Reconstructible design knowledge expression using Design DNA method (Design DNA 방법을 이용한 재구성 가능한 설계 지식의 표현)

  • Knowledge classification and expression of constructed knowledge have been main research issues in the field of knowledge representation. Constructed design knowledge of the former product loses its utility when new products with different structures are introduced to the market. In order to construct the design knowledge for a new product. designers need to reconstruct the design knowledge with new relationships. The design knowledge has been constructed with level trees, but it is difficult to rearrange the relations. Design DNA is proposed in this work in order to facilitate the rearrangement of design knowledge and give flexibility to knowledge structure. Design DNA is based on Layout-oriented domain knowledge and Function-oriented domain knowledge, which enables to generate new design knowledge that will result in new part geometries for given constraints on the part functions. Design DNA is applied to the design knowledge of lever system of the automatic transmission of passenger cars as an example.

  • Every nation and every people has its own tradition and culture that have uniquely developed throughout history. In due course, such tradition and culture form a design DNA serving as the fountainhead of various creative activities. This paper is basically a general investigation on the traditional cultural legacy focused on the unique design DNA characteristic of the Korean culture. In particular, presenting the examples of innovation and creativity in the Korean traditional design, it attempts to analyze them from the perspective of following criteria: efficiency, purposefulness, aesthetics, and simplicity. The analysis confirms the fact that design is one of the important culture content resulted from its interaction with history and culture, which includes the influences of neighboring countries and cultures.

  • DNA computing based DNA sequence Is operated through the biology experiment. Biology experiment used as operator causes illegal reactions through shifted hybridization, mismatched hybridization, undesired hybridization of the DNA sequence. So, it is essential to design DNA sequence to minimize the potential errors. This paper proposes method of the DNA sequence generation based evolutionary operation processor. Genetic algorithm was used for evolutionary operation and extra hardware, namely genetic algorithm processor was implemented for solving repeated evolutionary process that causes much computation time. To show efficiency of the Proposed processor, excellent result is confirmed by comparing between fitness of the DNA sequence formed randomly and DNA sequence formed by genetic algorithm processor. Proposed genetic algorithm processor can reduce the time and expense for preparing DNA sequence that is essential in DNA computing. Also it can apply design of the oligomer for development of the DNA chip or oligo chip.

DNA Sequence Design using $\varepsilon$ -Multiobjective Evolutionary Algorithm ($\varepsilon$-다중목적함수 진화 알고리즘을 이용한 DNA 서열 디자인)

  • Recently, since DNA computing has been widely studied for various applications, DNA sequence design which is the most basic and important step for DNA computing has been highlighted. In previous works, DNA sequence design has been formulated as a multi-objective optimization task, and solved by elitist non-dominated sorting genetic algorithm (NSGA-II). However, NSGA-II needed lots of computational time. Therefore, we use an $\varepsilon$- multiobjective evolutionarv algorithm ($\varepsilon$-MOEA) to overcome the drawbacks of NSGA-II in this paper. To compare the performance of two algorithms in detail, we apply both algorithms to the DTLZ2 benchmark function. $\varepsilon$-MOEA outperformed NSGA-II in both convergence and diversity, $70\%$ and $73\%$ respectively. Especially, $\varepsilon$-MOEA finds optimal solutions using small computational time. Based on these results, we redesign the DNA sequences generated by the previous DNA sequence design tools and the DNA sequences for the 7-travelling salesman problem (TSP). The experimental results show that $\varepsilon$-MOEA outperforms the most cases. Especially, for 7-TSP, $\varepsilon$-MOEA achieves the comparative results two tines faster while finding $22\%$ improved diversity and $92\%$ improved convergence in final solutions using the same time.

Optimizing the Novel Formulation of Liposome-Polycation-DNA Complexes (LPD) by Central Composite Design

  • LPD vectors are non-viral vehicles for gene delivery comprised of polycation-condensed plasmid DNA and liposomes. Here, we described a novel anionic LPD formulation containing protamine-DNA complexes and pH sensitive liposomes composed of DOPE and cholesteryl hemisuccinate (Chems). Central composite design (CCD) was employed to optimize stable LPD formulation with small particle size. A three factor, five-level CCD design was used for the optimization procedure, with the weight ratio of protamine/DNA ($X_1$), the weight ratio of Chems/DNA ($X_2$) and the molar ratio of Chems/DOPE in the anionic liposomes ($X_3$) as the independent variables. LPD size ($Y_1$) and LPD protection efficiency against nuclease ($Y_2$) were response variables. Zeta potential determination was utilized to define the experimental design region. Based on experimental design, responses for the 15 formulations were obtained. Mathematical equations and response surface plots were used to relate the dependent and independent variables. The mathematical model predicted optimized $X_1-X_3$ levels that achieve the desired particle size and the protection efficiency against nuclease. According to these levels, an optimized LPD formulation was prepared, resulting in a particle size of 185.3 nm and protection efficiency of 80.22%.

Preparation of Oligonucleotide Arrays with High-Density DNA Deposition and High Hybridization Efficiency

  • In DNA microarray produced by DNA-deposition technology, DNA-immobilization and -hybridization yields on a solid support are most important factors for its accuracy and sensitivity. We have developed a dendrimeric support using silylated aldehyde slides and polyamidoamine (PAMAM) dendrimers. An oligonucleotide array was prepared through a crosslinking between the dendrimeric support and an oligonucleotide. Both DNAimmobilization and -hybridization yields on the solid support increased by the modification with the dendrimers. The increase of the immobilization and hybridization efficiency seems to result from a threedimensional arrangement of the attached oligonucleotide. Therefore, our dendrimeric support may provide a simple and efficient solution to the preparation of DNA microarrays with high-density DNA-deposition and high hybridization efficiency.

  • This paper addresses the wavelet-based fuzzy PI/PD controller design using DNA coding method. A structure of fuzzy controller model is adopted as the wavelet transform of which the coefficients are identified. The proposed method overcomes some mathematical limits of conventional methods by using the fuzzy logic that is optimized by DNA coding method. The feasibility of the proposed fuzzy controller design scheme is verified by applying to the servo control of the optical disk drive.

  • 최근의 생물학적인 연구에 DNA microarray가 널리 쓰이고 있기 때문에, 이러한 DNA microarray를 구성하는데 필요한 probe design 작업의 중요성이 점차 커져가고 있다. 이 논문에서는 probe design 문제를 thermodynamic fitness function이 2개인 multi-objective optimization 작업으로 변환한 뒤, ${\epsilon}$-multiobjective evolutionary algorithm을 이용하여 probe set을 찾는다. 또한, probe 탐색공간의 크기를 줄이기 위하여 각 DNA sequence의 primer 영역을 찾는 작업을 진행하며, 사용자가 직접 프로그램을 테스트할 수 있는 웹사이트를 제공한다. 실험 대상으로는 mycoides를 선택하였으며, 이 논문에서 제안된 방법을 사용하여 성공적으로 probe set을 발견할 수 있었다.

  • Amplification by universal consensus sequences in pathogenic bacterial DNA would allow rapid identification of pathogenic bacteria, and amplification of genus-specific and species-specific sequences of pathogenic bacterial DNA might be used for genotyping at the genus and species levels. For design of probes for molecular diagnostics, several tools are available as stand-alone programs or as Web application. However, since most programs can design only a few probe sets at one time, they are not suitable for large-scale and automatic probes design. Therefore, for high-throughput design of specific probes in diagnostic array development, an automated design tool is necessary. Thus, we developed a Web-based automatic system for design of genus-specific and species-specific probes for pathogen detection. The system is available at http://www.miprobe.com.

Solving the Monkey and Banana Problem Using DNA Computing (DNA 컴퓨팅을 이용한 원숭이와 바나나 문제 해결)

  • The Monkey and Banana Problem is an example commonly used for illustrating simple problem solving. It can be solved by conventional approaches, but this requires a procedural aspect when inferences are processed, and this fact works as a limitation condition in solving complex problems. However, if we use DNA computing methods which are naturally able to realize massive parallel processing. the Monkey and Banana Problem can be solved effectively without weakening the fundamental aims above. In this paper, we design a method of representing the problem using DNA molecules, and show that various solutions are generated through computer-simulations based on the design. The simulation results are obviously interesting in that these are contrary to the fact that the Prolog program for the Monkey and Banana Problem, which was implemented from the conventional point of view, gives us only one optimal solution. That is, DNA computing overcomes the limitations of conventional approaches.
