  • Dialister pneumosintes is a Gram-staining-negative, anaerobic, non-fermenting, and rod-shaped bacterium. D. pneumosintes is considered to be a periodontal pathogen. D. pneumosintes KCOM 1685 (= ChDC B414) was isolated from a human postoperative maxillary cyst lesion. In this report, we present the draft genome sequence of D. pneumosintes KCOM 1685.

  • Pseudomonas kribbensis CHA-19 was isolated from a temperate forest soil (mid latitude) in New Jersey, USA, for its ability to degrade humic acids, a main component of humic substances (HS), and subsequently confirmed to be able to decolorize lignin (a surrogate for HS) and catabolize lignin-derived ferulic and vanillic acids. The draft genome sequence of CHA-19 was analyzed to discover the putative genes for depolymerization of polymeric HS (e.g., dye-decolorizing peroxidases and laccase-like multicopper oxidases) and catabolic degradation of HS-derived small aromatics (e.g., vanillate O-demethylase and biphenyl 2,3-dioxygenase). The genes for degradative activity were used to propose a HS degradation pathway of soil bacteria.

  • It has become possible for small scale laboratories to interpret large scale genomic DNA, thanks to the reduction of the sequencing cost by the development of next generation sequencing (NGS). De novo assembly is a method which creates a putative original sequence by reconstructing reads without using a reference sequence. There have been various study results on de novo assembly, however, it is still difficult to get the desired results even by using the same assembly procedures and the analysis tools which were suggested in the studies reported. This is mainly because there are no specific guidelines for the assembly procedures or know-hows for the use of such analysis tools. In this study, to resolve these problems, we introduce steps to finding whole genome of an unknown DNA via NGS technology and de novo assembly, while providing the pros and cons of the various analysis tools used in each step. We used 350Mbp of Toxocara canis DNA as an application case for the detailed explanations of each stated step. We also extend our works for prediction of protein-coding genes and their functions from the draft genome sequence by comparing its homology with reference sequences of other nematodes.

  • An endolichenic fungus, Xylaria grammica strain EL000614, showed strong nematicidal effects against plant pathogenic nematode, Meloidogyne incognita by producing grammicin. We report genome assembly of X. grammica EL000614 comprised of 25 scaffolds with a total length of 54.73 Mb, N50 of 4.60 Mb, and 99.8% of BUSCO completeness. GC contents of this genome were 44.02%. Gene families associated with biosynthesis of secondary metabolites or regulatory proteins were identified out of 13,730 gene models predicted.

  • Anaerobic Gram-negative bacterium Prevotella intermedia is a part of normal flora of the oral cavity and associated with various types of oral and systemic diseases. We present here a draft genome sequence of P. intermedia ATCC 15032, originally isolated from cervicofacial actinomycosis. The genome is 2,848,426 bp in length and has a GC content of 43.45%. The genome includes 2,358 protein-coding genes, 5 rRNAs, and 43 tRNA. The sequence information will provide important clues in understanding the genome diversity within the bacterial species, and genetic basis for phenotypic differences among P. intermedia strains.

  • We present here a draft genome sequence of Bifidobacterium dentium strain ATCC 15424, originally isolated from pleural fluid of an empyema patient. The genome is 2,625,535 bp in length and has a GC content of 58.5%. The genome includes 2,154 protein-coding genes, 4 rRNAs, and 55 tRNAs. Unlike other B. dentium strains isolated from human dental caries, ATCC 15424 carries 247 strain-specific genes, including prophage remnants and type III/IV secretion system proteins, N-acetylmuramoyl-L-alanine amidase, and PRTRC system protein E. The sequence information will contribute to understanding of the natural variation of B. dentium as well as the genome diversity within the bacterial species.

  • Caballeronia sordidicola strain PAMC 26510 was isolated from Psoroma sp., a lichen material, collected from Barton Peninsula of King George Island in Antarctica. The draft genome sequence of PAMC 26510 consisted of 224 contigs and they was 7,872,143 base pairs with 59.7% G+C content. The genome included 7,580 protein coding sequences and 6 ribosomal RNA genes and 46 tRNA genes. The strain PAMC 26510 is also a metabolic generalist as we have observed in previous genomic studies in the arctic strain of Caballeronia sordidicola. The draft genomic sequences of PAMC 26510 had six CRISPR arrays on six contigs, and there were two clusters of CRISPR-associated genes that were linked with respective CRISPR arrays.

  • Ochrobactrum anthropi AM3 was isolated for the ability to utilize lignin as a sole carbon and energy source from compost in South Korea. Here we report the 5.11 Mb draft genome of strain AM3 with a G+C content of 56.2%, which is helpful for understanding the genetic diversity among Ochrobactrum spp. and the mechanism of lignin degradation.

  • Alternaria alternata JS-1623 is an endophytic fungus isolated from a stem tissue of Korean fir, Abies koreana. Ethyl acetate extracts of culture filtrates exhibited anti-inflammatory activity in LPS induced microglia BV-2 cell without cytotoxicity. Here we report a 33.67 Mb sized genome assembly of JS-1623 comprised of 13 scaffolds with N50 of 4.96 Mb, and 92.41% of BUSCO completeness. GC contents were 50.97%. Of the 11,197 genes annotated, gene families related to the biosynthesis of secondary metabolites or transcription factors were identified.

  • Flagellimonas eckloniae DOKDO $007^T$, isolated from the rhizosphere of the marine algae Ecklonia kurome collected from Dokdo Island, South Korea, is a marine Flavobacteria belonging to the family Flavobacteriaceae. The genome consists of 4,132,279 bp, 3,527 coding sequences with 37.85% G + C contents and two contigs in one scaffold chromosome. This strain contains a gene encoding proteorhodopsin, as well as other retinal biosynthesis genes, allowing it to utilize sunlight as an energy source. The strain contained only few segment of flagellar constructing gene cluster and this is not consistent with genus name Flagellimonas, therefore, revision of the genus name is required.
