Microbes are one of the most important bioresources in bioindustry and provide high economic values. Although there are currently about 6,000 bacterial species with validly published names, microbiologists generally assume that the number may account for less than 1% of the bacterial species present on Earth. To discover the remaining species, studies of metagenomes, metabolomes, and proteomes related to microbes have recently been carried out in various fields. We have constructed an information system that integrates various data on microbial resources and manages bioinformation to support efficient research of microorganisms. We have designated this system 'Bio-Meta Information System (Bio-MIS).' Bio-MIS consists of an integrated microbial resource database, a microbial resource input system, an integrated microbial resource search engine, a microbial resource online distribution system, a portal service, and management via the Internet. In the future, this system is expected to be connected with various public databases. We plan to implement useful bioinformatics software for analyzing microbial genome resources. Background: Published manuscripts are the main source of biological knowledge. Since the manual examination is almost impossible due to the huge volume of literature data (approximately 19 million abstracts in PubMed), intelligent text mining systems are of great utility for knowledge discovery. However, most of current text mining tools have limited applicability because of i) providing abstract-based search rather than sentence-based search, ii) improper use or lack of ontology terms, iii) the design to be used for specific subjects, or iv) slow response time that hampers web services and real time applications. Results: We introduce an advanced text mining system called PubMine that supports intelligent knowledge discovery based on diverse bio-ontologies. PubMine improves query accuracy and flexibility with advanced search capabilities of fuzzy search, wildcard search, proximity search, range search, and the Boolean combinations. Furthermore, PubMine allows users to extract multi-dimensional relationships between genes, diseases, and chemical compounds by using OLAP (On-Line Analytical Processing) techniques. The HUGO gene symbols and the MeSH ontology for diseases, chemical compounds, and anatomy have been included in the current version of PubMine, which is freely available at http://pubmine.kobic.re.kr. Conclusions: PubMine is a unique bio-text mining system that provides flexible searches and analysis of biological entity relationships. We believe that PubMine would serve as a key bioinformatics utility due to its rapid response to enable web services for community and to the flexibility to accommodate general ontology.

Diabetes Mellitus (DM), often simply referred to as diabetes, has developed into a major health concern affecting more than 200 million people worldwide with approximately 4 million deaths per year attributed to the presence of the disease. Diabetes mellitus is categorized as Type 1 and Type 2, where Type 1 diabetes represents a lack of insulin production, and Type 2 diabetes is characterized by a relative lack of insulin receptor (i.e., decreased sensitivity to the effect of insulin) and cased by a complex interplay between genetic factors and environmental factors. Up to date, various studies on the pathology and mechanism in terms of genetic experiments have been conducted and approximately hundreds of genes were reported as diabetes mellitus associated genes. At this point, to support studies on the cause and mechanism of diabetes mellitus, an efficient database system to provide genetic variants related to diabetes mellitus is needed. DMBase is an integrated web-based genetic information resource for diabetes mellitus designed to service genomic variants, genes, and secondary information derived for diabetes mellitus genetics researchers. The current version of DMBase documents 754 genes with 3056 genetic variants and 66 pathways. It provides many effective search interfaces for retrieving diabetes mellitus and genetic information. A web interface for the DMBase is freely available at http://sysbio.kribb.re.kr/dmBase.
Techniques for analyzing protein-DNA interactions on a genome-wide scale have recently established regulatory roles for distal enhancers. However, the large sizes of higher eukaryotic genomes have made identification of these elements difficult. Information regarding sequence conservation, exon annotation and repetitive regions can be used to reduce the size of the search region. However, previously developed resources are inadequate for consolidating such information. CONVIRT is a web resource for the identification of transcription factor binding sites and also features comparative genomics. Genomic information on ortholog-independent conserved regions, exons, repeats and sequences is integrated into the virtual chromosome, and statistically over-represented single or combinations of transcription factor binding sites are sought. CONVIRT provides regulatory network analysis for several organisms with long promoter regions and permits inter-species genome alignments. A metagenome is a unique resource to search for novel microbial enzymes from the unculturable microorganisms in soil. A forest soil metagenomic library using a fosmid and soil microbial DNA from Gwangneung forest, Korea, was constructed in Escherichia coli and screened to select lipolytic genes. A total of seven unique lipolytic clones were selected by screening of the 31,000-member forest soil metagenome library based on tributyrin hydrolysis. The ORFs for lipolytic activity were subcloned in a high copy number plasmid by screening the secondary shortgun libraries from the seven clones. Since the lipolytic enzymes were well secreted in E. coli into the culture broth, the lipolytic activity of the subclones was confirmed by the hydrolysis of p-nitrophenyl butyrate using culture supernatant. Deduced amino acid sequence analysis of the identified ORFs for lipolytic activity revealed that 4 genes encode hormone-sensitive lipase (HSL) in lipase family IV. Phylogenetic analysis indicated that 4 proteins were clustered with HSL in the database and other metagenomic HSLs. The other 2 genes and 1 gene encode non-heme peroxidase-like enzymes of lipase family V and a GDSL family esterase/lipase in family II, respectively. The gene for the GDSL enzyme is the first description of the enzyme from metagenomic screening.

A Korean Tea-Historical Literature DB was constructed, collating information related to tea from eight historical texts, including the Annals of the Joseon Dynasty. Data were gathered from existing historical literature DB and web services. After processing, verification, and tag input, 53,679 historical literature data entries related to tea were created. This DB construction centralizes previously dispersed reading services into a single web service. Features such as literature title, time, and tag-based search functionality; assignment of attribute tags to data; search linkage through original source links; and a bookmark function were incorporated to enhance user convenience. The outcomes of this research support studies in the related fields, and it is believed that by accumulating and improving accessibility to tea-related literature, contributions can be made to the preservation and education of Korean traditional tea as a food resource and cultural heritage.

Indonesia is a mega-biodiversity country having at least one trillion US Dollars value of biological resources per year over the next 20 years. Indonesia is home to 11 percent of the world's flowering plant species and 12 percent of all mammals. Many of Indonesia's species and more than half of the archipelago's endemic plant species are found nowhere else on the Earth. This information is just a small portion of all higher plants and animals being found in Indonesia. Former studies described that total number of species in Indonesia is estimated more than 1,000,000 and most of them remain unknown scientifically. Most of lower plants and animals have not been studied yet, so that greatest portion of Indonesia's biological resources has never been assessed with respect to its economic value or conservation status. Many developed countries are building cooperation with Indonesia on resources, mainly in the fields of grant aid, socio-economic services, R & D, researcher exchange, technology transfer, infrastructure, education/training, finance, etc. Indonesia will obtain greater benefits and management of its biological richness via increasing its international capacity to add value and information to its biological diversity. These goals can be achieved by close international collaboration on search of important biological resources and other bioactive products that have potential economic values. Development of biological resource-based technology stands as the industry of the $21^{st}$ century and, therefore, Indonesia has a unique opportunity to lead the process in the world.

In order to develop chitosanase for the production of chitosan oligosaccharides, a chitosanase-producing bacterium was isolated from the traditional fermented soybean, Meju, and identified as Bacillus amyloliquefaciene MJ-1. The cloned chitosanase gene, 825 bp in size, encoded a single peptide of 274 amino acids with a estimated molecular mass of 30.9 kDa. The deduced amino acid sequence showed significant homology with microbial chitosanases. The recombinant chitosanase was expressed in Escherichia coli upon induction with isopropyl-D-thiogalactopyranoside, and purified using $Ni^{2+}-NTA$ agarose column chromatography. The maximal activity of the recombinant chitosanase is at pH 5.0 and $60^{\circ}C$. The recombinant chitosanase is stable between pH 5.0 and pH 7.0 at $37^{\circ}C$ for 30 min, and more than 75% of the activity still remain at $80^{\circ}C$ for 30 min incubation.

The Gramene database (http://www.gramene.org) is a powerful online resource for agricultural researchers, plant breeders and educators that provides easy access to reference data, visualizations and analytical tools for conducting cross-species comparisons. Learn the benefits of using Gramene to enrich your lectures, accelerate your research goals, and respond to your organismal community needs. Gramene's genomes portal hosts browsers for 44 complete reference genomes, including crops and model organisms, each displaying functional annotations, gene-trees with orthologous and paralogous gene classification, and whole-genome alignments. SNP and structural diversity data, available for 11 species, are displayed in the context of gene annotation, protein domains and functional consequences on transcript structure (e.g., missense variant). Browsers from multiple species can be viewed simultaneously with links to community-driven organismal databases. Thus, while hosting the underlying data for comparative studies, the portal also provides unified access to diverse plant community resources, and the ability for communities to upload and display private data sets in multiple standard formats. Our BioMart data mining interface enable complex queries and bulk download of sequence, annotation, homology and variation data. Gramene's pathway portal, the Plant Reactome, hosts over 240 pathways curated in rice and inferred in 66 additional plant species by orthology projection. Users may compare pathways across species, query and visualize curated expression data from EMBL-EBI's Expression Atlas in the context of pathways, analyze genome-scale expression data, and conduct pathway enrichment analysis. Our integrated search database and modern user interface leverage these diverse annotations to facilitate finding genes through selecting auto-suggested filters with interactive views of the results.
