The purpose of this study is to develop species-specific DNA probes and polymerase chain reaction (PCR) primers for detection and identification of Prevotella nigrescens (P. nigrescens) 9336. This study procedure includes (1) whole-genomic DNA extraction of P. nigrescens 9336 (2) construction of the genomic DNA library, (3) screening of strain-specific DNA probe by reverse Dot Hybridization method, (4) confirmation of strain-specific DNA probe by Southern blot analysis, (5) determination of nucleotide sequences of strain-specific DNA probe. Thirty-five restriction fragments of P. nigrescens 9336 genomic DNA digested with the Hind III were obtained. Reverse dot hybridization and Southern blot analysis data showed that three of them, Pn10, Pn23, and Pn35, could be P. nigrescens 9336-specific DNA probes. These data indicated that these DNA probes could be useful in detection and identification of the P. nigrescens 9336.
Salmonella species are the most prevalent etiologic agents of food-borne acute gastroenteritis. Direct isolation of bacteria from the contaminated food, stool and animal tissues has been used for the diagnosis of salmonellosis routinely. However, isolation of bacteria is time consuming work and not so highly sensitive. In recent years, improved methods of polymerization chain reaction(PCR) and probe hybridization technique have led to the developement of diagnostic assays which employ to detect various human and animal pathogenic bacteria. In this study, we have performed the polymerization chain reaction to detect Salmonella pullorum from tissues and stool samples of chickens with two specific primers, ST5 and ST8C. The target DNA fragment of PhoE gene was successfully amplified from liver, spleen, pancreas, heart, lung, ovary, oviduct and feces samples. The amplified DNA fragments were hybridized with Salmonella typhymurium TA3000 PhoE probe by Southern hybridization. The PCR to amplify the PhoE gene was highly rapid and sensitive method to detect Salmonella pullorum from tissues and stool samples.
Outbreaks of vancomycin-resistant enterococci (VRE) are being reported more frequently in many countries. While seven glycopeptide resistance genotypes have been described in Enterococci, vanA and vanB are the most common resistance genotypes. The aim of this study was to detect antibiotic susceptibilities of 23 Enterococcus faecium strains, which caused an outbreak in a University hospital by a disk diffusion test to investigate the presence of the species specific gene, and the resistant genotypes, vanA and vanB by duplex PCR. PCR for vanA and vanB was performed on 23 enterococci. Twenty three were identified as E. faecium and were tested positive for the vanA genotype. This study will report on the validation of a simple and accurate VRE detection method that can be easily incorporated into the daily routine of a clinical laboratory. Early detection of VRE strains, including those with susceptibility to vancomycin, is of paramount clinical importance as it allows rapid initiation of strict infection control practices, as well as the therapeutic guidance for confirmed infections. The PCR method developed in the present study is simple and reliable for the rapid characterization of VRE.
Vibrio parahaemolyticus causes food poisoning, mainly via marine fisheries products. We investigated the virulence factors and drug resistance of V. parahaemolyticus isolated from fisheries products purchased from the Yeosu Fisheries Market. The isolates were identified using a variety of biochemical tests and the detection of toxR and hns gene. The presence of the virulence factor-encoding genes tdh and trh in the isolates was also investigated by PCR. The resistance of the isolates to 13 antibacterial agents was tested using the disc-diffusion method and carriage of β-lactamase genes and class 1 integrons by ampicillin-resistant isolates was investigated by PCR. Four of seventeen isolates identified as V. parahaemolyticus by biochemical tests produced a species-specific PCR band. Those isolates showed >98% 16S rRNA gene sequence homology with V. parahaemolyticus and only one isolate harbored the tdh gene. All of the V. parahaemolyticus isolates were resistant to ampicillin and amoxicillin; moreover, VPA0477, a class A β-lactamase gene, and class 1 integrons were detected. Therefore, V. parahaemolyticus from fisheries products represents a low risk to human health. Also, V. parahaemolyticus is likely to develop multidrug resistance because it has class 1 integrons.

Northern corn leaf spot and southern corn leaf blight caused by Cochliobolus carbonum (anamorph, Bipolaris zeicola) and Cochliobolus heterostrophus (anamorph, Bipolaris maydis), respectively, are common maize diseases in Korea. Accurate detection of plant pathogens is necessary for effective disease management. Based on the polyketide synthase gene (PKS) of Cochliobolus carbonum and the nonribosomal peptide synthetase gene (NRPS) of Cochliobolus heterostrophus, primer pairs were designed for PCR to simultaneously detect the two fungal pathogens and were specific and sensitive enough to be used for duplex PCR analysis. This duplex PCR-based method was found to be effective for diagnosing simultaneous infections from the two Cochliobolus species that display similar morphological and mycological characteristics. With this method, it is possible to prevent infections in maize by detecting infected seeds or maize and discarding them. Besides saving time and effort, early diagnosis can help to prevent infections, establish comprehensive management systems, and secure healthy seeds.
We have studied the genetic differences among four isolates of Trichinella including a new strain of Trichinella spiralis (ISS 623) recently found from a human case who took a badger in Korea. Because they have a different host origin and came from geographically separated regions, we supposed the genetic pattern of the isolates might be different as had been previously reported. It was analysed by PCR-RFLP analysis of the rDNA repeat that can readily distinguish a species or strain from others. Isolated genomic DNA of each isolate of Trichinella larvae was amplified with ITSl specific primers and digested with restriction endonucleases. The PCR product of ITSl was confirmed using Southern blot analysis to be a 910 Up fragment. The restriction fragments of each isolate had variable patterns when it was digested with Rsa I only. According to the RFLP patterns, the estimated genetic divergence between each isolate was different. In conclusion, four isolates of Thichinella including a new strain of T. spiralis obtained from a Korean patient may have genetic differences in the ITSl region and the Shanghai isolate was genetically more similar to the Japanese unknown isolate than others in the ITSl region.
Intraspecific genetic relationship of 19 variation types of the Yam (Dioscorea alata) classified by their external morphological characteristics such as leaf and tuber shape were assessed by DNA using random and specific primer. Twenty two out of 113 primers (100 random[10-mer] primers, two 15 mer [M13 core sequence, and (GGAT)$_4$ sequence]) had been used in PCR-amplification. Only 12 primers, however, were success in DNA amplification in all of the analyzed plants, resulting in 93 randomly and specifically amplified DNA fragments. The analyzed taxa showed very high polymorphisms(69 bands, 71.0 %), allowing individual taxon to be identified based on DNA fingerprinting. Monomorphic bands among total amplified DNA bands of each primer was low under the 50%. Similarity indices between accessions were computed from PCR(polymerase chain reaction) data, and genetic relationships among intraspecific variations were closely related at the levels ranging from 0.66 to 0.90. These DNA data were not matched well with those of morphological characters since they were divided into two major groups at the similarity coefficient value of 0.70. Therefore, Grouping of species into variation types by mainly morphological charactistics was suggested unreasonable.

Local malaria transmission in the United Arab Emirates (UAE) came to an end in 1997. Nevertheless, UAE has been subjected to substantial importation of malaria cases from abroad, concerning both UAE nationals and immigrants from malarious countries with a total number of 2,119 cases in 2007. To evaluate a new DNA extraction technique using nested PCR, blood samples were collected from 132 individuals who presented to Infectious Diseases Department in Rashid Hospital, Dubai, and Central Department of Malaria Control with fever and persistent headache. Giemsa-stained blood films and ELISA test for malaria antibodies were carried out for detection of Plasmodium infection. Plasmodium infections were identified with the genus-specific primer set and species differentiation using nested PCR. A rapid procedure for diagnosis of malaria infections directly from dried blood spots using for the first time DNA extract from FTA Elute cards was evaluated in contrast to extraction techniques using FTA classic cards and rapid boiling technique. Our new simple technique for DNA extraction using FTA Elute cards was very sensitive giving a sensitivity of 100% compared to 94% using FTA classic cards and 62% in the rapid boiling technique. No complex preparation of blood samples was required prior to the amplification. The production cost of DNA isolation in our PCR assay was much less incomparable to that of other DNA extraction protocols. The nested PCR detected plasmodial infection and could differentiate P. falciparum from P. vivax, and also detected the mixed infection.
낙지는 우리나라 연안에 대부분 서식하는 종으로 특히 남해안 연안에서 많이 어획되고 있는 종이다. 현재, 중국산 낙지가 우리나라 수산시장에 많이 수입되고 있는 관계로 본 연구에서는 분자마커를 이용하여 한국산과 중국산 낙지를 구별하기 위하여 조사했다. 유전자 증폭을 이용하여 중국 산동지역에 서식하고 있는 낙지 4마리에 대하여 PCR 생성물이 보인 반면에, 남해, 무안, 여수, 진도에 서식하고 있는 낙지 미토콘드리아 DNA는 나타나지 않았다. 따라서 PCR 증폭으로 국내산 $1{\mu}g$ DNA 첨가 시 중국산 0.1 ng DNA까지 민감도를 보여, 앞으로 간편하고 신속한 중국산 낙지 구별을 위하여 좋은 도구로 이용될 것으로 보인다.
Loop-mediated isothermal amplification (LAMP)법은 등온에서 DNA 주형을 변성시키지 않고 실시하기 때문에, autocycling 가닥 변위 DNA 합성에 의존한다. 그래서 고가의 PCR 장비를 필요로 하지 않고 등온 유지가 가능한 저가의 장비인 항온 수조, 오븐, 온장고 등에서 증폭이 가능하다. 본 연구진은 Streptococcus parauberis의 random primer중에서 5개를 선정하여, 신장도가 높은 2개의 primer를 이용하여 최적 반응온도 및 최적 반응시간, 최적 반응 조건들을 확립하였다. 그리고 기존의 PCR과 LAMP의 민감도의 비교 분석을 측정한 결과, LAMP의 높은 검출 한계를 확인할 수 있었다. 본 논문에서는 non-target DNA의 영향을 받지 않고 등온 조건 하에서 DNA를 증폭시킬 수 있는 LAMP법과 SYBR-green I를 이용하여 시각화시켰으며, 기존의 PCR과 비교 분석함으로써, S. parauberis에 대한 신속하고 정확한 진단법을 확립하였다.
