Genomic Distribution of Simple Sequence Repeats in Brassica rapa

  • Simple Sequence Repeats (SSRs) represent short tandem duplications found within all eukaryotic organisms. To examine the distribution of SSRs in the genome of Brassica rapa ssp. pekinensis, SSRs from different genomic regions representing 17.7 Mb of genomic sequence were surveyed. SSRs appear more abundant in non-coding regions (86.6%) than in coding regions (13.4%). Comparison of SSR densities in different genomic regions demonstrated that SSR density was greatest within the 5'-flanking regions of the predicted genes. The proportion of different repeat motifs varied between genomic regions, with trinucleotide SSRs more prevalent in predicted coding regions, reflecting the codon structure in these regions. SSRs were also preferentially associated with gene-rich regions, with peri-centromeric heterochromatin SSRs mostly associated with retrotransposons. These results indicate that the distribution of SSRs in the genome is non-random. Comparison of SSR abundance between B. rapa and the closely related species Arabidopsis thaliana suggests a greater abundance of SSRs in B. rapa, which may be due to the proposed genome triplication. Our results provide a comprehensive view of SSR genomic distribution and evolution in Brassica for comparison with the sequenced genomes of A. thaliana and Oryza sativa.

  • 국내의 주요 산느타리 품종인 호산47(일핵, 산타리 배우자), GB19(일핵, 산타리 배우자), 호산, 여름느타리1호, 삼복, 강산, 약산, 자산, 향산, 여름느타리2호의 유전체를 Hiseq을 이용하여 해독하였고 이 서열 정보에서 SSR을 분리하여 특성구명을 하였다. 일핵균사인 호산 47, GB19의 유전체의 크기는 각각 37.3와 37.2 Mbp이고, 이핵균사인 나머지 산느타리 품종의 유전체 크기는 47.1~61.1 Mbp인 것으로 밝혀졌다. 품종별 총 SSR의 수는 HS47이 711개로 가장 적고, 강산이(GS)이 1.5배 많은 1,106개로 최다를 기록하였다. SSR의 repeat motif 중에서 hexanucleotide와 octanucleotide가 가장 많은 빈도로 관찰되었고, 가장 많이 관찰되는 반복서열은 CGA/TCG, A/T, CTC/GAG이었다. SSR의 길이는 모든 품종에서 변이가 많아 유용성이 높은 20~30 nt가 가장 높은 비중인 70%를 차지하였다.

  • A lot of SSRs (simple sequence repeats) in peach and pear from enriched genomic libraries and in peach from a cDNA library were developed. These SSRs were applied to other related species, giving phenograms of 52 Prunes and 60 pear accessions. Apple SSRs could also be successfully used in Pyrus spp. Thirteen morphological traits were characterized on the basis of the linkage map obtained from an $F_2$ population of peach. This map was compiled with those morphological markers and 83 DNA markers, including SSR markers used as anchor loci, to compare different peach maps. Molecular markers tightly linked to new root-knot nematode resistance genes were also found. A linkage map including disease related genes, pear scab resistance and black spot susceptibility, in the Japanese pear Kinchaku were constructed using 118 RAPD markers. Another linkage map, of the European pear Bartlett, was also constructed with 226 markers, including 49 SSRs from pear, apple, peach and cherry. Maps of other Japanese pear cultivars, i.e., Kousui and Housui, were also constructed. These maps were the first results of pear species.

사회적 기술 훈련 기반 악기연주의 지적 장애 아동에 대한 사회성 개선 효과 (Social Skill Training Based Musical Instrument Performance(SST-MIP) Program Improves Sociality of Children with Intellectual Disabilities)

  • 배경: 언어적 소통이 어려운 지적장애 아동의 사회성 향상을 위한 비언어적 음악치료 프로그램 개발이 필요하다. 목적: 지적 장애 아동의 사회성을 개선하기 위한 음악 치료 프로그램을 제안하고 임상적인 효과를 평가하기 위함이다. 방법: 음악치료에서의 기존의 악기 연주와 사회적 기술을 통합하는 사회적 기술 훈련에 기반한 악기 연주(Social Skills Training based Musical Instrument performance: SST-MIP) 중재 프로그램을 고안하고 지적 장애 아동을 대상으로 임상적 효과를 평가했다. 총 51명의 연구대상자를 선정하고 무작위로 실험군 (29명)과 대조군(22명)에 배정했다. 실험군은 주 1회 50분 단위로 32주 동안 SST-MIP 중재 프로그램에 참여했다. 연구대상자의 사회적 기술 수준은 SSRS (Social Skills Rating System - teacher form, elementary level)를 사용하여 측정했다. 결과: 실험군의 SSRS의 평균 점수는 10.7점에서 22.4점으로 109.2% 증가한 반면 (p <.001), 대조군은 11.3점에서 14.7점으로 상대적으로 소폭 (30.7%) 상승(p <.05)한 것으로 나타났다. SST-MIP 중재 후 실험군의 SSRS 점수는 대조군에 비해 57.2% 높게 나타났으며, 사회적 기술의 세부 영역인 자기 통제 79.6%, 주장 56.8%, 협력 43.2% 순으로 상승률이 높았다. 결론: SST-MIP는 지적 장애 아동의 사회적 기술 향상에 큰 효과가 있는 것으로 확인되었으며, 제안된 SST-MIP는 언어적 소통이 어려운 지적 장애 아동의 사회적 기술 훈련에 유용한 도구가 될 수 있을 것으로 기대된다.

느타리버섯 품종 '흑타리'와 '미소'의 초위성체 특성구명 (Characterization of simple sequence repeats in the Pleurotus ostreatus cultivars, 'Heuktari' and 'Miso')

  • SSR은 병렬적으로 반복되는 작은 DNA서열을 말하며, 다양한 마커 기반 연구에 활용되고 있다. 국내의 주요 느타리품종인 '흑타리'와 '미소'의 유전체를 Pacbio를 이용하여 해독하였고 이 서열 정보에서 생물정보학을 이용하여 SSR을 분리하여 특성구명을 하였다. '흑타리'와 '미소' 유래 단핵균사의 유전체의 크기는 각각 40.8 Mbp와 40.3 Mbp로 밝혀졌고, 이는 사철느타리의 단핵균사 PC9과 PC15보다 컸으나, 큰느타리보다는 작았다. 총 949개와 968개의 SSR이 '흑타리'와 '미소'의 유전체 분석을 통하여 각각 검출되었다. 5개의 느타리류 유전체의 SSR 분포와 특징을 비교분석한 결과 흑타리와 미소의 SSR 갯수가 가장 많았으며, 이들의 반복서열의 분포는 다른 느타리류와 비슷한 경향을 보였다. 3-mers, 6-mers와 8-mers가 가장 발견빈도가 높은 패턴이었다.

Comparison of the Suicide Attempt Characteristics Associated with Mixed and Non-Mixed Depression in Koreans

  • Objectives : This study aimed to compare the characteristics of suicide attempts among Korean patients with mixed and non-mixed depression. Methods : Patients who visited the emergency room due to a suicide attempt and participated in the Korean Cohort for the Model Predicting a Suicide and Suicide-related Behavior study were included. Using the Montgomery-Asberg Depression Rating Scale (MADRS) and Young Mania Rating Scale (YMRS), 111 patients were classified into the mixed depression (n=46) and non-mixed depression groups (n=65). The Koukopoulos Mixed Depression Rating Scale (KMDRS) score was calculated using the MADRS and YMRS scores. Suicide attempt characteristics were evaluated using the Columbia Suicidal Severity Rating Scale (C-SSRS) and Suicide Intent Scale (SIS). Results : In the mixed depression group, the reason item among the ideation intensity score of the C-SSRS was higher, and the deterrent item score was lower. Scores on the timing and suicide note items of the SIS were higher, and scores for overt communication items were lower in the mixed depression group. The KMDRS score was positively correlated with the C-SSRS ideation intensity and total SIS score. After adjusting for additional variables, the KMDRS scores had a significant effect on the C-SSRS ideation intensity and total SIS scores. Conclusions : The mixed depression group showed a difference in the intensity of suicidal ideation and suicidal intention compared to those in the non-mixed depression group. The overall suicidal ideation intensity and suicidal intention increased according to the degree of mixed depression.

Chromosome-specific polymorphic SSR markers in tropical eucalypt species using low coverage whole genome sequences: systematic characterization and validation

  • Eucalyptus is one of the major plantation species with wide variety of industrial uses. Polymorphic and informative simple sequence repeats (SSRs) have broad range of applications in genetic analysis. In this study, two individuals of Eucalyptus tereticornis (ET217 and ET86), one individual each from E. camaldulensis (EC17) and E. grandis (EG9) were subjected to whole genome resequencing. Low coverage (10×) genome sequencing was used to find polymorphic SSRs between the individuals. Average number of SSR loci identified was 95,513 and the density of SSRs per Mb was from 157.39 in EG9 to 155.08 in EC17. Among all the SSRs detected, the most abundant repeat motifs were di-nucleotide (59.6%-62.5%), followed by tri- (23.7%-27.2%), tetra- (5.2%-5.6%), penta- (5.0%-5.3%), and hexa-nucleotide (2.7%-2.9%). The predominant SSR motif units were AG/CT and AAG/TTC. Computational genome analysis predicted the SSR length variations between the individuals and identified the gene functions of SSR containing sequences. Selected subset of polymorphic markers was validated in a full-sib family of eucalypts. Additionally, genome-wide characterization of single nucleotide polymorphisms, InDels and transcriptional regulators were carried out. These variations will find their utility in genome-wide association studies as well as understanding of molecular mechanisms involved in key economic traits. The genomic resources generated in this study would provide an impetus to integrate genomics in marker-trait associations and breeding of tropical eucalypts.

Transferability of EST SSR-Markers from Foxtail Millet to Barnyard Millet (Echinochloa esculenta)

  • A large number of expressed sequence tags (ESTs) in public databases have provided an opportunity for the systematic development of simple sequence repeat (SSR) markers. EST-SSRs derived from conserved coding sequences show considerable cross-species transferability in related species. In the present study, we assessed the utility of foxtail millet EST-SSRs in barnyard millet. A total of 312 EST-SSRs of foxtail millet were tested using 84 Echinochloa crus-galli germplasm accessions; a high rate of transferability (62%) and 46 primer sets (13%) were shown the polymorphism in barnyard millet. The 13% of functional EST-SSRs) was demonstrated between cereals and barnyard millet. SSR marker profile data were scored for the computation of pairwise distances as well as a Neighbor Joining (NJ) tree of all the genotypes. The averaged values of gene diversity (HE) and polymorphism information content (PIC) were 0.213 and 0.179 within populations, respectively. The 84 barnyard millet germplasm accessions were divided into five different groups, which agreed well with their geographical origins. The exotic 12 accessions of India type barnyard millet (E. frumentacea) were all separated form Korean local collection genotype. The present results provide evidence of divergence between cultured and wild type barnyard, as a millet and grass. The polymorphic SSR markers indicated in this study were of great value in analysis of genetic diversity that can be further used for crop improvement through breeding.
