Backbone NMR Assignments of WW2 domain from human AIP4

  • WW domains are small protein modules consisting of three-stranded antiparallel β-sheet, and involved in the protein-protein interaction for various biological systems. We overexpressed and purified WW2 domain from human AIP4/Itch (a member of Nedd4 family) using a pH/temperature dependent cleavage system. The backbone assignments of WW2 domain were completed, and secondary structure was predicted. Furthermore, backbone flexibility of WW2 domain was determined by 1H-15N heteronuclear NOE and amide hydrogen exchange experiments. The structural information would contribute to the structural determination of WW2 domain as well as the interaction study of WW2 domain with various binding partners.

  • This work deals with a 4-DOF flexible continuum robot that employs a spring as its backbone. The mechanism consists of two modules and each module has 2 DOF. The special features of the proposed mechanism are the flexibility and the backdrivability of the whole body by using a spring backbone. Thus, even in the case of collision with human body, this device can ensure safety. The design and the kinematics for this continuum mechanism are introduced. The performance of this continuum mechanism was shown through simulation and experiment.

  • This study deals with the design of a spring backboned soft arm, which will be employed for generation of human gesture as an effective means of Human Robot interaction. The special features of the proposed mechanism are the light weight and the flexibility of the whole mechanism by using a spring backbone. Thus, even in the case of collision with human, this device is able to absorb the impact structurally. The kinematics and the design for the soft arm are introduced. The performance of this mechanism was shown through experiment emulating several human gestures expressing human emotion and some service contents. Finally, this soft arm was implemented as the wing mechanism of a penguin robot.

NMR Structural Analysis and 3D Homology Modelling of APG8a from Arabidopsis thaliana

  • The gene coding for APG8a (At4g21980), a protein from Arabidopsis thaliana, is involved in the autophagy process. The protein is an interesting candidate for structure determination by NMR spectroscopy. Toward this end, APG8a has been produced recombinantly in Escherichia coli and typical NMR experiments such as $^{15}N-HSQC$, HNCA, HN(CO)CA, CBCA(CO)NH, HCCH-TOCSY, HNCO were performed. The backbone resonances, HN, N, CA, CB, and C' were sequence-specifically assigned, and the secondary structures including 3 $\alpha$ helices and $4\beta$ strands were deduced based on the assignments. Due to the intrinsic flexibility or the effect of the denaturant, the backbone resonances were not fully observed. Since the structure calculation by NMR data was not possible, the 3-dimensional model was built based on the sequence homology, and compared with the NMR results. The overall structure of the model could explain and complement the NMR derived secondary structures.

  • 본 논문에서는 잔기 유연성(residue flexibility)을 가진 단백질 아미노산에 대한 기하학적인 계산 효율성을 높이기 위해 아미노산을 단순 곡면으로 표현하는 기법을 제안한다. 잔기 유연성을 가진 아미노산은 고정된 백본(backbone)에 대해 잔기가 회전하는 특성을 갖는다. 단순 곡면 표현기법을 이용하여 아미노산의 충돌 감지 속도 효율성을 높일 수 있다.

  • Short antimicrobial peptide, A4W, have been studied by molecular dynamics (MD) simulation in an explicit dodecylphosphocholine (DPC) micelle. Peptide was aligned with DPC micelle and transferred new peptide-micelle coordinates within the same solvent box using specific micelle topology parameters. After initial energy minimization and equilibration, the conformation and orientation of the peptide were analyzed from trajectories obtained from the RMD (restrained molecular dynamics) or the subsequent free MD. Also, the information of solvation in the backbone and the side chain of the peptide, hydrogen bonding, and the properties of the dynamics were obtained. The results showed that the backbone residues of peptide are either solvated using water or in other case, they relate to hydrogen bonding. These properties could be a critical factor against the insertion mode of interaction. Most of the peptide-micelle interactions come from the hydrophobic interaction between the side chains of peptide and the structural interior of micelle system. The interaction of peptide-micelle, electrostatic potential and hydrogen bonding, between the terminal residues of peptide and the headgroups in micelle were observed. These interactions could be effect on the structure and flexibility of the peptide terminus.

Design of a new 4-DOF soft finger mechanism (4자유도 새로운 소프트 핑거 설계)

  • A new soft finger mechanism using a spring as a backbone is proposed in this work. It is a 4 DOF mechanism that consists of a spring and 3 cylinders, which behave like joints with 3 up-and-down rotations and 1 left-and-right rotation. To control each joint, cylinders have small holes in their cross-sectional areas, and wires of different length are penetrated into these holes. We can control each joint by pulling the corresponding wire. The forward kinematics is solved by using the geometry of mechanism. And the relationship (Jacobian) between the linear velocity of the wires and the joint angular rate is obtained. A virtual simulator is developed to test the validity of the kinematic model. In the experiment, first, the position control is conducted by tracking a given trajectory. Second, to verify the flexibility and safety, we show that the soft finger deflects in a safe manner, in spite of the collision with environment.

  • Everything in the world is becoming connected and interactive due to the Internet. The future of interactive smart environments such as smart cities, smart industries, or smart farms demand high network bandwidth, high network flexibility, and self-organization systems without costly hardware upgrades, and they provide a sustainable, scalable, and replicable smart environment backbone infrastructure. This paper presents a new Hybrid Software-Defined architecture for integrating Internet-of-Things technologies that are essential technologies for smart environments. It combines a software-defined networking infrastructure and a real-time distributed network framework with an advanced optimization to enable self-configuration, self-management, and self-adaption for providing seamless communication and efficiently managing a vast number of smart heterogeneous devices.

Enhanced Chemical Shift Analysis for Secondary Structure prediction of protein

  • Predicting secondary structure of protein through assigned backbone chemical shifts has been used widely because of its convenience and flexibility. In spite of its usefulness, chemical shift based analysis has some defects including isotopic shifts and solvent interaction. Here, it is shown that corrected chemical shift analysis for secondary structure of protein. It is included chemical shift correction through consideration of deuterium isotopic effect and calculate chemical shift index using probability-based methods. Enhanced method was applied successfully to one of the proteins from Mycobacterium tuberculosis. It is suggested that correction of chemical shift analysis could increase accuracy of secondary structure prediction of protein and small molecule in solution.

Two different reaction mechanisms of cinnamate side groups attached to the various polymer backbones

  • Cinnamate polymers are well known photoreactive polymers due to [2+2] cycloaddition reaction of cinnamate side group. In this work, we have found that the cinnamate side groups could be also reacted by thermal energy, and this reaction is presumed to attribute to the radical reaction of carbon double bond in the cinnamate groups. Contrary to the photocycloaddition reaction of the cinnamate side groups, the thermal reaction of cinnamate side group was closely related to the flexibility of polymer backbone. The difference of the mechanism between the photocycloaddition reaction and thermal crosslinking reaction was confirmed by $^1H-NMR$$ and $^{13}C-NMR$ analysis of the model compound.
