Molecular characterization and docking dynamics simulation prediction of cytosolic OASTL switch cysteine and mimosine expression in Leucaena leucocephala

  • Out of twenty common protein amino acids, there are many kinds of non protein amino acids (NPAAs) that exist as secondary metabolites and exert ecological functions in plants. Mimosine (Mim), one of those NPAAs derived from L. leucocephala acts as an iron chelator and reversely block mammalian cell cycle at G1/S phases. Cysteine (Cys) is decisive for protein and glutathione that acts as an indispensable sulfur grantor for methionine and many other sulfur-containing secondary products. Cys biosynthesis includes consecutive two steps using two enzymes-serine acetyl transferase (SAT) and O-acetylserine (thiol)lyase (OASTL) and appeared in plant cytosol, chloroplast, and mitochondria. In the first step, the acetylation of the ${\beta}$-hydroxyl of L-serine by acetyl-CoA in the existence of SAT and finally, OASTL triggers ${\alpha}$, ${\beta}$-elimination of acetate from OAS and bind $H_2S$ to catalyze the synthesis of Cys. Mimosine synthase, one of the isozymes of the OASTLs, is able to synthesize Mim with 3-hydroxy-4-pyridone (3H4P) instead of $H_2S$ for Cys in the last step. Thus, the aim of this study was to clone and characterize the cytosolic (Cy) OASTL gene from L. leucocephala, express the recombinant OASTL in Escherichia coli, purify it, do enzyme kinetic analysis, perform docking dynamics simulation analysis between the receptor and the ligands and compare its performance between Cys and Mim synthesis. Cy-OASTL was obtained through both directional degenerate primers corresponding to conserved amino acid region among plant Cys synthase family and the purified protein was 34.3KDa. After cleaving the GST-tag, Cy-OASTL was observed to form mimosine with 3H4P and OAS. The optimum Cys and Mim reaction pH and temperature were 7.5 and $40^{\circ}C$, and 8.0 and $35^{\circ}C$ respectively. Michaelis constant (Km) values of OAS from Cys were higher than the OAS from Mim. Inter fragment interaction energy (IFIE) of substrate OAS-Cy-OASTL complex model showed that Lys, Thr81, Thr77 and Gln150 demonstrated higher attraction force for Cys but 3H4P-mimosine synthase-OAS intermediate complex showed that Gly230, Tyr227, Ala231, Gly228 and Gly232 might provide higher attraction energy for the Mim. It may be concluded that Cy-OASTL demonstrates a dual role in biosynthesis both Cys and Mim and extending the knowledge on the biochemical regulatory mechanism of mimosine and cysteine.

Knockdown of Archvillin by siRNA Inhibits Myofibril Assembly in Cultured Skeletal Myoblast

  • A myofiber of skeletal muscle is composed of myofibrils, sarcolemma (plasma membrane), and constameres, which anchor the myofibrils to the sarcolemma. Achvillin is a recently identified F-actin binding muscle protein, co-isolates with dystrophin and caveolin-3 in low-density sarcolemma of striated muscle, and colocalizes with dystrophin at costameres, the specialized adhesion sites in muscle. Archvillin also binds to nebulin and localizes at myofibrillar Z-discs, the lateral boundaries of the sarcomere in muscle. However other roles of archvillin on the dynamics of myofibrillogenesis remain to be defined. The goal of this study is, by using siRNA-mediated gene silencing technique, to investigate the effect of archvillin on the dynamics of myofibrillogenesis in cell culture of a mouse skeletal myogenic cell line (C2C12), where presumptive myoblasts withdraw from the cell cycle, fuse, undergo de novo myofibrillogenesis, and differentiate into mature myotubes. The roles of archvillin in the assembly and maintenance of myofibril and during the progression of myofibrillogenesis induced in skeletal myoblast following gene silencing in the cell culture were investigated. Fluorescence microscopy demonstrated that the distribution of archvillin was changed along the course of myofibril assembly with nebulin, vinculin and F-actin and then located at Z-lines with nebulin. Fluorescence microscopy demonstrated that knockdown of mouse archvillin expression led to an impaired assembly of new myofibrillar clusters and delayed fusion and myofibrillogenesis although the mouse archvillin siRNA did not affect those expressions of archvillin binding proteins, such as nebulin and F-actin. This result is corresponded with that of RT-PCR and western blots. When the perturbed archvillin was rescued by co-transfection with GFP or Red tagged human archvillin construct, the inhibited cell fusion and myotube formation was recovered. By using siRNA technique, archvillin was found to be involved in early stage of myofibrillogenesis. Therefore, the current data suggest the idea that archvillin plays critical roles on cell fusion and dynamic myofibril assembly.

영산강 하구역 수질환경 관리를 위한 GIS기반 통합정보시스템 개발에 관한 연구 (A Study on the Development of GIS based Integrated Information System for Water Quality Management of Yeongsan River Estuary)

  • 최근 정부에서는 영산강 하구역 수질환경의 현재 상황 파악 및 미래 상황 예측을 위하여 모니터링 및 모델 연구를 진행 중에 있다. 그러나 모니터링 및 모델 자료는 대부분 수치 및 문자 형태로 이루어져 있어 사용자들의 이해도가 떨어지는 실정이다. 따라서 본 연구에서는 하구역 수질환경의 현재 상황 파악 및 미래 상황 예측을 지원할 수 있는 GIS기반 통합정보시스템을 개발하였다. 시스템 개발을 지원하기 위하여 모니터링 및 모델 DB 수집, 모델 연계 방안 마련, 시스템 GUI 및 개발환경 정의, 시스템 구성 등을 수행하였다. 모니터링 자료는 2010 ~ 2012년 영산강 하구역을 대상으로 실시된 관측값을 사용하였으며, 모델 자료는 유역 지역을 모의하기 위한 HSPF(Hydrological Simulation Program-Fortran) 모델과 하천 및 하구 지역을 모의하기 위한 EFDC(Environmental Fluid Dynamics Code) 모델 자료를 사용하였다. 최종적으로 모니터링 및 모델 자료를 시스템에 적용하여 관리 및 표출 방안에 대하여 제시하였다. 본 연구를 통해 개발된 시스템은 영산강 하구역 수질환경을 정량적으로 파악 및 예측하는데 지원할 수 있으며, 지도 기반 환경에 모니터링 및 모델 자료를 표출함으로써 사용자의 공간적 이해도를 높였다. 향후에는 영산강 하구역 수질환경 문제점에 대처 가능한 의사결정지원시스템으로 고도화하여 환경 평가 및 정책 수립에 지원할 수 있을 것으로 기대된다.

The effect of heat stress on frame switch splicing of X-box binding protein 1 gene in horse

  • Objective: Among stress responses, the unfolded protein response (UPR) is a well-known mechanism related to endoplasmic reticulum (ER) stress. ER stress is induced by a variety of external and environmental factors such as starvation, ischemia, hypoxia, oxidative stress, and heat stress. Inositol requiring enzyme $1{\alpha}$ ($IRE1{\alpha}$)-X-box protein 1 (XBP1) is the most conserved pathway involved in the UPR and is the main component that mediates $IRE1{\alpha}$ signalling to downstream ER-associated degradation (ERAD)- or UPR-related genes. XBP1 is a transcription factor synthesised via a novel mechanism called 'frame switch splicing', and this process has not yet been studied in the horse XBP1 gene. Therefore, the aim of this study was to confirm the frame switch splicing of horse XBP1 and characterise its dynamics using Thoroughbred muscle cells exposed to heat stress. Methods: Primary horse muscle cells were used to investigate heat stress-induced frame switch splicing of horse XBP1. Frame switch splicing was confirmed by sequencing analysis. XBP1 amino acid sequences and promoter sequences of various species were aligned to confirm the sequence homology and to find conserved cis-acting elements, respectively. The expression of the potential XBP1 downstream genes were analysed by quantitative real-time polymerase chain reaction. Results: We confirmed that splicing of horse XBP1 mRNA was affected by the duration of thermal stress. Twenty-six nucleotides in the mRNA of XBP1 were deleted after heat stress. The protein sequence and the cis-regulatory elements on the promoter of horse XBP1 are highly conserved among the mammals. Induction of putative downstream genes of horse XBP1 was dependent on the duration of heat stress. We confirmed that both the mechanisms of XBP1 frame switch splicing and various binding elements found in downstream gene promoters are highly evolutionarily conserved. Conclusion: The frame switch splicing of horse XBP1 and its dynamics were highly conserved among species. These results facilitate studies of ER-stress in horse.

C2C12 세포에서 lipopolysaccharide에 의해 유도된 근육위축증에 대한 butyrate의 개선효과: JNK 신호전달 억제와 미토콘드리아의 기능 개선 (Butyrate Ameliorates Lipopolysaccharide-induced Myopathy through Inhibition of JNK Pathway and Improvement of Mitochondrial Function in C2C12 Cells)

  • 대사성질환, 암, 손상, 및 패혈증 등에 의해 유도되는 염증은 산화스트레스를 통해 세포의 미토콘드리아의 기능을 감퇴시켜 신경증과 근육위축증 등을 야기한다. 본 연구에서는 lipopolysaccharide (LPS)에 의해 유도된 미토콘 드리아의 기능감퇴와 근육위측증에 대한 butyrate의 억제효과를 확인하고자 하였다. LPS의 처리는 C2C12세포에서 MAPK의 활성을 통해 미토콘드리아 분열을 촉진하는 DRP1 (Ser616) 인산화와 Atrogin-1의 발현을 증가시켰다. 그러나 butyrate를 처리한 C2C12세포에서는 LPS 처리에 의한 염증 효과가 유의적으로 감소하며, 미토콘드리아 분열을 억제하는 DRP1 (Ser637)의 인산화와 mitofugin2 (Mfn2)의 발현을 증가를 유도하는 것을 확인하였다. 또한 butyrate를 처리한 세포에서 대사성질환을 유발하는 pyruvate dehydrogenase kinase 4 (PDK4)의 발현을 억제함이 관찰되었다. 이는 butyrate가 포도당 대사에서 염증에 의해 유도되는 Warburg 효과를 억제하여 산화스트레스를 개선함으로써, JNK의 활성을 억제하는 것으로 확인되었다. 이러한 결과들은 butyrate가 항산화효과를 통해 패혈증과 대사성질환과 같은 염증에 의해 유도되는 미토콘드리아의 기능 감퇴와 이에 따른 근육위축증을 개선할 수 있는 후보물질로 활용될 가능성이 있을 것으로 기대된다.

안팎 형상이 비대칭인 쌍동선의 자항성능 CFD 해석에 관한 연구 (A Study on the Self-Propulsion CFD Analysis for a Catamaran with Asymmetrical Inside and Outside Hull Form)

  • 본 연구에서는 너클 라인이 다수 존재하면서 안팎 형상이 비대칭으로 설계된 특이점을 갖는 쌍동선의 자항성능을 예측하기 위해 CFD 해석을 수행하였고, 해석 기법에 따른 차이를 파악하기 위해 MRF(Moving Reference Frame) 기법과 SDM(Sliding Mesh) 기법을 적용하였다. MRF 기법을 적용한 경우에는 time step당 프로펠러를 1˚ 회전시켰고, SDM 기법의 경우 10˚, 5˚, 1˚씩 회전시키며 각 기법별 예측된 자항성능을 비교하였다. 자항점 추정을 위한 몇 가지 프로펠러 회전수에서의 해석 결과 중 프로펠러의 토크는 기법에 따른 차이가 거의 없었지만 추력 및 선체가 받는 저항은 MRF 기법보다는 SDM 기법을 적용했을 때 더 낮게, SDM 기법의 time step당 프로펠러 회전각이 작을수록 높게 계산되었다. 선형 내삽을 통해 추정된 자항점의 프로펠러 회전수, 추력, 토크와 실선 확장법을 사용해 추정된 실선의 전달동력, 반류 계수, 추력 감소 계수 및 프로펠러 회전수도 동일한 경향을 보였으며, 대부분의 자항효율은 반대의 경향을 보였다. 프로펠러 후류의 경우 MRF 기법을 적용했을 때 정확도가 떨어졌고, SDM 기법의 time step당 프로펠러 회전각에 따라 표현되는 후류의 차이는 거의 없었다.

Comparative transcriptome and metabolome analyses of four Panax species explore the dynamics of metabolite biosynthesis

  • Background: The genus Panax in the Araliaceae family has been used as traditional medicinal plants worldwide and is known to biosynthesize ginsenosides and phytosterols. However, genetic variation between Panax species has influenced their biosynthetic pathways is not fully understood. Methods: Simultaneous analysis of transcriptomes and metabolomes obtained from adventitious roots of two tetraploid species (Panax ginseng and P. quinquefolius) and two diploid species (P. notoginseng and P. vietnamensis) revealed the diversity of their metabolites and related gene expression profiles. Results: The transcriptome analysis showed that 2,3-OXIDOSQUALENE CYCLASEs (OSCs) involved in phytosterol biosynthesis are upregulated in the diploid species, while the expression of OSCs contributing to ginsenoside biosynthesis is higher in the tetraploid species. In agreement with these results, the contents of dammarenediol-type ginsenosides were higher in the tetraploid species relative to the diploid species. Conclusion: These results suggest that a whole-genome duplication event has influenced the triterpene biosynthesis pathway in tetraploid Panax species during their evolution or ecological adaptation. This study provides a basis for further efforts to explore the genetic variation of the Panax genus.

20(S)-ginsenoside Rh2 ameliorates ATRA resistance in APL by modulating lactylation-driven METTL3

  • Background: 20(S)-ginsenoside Rh2(GRh2), an effective natural histone deacetylase inhibitor, can inhibit acute myeloid leukemia (AML) cell proliferation. Lactate regulated histone lactylation, which has different temporal dynamics from acetylation. However, whether the high level of lactylation modification that we first detected in acute promyelocytic leukemia (APL) is associated with all-trans retinoic acid (ATRA) resistance has not been reported. Furthermore, Whether GRh2 can regulate lactylation modification in ATRA-resistant APL remains unknown. Methods: Lactylation and METTL3 expression levels in ATRA-sensitive and ATRA-resistant APL cells were detected by Western blot analysis, qRT-PCR and CO-IP. Flow cytometry (FCM) and APL xenograft mouse models were used to determine the effect of METTL3 and GRh2 on ATRA-resistance. Results: Histone lactylation and METTL3 expression levels were considerably upregulated in ATRA-resistant APL cells. METTL3 was regulated by histone lactylation and direct lactylation modification. Overexpression of METTL3 promoted ATRA-resistance. GRh2 ameliorated ATRA-resistance by downregulated lactylation level and directly inhibiting METTL3. Conclusions: This study suggests that lactylation-modified METTL3 could provide a promising strategy for ameliorating ATRA-resistance in APL, and GRh2 could act as a potential lactylation-modified METTL3 inhibitor to ameliorate ATRA-resistance in APL.

Cotton GhKCH2, a Plant-specific Kinesin, is Low-affinitive and Nucleotide-independent as Binding to Microtubule

  • Kinesin is an ATP-driven microtubule motor protein that plays important roles in control of microtubule dynamics, intracellular transport, cell division and signal transduction. The kinesin superfamily is composed of numerous members that are classified into 14 subfamilies. Animal kinesins have been well characterized. In contrast, plant kinesins have not yet to be characterized adequately. Here, a novel plant-specific kinesin gene, GhKCH2, has been cloned from cotton (Gossypium hirsutum) fibers and biochemically identified by prokaryotic expression, affinity purification, ATPase activity assay and microtubule-binding analysis. The putative motor domain of GhKCH2, $M_{396-734}$ corresponding to amino acids Q396-N734 was fused with 6$\times$His-tag, soluble-expressed in E. coli and affinity-purified in a large amount. The biochemical analysis demonstrated that the basal ATPase activity of $M_{396-734}$ is not activated by $Ca^{2+}$, but stimulated 30-fold max by microtubules. The enzymatic activation is microtubule-concentration-dependent, and the concentration of microtubules that corresponds to half-maximum activation was about 11 ${\mu}M$, much higher than that of other kinesins reported. The cosedimentation assay indicated that $M_{396-734}$ could bind to microtubules in vitro whenever the nucleotide AMP-PNP is present or absent. As a plant-specific microtubule-dependent kinesin with a lower microtubule-affinity and a nucleotide-independent microtubule-binding ability, cotton GhKCH2 might be involved in the function of microtubules during the deposition of cellulose microfibrils in fibers or the formation of cell wall.

Molecular Analysis of Archaea, Bacteria and Eucarya Communities in the Rumen - Review-

  • If rumen bacteria can be manipulated to utilize nutrients (i.e., ammonia and plant cell wall carbohydrates) more completely and efficiently, the need for protein supplementation can be reduced or eliminated and the digestion of fiber in forage or agricultural residue-based diets could be enhanced. However, these approaches require a complete and accurate description of the rumen community, as well as methods for the rapid and accurate detection of microbial density, diversity, phylogeny, and gene expression. Molecular ecology techniques based on small subunit (SSU) rRNA sequences, nucleic acid probes and the polymerase chain reaction (PCR) can potentially provide a complete description of the microbial ecology of the rumen of ruminant animals. The development of these molecular tools will result in greater insights into community structure and activity of gut microbial ecosystems in relation to functional interactions between different bacteria, spatial and temporal relationships between different microorganisms and between microorganisms and reed panicles. Molecular approaches based on SSU rRNA serve to evaluate the presence of specific sequences in the community and provide a link between knowledge obtained from pure cultures and the microbial populations they represent in the rumen. The successful development and application of these methods promises to provide opportunities to link distribution and identity of gastrointestinal microbes in their natural environment with their genetic potential and in situ activities. The use of approaches for assessing pupulation dynamics as well as for assessing community functionality will result in an increased understanding and a complete description of the gastrointestinal communities of production animals fed under different dietary regimes, and lead to new strategies for improving animal growth.
