This study was designed to evaluate the economic analysis of channel catfish production in 1998 based on fish value and total feed cost. Catfish received higher protein feeds with lesser amount based on the dietary protein levels, but received the constant total protein input for all treatments. Weight gain per pond for treatment 1 $(28\%\;protein,\;100\%\;of\;satiation)$ was higher (P<0.10) than for treatment 3 $(36\%\;protein,\;77.8\%\;of\;satiation)$, but not significantly higher than for treatment 2 $(32\%\;protein,\;87.5\%\;of\;satiation)$ at constant DE. At constant DE/P (treatments 4, 2 and 5), weight gain per pond for treatment 5 $(36\%\;protein,\;77.8\%\;of\;satiation)$ was lower (P<0.10) than for treatment 2, but not significantly lower than for treatment 4 $(28\%\;protein,\;100\%\;of\;satiation)$. At constant DE, feed conversion slightly improved as dietary protein level increased from $28\%\;to\;32\%$ and feed allowance decreased by $12.5\%$, but did not improve further as dietary protein level increased from $28\%\;to\;36\%$ and feed allowance decreased by $22.2\%$. At constant DE/P, feed conversion improved as dietary protein level increased from $28\%\;to\;32\%$ increased and feed allowance decreased by $12.5\%$, but did not improve as dietary protein level increased from $28\%\;to\;36\%$ and feed allowance decreased by $22.2\%$ Total feed cost for treatment 1 was slightly, but not significantly higher than for treatments 2 and 3 at constant DE. At constant DE/P, total feed cost for treatment 5 was higher (P<0.05) than for treatment 2, but not significantly higher than for treatment 4. Total value of fish ($ /ha) produced for treatment 1 was highest and lowest was for treatment 5. Return above feed cost was highest for treatment 1 and nearly the same as treatment 2. Return over feed cost for treatments 3 and 4 were slightly lower than for treatments 1 and 2. Economic analysis showed that feeding fish the diet containing $28\%$ protein and 3.08 kcal/g DE to satiation and the diet containing $32\%$ protein and 3.08 kcal/g DE to $87.5\%$ of satiation produced the highest profit to farmer.

A $3{\times}2$ factorial experiment was conducted to investigate the proper dietary protein and lipid levels for the growth of sub-adult flounder Paralichthys olivaceus reared during the summer season. Six experimental diets were formulated to contain three levels of protein (45%, 50% and 55%) and two levels of lipid (9% and 14%). Duplicate groups of fish (initial body weight of 298 g) were hand-fed to apparent satiation during the summer season ($21.8{\pm}1.7^{\circ}C$) for 60 days. Survival of each group was over 83% and there was not significant difference among all groups. Weight gain of fish fed the 45% protein diet with 14% lipid was not significantly different from that of fish fed the 50% and 55% protein diets with 9% and 14% lipids, but weight gain of fish fed the 45% protein diet with 9% lipid was significantly lower than that of fish fed the 55% protein diets with 14% lipid. Feed efficiency tended to increase with increasing dietary lipid level at each protein levels, although no significant differences were observed at 50% and 55% protein levels. Protein efficiency ratio, daily feed intake, condition factor and hepatosomatic index were not significantly affected by dietary protein and lipid levels. Crude lipid content of the liver tended to increase with increasing dietary lipid level at the same protein levels, but the opposite appearance was found for moisture content. The contents of moisture, crude protein and crude lipid of the dorsal muscle were not significantly affected by dietary protein and lipid levels. Based on data obtained form this study, inclusion of dietary protein at level of 45% appears sufficient to support optimal growth, and an increase of dietary lipid level from 9% to 14% has beneficial effects on feed utilization of sub-adult flounder during the summer season.

Protein structure comparison is a task that requires a lot of computing resources because many atoms in proteins need to be processed. To address the issue, Grid computing environment has been employed for processing time-consuming jobs in a distributed manner. However, controling the Grid computing environment may not be easy for non-experts. In this paper, we present a JXTA-based system for protein structure comparison that can be easily controled by non-experts. To search proteins similar to a query protein, the geometric hashing algorithm that consists of preprocessing and recognition was employed. Experimental results indicate that the system can find the correct protein structure for a given query protein structure and the proposed system can be easily extended to solve the protein docking problem. It is expected that the proposed system can be useful for non-experts, especially users who do not have sophisticated knowledge of distributed systems in general such as college students who major in biology or chemistry.
Recently, among the computational methods of protein-protein interaction prediction, vast amounts of domain based methods originated from domain-domain relation consideration have been developed. However, it is true that multi domains collaboration is avowedly ignored because of computational complexity. In this paper, we implemented a protein interaction prediction system based the Interaction Significance matrix, which quantified an influence of domain combination pair on a protein interaction. Unlike conventional domain combination methods, IS matrix contains weighted domain combinations and domain combination pair power, which mean possibilities of domain collaboration and being the main body on a protein interaction. About 63% of sensitivity and 94% of specificity were measured when we use interaction data from DIP, IntAct and Pfam-A as a domain database. In addition, prediction accuracy gradually increased by growth of learning set size, The prediction software and learning data are currently available on the web site.

Sevenband grouper, Epinephelus septemfasciatus, is becoming an important aquaculture species in Korea. However, viral nervous necrosis disease is a large problem causing mass mortality in sevenband grouper aquaculture. Recombinant protein vaccines are one of the best methods to reduce these economic losses. However, the cell-based expression method mainly produces inclusion bodies and requires additional procedures. In this study, we expressed a recombinant viral coat protein of sevenband grouper nervous necrosis virus (NNV) using a cell-free protein synthesis system. The purified recombinant NNV coat protein (rNNV-CP) was injected into sevenband grouper at different doses followed by a NNV challenge. Nonimmunized fish in the first trial (20 μg/fish) began to die 5 days post-challenge and reached 70% cumulative mortality. In contrast, immunized fish also starting dying 5 days postchallenge but lower cumulative mortality (10%) was observed. Cumulative morality in the second trial with different doses (20, 4, and 0.8 μg/fish) was 10%, 40%, and 50%, respectively. These results suggest that rNNV-CP can effectively immunize sevenband grouper depending on the dose administered. This study provides a new approach to develop a recombinant vaccine against NNV infection for sevenband grouper.

The presence of high amounts of seed storage proteins (SSPs) improves the overall quality of soybean seeds. However, these SSPs pose a major limitation due to their high abundance in soybean seeds. Although various technical advancements including mass-spectrometry and bioinformatics resources were reported, only limited information has been derived to date on soybean seeds at proteome level. Here, we applied a tandem mass tags (TMT)-based quantitative proteomic analysis to identify the significantly modulated proteins in the seeds of two soybean cultivars showing varying protein contents. This approach led to the identification of 5,678 proteins of which 13 and 1,133 proteins showed significant changes in Daewon (low-protein content cultivar) and Saedanbaek (high-protein content cultivar) respectively. Functional annotation revealed that proteins with increased abundance in Saedanbaek were mainly associated with the amino acid and protein metabolism involved in protein synthesis, folding, targeting, and degradation. Taken together, the results presented here provide a pipeline for soybean seed proteome analysis and contribute a better understanding of proteomic changes that may lead to alteration in the protein contents in soybean seeds.
Background : Anticancer effects of herbal medicine have been reported in various types of cancer, but the systematic approaches to explain molecular mechanism(s) are not established yet. Objective : To find the anticancer-effect and mechanism(s) of Water Extract of Coptis japonica (WECJ) colon cancer cell (SNU-81). Methods : We first selected 11 herbals, and anti-cancer effects of water-extracts from those herbals have been tested in human colon cancer cell line, SNU-81. Among the tested herbals, the WECJ significantly reduced proliferation of SNU-81. To establish a basis of understanding for anti-cancer mechanism, whole proteins have been obtained from SNU-81 harvested at 48 and 96 hrs after the treatment of WECJ, protein expression has been profiled by 2DE-based proteomic approach. Results : Various changes of the protein expression have been monitored, and most frequent dysregulation was found in the molecular chaperons including heat shock protein 90-alpha (Hsp90-alpha), 14-3-3 protein epsilon, T-complex protein 1 subunit alpha, protein disulfide-isomerase A3, and calreticulin. Interestingly, proliferation-associated protein 2G4 has been up-regulated, and it suggests the possible effect of Coptis japonica on ErbB3-regulated signal transduction pathway and growth control of human colon cancer cells. Conclusion : Based upon the present findings, the further study will focus on monitoring various cancer survival factors after artificial regulation of the proteins identified, and it would be the basis for the understanding of the Coptis japonica anti-cancer effect(s) at the molecular level.
Microcapsules consisting of natural, biodegradable polymers for controlled and/or sustained core release applications are needed. Physicochemical properties of whey proteins suggest that they may be suitable wall materials in developing such microcapsules. The objectives of the research were to develop water-insoluble, whey protein-based microcapsules containing a model water-soluble drug using a chemical cross-linking agent, glutaraldehyde, and to investigate core release from these capsules at simulated physiological conditions. A model water soluble drug, theophylline, was suspended in whey protein isolate (WPI) solution. The suspension was dispersed in a mixture of dichloromethane and hexane containing 1% biomedical polyurethane. Protein matrices were cross-linked with 7.5-30 ml of glutaraldehyde-saturated toluene (GAST) for 1-3 hr. Microcapsules were harvested, washed, dried and analyzed for core retention, microstructure, and core release in enzyme-free simulated gastric fluid (SGF) and simulated intestinal fluid(SIF) at $37^{\circ}C$. A method consisting of double emulsification and heat gelation was also developed to prepare water-insoluble, whey protein-based microcapsules containing anhydrous milkfat (AMF) as a model apolar core. AMF was emulsified into WPI solution (15${\sim}$30%, pH 4.5-7.2) at a proportion of 25${\sim}$50%(w/w, on dry basis). The oil-in-water emulsion was then added and dispersed into corn oil ($50^{\circ}C$) to form an O/W/O double emulsion and then heated at $85^{\circ}C$ for 20 min for gelation of whey protein wall matrix. Effects of emulsion composition and pH on core retention, microstructure, and water-solubility of microcapsules were determined. Overall results suggest that whey proteins can be used in developing microcapsules for controlled and sustained core release applications.
For the Exp. 1, twelve Duroc $\times$ Yorkshire $\times$ Landrace pigs (6.12 $\pm$ 0.24 kg average initial body weight and 21 d average age) were used in an 8-d metabolic assay to determine the effects of replacing spray-dried plasma protein (SDPP) with spray-dried egg Protein containing egg yolk antibody (SDCEP) on nutrient and amino acids digestibility in weaning Pigs. Experimental animals were fed diets containing SDPP, SDCEP (spray-dried commercial egg protein) and SDAEP. Protein content in the SDPP, SDCEP and SDAEP were 58.20, 45.83 and 41.85%, respectively. Pigs fed the SDPP diet tended to increase the apparent digestibility of dry matter and nitrogen compared to pigs fed the SDAEP diets without significant differences. The ileal digestibility of lysine and methionine for the SDAEP were greater than those for the SDPP, however, there are no significant differences between groups. For Exp.2, 36 Duroc $\times$ Yorkshire $\times$ Landrace pigs (4.11 $\pm$ 0.05 kg average initial body weight and 14 d average age) were used in a 10-day growth assay to determine the effects on growth performance and nutrient digestibility of replacing SDPP with SDAEP in early-weaning pigs. Experimental animals were fed diets containing CON (corn-dried whey-SBM based diet), SDAEP3 (corn-dried whey-SBM based diet + 3% SDAEP), SDAEP6 (corn-dried whey-SBM based diet + 6% SDAEP). The average daily weight gain of the pigs fed the SDAEP3 diet was higher than that for the pigs fed the CON and SDAEP6 diets (p < 0.05). SDAEP3 significantly increased the digestibility of dry matter and nitrogen compared to the CON and SDAEP6 diets (p < 0.05).
Soy protein based formula (SPF) has been developed for infants who are at a high risk for atopic dermatitis (AD) and cow's milk protein allergy (CMA). We performed this study to evaluate the therapeutic efficacy and safety of SPF compared to conventional hydrolyzed cow's milk formula (hCMF) in the feeding of infants with AD and CMA. 38 infants (12 to 24 months of age) diagnosed with CMA and AD were randomized to receive either SPF or hCMF for 12 weeks. Follow-up was conducted at 4, 8 and 12 weeks. Growth parameters of the infants were evaluated during each visit. Clinical evaluations, including AD severity scores, pruritus, specific immunoglobulin E (IgE) (cow's milk protein and soy protein) levels of peripheral blood, were made at enrollment and week 12. Analysis was performed on the 32 infants (SPF: n=16, hCMF: n=16) who completed the 12-week intervention. Eczema area and severity index (EASI) scores, a measure of the severity of AD, and pruritus were significantly reduced after 12 weeks compared to enrollment in the both groups; however, the median changes for EASI scores and pruritus were not statistically different between the two groups. The growth parameters did not differ significantly between both groups at any assessed time point. This study suggests that SPF could be useful in decreasing the severity of AD without affecting infant growth status. Therefore SPF could provide an adequate and safe alternative to hCMF in treating infants with AD and CMA during the first 12 to 24 months of their life.
