Cold-Seep Sediment Harbors Phylogenetically Diverse Uncultured Bacteria

  • A culture-independent molecular phylogenetic survey was carried out on the bacterial community in cold-seep sediment at Edison Seamount, south of Lihir Island, Papua New Guinea. Small-subunit rRNA genes were amplified directly from the sediment DNA by PCR and cloned. The majority of the cloned 16S rRNA gene sequences were most closely related to as-yet-uncultivated microorganisms found in deep-sea sediments, and were primarily affiliated with one of four groups: the $\gamma$-, $\delta$-, and $\epsilon$-subdivisions of Proteobacteria, and Cytophaga-Flavobacterium-Bacteroides. We did not recover any sequences related to cyanobacteria, prochlorophytes, and $\alpha$-Proteobacteria, which are known to occur in great abundance within the surface mixed layer of the Atlantic and Pacific Oceans. The majority of the cloned $\gamma$-and $\epsilon$-Proteobacterial sequences were closely related to chemoautotrophic sulfur-oxidizing symbionts of marine benthic fauna, and the $\delta$-Proteobacterial sequences to sulfate- and sulfur-reducing bacteria, indicating that they might play an important role in chemoautotrophic primary production and the sulfur cycle in the cold-seep area. There results demonstrate the high diversity of the bacterial community in the cold-seep sediment, and substantially expand knowledge of the extent of bacterial diversity in this formidable and unique habitat.

TEM Observations of Chemosynthetic Bacteria in the Deep-sea Hydrothermal Vents and Seep Organisms

  • Symbiosis of chemoautrophic bacteria with the members of hydrothermal vent and cold seep communities in the deep-sea were examined by histology using transmission electron microscopy; Bathymodiolus spp. from Sagami Bay, the Iheya Ridge and the North Fiji Basin; and Ifremeria nautilei from the North Fiji Basin. Two species of Bathymodiolus, each from Sagami Bay and the Iheya Ridge harbored methane-oxidizing symbionts within their gill tissues. Vent gastropod Ifremeria nautilei from the hydrothermal vents of the North Fiji Basin housed two types of symbionts; one sulfur-oxidizing type and the other methane-oxidizing type. The occurrence of chemosynthetic symbionts in these organisms were expected before-hand based on the ecological observations of their habit. The other members of these groups from world oceans and the recent advances in the symbiosis of the vent and seep communities were reviewed.

Molecular Characterization of TEM-type $\beta$-Lactamases Identified in Cold-Seep Sediments of Edison Seamount (South of Lihir Island, Papua New Guinea)

  • To determine the prevalence and genotypes of $\beta$-lactamases among clones of a metagenomic library from the cold-seep sediments of Edison seamount (10,000 years old), we performed pulse-field gel electrophoresis, antibiotic susceptibility testing, pI determination, and DNA sequencing analysis. Among the 8,823 clones of the library, thirty clones produced $\beta$-lactamases and had high levels of genetic diversity. Consistent with minimum inhibitory concentration patterns, we found that five ($167\%$) of thirty clones produced an extended-spectrum $\beta$-lactamase. 837- and 259-bp fragments specific to bla$_{TEM}$ genes were amplified, as determined by banding patterns of PCR amplification with designed primers. TEM­1 was the most prevalent $\beta$-lactamase and conferred resistance to ampicillin, piperacillin, and cephalothin. TEM-116 had a spectrum that was extended to ceftazidime, cefotaxime, and aztreonam. The resistance levels conferred by the pre-antibiotic era alleles of TEM-type $\beta$-lactamases were essentially the same as the resistance levels conferred by the TEM-type alleles which had been isolated from clinically resistant strains of bacteria of the antibiotic era. Our first report on TEM-type $\beta$-lactamases of the pre-antibiotic era indicates that TEM-type $\beta$-lactamases paint a picture in which most of the diversity of the enzymes may not be the result of recent evolution, but that of ancient evolution.

TEM Observation Studies on the Chemoautotrophic Symbiotic Bacteria of Invertebrates Inhabiting at Vents and Seeps

  • Chemoautotrophic symbiotic bacteria of organisms inhabiting the hydrothermal vent and cold seep communities in the deep-sea were histologically examined using a transmission electron microscopy on symbionts of Calyptogena sp. A from the site east off Miyako (water depth at 1,700m), Calyptogena sp. B from the Calyptogena Site, vestimentiferan tube worm Lamellibrachia sp. A from Sagami Bay Lamellibrachia sp. B from Calyptogena Site of the Iheya Ridge, pogonophoran tube worms from Sagami Bay and Calyptogena Site of the Iheya Ridge, Bathymodiolus spp. from Sagami Bay, the Iheya Ridge and the North Fiji Basin. Based on the morphological microscopic observations, two species of Calyptogena from Miyako and the Iheya Ridge, two species of vestimentiferan tube worms from Sagami Bay and the Iheya Ridge, and pogonophoran tube worms from Sagami Bay and the Iheya Ridge observed to host sulfur-oxidizing symbiotic bacteria. The occurrence of chemosynthetic symbionts in these organisms was expected beforehand based on the ecological observations of their habitats. Other members of these groups from the world oceans, and the recent advances in the symbiosis at vents and seeps were reviewed.
