Characterization of a Lichenase Isolated from Soil Metagenome

  • A lichenase gene (mt-lic) was identified for the first time through function-based screening of a soil metagenomic library. Its deduced amino acid sequence exhibited a high degree of homology with endo-${\beta}$-1,3-1,4-glucanase (having both lichenase and chitosanase activities), encoded by the bgc gene of Bacillus circulans WL-12. The recombinant lichenase overexpressed and purified from Escherichia coli was able to efficiently hydrolyze both barley ${\beta}$-glucan and lichenan. The enzyme showed maximal activity at a pH of 6.0 at $50^{\circ}C$, with Azo-barley-glucan as the substrate. The metal ions $Mn^{2+}$, $Mg^{2+}$, $Ca^{2+}$, and $Fe^{2+}$ enhanced the enzymatic activity, whereas the $Cu^{2+}$ and $Zn^{2+}$ ions inhibited the enzymatic activity. The $K_m$ and $V_{max}$ values of the purified lichenase were determined to be 0.45 mg/ml and 24.83 U/min/mg of protein, respectively.

  • 메타게놈(metagenome)은 연구실에서 배양이 불가능한 미생물을 포함한 자연계에 존재하는 미생물의 유전자를 직접 연구하는 학문분야이다. 지구상 거의 모든 자연, 인공 환경에서 살고 있는 미생물 DNA를 분리 정제하는 것이 가능하며, 재조합 DNA 기술 등을 이용하여 배양 가능한 숙주미생물에 메타지놈을 클로닝함으로서 메타지놈 라이브러리를 제작할 수 있다. 최근 메타게노믹스를 통하여 자연계에 존재하고 있는 대다수의 미생물들이 실험실에서 배양되지 않았던 이유를 구명할 수 있게 되었고, 그들이 가지고 있는 생태학적인 의미와 역할에 대한 이해와 더불어 점차 그 응용 분야와 범위도 확대되고 있다. 이와 같은 메타게놈의 응용 분야 확대의 한 방안으로 본 연구에서는 새로운 제초활성 물질 및 제초활성 물질 생산에 필요한 유전자를 확보하기 위해 메타게놈 라이브러리를 대상으로 오이 떡잎절편 검정, 미세조류 생장저해 검정, 종자발아 저해 검정의 HTS (high throughput screening) 시스템을 구축하였고, 구축된 시스템으로부터 선발된 최종 단일 클론인 9-G1과 9-G12의 바랭이에 대한 in vivo assay를 통해 본 연구에서 개발한 HTS 시스템의 유효성을 확인 하였다. 후속연구로서 활성단일클론이 만들어내는 제초활성물질의 동정 및 제초활성물질을 합성하는 유전자군에 대한 연구를 수행 중에 있다.

Enhancing the Thermal Resistance of a Novel Acidobacteria-Derived Phytase by Engineering of Disulfide BridgesS

  • A novel phytase of Acidobacteria was identified from a soil metagenome, cloned, overexpressed, and purified. It has low sequence similarity (<44%) to all the known phytases. At the optimum pH (2.5), the phytase shows an activity level of 1,792 μmol/min/mg at physiological temperature (37℃) and could retain 92% residual activity after 30 min, indicating the phytase is acidophilic and acidostable. However the phytase shows poor stability at high temperatures. To improve its thermal resistance, the enzyme was redesigned using Disulfide by Design 2.0, introducing four additional disulfide bridges. The half-life time of the engineered phytase at 60℃ and 80℃, respectively, is 3.0× and 2.8× longer than the wild-type, and its activity and acidostability are not significantly affected.

Metagenomic Analysis of BTEX-Contaminated Forest Soil Microcosm

  • A microcosmal experiment using a metagenomic technique was designed to assess the effect of BTEX (benzene, toluene, ethylbenzene, and xylenes) on an indigenous bacterial community in a Daejeon forest soil. A compositional shift of bacterial groups in an artificial BTEX-contaminated soil was examined by the 16S rDNA PCR-DGGE method. Phylogenetic analysis of 16S rDNAs in the dominant DGGE bands showed that the number of Actinobacteria and Bacillus populations increased. To confirm these observations, we performed PCR to amplify the 23S rDNA and 16S rDNA against the sample metagenome using Actinobacteria-targeting and Bacilli-specific primer sets, respectively. The result further confirmed that a bacterial community containing Actinobacteria and Bacillus was affected by BTEX.

Antimicrobial active clones from soil metagenomic library

  • Soil metagenome is untapped total microbial genome including that of the majority of unculturable bacteria present in soil. We constructed soil metagenomic library in Escherichia coli using DNA directly extracted from two different soils, pine tree rhizosphere soil and forest topsoil. Metagenomic libraries constructed from pine tree rhizosphere soil and forest topsoil consisted of approximately 33,700 clones and 112,000 clones with average insert DNA size of 35-kb, respectively. Subsequently, we screened the libraries to select clones with antimicrobial activities against Saccharomyces cerevisiae and Agrobacterium tumefaciens using double agar layer method. So far, we have a clone active against S. cerevisiae and a clone active against A. tumefaciens from the forest topsoil library. In vitro mutagenesis and DNA sequence analysis of the antifungal clone revealed the genes involved in the biosynthesis of antimicrobial secondary metabolite. Metagenomic libraries constructed in this study would be subject to search for diverse genetic resources related with useful microbial products.

북극 스발바르 군도 중앙로벤 빙하 해안 지역의 토양 시료 내 메타지놈 기반 미생물 군집분석 (Microbial Community of the Arctic Soil from the Glacier Foreland of Midtre Lovénbreen in Svalbard by Metagenome Analysis)

  • 최근 빙하의 융해로 인해 빙하 해안지역에 다양한 토양 미생물과 초목들이 드러나고있다. 본 연구에서는 북극 스발바르 군도 중앙로벤 빙하 해안 지역으로부터 Ion Torrent Personal Genome Machine(PGM)을 활용한 메타지놈 분석을 통해 세균(bacteria), 고균(archaea), 및 진핵생물(eukaryotes)를 포함하는 다양한 미생물 군집을 분석하였다. 연구에 사용된 토양시료는 빙하 후퇴에 따른 토양의 노출 시기에 따라 2개 지역(ML4 및 ML7)으로부터 수집하였다. ML4 및 ML7 시료의 메타지놈 염기서열을 기반으로 총 2,798,108 및 1,691,859 reads가 각각 미생물 군집 분석에 활용되었다. Domain (계) 수준에서 미생물 군집의 상대 빈도를 분석한 결과 2개 시료 모두 세균(86−87%)이 높은 반면 고균과 진핵생물은 1% 미만으로 존재하는 것으로 나타났다. 또한 약 12%의 염기서열은 기존에 분류되지 않은(unclassified) 서열로 분석되었다. 세균의 경우 Proteobacteria(40.3% for ML4 and 43.3% for ML7)와 Actinobacteria(22.9% and 24.9%)가 우점하는 것으로 분석되었다. 고균의 경우에는 Euryarchaeota(84.4% and 81.1%) 및 Crenarchaeota(10.6% and 13.1%), 그리고 진핵생물의 경우에는 Ascomycota(33.8% and 45.0%)가 우점하는 것으로 분석되었다. 본 연구를 통해 Ion Torrent PGM 플랫폼을 활용한 메타지놈 분석이 북극의 중앙로벤 빙하 해안 지역의 전체 미생물 군집 구조를 파악하는데 충분히 적용될 수 있을 것으로 사료된다.

Identification of Novel Phytase Genes from an Agricultural Soil-Derived Metagenome

  • Environmental microorganisms are emerging as an important source of new enzymes for wide-scale industrial application. In this study, novel phytase genes were identified from a soil microbial community. For this, a function-based screening approach was utilized for the identification of phytase activity in a metagenomic library derived from an agricultural soil. Two novel phytases were identified. Interestingly, one of these phytases is an unusual histidine acid phosphatase family phytase, as the conserved motif of the active site of PhyX possesses an additional amino acid residue. The second phytase belongs to a new type, which is encoded by multiple open reading frames (ORFs) and is different to all phytases known to date, which are encoded by a single ORF.
