- 본 웹 데이터베이스 서버의 구축을 통해 Haliotis 속간의 염기서열과 일치하는 서열을 자체 BLAST 를 통해 매우 빠른 속도로 추출 할 수 있었다. - Repeat elements, E. coli, vector 등의 서열들과 동시에 BLAST를 시행할 수 있어 cDNA 또는 genomic DNA 라이브러리를 구축할 때 라이브러리의 오염, 삽입체의 길이 등의 상태를 쉽게 확인 할 수 있었다. - Clustering Res. 인터페이스를 통해 SNPs 발굴이 용이하게 되었으며 자체 구축된 primer3 를 통해 실험용 시발체를 제작할 수 있게 되었다 (Evans et al. 2001). - 이러한 SNP 데이터베이스 구축은 SNP 발굴 작업을 극대화 시킬 수 있어 차후 수행될 Haliotis 관련 분자육종 관련연구에 많은 도움이 될 것으로 기대된다.
유전체 정보가 공공 데이터베이스 내에 빠르게 축적이 되면서 유전체 데이터의 활용도를 높이기 위한 재가공 기술과 공유 기술이 지속적으로 중요해지고 있다. 특히 분자육종을 가속화하기 위해서 다양한 목적에 맞는 분자 마커 개발이 중요하다. 본 연구는 이러한 요구를 해소하기 위해 유전자 단위에서 haplotype을 기본단위로 구분하고 해당 유전자의 haplotype을 대변하는 tag-SNP를 선발하여 분자 마커 등을 개발하는데 사용할 수 있도록 관련 정보를 웹 사이트를 통해서 제공하고자 웹 데이터베이스를 구축하였다. 본 연구를 통해 선발된 각 tag-SNP는 하나의 유전자를 대변할 수 있고, 각 유전자의 haplotype을 구분할 수 있으며, 해당 유전자의 염색체 내 위치 정보, non-synonymous SNP의 정보를 담고 있다. 따라서 기존 무작위 방식으로 선발되어 사용되던 SNP에 비하여 정보력이 높은 tag-SNP를 활용해서 haplotype block을 확장할 수 있을 것이다. Haplotype의 기본 단위를 유전자로 설정함으로써 집단이 바뀜에 따라 발생하는 SNP의 유무, LD block의 크기 등이 변하는 문제점을 극복하고, 표준화된 haplotype library 작성이 가능할 것이며 이는 또한 분자육종을 위한 분자 마커를 선발하는데 활용될 수 있을 것으로 기대된다.

Genome-wide association studies (GWAS) have become popular as an approach for the identification of large numbers of phenotype-associated variants. However, differences in genetic architecture and environmental factors mean that the effect of variants can vary across populations. Understanding population genetic diversity is valuable for the investigation of possible population specific and independent effects of variants. EvoSNP-DB aims to provide information regarding genetic diversity among East Asian populations, including Chinese, Japanese, and Korean. Non-redundant SNPs (1.6 million) were genotyped in 54 Korean trios (162 samples) and were compared with 4 million SNPs from HapMap phase II populations. EvoSNP-DB provides two user interfaces for data query and visualization, and integrates scores of genetic diversity (Fst and VarLD) at the level of SNPs, genes, and chromosome regions. EvoSNP-DB is a web-based application that allows users to navigate and visualize measurements of population genetic differences in an interactive manner, and is available online at [http://biomi.cdc.go.kr/EvoSNP/].
전 세계적으로 비만인구의 증가로 인해 경제적 부담이 확대되고 있으며, 그 원인으로 육체적 활동의 감소 및 식이관리의 실패가 손꼽히고 있다. 영양성분 및 칼로리를 기반으로 한 맞춤 식단정보 제공 시스템과는 차별적으로 본 연구는 개인 맞춤형 기능성 식품을 추천하기 위해 비만 관련 SNP (single nucleotide polymorphism) 정보를 활용하였다. 본 연구를 위해 GWAS (Genome-wide association study) 분석을 수행하여 한국인 특이적인 비만 관련 SNP을 발굴하고, 이를 활용하여 유전적 정보를 입력하여 SNP genoype-phenoype 정보에 따른 맞춤 식단옴을 추천하였다. 또한 USDA (The United States Department of Agriculture) 식품 정보를 활용할 수 있도록 식품 통합 Database를 구축하여 식단 추천에 적용하였다. 그 결과, 표현형 정보 BMI (Body Mass Index)는 정상 수치를 가지고 있으나, 비만 관련 SNP 정보를 가지고 있는 샘플은 유전적 비만 위험도를 나타내어 식이관리가 필요하다는 정보를 확인하였으며, 관련 식품 정보를 제공하였다. 따라서 표현형에 따른 비만에 관한 정보와 유전형 정보가 일치하는 것은 아니며, 이는 표현형적 정보만을 이용한 비만 관리 식이 추천에는 한계가 있음을 의미하며 이러한 결과는 비만외 다른 성인병들에도 적용이 필요하며 이를 위해서는 표현형-유전적 통합정보를 기반 한 맞춤식이 추천이 필요함을 나타내었다.
과육색이 다르게 발현되는 사과(Malus domestica L.) 품종의 유전자 발현을 비교하기 위해 2개의 cDNA library를 제작하였다. 붉은 색 과육 품종인 'Redfield'와 백색 과육 품종인 'Granny Smith'의 유전자 발현 차이를 보기 위해 차세대 염기서열 분석(NGS) 기술을 사용하였고 두 품종으로부터 얻은 EST의 염기서열을 결정하고 기존에 보고된 유전자와의 상동성을 분석하였다. HRM 기술은 붉은 색 과육 품종 사과와 백색 과육 품종 사과의 짧은 PCR 증폭산물에서 한 개의 서로 다른 염기서열을 구분하여 분리해낼 수 있다. 'Redfield'와 'Granny Smith'의 EST database로부터 103쌍의 단일염기다형성(SNP) 분자표지를 선발하였고, 붉은 색 과육 품종 10개와 백색 과육 품종 11개를 구분할 수 있는 SNP 분자표지를 HRM 방법으로 분석하였다. 본 연구에서는 사과 EST database를 기반으로 HRM 분석 방법을 이용하여 사과 품종의 적육계와 백육계를 구분할 수 있는 효율적인 SNP 분자표지를 개발하였다. 이러한 SNP 분자표지는 사과육종에 유용하게 사용할 수 있으며 사과 품종의 다양한 색 변화에 관한 분자 기작 연구에 좋은 참고자료가 될 수 있을 것이다.

In accordance with the opening of the Korean rice market, this study was focused on establishment of database for discriminating the Korean rice varieties and imported brand rices using DNA markers. In this study, the SNP markers were developed using single nucleotide polymorphisms between the reference sequences of japonica and them of 40 brand rices which collected in Australia, China, Thailand, United States and Vietnam. The developed SNP markers were screened to a total of 360 rices including 320 Korean rice varieties and 40 imported brand rices. We selected polymorphic markers among Korean bred rive varieties and imported brand rices. The selected markers were classified into 3 grades. The markers of A grade produced DNA band in 360 rices of 30~40%, B grades produced in 40~60%, and C grades produced bands over 60% rices. First, we tried to set-up the discriminating system using the minimum SNP markers of A grade. Especially, a set of sixteen SNP markers could identify among Korean bred rice varieties and imported brand rices. Additionally, some SNP markers like NSb for Pib gene, JJ80-T for Pi5 and YL155/YL87 for Pita which linked to resistance genes to blast were used to fingerprinting system. These markers were set-up as multiplex set for enhancing the identification efficiency among rice varieties. Finally, the selected SNP markers would be used to the fluidigm assay to construct the database for elaborate discrimination of rice varieties.

To successful molecular breeding, identification and functional characterization of breeding related genes and development of molecular breeding techniques using DNA markers are essential. Although the development of a useful marker is difficult in the aspect of time, cost and effort, many markers are being developed to be used in molecular breeding and developed markers have been used in many fields. Single nucleotide polymorphisms (SNPs) markers were widely used for genomic research and breeding, but has hardly been validated for screening functional genes in olive flounder. We identified single nucleotide polymorphisms (SNPs) from expressed sequence tag (EST) database in olive flounder; out of a total 4,327 ESTs, 693 contigs and 514 SNPs were detected in total EST, and these substitutions include 297 transitions and 217 transversions. As a result, 144 SNP markers were developed on the basis of 514 SNP to selection of useful gene region, and then applied to each of eight wild and culture olive flounder (total 16 samples). In our experimental result, only 32 markers had detected polymorphism in sample, also identified 21 transitions and 11 transversions, whereas indel was not detected in polymorphic SNPs. Heterozygosity of wild and cultured olive flounder using the 32 SNP markers is 0.34 and 0.29, respectively. In conclusion, we identified SNP and polymorphism in olive flounder using newly designed marker, it supports that developed markers are suitable for SNP detection and diversity analysis in olive flounder. The outcome of this study can be basic data for researches for immunity gene and characteristic with SNP.

The Functional Element SNPs Database (FESD) categorizes functional elements in human genic regions and provides a set of single nucleotide polymorphisms (SNPs) located within each area. Users may select a set of SNPs in specific functional elements with haplotype information and obtain flanking sequences for genotyping. Our previous version of FESD has been improved in several ways. We regenerated all the data in FESD II from recently updated source data such as HapMap, UCSC GoldenPath, dbSNP, OMIM, and $TRANSFAC^{(R)}$. Users can obtain information about tagSNPs and simulate LD blocks for each gene from four ethnicities in the HapMap project on the fly. FESD II employs a Java/JSP web interface for better platform portability and higher speed than PHP in the previous version. As a result, FESD II provides its users with more powerful information about functional element SNPs of human ethnicities.
Carboxypeptidase E (CPE) plays an important role in the regulation of the body fat content. Therefore, it has been suggested as candidate gene for traits related to meat quality in beef cattle. This study was conducted to identify single nucleotide polymorphisms (SNPs) in the CPE gene and to investigate association of SNP marker with carcass and meat quality traits in Korean cattle. Three SNPs were identified in the intron 4 (A309G SNP and C445T SNP) and exon 5 (C601T SNP) of the CPE gene by sequence analyses of CPE cDNA and genomic DNA samples. The sequences have been deposited in GenBank database with accession numbers AY970664 and AY970663. Genotyping of the gene-specific SNP marker was carried out using the PCR-RFLP with restriction enzymes DdeI for C445T SNP and NlaIII for C601T SNP. The frequencies of C and T alleles were 0.43 and 0.57 for C445T SNP and 0.42 and 0.58 for C601T SNP, respectively. Statistical analysis indicated that the C445T SNP showed a significant effect (p<0.05) on marbling score (MS) and breeding value of backfat thickness (BF-EBV), respectively. Animals with the CT genotype showed higher marbling score and backfat thickness than those with the TT genotype. This marker also showed a significant dominance effect for the MS and BF-EBV (p<0.05). However, no significant associations were observed between C601T SNP genotypes and all traits examined. The results suggest that the CPE gene may be used as a marker for carcass traits in Korean cattle.
질환의 원인을 규명하기 위해 전장유전체 연관분석 (GWAS; Genome-Wide Association Study) 연구가 활발히 진행되고 유전체 레벨의 단일염기다형성 (SNP; Single-nucleotide polymorphism)이 많이 밝혀지고 있다. 그러나 단일염기다형성의 연관분석을 통해 질환이 발병하는 생물학적 메카니즘을 이해하기 어렵기 때문에 유전자, 생물학적 패스웨이 및 질환 등의 연관성 분석이 이전보다 더욱 중요하다. 본 논문에서는 단일염기다형성과 관련된 유전자와 패스웨이, 질환 정보를 검색하여 통합 분석하는 서비스를 제공하는 PRaDA 웹 시스템을 제안하였다. PRaDA는 사용자로부터 입력받은 유의한 몇몇의 단일염기다형성들과 관련된 유전자 및 패스웨이 뿐만 아니라, 유의하지 않은 다수의 단일염기다형성 집합의 간접적인 영향을 파악하기 위해 기능적으로 근접한 패스웨이를 검색하고 통계적 분석을 실행한다. 사용자들은 PRaDA가 제공하는 통합된 정보를 통해 질병의 전반적인 이해를 할 수 있다.
