disease, it is important to understand the pathological diversity and reason of difference in virulence of the causal pathogen. We analyzed 124 strains of Xanthomonas causing citrus bacterial canker by southern hybridization with an internal 3.4-kb BamHI fragment from pthA gene. Assuming each band represented an intact gene, each strain of Xanthomonas was estimated to have approximately 1 to 4 copies of pthA gene. X. a. pv. citri A type had more than 3 copies of pthA gene, and the number of pthA gene in X. a. pv. citri $A^*,\;A^w$, and X. a. pv. aurantifolii B, C were different from 1 to 3 according to the strains. When the pthA gene profile was classified into 13 groups according to the number and size of hybridization bands, most of the A types belong to the 3A group, and 4A and 4B type was dominant when they had 4 bands. However, there was no general pattern of difference between the virulence and pthA gene group in this test.
