Development of Sequence-Based DNA Markers for Evaluation of Phylogenetic Relationships in Korean Watermelon Varieties

  • Phylogenetic relationships in Korean watermelons were evaluated by genetic similarity coefficients using 15 SSR(simple sequence repeat), 14 SCAR(sequence characterized amplified region) and 14 CAPS(sequence characterized amplified region) markers. The SSR markers were selected from previously reported melon and watermelon SSRs through testing polymorphisms within a set of commercial $F_1$ varieties. The SCAR and CAPS markers were developed from polymorphic AFLP(amplified fragment length polymorphism) markers between inbred lines 'BN4001' and 'BN4002'. From the AFLP analysis, 105 polymorphic fragments were identified between the inbred lines using 1,440 primer combinations of EcoRI+CNNN and XbaI+ANNN. Based on the sequencing data of these polymorphic fragments, we synthesized sequence specific primer pairs and detected clear and reliable polymorphisms in 27 primer pairs by indels(insertion/deletion) or RFLP(restriction fragment length polymorphism). A total of 43 sequence-based PCR markers were obtained and polymorphic information content(PIC) was analyzed to measure the informativeness of each marker in watermelon varieties. The average PIC value of SCAR markers was 0.41, which was similar to that of SSR markers. Genetic diversity was also estimated by using these markers to assess the phylogenetic relationships among commercial varieties of watermelon. These markers differentiated 26 Korean watermelon varieties into two major phylogenetic groups, but this grouping was not significantly correlated with their morphological and physiological characteristics. The mean genetic similarity was 66% within the complete set of 26 commercial varieties. In addition, these sequence-based PCR markers were reliable and useful to identify cultivars and genotypes of watermelon.

Genetic Diversity Analysis of Proso millet (Panicum miliaceum) Germplasm Using EST-SSR Markers

  • The collection, evaluation and conservation of crop germplasm have been treated as one of the basics to breeding program. An understanding of genetic relationships among germplasm resources is vital for future breeding process like yield, quality, and resistance. In the present study, EST-SSR markers were employed to assess the polymorphism and genetic diversity of 192 accessions of Proso millet preserved in the National Agrobiodiversity Center of RDA. We evaluated the efficiency of EST-SSR markers developed for proso millet species. A total of 98 alleles were detected with an average allele number of 4.5 per locus among 192 proso millet millet accessions using 22 EST-SSR markers. The averaged values of gene diversity ($H_E$) and polymorphism information content (PIC) for each EST-SSR marker were 0.362 and 0.404 within populations, respectively. Our results showed the moderate level of the molecular diversity among the proso millet accessions from diverse countries. A phylogenetic tree revealed three major groups of accessions that did not correspond with geographical distribution patterns with a few exceptions. The less correlation between the clusters and their geographic location might be considered due to their type difference. Our study provided a better understanding of genetic relationships among various germplasm collections, and it could contribute to more efficient utilization of valuable genetic resources. The EST-SSR markers developed here will serve as a valuable resource for genetic studies, like linkage mapping, diversity analysis, quantitative trait locus/association mapping, and molecular breeding.

Genetic diversity analysis in Chinese miniature pigs using swine leukocyte antigen complex microsatellites

  • Objective: The swine leukocyte antigen (SLA) gene group, which is closely linked and highly polymorphic, has important biomedical significance in the protection and utilization of germplasm resources. However, genetic polymorphism analyses of SLA microsatellite markers in Chinese miniature pigs are limited. Methods: Eighteen pairs of microsatellite primers were used to amplify the SLA regions of seven miniature pig breeds and three wild boar breeds (n = 346) from different regions of China. The indexes of genetic polymorphism, including expected heterozygosity (He), polymorphic information content (PIC), and haplotype, were analyzed. The genetic differentiation coefficient (Fst) and neighbor-joining methods were used for cluster analysis of the breeds. Results: In miniature pigs, the SLA I region had the highest numbers of polymorphisms, followed by the SLA II and SLA III regions; the region near the centromere had the lowest number of polymorphisms. Among the seven miniature pig breeds, Diannan small-ear pigs had the highest genetic diversity (PIC value = 0.6396), whereas the genetic diversity of the Hebao pig was the lowest (PIC value = 0.4330). The Fst values in the Mingguang small-ear, Diannan small-ear, and Yunnan wild boars were less than 0.05. According to phylogenetic cluster analysis, the South-China-type miniature pigs clustered into one group, among which Mingguang small-ear pigs clustered with Diannan small-ear pigs. Haplotype analysis revealed that the SLA I, II, and III regions could be constructed into 13, 7, and 11 common haplotypes, respectively. Conclusion: This study validates the high genetic diversity of the Chinese miniature pig. Mingguang small-ear pigs have close kinship with Diannan small-ear pigs, implying that they may have similar genetic backgrounds and originate from the same population. This study also provides a foundation for genetic breeding, genetic resource protection, and classification of Chinese miniature pigs.

Development of EST-SSRs and Assessment of Genetic Diversity in Germplasm of the Finger Millet, Eleusine coracana (L.) Gaertn.

  • Finger millet (Eleusine coracana) is widely cultivated in tropical regions worldwide owing to its high nutritional value. Finger millet is more tolerant against biotic and abiotic stresses such as pests, drought, and salt than other millet crops; therefore, it was proposed as a candidate crop to adapt to climate change in Korea. In 2019, we used expressed sequence tag simple sequence repeat (EST-SSR) markers to evaluate the genetic diversity and structure of 102 finger millet accessions from two geographical regions (Africa and South Asia) to identify appropriate accessions and enhance crop diversity in Korea. In total, 40 primers produced 116 alleles, ranging in size from 135 to 457 bp, with a mean polymorphism information content (PIC) of 0.18225. Polymorphism was detected among the 40 primers, and 13 primers were found to have PIC values > 0.3. Principal coordinate and phylogenetic analyses, based on the combined data of both markers, grouped the finger millet accessions according to their respective collection areas.Therefore, the 102 accessions were classified into two groups, one from Asia and the other from Africa. We have conducted an in-depth study on the finger millet landrace pedigree. By sorting out and using the molecular characteristics of each pedigree, it will be useful for the management and accession identification of the plant resource. The novel SSR markers developed in this study will aid in future genetic analyses of E. coracana.

Transferability of EST SSR-Markers from Foxtail Millet to Barnyard Millet (Echinochloa esculenta)

  • A large number of expressed sequence tags (ESTs) in public databases have provided an opportunity for the systematic development of simple sequence repeat (SSR) markers. EST-SSRs derived from conserved coding sequences show considerable cross-species transferability in related species. In the present study, we assessed the utility of foxtail millet EST-SSRs in barnyard millet. A total of 312 EST-SSRs of foxtail millet were tested using 84 Echinochloa crus-galli germplasm accessions; a high rate of transferability (62%) and 46 primer sets (13%) were shown the polymorphism in barnyard millet. The 13% of functional EST-SSRs) was demonstrated between cereals and barnyard millet. SSR marker profile data were scored for the computation of pairwise distances as well as a Neighbor Joining (NJ) tree of all the genotypes. The averaged values of gene diversity (HE) and polymorphism information content (PIC) were 0.213 and 0.179 within populations, respectively. The 84 barnyard millet germplasm accessions were divided into five different groups, which agreed well with their geographical origins. The exotic 12 accessions of India type barnyard millet (E. frumentacea) were all separated form Korean local collection genotype. The present results provide evidence of divergence between cultured and wild type barnyard, as a millet and grass. The polymorphic SSR markers indicated in this study were of great value in analysis of genetic diversity that can be further used for crop improvement through breeding.

Genetic Diversity of Finger Millet (Eleusine coracana (L.) Gaertn.) Landraces Based on EST-SSR

  • Finger millet is more nutritious than other and millets and widely cultivate in tropical regions of the world. Furthermore, it is more tolerant against biotic and abiotic stresses such as pest, drought and salt. For this reason, finger millet is one of the putative crops to introduce and cultivate on reclaimed land and prepare the global climate exchange in Korea. In present study, genetic diversity and structure of different populations of finger millet from Africa and South Asia was examined at molecular level using newly developed EST-Simple Sequence Repeat (EST-SSR) markers. In total, 46 primers produced 292 alleles in a size range of 100-500 bp and mean Polymorphism Information Content (PIC) and Marker Index (MI) were 0.372 and 1.04, respectively. 46 primers showed polymorphism and 21 primers were identified as having a PIC value above 0.5. Principal coordinates analysis and the dendrogram constructed out of combined data of both markers showed grouping of finger millet accessions to their respective area of collection. The 156 accessions were more classified into four groups, such as three groups of Africa collection and one group of Asia. Results of present study can be useful in identifying diverse accessions and management of this plant resource. Moreover, the novel SSR markers developed can be utilized for various genetic analyses in this species in future.

Microsatellite Marker를 활용한 토종닭 브랜드 집단 간의 유전적 다양성 분석 (Comparison for Genetic Diversity between Korean Native Commercial Chicken Brand Groups using Microsatellite Markers)

  • 본 연구는 국내에 보급되고 있는 대표적인 토종닭 브랜드인 한협3호와 농촌진흥청에서 개발된 브랜드인 우리맛닭, 두 브랜드 집단 간의 유전적 특성을 분석하여 향후 브랜드간의 차별화 전략을 구체화 하는데 있어 기초 자료로 활용하고자 실시하였다. 토종닭 실용계인 우리맛닭(W) 152수와 한협3호(H) 150수, 총 302수를 선발하여 공시재료로 활용하였으며, 다형성이 확인된 10종의 MS marker를 선발하여 활용하였다. 분석 결과, 두 브랜드의 평균 대립유전자의 수는 9.3으로 확인되었으며, 우리맛닭의 평균 대립유전자의 수는 8.4개, 한협3호는 7.2개로 우리맛닭이 보유한 대립유전자의 수가 많은 것으로 확인되었다. 반면, 기대되는 이형접합도(Ex H)와 관측된 이형접합도(Ob H)는 한협3호가 우리맛닭에 비해 높은 것으로 확인되었다. 두 브랜드 집단을 대상으로 각각의 MS marker의 유전자형을 분석하여 브랜드별 기대되는 이형접합도(expected heterozygosity: Ex H)와 관측된 이형접합도(observed heterozygosity: Ob H) 및 PIC(polymorphism information content)값을 계산하였다. 두 브랜드 집단 간의 유전적 유연관계를 분석 결과, DA distance는 0.132, 그리고 standard genetic distance는 0.199로 확인되었다. 두 브랜드 집단 간의 유전적 구조에 따라 각 개체들이 어떻게 분포되어 있는가를 확인한 결과, 두 집단에 속한 개체들은 크게 두 개의 그룹으로 나뉘어 분포하고 있음을 확인할 수 있었다. 두 집단 간의 유전적 거리는 비교적 가깝지만 각 개체들간의 유전적 구조를 분석한 결과, 확연히 구분되는 유전적 특성을 지니고 있음을 확인하였다.

한국 재래품종과 외래품종의 구별을 위한 초위성체 마커의 개발 (Development of Microsatellite Markers for Discriminating Native Korean and Imported Cattle Breeds)

  • 성염색체에 위치하는 5 개의 초위성체 마커(INRA30, TGLA325, UMN0803, UMN0905, UMN0929) 를 이용하여 재래소 3품종과 외래소 7품종(칡소, 한우, 제주흑우, 홀스타인, 일본화우, 샤롤레, 앵거스, 헤어포드, 시멘탈, 한우X 샤롤레 교잡종)의 유전적 특징을 확인하였다. 상업적으로 판매되는 소고기의 잘못된 원산지 표기를 통해 부당한 경제적 이득을 취하고자 하는 문제를 해결하기 위한 방법으로 소고기 샘플을 빠르고 저비용으로 확인 하기 위한 방법으로 사용하기 위해 좌위 또는 품종 특이적 대립유전자를 탐색하고 좌위별 대립유전자수, 대립유전자빈도, 이형접합도 그리고 다형정보량(PIC)을 구하여 이들 10품종의 유전적 다양성을 평가하였다. STRUCTURE 분석을 통한 군락의 분류 및 유전적 균일성 분석에서 재래소 품종과 외래소 품종으로 두개의 주요 그룹으로 나뉘어진다. 이러한 결과들은 재래소와 외래소 품종의 특이적인 유전적 차이를 나타낸다. 또한 Nei's 표준 유전적 거리로 나타난 neighbor-joining tree에서도 독립적인 계통유전학적인 위치를 보여주었다. 이러한 결과는 국내 재래종과 외래품종 사이의 유전적 거리, 품종의 역사 및 그들의 지리적 기원 사이에 명백한 차이를 나타내는 증거로 사료된다. 이러한 결과들로 이들 성염색체의 초위성체 마커들에 의해 소 품종들의 유전적 다양성과 연관성은 과학적인 기초자료로 활용되고 재래소와 외래품종 소고기를 구별할 수 있는 DNA 마커들로 이용될 수 있을 것으로 사료된다. 그러므로 이러한 마커들은 효율적인 이력추적 시스템을 만드는데 사용되어 원산지 표시 위반을 억제하는데 유용할 것이다.

Genetic diversity assessment of lily genotypes native to Korea based on simple sequence repeat markers

  • Molecular characterization of different genotypes reveals accurate information about the degree of genetic diversity that helps to develop a proper breeding program. In this study, a total of 30 EST-based simple sequence repeat (EST-SSR) markers derived from trumpet lily (Lilium longiflorum) were used across 11 native lily species for their genetic relationship. Among these 30 markers, 24 SSR markers that showed polymorphism were used for evaluation of diversity spectrum. The allelic number at per locus ranged from 1 at SSR2 locus to 34 alleles at SSR15 locus, with an average of 11.25 alleles across 24 loci observed. The polymorphic information content, PIC, values ranged from 0.0523 for SSR9 to 0.9919 for SSR2 in all 24 loci with an average of 0.3827. The allelic frequency at every locus ranged from 0.81% at SSR2 locus to 99.6% at SSR14 locus. The pairwise genetic dissimilarity coefficient revealed the highest genetic distance with a value of 81.7% was in between L. dauricum and L. amabile. A relatively closer genetic distance was found between L. lancifolium and L. dauricum, L. maximowiczii and L. concolor, L. maximowiczii and L. distichum (Jeju), L. tsingtauense and L. callosum, L. cernuum and L. distichum (Jeju ecotype), of which dissimilarity coefficient was 50.0%. The molecular fingerprinting based on microsatellite marker could serve boldly to recognize genetically distant accessions and to sort morphologically close as well as duplicate accessions.

초위성체 마커를 이용한 한국 재래 흑염소의 유전적 다양성 및 유연관계 분석 (Analysis of Genetic Diversity and Relationships of Korean Native Black Goat using Microsatellite Markers)

  • The aim of this study was to assess the levels of genetic diversity and relationships of Korean native black goat (n = 58), compared with the exotic breed, Boer (n = 97). For the analysis of genetic characterization 11 microsatellite markers (MAF065, INRA063, CSRD247, OarFCB20, SRCRSP5, INRA006, ILSTS008, ILSTS011, INRA005, ILSTS087, SRCRSP8) were genotyped. The number of alleles was observed 3 (INRA005) to 10 (SRCRSP8) each markers. The mean expected and observed heterozygosity (Hexp and Hobs) and polymorphism information content (PIC) for the Korean native black goat breed varied from 0.551 to 0.860, 0.517 to 0.948 and 0.464 to 0.835, respectively. Principal Components Analysis (PCoA) and FCA results showed that Korean native black goat breed was confirmed to be clearly separated from bore breed. These results were scientific evidence that Korean native black goat represents a unique and valuable animal genetic resource.
