Isolation and Characterization of Microsatellite Markers in Tsaiya Duck

  • An enrichment library of GATA-repeats from genomic DNA was constructed in this study to isolate and characterize microsatellite loci in Tsaiya duck (Anas platyrhynchos). Thirty-three microsatellite markers were developed and used to detect polymorphisms in 30 Tsaiya ducks. A total of 177 alleles were observed and all loci except APT022 were polymorphic. The number of alleles ranged from 2 to 9 with an average of 5.5 per microsatellite locus. The observed and expected heterozygosity of these polymorphic markers ranged from 0.07 to 0.93 with an average number of 0.60 and 0.10 to 0.86 with an average number of 0.61, respectively. Among the polymorphic markers, the observed heterozygosities of 23 loci were higher than 0.50 (69.70%). The polymorphism information content (PIC) in the 32 loci ranged from 0.09 to 0.83 with an average of 0.57. Seven of the 33 duck microsatellite loci had orthologs in the chicken genome, but only APT004 had a similar core repeat to chickens. These microsatellite markers will be useful in constructing a genetic linkage map for the duck and a comparative mapping with the chicken can also provide a valuable tool for studies related to biodiversity and population genetics in this duck species.

Identification of hRad21-Binding Sites in Human Chromosome

  • The aim of this study is to identify hRad21-binding sites in human chromosome, the core component of cohesin complex that held sister chromatids together. After chromatin immunoprecipitation with an hRad21 antibody, it was cloned the recovered DNA and sequenced 30 independent clones. Among them, 20 clones (67%) contained repetitive elements including short interspersed transposable elements (SINE or Alu elements), long terminal repeat (LTR) and long interspersed transposable elements (LINE), fourteen of these twenty (70%) repeats clones had Alu elements, which could be categorized as the old and the young Alu Subfamily, eleven of the fourteen (73%) Alu elements belonged to the old Alu Subfamily, and only three Alu elements were categorized as young Alu subfamily. There is no CpG island within these selected clones. Association of hRad21 with Alu was confirmed by chromatin immunoprecipitation-PCR using conserved Alu primers. The primers were designed in the flanking region of Alu, and the specific Alu element was shown in the selected clone. From these experiments, it was demonstrated that hRad21 could bind to SINE, LTRs, and LINE as well as Alu.

Functional pathogenomics of Burkhozderia glumae (oral)

  • The aim of this study was to characterize the interactions of rice and Burkholderia glumae, a causal agent of bacterial grain rot of rice, at molecular levels using whole genomic sequences and to identify genes important for pathogenicity and symptom development. To do these, we sequenced whole genome of the bacterium and constructed cosmid clone profiles. We generated pools of mutants using various transposons and determined mutation sites by sequencing rescued plasmids. We focused on studying toxoflavin biosynthetic genes, quorum sensing regulation, and Hrp type III protein secretion systems. We found that two possible operons consisting of five genes are involved in toxoflavin biosynthesis and their expression is regulated by quorum sensing and LysR-type regulator, ToxR. We have isolated the nn PAI of B. glumae and characterized by mutational analyses. The hrp cluster resembled most the putative Type III secretion systems of B. pseudomallei, which is the causative agent of melioidosis, a serious disease of man and animals. The Hrp PAI core region showed high similarity to that of Ralstonia solanacearum and Xanthomonas campestris, however some aspects were dissimilar.

Overview of Arabidopsis Resource Project in Japan

  • Arabidopsis is well-known to the world's plant research community as a model plant. Many significant resources and innovative research tools, as well as large bodies of genomic information, have been created and shared by the research community, partly explaining why so many researchers use this small plant for their research. The genome sequence of Arabidopsis was fully characterized by the end of the $20^{th}$ century. Soon afterwards, the Arabidopsis research community began a 10-year international project on the functional genomics of the species. In 2001, at the beginning of the project, the RIKEN BioResource Center (BRC) started its Arabidopsis resource project. The following year, the National BioResource Project was launched, funded by the Japanese government, and the RIKEN BRC was chosen as a core facility for Arabidopsis resource. Seeds of RIKEN Arabidopsis transposon-tagged mutant lines, activation-tagged lines, full-length cDNA over-expresser lines, and natural accessions, as well as RIKEN Arabidopsis full-length cDNA clones and T87 cells, are preserved at RIKEN BRC and distributed around the world. The major resources provided to the research community have been full-length cDNA clones and insertion mutants that are suitable for use in reverse-genetics studies. This paper provides an overview of the Arabidopsis resources made available by RIKEN BRC and examples of research that has been done by users and developers of these resources.

cDNA Cloning and Developmental Expression of Hemolin in Bombyx mandarina

  • In this study, we describe the Bombyx mandarina hemolin cDNA. A sequence analysis of cDNA revealed a single open reading frame (ORF) of 1233 nucleotides. The deduced 410 amino acid sequence of B. mandarina hemolin contains 4 imunoglobulin (Ig) C-2 type domains. B. mandarina hemolin cDNA showed the highest sequence homology to known those of B. mori. The developmental profile in terms of expression level of hemolin mRNA was determined in the absence of a bacterial challenge. Hemolin mRNA was detected only in mid-gut, but not in hemocytes, fat body, testis, and silkglands. Hemolin mRNA in mid-gut was not detected until the spinning stage of the last instar larva, however, lit dramatically increased at the beginning of spinning and gradually decreased until pupal stage.

Identification and characterization of a rice blast fungal elicitor-inducible Oshin1 gene

  • In order to understand the molecular interactions that occur between rice and the rice blast fungus during infection, we previously identified a number of rice blast fungal elicitor-responsive genes from rice (Oryza sativa cv. Milyang 117). Here, we report the cloning and characterization of the rice fungal elicitor-inducible gene Oshin1 (GenBank Accession Number AF039532). Sequence analysis revealed that the Oshin1 cDNA is 1067 bp long and contains an open reading frame encoding 205 amino acid residues. The Oshin1 gene shows considerable sequence similarity to the tobacco hin1 and hin2 genes. The predicted Oshin1 protein has a cysteine-rich domain at the N-terminus and is rich in leucine, serine, and alanine residues. Southern blot analysis suggests that Oshin1 gene is a member of a small gene family in the rice genome. To examine the expression of Oshin1, Northern blot analysis was conducted. Expression of the Oshin1 transcript is rapidly induced in suspension-cultured rice cells treated with fungal elicitor, salicylic acid or hydrogen peroxide. In addition, Oshin1 transcript levels are rapidly increased by treatment with $Ca^{2+}$/A23187. The expression of Oshin1 was also elevated in 3-week old leaf tissues upon ethephon application or fungal elicitor treatment. Our results suggest that the Oshin1 gene is involved in plant defense responses to environmental stresses.

Identification and characterization of a rice MCM2 homologue required for DNA replycation

  • The pre-replication complex (pre-RC), including the core hexameric MCM2-7 complex, ensures that the eukaryotic genome is replicated only once per cell division cycle. In this study, we identified a rice $\underline{m}ini\underline{c}hromosome$ $\underline{m}aintenance$ (MCM) homologue (OsMCM2) that functionally complemented fission yeast MCM2 (CDC19) mutants. We found OsMCM2 transcript expression in roots, leaves, and seeds, although expression levels differed slightly among the organs. Likewise, the OsMCM2 protein was ubiquitously expressed, but it was downregulated when nutritients were limiting, indicating that MCM2 expression (and therefore cell cycle progression) requires adequate nutrition. Yeast two-hybrid and GST pull-down assays demonstrated that OsMCM2 interacted with the COP9 signalosome 5 (CSN5). Taken as a whole, our results indicated that OsMCM2 functions as a subunit of the rice MCM complex and interacts with CSN5 during developmental regulation.

  • The development of cDNA microarray has permitted the analysis of thousands of genes simultaneously. cDNA microarray has been used to analyze gene expression profiles during developmental stage in both single and multicellular organisms. Two significant factors contributing to the limitation of the development of cDNA microarray in the Bombyx mori are the shortage of accessible repositories of cDNA clones and ESTs and the relative scarcity of facilities to produce microarrays and analyze the data generated. 한국 약용작물의 기술 동향 및 특허 전망 (Technology Trends and Patenting Prospects of Medicinal Plants in Korea)

  • Background: Medicinal plants are widely used in Asia. They have proven to be an invaluable asset in modern drug discovery and their demand has been steadily increasing across various industries. Methods and Results: Using 4,867 valid patents related to 12 oriental medicinal plants of 10 country groups, the growth and development potential of patents was evaluated. The cites per patent (CPP) and patent family size (PFS) indices were used to evaluate the market capability and technological level of the collected patents. Meanwhile, the patent impact index (PII) and technology strength (TS) were used to compare the technological competitiveness of patents among various technology types and markets. Both CPP and PFS indices showed that magnolia-vine and balloon flower have numerous core or original patents. Furthermore, an increase in both PII and TS indices was observed. A newly designed intellectual property multi-layer (IPM) model predicted that the medicine, genome and cosmetic categories have a high possibility of patent application growth. Conclusions: The IPM model can be used to provide the scope of particular technology fields for patent development. In addition, this study can assist patents to advance in the international market and guide the development of a national industrial strategy.
