STUDIES ON BIOCHEMICAL POLYMORPHISM OF MILK PROTEIN AS GENETIC MARKERS IN PIGS

  • Biochemical polymorphisms of sow's milk proteins, $\beta$-casein ($\beta$-CN), $\beta$-lactoglobulin ($\beta$-LG), post-lactoglobulin (post-LG), $\alpha$-lactalbumin ($\alpha$-LA) and X-protein, as genetic markers for major pig breeds (Landrace, Yorkshire, Duroc, Hampshire and cross bred) in Korea were determined by starch gel electrophoresis. Phenotype and gene frequencies at all marker loci were estimated and genetic differences among breed populations were analyzed. Three $\beta$-CN phenotypes (AA, AB and BB) controlled by two codominant alleles (${\beta}-CN^A$ and ${\beta}-CN^B$), four $\beta$-LG phenotypes (AA, AC, $AC^{\pm}$ and CC) controlled by two codominant alleles (${\beta}-LG^A$ and ${\beta}-LG^C$) and ten X-protein phenotypes (AA, BB, CC, DD, AB, AC, AD, BC, BD and CD) controlled by four codominant alleles ($X^A,\;X^B,\;X^C\;and\;X^D$) were identified. In addition, a genetically controlled polymorphism of post-LG was found for the first time in sow's milk protein. Three different phenotypes (AA, AB and BB) were designated $post-LG^A$ and $post-LG^B$. Of the five marker loci examined, $\alpha$-LA locus was observed to lack any individual variation in all breeds studied. All populations were in Hardy-Weinberg equilibrium for all loci. There were marked breed differences for phenotype and gene frequencies in the post-LG and X-protein marker loci. However, there were little differences between breeds in the gene frequencies at the $\beta$-CN and $\beta$-LG marker loci.

PIK3CA and AKT Gene Polymorphisms in Susceptibility to Osteosarcoma in a Chinese Population

  • Purpose: To explore the association between PIK3CA and AKT single nucleotide polymorphisms(SNP) and osteosarcoma susceptibility. Methods: TaqMan polymerase chain reaction(PCR) was used to detect the genotypes of SNPs (rs7646409, rs6973569 and rs9866361) in peripheral blood samples from 59 patients with osteosarcoma and from 63 healthy controls. Unconditional logistic regression was used to analyze the correlation between SNPs and osteosarcoma risk. Results: No statistically significant difference was found between osteosarcoma patients and healthy controls in the genotype of AKT rs6973569 (P=0.7). However, after stratified analysis, the genotype AA of AKT rs6973569 carried a higher risk of osteosarcoma metastasis (OR:2.94, 95%CL:1.00-8.59); the difference of rs7646409 genotype distributions between the case and control groups was statistically significant (P=0.032). Taking genotype TT as a reference, the risk of osteosarcoma increased three fold in patients with genotype CC (OR:3.47, 95%CL:1.26-9.56). A statistically significant difference was found between the alleles C and T (P=0.005). Further analysis showed that the risk factor was more pronounced in male patients with Enneking's stage IIB and osteoblastic osteosarcoma. PIK3CA rs9866361 did not fit Hardy-Weinberg equilibrium (P<0.05). Conclusions: Genotype CC in locus PIK3CA rs7646409 may increase the risk of osteosarcoma in the Chinese population.

Confirmation of genotypic effects for the bovine APM1 gene on marbling in Hanwoo cattle

  • Background: Our previous study had identified the SNP (g.81966377T > C) and indel (g.81966364D > I) located in the promoter of APM1 to have a significant effect on marbling in Hanwoo. APM1 encodes an adipocytokine called adiponectin, which plays a significant role in lipogenesis. The aim of this study was to verify and validate the effect of the SNP and indel on marbling and other carcass traits in a large, representative, countrywide population of Hanwoo cattle. The carcass traits measured were marbling (MAR), backfat thickness (BFT), loin eye area (LEA), and carcass weight (CAW). Results: Primers were designed to amplify 346 bp of the genomic segment that contained the targeted SNP (g.81966377) and the indel (g.81966364). After data curation, the genotypes of 8,378 individuals identified using direct sequencing analysis estimated frequencies for C (0.686) and T (0.314) respectively showing genotype frequencies for CC (0.470), CT (0.430) and TT (0.098). The genotypes were significantly associated with MAR, BFT and LEA. The indel had significant effect on marbling (P < .0001) with strong additive genetic effects. The allele frequencies was estimated at (DEL, 0.864) and insertion (INS, 0.136) presenting genotypes of D/D (75.63 %), D/I (21.44 %), and I/I (2.92 %). Significant departure from Hardy-Weinberg equilibrium was not detected for both the SNP and the indel. Conclusion: The SNP genotypes showed significant association with MAR, BFT and LEA with strong additive genetic effects, while the indel was significantly associated with MAR. The results confirmed that the variants can be used as a genetic marker for improving marbling in Hanwoo.

Forensic Characterization of Four New Bovine Tri-nucleotide Microsatellite Markers in Korean Cattle (Hanwoo)

  • We identified four new bovine tri-nucleotide microsatellite loci and analyzed their sequence structures and genetic parameters in 105 randomly selected Korean cattle (Hanwoo). Allele numbers of the loci B17S0808, B15S6253, B8S7996, and B17S4998 were 10, 11, 12, and 29, respectively. These alleles contained a simple or compound repeat sequences with some variations. Allele distributions of all these loci were in Hardy-Weinberg equilibrium (P > 0.05). Observed heterozygosity and expected heterozygosity ranged from 0.54 (B15S6253) to 0.92 (B17S4998) and from 0.599 (B15S6253) to 0.968 (B17S4998), respectively, and two measures of heterozygosity at each locus were highly correlated. Polymorphism information content (PIC) for these 4 loci ranged from 0.551 (B15S6253) to 0.932 (B17S4998), which means that all these loci are highly informative (PIC > 0.5). Other genetic parameters, power of discrimination (PD) and probability of exclusion (PE) ranged from 0.783 (B15S6253) to 0.984 (B17S4998) and from 0.210 (B15S6253) to 0.782 (B17S4998), respectively. Their combined PD and PE values were 0.9999968 and 0.98005176, respectively. Capillary electrophoresis revealed that average peak height ratio for a stutter was 13.89% at B17S0808, 26.67% at B15S6253, 9.09% at B8S7996, and 43.75% at B17S4998. Although the degree of genetic variability of the locus B15S6253 was relatively low among these four microsatellite markers, their favorable parameters and low peak height ratios for stutters indicate that these four new tri-nucleotide microsatellite loci could be useful multiplex PCR markers for the forensic and population genetic studies in cattle including Korean native breed.

Investigation of Genetic Diversity between Wild-caught and Hatchery-reared Rock Bream (Oplegnathus fasciatus) Using Microsatellite DNA Analysis

  • Marine fisheries are important natural resources and must be maintained, especially fish species that are important sources of food. Despite the increase in stocking programs to maintain fisheries with artificially raised fish, the genetic impact stocking has on the wild fry population has not been addressed. Genetic variation in rock bream, Oplegnathus fasciatus, within and between wild-caught parents and the $F_1$ generation produced by them in 1 day was assayed using nine highly variable micro satellite markers. The nine micro satellite loci used in this study displayed diverse polymorphisms, and in total, 98 different alleles were observed over all loci. Differences in genetic variability of the $F_1$ offspring compared to their wild-caught parents (brood stock) were observed in terms of allele frequency, gene diversity, and heterozygosity. Although the $F_1$ generation of rock bream was missing 16% of the micro satellite alleles, no significant reduction was found in mean heterozygosity of the $F_1$ population compared to the brood stock. Eight of nine loci showed significant Hardy-Weinberg equilibrium (HWE) deviations in the $F_1$ population, while the brood stock deviated from HWE at three micro satellite loci (KOF85, KOF360 and KOF374). These deviations showed mostly a deficit of heterozygotes. Our results provide evidence for genetic differences in the $F_1$ hatchery offspring compared to their wild-caught parents and reinforce the need for a series of consecutive egg collections to avoid the loss of genetic variability. This also further underscores the importance of monitoring genetic variability of hatchery populations for the conservation of natural rock bream resources.

RETRIEVAL OF LOCAL INTERPLANETARY DUST EMISSIVITY BY ASTRO-F

  • This is a proposal to probe local part of the interplanetary dust (IPD) cloud complex and retrieve mean volume emissivity of the local IPDs at mid-infrared wavelengths. This will be done by monitoring, with Infrared Camera (IRC) aboard the ASTRO-F, the annual modulation of the zodiacal emission. In pointing mode of the ASTRO-F mission the spacecraft can make attitude maneuvering over approximately ${\pm}1^{\circ}$ range centered at solar elongation $90^{\circ}$ in the ecliptic plane. The attitude maneuvering combined with high sensitivity of the IRC will provide us with a unique opportunity observationally to take derivatives of the zodiacal emission brightness with respect to the solar elongation. From the resulting differential of the brightness over the ${\pm}1^{\circ}$ range, one can directly determine the mean volume emissivity of the local IPDs with a sufficient accuracy to de-modulate the annual emissivity variations due to the Earth's elliptical motion and the dis-alignment of the maximum IPD density plane with respect to the ecliptic. The non-zero eccentricity ($e_{\oplus}$= 0.0167) of the Earth's orbit combined with the sensitive temperature dependence of the Planck function would bring modulations of amplitude at least $3.34\%$ to the zodiacal emission brightness at mid-infrared wavelengths, with which one may determine the IPD temperature T(r) and mean number density n(r) as functions of heliocentric distance r. This will in turn fix the power-law exponent $\delta$ in the relation $T(r) = T_o(r/r_o)^{-\delta}$ for the dust temperature and v in $n(r) = n_o(r/r_o)^-v$ for the density. We discuss how one may de-couple the notorious degeneracy of cross-section, density, reference temperature $T_o$ and exponent $\delta$.

Development and characterization of microsatellite markers for an endangered species, $Epinephelus$ $bruneus$, to establish a conservation program

  • Kelp grouper ($Epinephelus$ $bruneus$ Bloch 1793) is a commercially important fish in Korea. In recent years, the catch of kelp grouper in the coastal waters of Korea has significantly declined. Despite its importance, little is known about its genetic diversity and conservation efforts are hampered. In this study, we isolated and characterized 12 microsatellite loci using an enrichment method based on magnetic/biotin capture of microsatellite sequences from a size-selected genomic library. All loci were readily amplified and contained TG/CA denucleotide repeats. To characterize each locus, 30 individuals from a natural E. bruneus population in the coastal waters of Jeju Island, Korea, were genotyped. All loci except three, KEm118, KEm154, and KEm219, were polymorphic, with an average of 8.1 alleles per locus (range 2-18). The mean observed and expected heterozygosities were 0.47 (range 0.19-1.00) and 0.61 (range 0.29-0.92), respectively. A significant deviation from Hardy-Weinberg equilibrium was observed at three loci (KEm134, KEm184, and KEm283). These findings will be useful for effective monitoring and management of genetic variation of kelp grouper as well as for the implementation of a fisheries conservation program.

Ethnic Differences in Allelic Frequencies of Two (CA)n Microsatellite Markers Located on Chromosome 5q

  • The characteristics of allelic polymorphisms of the two (CA)n microsatellite (p599 and ㅅ599) markers spanning the long arm of chromosome 5 were studied in 52 DNA samples from unrelated inhabitants of Seoul (Korea) by using the polymerase chain reaction (PCR) to investigate differences in allele frequencies between Korean and Caucasian populations. The 6 alleles were observed for p599 (CA)n with a polymorphism informative content (PIC) value of 0.71 and 9 alleles for ㅅ599 (CA)n with a PIC value of 0.82. The observed heterozygote frequencies of the loci were estimated to 0.730 and 0.846, respectively. Several allele frequencies of two loci showed significant differences between Korean and Caucasian populations. Genotype data from the two loci were consistent with the Hardy-Weinberg equilibrium by x2 test. Linkage disequilibrium between p599 (CA)n and ㅅ599 (CA)n loci was observed in x2 test between the observed and expected frequency of allelic association. The probability of matching calculated at each locus was 0.104 for p599 (CA)n and 0.043 for ㅅ599 (CA)n, respectively. These results demonstrate the need to determine populationspecific allele frequency distributions for polymorphic markers when performing genetic linkage studies in racially defined several populations.

  • 파밤나방(Spodoptera exigua(Hubner))의 유전변이가 다형 동위효소를 이용하여 분석되었다. 집단들은 다른 기주, 지리적 위치, 그리고 시기에 따라 세분화되었다. 평균 이형접합자빈도($0.443\pm$0.013)는 파밤나방 전체 집단의 높은 유전변이를 나타냈다. 각 소집단들은 모두 Hardy-Weomberg 균형에서 벗어난 뚜렷한 동계교배 양식을 보였다. 이러한 높은 동계교배 효과는 지역고립에 의한 집단간 분화보다는 대부분 소집단 내 표본 추출 효과에 기인된 비임의교배에 의해 야기되었다. Wright($F_{ST}$ ) 와 Nei의 유전거리(D)는 소집단들간 유전적 분화가 낮음을 나타내지만, 일부 남쪽지역의 소집단들(해남과 사천)은 상대적으로 북쪽의 소집단들(안동과 군위)과 차이를 보였다. 유전적 거리를 기초하여 추정된 세대당 이주 개체수는 서로 다른 기주 집단간 5.9마리, 지역 집단간 10.6마리, 시기 집단간 31.8마리였다. 이러한 유전분석 결과들을 보아 국내 파밤나방은 이들의 탁월한 집단간 이주 능력 때문에 집단간 유전분화가 적은 것으로 나타냈다.

Isolation and inheritance of microsatellite loci for the oily bittering (Acheilognathus koreensis): applications for analysis of genetic diversity of wild populations

  • The oily bittering Acheilognathus koreensis is a freshwater species that is endemic to Korea and is experiencing severe declines in natural populations as a result of habitat fragmentation and water pollution. For the conservation and restoration of this species, it is necessary to assess its genetic diversity at the population level. We developed 13 polymorphic microsatellite loci that were used to analyze the genetic diversity of two populations collected from the Kum River and the Tamjin River in Korea. All loci exhibited Mendelian inheritance patterns when examined in controlled crosses. Both populations revealed high levels of variability, with the number of alleles ranging from 3 to 20 and observed and expected heterozygosities ranging from 0.500 to 0.969 and from 0.529 to 0.938, respectively. None of the loci showed significant deviation from Hardy-Weinberg equilibrium, and one pair of loci showed significant linkage disequilibrium after Bonferroni correction. Pairwise $F_{ST}$ and genetic distance estimation showed significant differences between two populations. These results suggest that the microsatellites developed herein can be used to study the genetic diversity, population structure and conservation measure of A. koreensis.
