Development of Loop-Mediated Isothermal Amplification Targeting 18S Ribosomal DNA for Rapid Detection of Azumiobodo hoyamushi (Kinetoplastea)

  • Ascidian soft tunic syndrome (AsSTS) caused by Azumiobodo hoyamushi (A. hoyamushi) is a serious aquaculture problem that results in mass mortality of ascidians. Accordingly, the early and accurate detection of A. hoyamushi would contribute substantially to disease management and prevention of transmission. Recently, the loop-mediated isothermal amplification (LAMP) method was adopted for clinical diagnosis of a range of infectious diseases. Here, the authors describe a rapid and efficient LAMP-based method targeting the 18S rDNA gene for detection of A. hoyamushi using ascidian DNA for the diagnosis of AsSTS. A. hoyamushi LAMP assay amplified the DNA of 0.01 parasites per reaction and detected A. hoyamushi in 10 ng of ascidian DNA. To validate A. hoyamushi 18S rDNA LAMP assays, AsSTS-suspected and non-diseased ascidians were examined by microscopy, PCR, and by using the LAMP assay. When PCR was used as a gold standard, the LAMP assay showed good agreement in terms of sensitivity, positive predictive value (PPV), and negative predictive value (NPV). In the present study, a LAMP assay based on directly heat-treated samples was found to be as efficient as DNA extraction using a commercial kit for detecting A. hoyamushi. Taken together, this study shows the devised A. hoyamushi LAMP assay could be used to diagnose AsSTS in a straightforward, sensitive, and specific manner, that it could be used for forecasting, surveillance, and quarantine of AsSTS.

Usability of DNA Sequence Data: from Taxonomy over Barcoding to Field Detection. A Case Study of Oomycete Pathogens

  • Oomycetes belong to the kingdom Straminipila, a remarkably diverse group which includes brown algae and planktonic diatoms, although they have previously been classified under the kingdom Fungi. These organisms have evolved both saprophytic and pathogenic lifestyles, and more than 60% of the known species are pathogens on plants, the majority of which are classified into the order Peronosporales (includes downy mildews, Phytophthora, and Pythium). Recent phylogenetic investigations based on DNA sequences have revealed that the diversity of oomycetes has been largely underestimated. Although morphology is the most valuable criterion for their identification and diversity, morphological species identification is time-consuming and in some groups very difficult, especially for non-taxonomists. DNA barcoding is a fast and reliable tool for identification of species, enabling us to unravel the diversity and distribution of oomycetes. Accurate species determination of plant pathogens is a prerequisite for their control and quarantine, and further for assessing their potential threat to crops. The mitochondrial cox2 gene has been widely used for identification, taxonomy and phylogeny of various oomycete groups. However, recently the cox1 gene was proposed as a DNA barcode marker instead, together with ITS rDNA. To determine which out of cox1 or cox2 is best suited as universal oomycete barcode, we compared these two genes in terms of (1) PCR efficiency for 31 representative genera, as well as for historic herbarium specimens, and (2) in terms of sequence polymorphism, intra- and interspecific divergence. The primer sets for cox2 successfully amplified all oomycete genera tested, while cox1 failed to amplify three genera. In addition, cox2 exhibited higher PCR efficiency for historic herbarium specimens, providing easier access to barcoding type material. In addition, cox2 yielded higher species identification success, with higher interspecific and lower intraspecific divergences than cox1. Therefore, cox2 is suggested as a partner DNA barcode along with ITS rDNA instead of cox1. Including the two barcoding markers, ITS rDNA and cox2 mtDNA, the multi-locus phylogenetic analyses were performed to resolve two complex clades, Bremia lactucae (lettuce downy mildew) and Peronospora effuse (spinach downy mildew) at the species level and to infer evolutionary relationships within them. The approaches discriminated all currently accepted species and revealed several previously unrecognized lineages, which are specific to a host genus or species. The sequence polymorphisms were useful to develop a real-time quantitative PCR (qPCR) assay for detection of airborne inoculum of B. lactucae and P. effusa. Specificity tests revealed that the qPCR assay is specific for detection of each species. This assay is sensitive, enabling detection of very low levels of inoculum that may be present in the field. Early detection of the pathogen, coupled with knowledge of other factors that favor downy mildew outbreaks, may enable disease forecasting for judicious timing of fungicide applications.

Effect of Mist Treatment on the Growth and Quality of Cut Rose 'Hanmaum' during Summer (여름철 미스트 처리가 절화 장미 '한마음'의 생육과 품질에 미치는 영향)

  • During summer in Korea, the excessively high temperature causes growth retardation and quality reduction in cut roses grown in greenhouse. Mist treatments were conducted to reduce the temperature and avoid quality reduction of cut roses. The temperature change in the greenhouse, growth and quality of cut roses, and injuries caused by insects or fungi were investigated during mist treatment. Daily maximum temperature reduced as the number of mist treatment increased, resulting in $6^{\circ}C$ reduction by mist treatment for 10 seconds at 5 min interval. This temperature reduction occurred only when maximum temperature was over $40^{\circ}C$ in greenhouse, and not when it was less than $40^{\circ}C$ or rainy and/or cloudy day. Plant height and fresh weight of the cut roses were increased at the range of 10-20% by mist treatment. As frequency of mist treatment increased, however, malformed flowers increased and vase life of cut rose was largely shortened. The injuries by insects like as beet armyworm larvae and scale insect increased as well. In conclusion, it is recommended that mist treatment must be used when the daily maximum temperature in a green house is over $40^{\circ}C$ and forecasting for disease or insects should be conducted as well.

A Maryblyt Study to Apply Integrated Control of Fire Blight of Pears in Korea (배 화상병 종합적 방제를 위한 Maryblyt 활용 방안 연구)

  • To investigate the blossom infection risk of fire blight on pears, the program Maryblyt has been executed from 2018 to 2022 based on meteorological data from central-Korean cities where fire blight has occurred as well as from southern Korean cities where the disease has not yet occurred. In the past five years, years with the highest risk of pear blossom blight were 2022 and 2019. To identify the optimal time for spraying, we studied the spray mode according to the Maryblyt model and recommend spraying streptomycin on the day after a "High" warning and then one day before forecasted precipitation during the blossom period. Maryblyt also recommends to initiate surgical controls from mid-May for canker blight symptoms on pear trees owing to over-wintering canker in Korea. Web-cam pictures from pear orchards at Cheonan, Icheon, Sangju, and Naju during the flowering period of pear trees were used for comparing real data and constructing a phenological model. The actual starting dates of flowering at southern cities such as Sangju and Naju were consistently earlier than those calculated by the model. It is thus necessary to improve the forecasting model to include field risks by recording the actual flowering period and the first day of the fire blight symptoms, according to the farmers, as well as mist or dew-fall, which are not easily identifiable from meteorological records.

Using Synoptic Data to Predict Air Temperature within Rice Canopies across Geographic Areas (종관자료를 이용한 벼 재배지대별 군락 내 기온 예측)

  • This study was conducted to figure out temperature profiles of a partially developed paddy rice canopy, which are necessary to run plant disease forecasting models. Air temperature over and within the developing rice canopy was monitored from one month after transplanting (June 29) to just before heading (August 24) in 1999 and 2001. During the study period, the temporal march of the within-canopy profile was analyzed and an empirical formula was developed for simulating the profile. A partially developed rice canopy temperature seemed to be controlled mainly by the ambient temperature above the canopy and the water temperature beneath the canopy, and to some extent by the solar altitude, resulting in alternating isothermal and inversion structures. On sunny days, air temperature at the height of maximum leafages was increased at the same rate as the ambient temperature above the canopy after sunrise. Below the height, the temperature increase was delayed until the solar noon. Air temperature near the water surface varied much less than those of the outer- and the upper-canopy, which kept increasing by the time of daily maximum temperature observed at the nearby synoptic station. After sunset, cooling rate is much less at the lower canopy, resulting in an isothermal profile at around the midnight. A fairly consistent drop in temperature at rice paddies compared with the nearby synoptic weather stations across geographic areas and time of day was found. According to this result, a cooling by 0.6 to 1.2$^{\circ}C$ is expected over paddy rice fields compared with the officially reported temperature during the summer months. An empirical equation for simulating the temperature profile was formulated from the field observations. Given the temperature estimates at 150 cm above the canopy and the maximum deviation at the lowest layer, air temperature at any height within the canopy can be predicted by this equation. As an application, temperature surfaces at several heights within rice fields were produced over the southwestern plains in Korea at a 1 km by 1km grid spacing, where rice paddies were identified by a satellite image analysis. The outer canopy temperature was prepared by a lapse rate corrected spatial interpolation of the synoptic temperature observations combined with the hourly cooling rate over the rice paddies.

A prediction study on the number of emergency patients with ASTHMA according to the concentration of air pollutants (대기오염물질 농도에 따른 천식 응급환자 수 예측 연구)

  • Due to the development of industry, interest in air pollutants has increased. Air pollutants have affected various fields such as environmental pollution and global warming. Among them, environmental diseases are one of the fields affected by air pollutants. Air pollutants can affect the human body's skin or respiratory tract due to their small molecular size. As a result, various studies on air pollutants and environmental diseases have been conducted. Asthma, part of an environmental disease, can be life-threatening if symptoms worsen and cause asthma attacks, and in the case of adult asthma, it is difficult to cure once it occurs. Factors that worsen asthma include particulate matter and air pollution. Asthma is an increasing prevalence worldwide. In this paper, we study how air pollutants correlate with the number of emergency room admissions in asthma patients and predict the number of future asthma emergency patients using highly correlated air pollutants. Air pollutants used concentrations of five pollutants: sulfur dioxide(SO2), carbon monoxide(CO), ozone(O3), nitrogen dioxide(NO2), and fine dust(PM10), and environmental diseases used data on the number of hospitalizations of asthma patients in the emergency room. Data on the number of emergency patients of air pollutants and asthma were used for a total of 5 years from January 1, 2013 to December 31, 2017. The model made predictions using two models, Informer and LTSF-Linear, and performance indicators of MAE, MAPE, and RMSE were used to measure the performance of the model. The results were compared by making predictions for both cases including and not including the number of emergency patients. This paper presents air pollutants that improve the model's performance in predicting the number of asthma emergency patients using Informer and LTSF-Linear models.

History of Plant Protection Science since 1900 in Korea (한국(韓國)에 있어서의 식물보호(植物保護) 연구사(硏究史) -1900년대(年代)를 중심(中心)으로-)

  • The study was conducted to search developmental process of plant protection science from review of forty-three hundreds literatures presented since 1900 in Korea and to forecast future statues of the science to be done. About 80 percent of literatures related to plant protection science such as plant pathology, applied entomology, weed science and agricultural pharmacology were collected from publications of agricultural and forestry reseach organizations attached to Office of Rural Development and Office of Forestry. The rest of literatures were mainly collected from Korean Journal of Plant Protection Society and small number of literatures were also collected from publications of the other journals of crop science and thesis collection of agricultural colleges. In Korea, research organizations of plant protection science are divided into two main groups such as exclusive agricultural research organizations and agricultural colleges. It is pointed out that the former contributions to plant protection science are very great compared to those of the latter since 1900. From periodical consideration of developmental process of the science since 1900, the history or the science are divided into three eras such as introduction and sprout of modern plant protection science during the first forty years, distress of the science during the following twenty years including the Second World War and the Korean War and rapid growth of the science after 1961. In spite of long time distress of the science during the Second World War and the Korean War, the researches on plant protection science in post-war have been done twice as many as pre-war. From consideration of the subject plants in researches of plant protection, it is shown that a great many researches on protection of rice plant have been done and occupy 37 percent of plant protection researches since 1900. And also researches on protection of fruit-trees and cash-crops are not so many as those of rice plant but have been done in noticeable numbers. In fact, researches on protection of fruit-trees and cashcrops were the most important subjects of plant protection researches in pre-war while those of rice plant were the most important subjects after 1930, particulary in post-war. From consideration of contents of plant protection researches, it is said that more fundamental researches than applied ones such as practical control methods of diseases, insect pests and weeds were done in pre-war while more applied researches than fundamental ones were done in post-war, Among applied researches, those of chemical control were the most important subjects. Researches on disease and insect-pest resistance have been done in both pre-war and post-war while researches on forecasting of disease and insect-pest and race of plant pathogens have been done in post-war. And also researches on weed control mainly have been done after 1960. Researches on agricultural chemicals for control of diseases, insect pests and weeds still belong to a new field which must be expected in future, and there is nothing to notice with the exception of practical application of agricultural chemicals introduced from foreign countries. Some of important researches on diseases and insect pests were discussed in relation to developmental process of plant protection science in Korea since 1900. In future, researches on plant protection will be develop to the direction supporting importance of integrated control for plant protection. Therefore, it is pointed out that security of highly educated and trained scientists with enlargement of reseach fields of plant protection science are necessary and role of agricultural colleges for future development of the science must be emphasized.
