Xenie: Integration of Human 'gene to function'information in human readable & machine usable way

  • Xenie is the JAVA application software that integrates and represents 'gene to function'information of human gene. Xenie extracts data from several heterogeneous molecular biology databases and provides integrated information in human readable and machine usable way. We defined 7 semantic frame classes (Gene, Transcript, Polypeptide, Protein_complex, Isotype, Functional_object, and Cell) as a common schema for storing and integrating gene to function information and relationship. Each of 7 semantic frame classes has data fields that are supposed to store biological data like gene symbol, disease information, cofactors, and inhibitors, etc. By using these semantic classes, Xenie can show how many transcripts and polypeptide has been known and what the function of gene products is in General. In detail, Xenie provides functional information of given human gene in the fields of semantic objects that are storing integrated data from several databases (Brenda, GDB, Genecards, HGMD, HUGO, LocusLink, OMIM, PIR, and SWISS-PROT). Although Xenie provide fully readable form of XML document for human researchers, the main goal of Xenie system is providing integrated data for other bioinformatic application softwares. Technically, Xenie provides two kinds of output format. One is JAVA persistent object, the other is XML document, both of them have been known as the most favorite solution for data exchange. Additionally, UML designs of Xenie and DTD for 7 semantic frame classes are available for easy data binding to other bioinformatic application systems. Hopefully, Xenie's output can provide more detailed and integrated information in several bioinformatic systems like Gene chip, 2D gel, biopathway related systems. Furthermore, through data integration, Xenie can also make a way for other bioiformatic systems to ask 'function based query'that was originally impossible to be answered because of separatly stored data in heterogeneous databases.

A Multi-level Inverted Index Technique for Structural Document Search (구조화 문서 검색을 위한 다단계 역색인 기법)

  • In general, we can use an inverted index for retrieving element lists from structured documents. An inverted index can retrieve a list of elements that have the same tag name. In this approach, however, the cost of query processing is linear to the length of a path query because all the structural relationships (parent-child and ancestor-descendant) should be resolved by structural join operations. In this paper, we propose an inverted index technique and a novel structural join technique for accelerating XML path query evaluation. Our inverted index can retrieve element lists for path segments in a parent-child relationship. Our structural join technique can handle lists of element pairs while the existing techniques handle lists of elements. We show through experiments that these two proposed techniques are integrated to accelerate evaluation of XML path queries.

A Study on Multiple Sensorial Media Application Format (다중 감각 미디어 응용 포맷의 구성 방법 연구)

  • This paper explains about the structure of multiple sensorial media application format (ISO/IEC 23000-17), which is newly standardized as a project of MPEG-A. This format facilitates effective storage, playing, and management of media with multiple sensorial effects. The ISO base media file format from MPEG-4 Part 12 and sensory effect metadata (SEM) from MPEG-V Part 3 are used to composed the multiple sensorial media application format. In this paper, a fragmentation method to break a SEM XML document into valid SEM samples is presented. Several binarization methods to compress the SEM samples are compared and evaluated as well. The compression ratio and processing time using the MPEG-V binary representation and the Binary MPEG format for XML (BiM) are superior to the gzip compression.

Design and Implementation of a Browser for Educational PDA Contents (교육용 PDA 컨텐츠 브라우저의 설계 및 구현)

  • Recently various electronic books (I-Book) based on PDA (personal digital assistance) that we can easily use anytime and anywhere have been developed. Volume and weight of the E-Book is much less than that of traditional books. In that reason, it is easy to carry and serve us with contents by diverse functions such as searching, bookmark, dictionary, and playing of color image, sound or moving picture. On account of these advantages, many products connected with I-Book have been emerged in the market. However a product connected with educational contents is scarce, because it requires not only normal function but also additional functions such as a problem solving. Therefore it is actually necessary to develop a browser and an editor for educational contents. In this paper, we express educational contents by XML and define structure of document with XML schema. Then, we design and implement an editor and a browser that can manage educational contents on PDA.

A Study on Converting the Theological Thesaurus to the Ontology by Using SKOS (SKOS를 이용한 신학 시소러스의 온톨로지로의 변환에 관한 연구)

  • In order to convert a thesaurus described by a person to ontology, the first step is to translate the thesaurus to the ontology by using SKOS, which is suitable for conversion to ontology and was chose an international standard by W3C. SKOS is suitable for converting thesaurus or subject headings or classification system to ontology, but we need a web language to describe an ontology as RDF/XML. RDF/XML is so difficult to read and write that we can need RDFa embedded in HTML document or Turtle, which is more easily describable and readable. Along with description using SKOS, this research has experimentally constructed the ontology by using ontology construction program $Prot{\acute{e}}g{\acute{e}}$ 4.2. In addition to basic concept relationships of thesaurus like equivalent relationship, hierarchical relationships, association relationships transitive hierarchical relationships are included suggested by SKOS in this research.

  • Recently, as digital broadcasting and internet are spreaded out of the world, we can easily use informations with less restrictions of time and space. According to the current trends, concerns for the ways of representing multimedia data has been rapidly increased, and users demand the services with integrated document that takes not only simple text and image but also time varying audio-visual data. Therefore, in 1998, W3C presented an international standard, SMIL in order to solve multimedia object representation and synchronization problems. By using SMIL, various multimedia elements can be integrated as a multimedia document with proper view in a space and time. Using this SMIL document, we can create new internet radio broadcasting service that delivers not only audio data but also various text, image and video. In this paper, we describe on a SMIL document editor for the common users to be able to represent time varying multimedia data with special layout and synchronization of time and space.

  • With the development of e-Commerce and the proliferation of easily accessible information, information filtering systems such as recommender and SDI systems have become popular to prune large information spaces so that users are directed toward those items that best meet their needs and preferences. Until now, many information filtering methods have been proposed to support filtering systems. XML is emerging as a new standard for information. Recently, filtering systems need new approaches in dealing with XML documents. So, in this paper our system suggests a method to create multiform user profiles with XML's ability to represent structure. This system consists of two parts; one is an administrator profile definition part that an administrator defines to analyze users purchase pattern before a transaction such as purchase happens directly. an other is a user profile creation part module which is applied by the defined profile. Administrator profiles are made from DTD information and it is supposed to point the specific part of a document conforming to the DTD. Proposed system builds user's profile more accurately to get adaptability for user's behavior of buying and provide useful product information without inefficient searching based on such user's profile.

Optical Music Score Recognition System for Smart Mobile Devices

  • In this paper, we propose a smart system that can optically recognize a music score within a document and can play the music after recognition. Many historic handwritten documents have now been digitalized. Converting images of a music score within documents into digital files is particularly difficult and requires considerable resources because a music score consists of a 2D structure with both staff lines and symbols. The proposed system takes an input image using a mobile device equipped with a camera module, and the image is optimized via preprocessing. Binarization, music sheet correction, staff line recognition, vertical line detection, note recognition, and symbol recognition processing are then applied, and a music file is generated in an XML format. The Music XML file is recorded as digital information, and based on that file, we can modify the result, logically correct errors, and finally generate a MIDI file. Our system reduces misrecognition, and a wider range of music score can be recognized because we have implemented distortion correction and vertical line detection. We show that the proposed method is practical, and that is has potential for wide application through an experiment with a variety of music scores.

Research on a Component-Based Method for Developing Electronic Documents for the Effective Reuse of XBRL Taxonomies (XBRL 택사노미의 효과적인 재활용을 위한 컴포넌트 기반 전자문서 개발에 관한 연구)

  • As XBRL applications for sharing the contents and semantics of business reports get activated, it is increasingly necessary to reuse components systematically by the standardization in the national level. The current standardization of Korean electronic documents follows the "Guideline for XML Documents Development", which aims to maximize the reusability of components by providing a business library as well as the UN/CEFACT core components methodology. XBRL takes the same approach with the standardization of electronic documents in that their components (concepts and their structures) are defined using XSD. In XBRL, however, concept are restricted to specific types and diverse relationship types can be defined for associating the concepts to themselves and other additional information. As a result, there are some issues that may not be solved by just applying the guideline to XBRL. This paper presents a basic method for applying the methodology to XBRL applications in order to realize the systematic reusing and standardization of XBRL documents in the national level. For case analysis, FSS (Financial Supervisory Service) income statement is employed to demonstrate the possibility of the method.
