Null Allele in the D18S51 Locus Responsible for False Homozygosities and Discrepancies in Forensic STR Analysis

  • Short tandem repeats (STRs) loci are the genetic markers used for forensic human identity test. With multiplex polymerase chain reaction (PCR) assays, STRs are examined and measured PCR product length relative to sequenced allelic ladders. In the repeat region and the flanking region of the commonly-used STR may have DNA sequence variation. A mismatch due to sequence variation in the DNA template may cause allele drop-out (i.e., a "null" or "silent" allele) when it falls within PCR primer binding sites. The STR markers were co-amplified in a single reaction by using commercial PowerPlex$^{(R)}$ 16 system and AmpFlSTR$^{(R)}$ Identifiler$^{(R)}$ PCR amplification kits. Separation of the PCR products and fluorescence detection were performed by ABI PRISM$^{(R)}$ 3100 Genetic Analyzer with capillary electrophoresis. The GeneMapper$^{TM}$ ID software were used for size calling and analysis of STR profiles. Here, this study described a forensic human identity test in which allelic drop-out occurred in the STR system D18S51. During the course of human identity test, two samples with a homozygous (16, 16 and 21, 21) genotype at D18S51 locus were discovered using the PowerPlex$^{(R)}$ 16 system. The loss of alleles was confirmed when the samples were amplified using AmpFlSTR$^{(R)}$ Identifiler$^{(R)}$ PCR amplification kit and resulted in a heterozygous (16, 20 and 20, 21) genotype at this locus each other. This discrepancy results suggest that appropriate measures should be taken for database comparisons and that allele should be further investigated by sequence analysis and be reported to the forensic community.

Single-nucleotide polymorphism-based epidemiological analysis of Korean Mycobacterium bovis isolates

  • Background: Bovine tuberculosis (TB) is caused by Mycobacterium bovis, a well-known cause of zoonotic tuberculosis in cattle and deer, and has been investigated in many physiological and molecular studies. However, detailed genome-level studies of M. bovis have not been performed in Korea. Objectives: To survey whole genome-wide single-nucleotide polymorphism (SNP) variants in Korean M. bovis field isolates and to define M. bovis groups in Korea by comparing SNP typing with spoligotyping and variable number tandem repeat typing. Methods: A total of 46 M. bovis field isolates, isolated from laryngopharyngeal lymph nodes and lungs of Korean cattle, wild boar, and Korean water deer, were used to identify SNPs by performing whole-genome sequencing. SNP sites were confirmed via polymerase chain reaction using 87 primer pairs. Results: We identified 34 SNP sites with different frequencies across M. bovis isolates, and performed SNP typing and epidemiological analysis, which divided the 46 field isolates into 16 subtypes. Conclusions: Through SNP analysis, detailed differences in samples with identical spoligotypes could be detected. SNP analysis is, therefore, a useful epidemiological tracing tool that could enable better management of bovine TB, thus preventing further outbreaks and reducing the impact of this disease.

Improvement of the Discrimination Capacity through the Expansion of Y Chromosomal STR Markers

  • Y chromosomal short tandem repeat (Y-STR) markers have been developed continuously to complement forensic DNA analyses and population genetic studies. Initially, we collected data from previously reported Korean population Y-STR haplotype studies on 1133 individuals. We then conducted a marker expansion analysis using a dataset from the Y-STR Haplotype Reference Database (YHRD), covering up to 29 Y-STRs, referred to as Ymax. Additionally, we examined the impact of rapidly mutating (RM) Y-STRs included in this expanded marker set on the discrimination capacity. We observed that marker expansions both with (0.9896), and without (0.9510), RM Y-STR improved the discrimination capacity. Subsequently, we focused on 16 individuals belonging to seven distinct groups sharing identical haplotypes. These particular haplotypes had been previously identified among 476 unrelated males using 23 Y-STR markers from the PowerPlex® Y23 System. We expanded the marker panel up to Ymax to explore how discrimination improved with an expansion of Y-STR markers for these 16 individuals. Among the expanded markers, DYS627, which had high discriminatory power, had a high mutation rate (1.10 × 10-2) and high gene diversity (0.83). In contrast, DYF387S1 displayed high gene diversity (0.95) but a relatively low mutation rate (2.80 × 10-3). We propose that these findings will be valuable in the selection of suitable Y-STR markers, depending on the objectives of forensic analyses. Additionally, the presence of frequently observed Y-haplotypes in Korean population will facilitate statistical interpretation in Y-STR DNA profiling.

Identification of Genetic Markers for Korean Native Cattle (Hanwoo) by RAPD Analysis

  • In order to develop the specific genetic marker for Korean native cattle (Hanwoo), randomly amplified polymorphic DNA (RAPD) analysis of 6 different cattle breeds was attempted by using 38 decamer primers. In comparison of RAPD patterns, two distinctive DNA bands specific for Hanwoo were detected. One was 296 bp of DNA fragment found to be specific only for female Hanwoo when primer GTCCACACGG was employed. In individual analysis of this RAPD marker was observed only in female individuals with the possibility of $85.3\%$. The other was 521 bp of RAPD marker amplified using TCGGCGATAG and AGCCAGCGAA primers, which showed $83.0\%$ of genetic frequency in 85 male and 68 female individuals tested. Nucleotide sequencing of these genetic markers revealed that 296 bp marker has a short micro satellite-like sequence, ACCACCACAC, and a tandem repeat sequence of microsatellite GAAAAATG in the determined sequence. Two distinctive tandem repeats of microsatellite sequences, MC and GAAGA, were also appeared in 521 bp DNA marker. In BLAST search, any gene having high homology with these markers was not found.

  • The genus Carduus (Asteraceae), containing ca. 90 species, is mainly distributed in Eurasia and Africa. Carduus species are one of the most hazardous invasive species, which causes serious environmental threats and biodiversity damages in North America. Thus, the member of Carduus are targeted for classical biological control in this region. Here, we provide the complete cp genome of Carduus crispus using next-generation sequencing technology. The size of cp genomes of C. crispus is 152,342 bp. It shows a typical quadripartite structure, consisting of the large single copy (LSC; 83,254 bp), small single copy (SSC; 18,706 bp), separated by a pair of inverted repeats (IRs; 25,191 bp). It contains 115 unique genes of which 21 genes duplicated in the IR regions. The cpSSR regions of Carduus species were searched through the complete chloroplast genome sequence using a tandem repeat search tool in Geneious with the parameters set to ${\geq}7$ mononucleotide repeats, ${\geq}4$ di- and trinucleotide repeats, and ${\geq}3$ tetra-, penta-, and hexanucleotide repeats. A total of 22 repeat motifs were identified, which may be useful for molecular identification of Korean Carduus species (C. cripus), and providing a guideline for its conservation.

  • A cDNA expression library of Clonorchis sinensis adult worm was constructed, and screened out immunologically. One clone, pBCs31, was selected ill view of its predominant reactivity with an experimentally infected rabbit serum. Recombinant C. slnensis antigen iIi 28 kDa as a if-falactosidase fusion protein produced in EscherichiG coli was identified by immunoblot analysis. The cloned gene was composed of 16 copies or a 30 base pair repeat and an additional 320 bases. The deduced amino acid seqiLence of the tandem repeat was AQPPKSGDGG. On RNA slot blot analysis, C. sinensis adult worm RNA showed a positive reaction with the cloned gene Enzyme-linked immunosorbent assay using a purified recombinant antigen of pBCs31 showed higtl specificity for diagnosis of clonorchiasis.

  • 법의학적 개인식별 및 친생자 감정시 여러 개의 single tandem repeats(STR) 유전좌위 검색이 필요하다. 그 이유는 STR 유전좌위는 대립유전자 수가 적고 이형접합도가 낮아 서로 다른 개체간에도 동일한 유전좌위를 가질 확률이 높기 때문에 개인식별에 대한 기여도가 떨어지게 된다. 따라서 여러 개의 다양한 STR 유전좌위들을 동시에 분석함으로써 우연적으로 개체간에 유전자형이 일치할 가능성을 낮추어야 감정의 신뢰성을 높일 수 있으며 이에는 각 STR 유전좌위에 대한 유전좌위의 분포가 인종별, 지역별로 달라 이에 대한 유전자분포를 구하는 것이 선행조건이다. 이에 본 연구에서는 법의학적 개인식별 및 친자감정시 기초자료로 활용하기 위하여 서로 혈연관계가 없는 201명의 한국인 혈액에서 DNA를 추출하여 STR 유전좌위증 human coagulation factor XIII A subunit gene(F13A0l Locus), human c-fes/fps proto-oncogene(FESFPS Locus), human von Willebrand factor gene (vWA Locus)등 FFv Triplex 유전자를 중합효소반응에 의하여 동시에 증폭하고, 폴리아크릴아마이드겔을 이용한 전기영동 및 질산은 염색을 시행한 후 FFv Triplex유전자의 유전자형 및 대립유전자 빈도 등을 분석하여 다음과 같은 결과를 얻었다. (1) F13A01유전자는 5개의 대립유전자, 12개의 유전자형을 검출하였으며, 이형접합도는 60.7%로 나타났고 대립유전자 및 유전자빈도는 3.2, 4, 5, 6, 16 대립유전자에서 각각 0.34 3, 0.114, 0.062, 0.475, 0.005로 나타났으며, 대립유전자 7, 8, 9, 10, 11, 12, 13, 14, 15는 검출되지 않았다. (2) F13A01 대립유전자다양성 (allelic diversity value)은 0.641, 개인식별력(PD)은 0.814를 보였으며 대립유전자다양성 및 이형접합도가 다른 민족과 비교할 때 다소 낮았다. (3) FESFPS유전자는 8개 대립유전자 모두 나타났으며, 15개의 유전자형을 검출하였으며, 이형접합도는 66.7%로 나타났고 대립유전자 및 유전자빈도는 7, 8, 9, 10, 11, 11, 12, 13, 14 대립유전자에서 각각 0.002, 0.002, 0.005, 0.032, 0.507, 0.264, 0.197, 0.007로 나나났다. (4) FESFPS 대립유전자다양성(allelic diversity value)은 0.641, 개인식별력(PD)은 0.804를 보였다. (5) vWA유전자는 9개의 대립유전자, 23개의 유전자형을 검출하였으며, 이형접합도는 80.1%로 나타났고 대립유전자 및 유전자 빈도는 11, 12, 14, 15, 16, 17, 18, 19, 20 대립유전자 에서 각각 0.002, 0.002, 0.219, 0.032, 0.187, 0.279, 0.189, 0.072, 0.017로 나타났으며, 대립 유전자 13, 21는 검출되지 않았다. (6) vWA 대립유전자다양성(allelic diversity value)은 0.799, 개인식별력(PD)은 0.924로 매우 높게 나타냈다.

Intertidal DEM Generation Using Satellite Radar Interferometry (인공위성 레이더 간섭기술을 이용한 조간대 지형도 작성에 관한 연구)

  • High resolution intertidal DEM is a basic material for science research like sedimentation/erosion by ocean current, and is invaluable in a monitoring of environmental changes and practical management of coastal wetland. Since the intertidal zone changes rapidly by the inflow of fluvial debris and tide condition, remote sensing is an effective tool for observing large areas in short time. Although radar interferometry is one of the well-known techniques for generating high resolution DEM, conventional repeat-pass interferometry has difficulty on acquiring enough coherence over tidal flat due to the limited exposure time and the rapid changes in surface condition. In order to overcome these constraints, we tested the feasibility of radar interferometry using Cosmo-SkyMed tandem-like one-day data and ERS-ENVISAT cross tandem data with very short revisit period compared to the conventional repeat pass data. Small temporal baseline combined with long perpendicular baseline allowed high coherence over most of the exposed tidal flat surface in both observations. However the interferometric phases acquired from Cosmo-SkyMed data suffer from atmospheric delay and changes in soil moisture contents. The ERS-ENVISAT pair, on the other hand, provides nice phase which agree well with the real topography, because the atmospheric effect in 30-minute gap is almost same to both images so that they are cancelled out in the interferometric process. Thus, the cross interferometry with very small temporal baseline and large perpendicular baseline is one of the most reliable solutions for the intertidal DEM construction which requires very accurate mapping of the elevation.

ASSOCIATION STUDY OF ATTENTION-DEFICIT/HYPERACTIVITY DISORDER(ADHD) AND THE DOPAMINE TRANSPORTER(DAT1) GENE - CASE CONTROL DESIGN STUDY - (주의력결핍과잉행동 장애와 도파민 운반체 유전자간 연합연구 - 환자-대조군 디자인 연구 -)

  • Objective : Attention deficit hyperactivity disorder(ADHD) affects $5-10\%$ of children in Korea, with more boys and girls being diagnosed. Despite seriousness of ADHD, little is known about its causes. From the current genetic epidemiologic studies, ADHD is known as a heritable disorder. Till now, however, there have been very few genetic studies about ADHD in Korea. The aim of the this study is to examine the association between dopamine transporter gone type 1 and ADHD using case-control design in Korean ADHD probands and normal controls. Materials and Method : Child Psychiatric Genetic research team in Seoul National University Hospital, Clinical Research Institute recruited the ADHD probands using clinical interview/observation, diverse rating scales, and neuropsychological tests. For eliminating phenocopy or ADHD, diagnosis of ADHD was based upon clinical data, psychometric data, and parent/teacher reports. Total 85 ADHD-probands were recruited as final study subjects and independent 100 normal adults participated in this study as control group. For all the ADHD probands, and controls, the 3'-UTR-VNTR polymorphism of DAT1 was analyzed. Based on the DAT1 allele and genotype informations, Chi-square test based on case-control design was performed. Results : As for genetic study, total of 85 probands and 100 controls were included for the genetic analysis. Four different alleles, 350bp (7repeat), 440bp (9repeat), 480bp (10repeat) and 520bp (11repeat) were found in DAT1 gene of study subjects. In case-control analysis, ADHD probands and parents have significantly more 9 repeat allele and 9/10 genotype. Also, The probands with 9repeat allele have more commission errors in ADS. Conclusion : The positive association between ADHD and DAT1 gene was replicated in this report like other previous results for caucasian children and Korean children with ADHD. There are ongoing studies on other candidate genes such as DRD4 and DRD5 and it would be required to explore the association of these candidate genes in Korean children with ADHD. These ongoing genetic research will contribute to the understanding of heterogenous genetic and environmental etiologies of ADHD phenotype, which will lead to the development of more comprehensive treatment and preventive interventions for ADHD.

Telomeres Distribution and Telomerase Activity During Chick Embryonic and Developmental Stages

  • Telomeres are the end of chromosomes and consist of a tandem repeat sequence of (TTAGGG)n and associated proteins. Telomerase is a ribonucleoprotein which act as a template for the synthesis of telomeric DNA. Telomeres are essential for chromosome stability and are related with cell senescence, apoptosis and cancer. Even though telomeres and telomerase have been studied extensively, very little is known about telomere dynamics in embryonic cells. This study was carried out to analyze the telomeres distribution and telomerase activity of chicken cells during embryonic and developmental stages. The target cells for analysing were sperms, ovulated ova, early embryonic cells and the cells from brain, heart, liver, kidney and germinal tissue in fetus. Telomeres distribution on target cells was analyzed by Q-FISH (Quantitation-Fluorescence in situ Hybridization) techniques using a chicken telomere repeat probe. Telomerase activity was performed by TRAP assay (Telomeric repeat Amplification Protocol) with target DNA. In results, the telomeres of chicken were found at the ends of all chromosomes. In addition, chicken had interstitial telomeres on chromosomes 1, 2 and 3. Telomerase activity was highly detectable in early embryonic cells, germinal tissues and kidney cells. Whereas telomerase activity was gradually down-regulated when the organs, including brain, heart, and liver, were developed from embryos. In the distribution of telomeric DNA on the embryonic and developmental stages, most of the cells was gradually decreased in telomere quantity during ontogenesis.
