Use of SSR Markers to Complement Tests of Distinctiveness, Uniformity, and Stability (DUS) of Pepper (Capsicum annuum L.) Varieties

  • This study was carried out to assess the potential of SSR markers for variety identification by comparing SSR markers and morphological traits in tests of distinctiveness, uniformity, and stability (DUS) of pepper (Capsicum annuum L.) varieties. Twenty-seven SSR markers were polymorphic in 66 pepper varieties, revealing a total of 89 alleles. Average polymorphism information content (PIC) value was 0.529, ranging from 0.03 to 0.877. Cluster analysis of the band patterns separated the varieties into three groups corresponding to varietal types. Morphological trait-based clustering showed some degree of similarity to dendrogram topologies based on the SSR index. However, no significance correlation was found between the SSR and morphological data. SSR markers could be used to complement a DUS test of a candidate variety and to select complimentary varieties by pre-screening existing varieties in the context of protecting new varieties of pepper.

Development of EST-SSR Markers for Evaluation of Genetic Diversity and Population Structure in Finger Millet (Eleusine coracana (L.) Gaertn.)

  • Finger millet, Eleusine coracana Gaertn., is more nutritious than other cereals and millets and widely cultivate in tropical regions of the world. However, status of its genetic diversity remained concealed due to lack of research work in this species. In recent years, microsatellites have become the most used markers for studying population genetic diversity. In present study, genetic diversity and structure of different populations of finger millet from Africa and South Asia was examined at molecular level using newly developed EST-Simple Sequence Repeat (EST-SSR) markers using a total of 1,927 ESTs of Eleusine coracana available in the NCBI database. In total, 46 primers produced 292 alleles in a size range of 100-500 bp and mean Polymorphism Information Content (PIC) and Marker Index (MI) were 0.372 and 1.04, respectively. 46 primers showed polymorphism and 21 primers were identified as having a PIC value above 0.5. Principal coordinates analysis and the dendrogram constructed out of combined data of both markers showed grouping of finger millet accessions to their respective area of collection. The 156 accessions was classified into four groups, such as three groups of Africa collection and one group of Asia. Results of present study can be useful in identifying diverse accessions and management of this plant resource. Moreover, the novel SSR markers developed can be utilized for various genetic analyses in this species in future.

Genetic Variations of Three Tegillarca granosa Populations Investigated by PCR Technique

  • The selected seven oligonucleotides primers BION-32, BION-33, BION-35, BION-38, BION-40, BION-46 and BION-58 generated the shared loci, specific loci, unique shared loci to each population and shared loci by the three T. granosa populations in Beolgyo, a Chinese site and Wonsan, respectively. The bandsharing value between individuals' no. 03 and no. 04 was 0.816, which was the highest value identified within the Beolgyo population. The primer BION-35 generated the most loci (a total of 70), with an average of 10.0 in the Wonsan population. On average, seven oligonucleotides primers generated 16.1 specific loci in the Beolgyo population, 22.3 in the Chinese population and 39.3 in the Wonsan population. 126 unique shared loci to each population, with an average of 18 per primer, were observed in the Beolgyo population, 63 loci, with an average of 9 per primer, were observed in the Chinese population, and 49 loci, with an average of 7 per primer, and were observed in the Wonsan population. The oligonucleotides primer BION-32 generated 14 unique loci to each population, which were identifying each population in the Beolgyo population. Interestingly, every primer had not distinguished the shared loci by the three populations, major and/or minor fragments of sizes, which were identical in almost all of the samples. As regards average bandsharing value (BS) results, individuals from Beolgyo population ($0.717{\pm}0.057$) exhibited higher BS values than did those from Wonsan population ($0.552{\pm}0.104$) (P < 0.05). The dendrogram resulted from truthful seven oligonucleotides primers, representing three genetic clusters comprising group I (BEOLGYO 01, 02, 03, 04, 05, 06 and 07), group II (CHINESE 08, 09, 10, 11, 12, 13 and 14) and group III (WONSAN 15, 16, 17, 18, 19, 20 and 21). In three T. granosa populations, the longest genetic distance (0.874) displaying significant molecular difference was also between individual no. 02 within the Beolgyo population and individual no. 12 within the Chinese population. Relatively, individuals of the CHINESE population were fairly closely related to those of the WONSAN population.

산딸나무 변이개체 선발을 위한 ISSR marker 이용 (Use of ISSR Marker for the Variant Identification in Cornus kousa Buerg.)

  • 외나로도 식물상을 조사하던 중 분홍색 포를 가진 산딸나무 개체를 발견하였다. 흰색 포를 가지는 일반 산딸나무 개체와 식별가능한 유전자 marker를 탐색하기 위하여 ISSR primer를 사용하였다. 50개의 primer 중 6개 primer에서 총 58개의 증폭산물을 관찰할 수 있었으며, primer당 평균 9.67개가 증폭되었다. UPGMA 방법에 의한 유집분석을 수행한 결과, 산딸나무 개체들은 포가 분홍색인 개체들과 흰색인 개체들이 따로 유집되었으며, 흰색인 개체들은 도서지역 개체들과 내륙지역 개체들로 유집되었다. 산딸나무 화색의 변이에 따른 유전적 다양성조사 결과, 특정 ISSR primer는 꽃이 없는 상태에서 변이 개체를 구분할 수 있는 유용한 marker로 사용될 수 있는 것으로 사려되었다.

Genetic Diversity and Population Genetic Structure of Cephalotaxus koreana in South Korea

  • The Korean plum yew (Cephalotaxus koreana Nakai) is a shade-tolerant, coniferous shrub. The seeds have been used as a folk medicine in Korea, and an alkaloid extract (HTT) is known to have anticancer properties. We estimated the genetic diversity of 429 trees in 16 populations in South Korea using 194 polymorphic amplicons from seven combinations of AFLP primer-restriction enzymes. The average number of effective alleles and the percentage of polymorphic loci were 1.37 and 79.4%, respectively. Shannon's diversity index and the expected heterozygosity were 0.344 and 0.244, respectively. We divided 16 populations into four groups on the UPGMA dendrogram and the PCA biplot. The first two principal components explained 84% of the total genetic variation. Genetic differentiation between populations explained 14% of total genetic variation, and the remaining 86% came from difference between individuals within populations, as determined by an analysis of molecular variance (AMOVA). However, the genetic differentiation did not correlate with the geographic distance between populations from the Mantel test. The Bayesian statistics, which are comparable to Wright's $F_{ST}$ and Nei's $G_{ST}$, were ${\theta}^I=0.406$ and ${\theta}^{II}=0.172$, respectively. The population genetic diversity was slightly lower, and the strength of genetic differentiation was much weaker, than the average of those plants having similar life histories, as assessed using arbitrary marker systems. We discuss strategies for the genetic conservation of the plum yew in Korea.

Development of EST-SSRs and Assessment of Genetic Diversity in Little Millet (Panicum sumatrense) Germplasm

  • Little millet (Panicum sumatrense) is well known for its salt and drought stress tolerance and high nutritional value, but very limited knowledge of genetic variation and genomic information is available. In this study, a total of 779 primer pairs were designed from the 22,961 EST sequences of switchgrass (Pancium virgatum), of which 48 EST-SSR markers were developed based on the trials of transferability of these primers in little millet. The EST-SSR amplicons showed reproducible single band polymorphism and produced a total of 160 alleles with an average of 3.3 alleles per locus in 37 accessions of little millet. The average values of expected and observed heterozygosities were 0.266 and 0.123, respectively. The polymorphic information content (PIC) values were observed in range of 0.026 to 0.549 with an average of 0.240. The genetic relatedness among the little millet accessions was evaluated by neighbor-joining dendrogram, which grouped all accessions into two distinct groups. The validation thus demonstrated the utility of the switchgrass EST-SSR markers in assessing genomic relationships in little millet. The findings from this study could be useful for designing strategies for the identification of diverse germplasm for conservation and future molecular breeding programs for little millet.

  • 자료포락분석(DEA)은 다수의 투입요소와 산출요소에 대하여 의사결정단위의 효율성을 측정하는 비모수적인 선형계획방법으로, 회사, 은행, 병원, 국가나 조직의 효율성이나 성과를 비교하는데 폭넓게 사용되고 있다. 그런데 DEA는 효율성이 1인 DMU들이 다수 있을 때 어느 DMU가 더 나은지에 대한 순위는 제공해 주지 않는다. 본 연구에서는 이런 문제를 기존의 방법에 비하여 손쉽게 해결할 수 있는 방법으로 질적(덴드로그램과 같은 graphical 접근법) 양적(초효율성 분석) 통합방법을 제안하고, 한국프로야구 자료를 이용하여 실증분석 해보았다. 그 결과 DEA를 통해서는 우선순위를 파악하기 어려운 DMU들이 12개나 되었는데, 초효율성 분석을 이용함으로써 이러한 문제를 해결할 수 있었다. 더불어 덴드로그램과 초효율성 분석 결과를 통합하여 질적 양적으로 조망해 봄으로써 더욱 심도 있는 해석이 가능함을 알 수 있었다.

Genetic Diversity and Phylogenetic Relationships among Microsporidian Isolates from the Indian Tasar Silkworm, Antheraea mylitta, as Revealed by RAPD Fingerprinting Technique

  • In this study, we investigated genetic diversity of 22 microsporidian isolates infecting tropical tasar silkworm, Antheraea mylitta collected from various geographical forest locations in the state of Jharkhand, India, using polymerase chain reaction (PCR)-based marker assay: random amplified polymorphic DNA (RAPD). A type species, NIK-1s_mys was used as control for comparison. The shape of mature microsporidians was found to be oval to elongate, measuring 3.80 to $5.10{\mu}m$ in length and 2.56 to $3.30{\mu}m$ in width. Of the 20 RAPD primers screened, 16 primers generated reproducible profiles with 298 polymorphic fragments displaying high degree of polymorphism (97%). A total of 14 RAPD primers produced 45 unique putative genetic markers, which were used to differentiate the microsporidians. Calculation of genetic distance coefficients based on dice coefficient method and clustering with un-weighted pair group method using arithmetic average (UPGMA) analysis was conducted to unravel the genetic diversity of microsporidians infecting tasar silkworm. The similarity coefficients varied from 0.059 to 0.980. UPGMA analysis generated a dendrogram with four microsporidian groups, which appear to be different from each other as well as from NIK-1s_mys. Two-dimensional distribution based on Euclidean distance matrix also revealed considerable variability among different microsporidians identified from the tasar silkworms. Clustering of few microsporidian isolates was in accordance with the geographic origin. The results indicate that the RAPD profiles and specific/unique genetic markers can be used for differentiating as well as to identify different microsporidians with considerable accuracy.

댕댕이나무(Lonicera caerulea var. edulis) 국내 잔존 집단의 유전적 다양성 (Genetic Diversity of Lonicera caerulea var. edulis in South Korea)

  • Lonicera caerulea var. edulis is a rare species found in some alpine region of Korea. Genetic variation in L. caerulea var. edulis has been investigated by examining 161 individuals from six natural populations: Mt. Seorak 1, Mt. Seorak 2, Mt. Jeombong, Mt. Bangtae, Mt. Gyebang, Mt. Halla. The mean genetic diversity for all the six populations was 0.25 (S.I.). The highest genetic diversity was found in Mt. Seorak (S.I.=0.3158) and the lowest was in Mt. Gyebang (S.I.=0.1047). Comparatively low level of genetic diversity was observed (Ae=1.25, P= 64.6%, S.I.=0.25), which is a typical pattern for rare tree species. AMOVA showed exceptionally large proportion of genetic variations both for among populations (34.69%) and within populations (65.31%). Excluding Mt. Gyebang, the genetic variation among and within population was 18.71% and 81.29% respectively. The UPGMA dendrogram based on genetic distance is not suitable for geographic relationship. Genetic distance of Mt. Gyebang was most distant from the other populations. Excluding Mt. Gyebang, the genetic identities among the five populations were 0.95 to 0.97, which is very high similarity level of genetic identity. This low level of genetic variations and the lack of site in nature indicates that Lonicera caerulea var. edulis demanded a serious conservation.

Lycoris 속의 RAPD 분석과 자생지 분포 및 개화특성에 따른 유연관계 (Genetic Relationship Among Lycoris Species Using RAPD Analysis, the Native Distribution and Flowering Characteristics)

  • 본 연구에서는 RAPD 분석 기법과 자생지 분포와 개화특징을 이용한 유연관계를 분석하기 위하여 10종의 Lycoris 종을 선별하여 연구를 수행하였다. 10종의 상사화 종은 크게 두 군집으로 분류되었다. L. sprengeri와 L. incanata은 가장 높은 상동성을 보였으며, 같은 개화 시기와 분홍색의 화색을 가지고 있었다. 춘기출엽형은 L. squamigera, L. sanguinea, L. koreana, L. sprengeri 그리고 L. incanata이었으며, L. squamigera와 L. sanguinea는 같은 군집 안에서 높은 상동성을 보였다. 또한 L. koreana, L. sprengeri 그리고 L. sprengeri 그리고 L. incanata도 군집안에서 높은 상동성을 보였다. L. radiata, L. radiata var pumila, L. albiflora 그리고 L. traubii의 꽃은 spider형이며 이러한 종은 다른 종과의 유연관계가 매우 낮은 상동성을 보였다.
