PCR-based genotyping of Korean population for forensic applications

  • In human chromosome, a short sequence of DNA has been repeated a number of times. These repeats are called variable number of tandem repeat(VNTR) or short tandem repeat(STR) which has short repeat core. VNTR and STR are used in the field of forensic science, evolution, and anthropology. In this work, we examined allele frequencies of 3 VNTR(YNZ22, NeuR, D21S11) and one STR(Humth01) in a Korean population sample by polymerase chain reaction(PCR) followed by high-resolution polyacrylamide gelelectrophoresis(PAGE) with silver staining. Subsequently, the polymorphism information content(PIC) was calculated : the highest PIC was observed for the NeuR locus(0.95680) and lowest for the Humth01 locus(0.75809).

  • On human chromoscomes, a short sequence of DNA is known to repeat a number of times. These are called variable number of tandem repeat (VNTR) or short tandem respeat (STR) which has a short core. VNTR and STR are used in the filed of forensic science, evolution, and anthropology. In this work, we examined allele frequencies of one VNTR (YNZ22) and three STRs (NeuR, D21S11, Humth01) in a korean population sample by polymerase chain reaction (RCP) followed by high-resolution polyacrylamide gel electro-phoresis (PAGE) with silver stain. Subsequently, the polymorphism information content (PIC) was calculated : the hifhest PIC was observed in the NeuR locus (0.95680) and lowest in the Humth01 locus (0.75809).

Hanwoo individual identification with DNA marker information

  • This study was conducted to establish an individual identification system in Hanwoo cattle. Samples of 33 Hanwoo individuals from Korean elite sire families were used. Thirteen major microsatellite markers were selected from alleles amplified, their frequencies, H(Heterozygosity) and PIC(Polymorphism Information Content) with Hardy-Weinberg equilibrium. Next, in order to evaluate the power of the markers selected on the individual animal identification, MP(Match probability) and R(Relatedness coefficient) with the percentage of animal incorrectly identified were computed. Finally nine microsatellite markers were selected and discussed.

Studies on blood types in Thoroughbred horses (더러브렛 말의 혈액형에 관한 연구)

  • The present study was carried out to investigate the blood markers of Thoroughbred horses (TB) The blood red cell types and blood protein types (biochemical polymorphisms) were tested from 1,125 Thoroughbred horses by serological and electrophoretic procedures, and their phenotypes, gene frequencies, heterozygosity, polymorphic information content values and exclusion probability were estimated. The blood group and biochemical polymorphism phenotypes observed with high frequency were Aaf(91.7%), Ca(94.7%), K-(94.5%), Ua(75.9%), P-(50.6%), Qabc(82.6%), ALB-BB(67.7%), GC-FF(92.7%), AIB-KK(99.6%), ES-II(77.9%), TF-DF1(23.6%), PI-LL(23.2%), HB-B2B2(73.6%), PGD-FS(45.4%) and genotypes Dcgm/dk(16.9%), Dbcm/cgm(13.6%), Dbcm/dk(11.9%), Dcegmn/cegmn(10.0%), Dcgm/cgm(8.7%) in TB. Alleles observed with high frequency were Aaf(0.796), Ca(0.769), Ddk(0.266), Dcgm(0.261), Dbcm(0.211), K-(0.972), P-(0.710), Qabc(0.565), Q-(0.368), Ua(0.509), $HB^{B2}$(0.858), $PGD^F$(0.634), $ALB^B$(0.825), $GC^F$(0.927), $AIB^K$(0.998), $ES^I$(0.881), $TF^{F1}$(0.346), $TF^D$(0.319), $TF^{F2}$(0.184), $PI^L$(0.479), $PI^N$(0.214), $PI^U$(0.116) in TB. The heterozygosity, polymorphic information content (PIC) and exclusion probability (PE) were calculated. The mean heterozygosity and PIC value were 0.3899 and 0.3375, respectively. The highest heterozygosity and PIC were estimated 0.7834 and 0.7492 in blood group D locus, respectively. The cumulated PE obtained by blood groups and biochemical polymorphisms was 0.9813.

Genetic diversity and phenotype variation analysis among rice mutant lines (Oryza sativa L.)

  • Genetic diversity is one of fundamental parameters for rice cultivar improvement. Rice mutants are also a new source for rice breeding innovation. In this study, ninety-three SSR markers were applied to evaluate the genetic variation among nineteen rice mutant lines. The results showed that a total of 169 alleles from 56 polymorphism markers was recorded with an average of 3.02 alleles per locus. The values of polymorphism information content (PIC) varied from 0.09 to 0.79. The maximum number of alleles was 7, whereas the minimum number of alleles was 2. The heterozygosity values ranged from 0.10 to 0.81. Four clusters were generated using the unweighted pair group method with arithmetic mean (UPGMA) clustering. Fourteen phenotype characteristics were also evaluated. The correlation coefficient values among these phenotye characteristics were obtained in this study. Genetic diversity information of rice mutant lines can support rice breeders in releasing new rice varieties with elite characterisitics.

Genetic Diversity of 14 Indigenous Grey Goose Breeds in China Based on Microsatellite Markers

  • This experiment first cloned some microsatellite sequences for goose species by magnetic beads enriched method and studied the genetic structure research of 14 indigenous grey goose breeds using 19 developed and 12 searched microsatellite markers with middle polymorphism. According to the allele frequencies of 31 microsatellite sites, mean heterozygosity (H), polymorphism information content (PIC) and $D_A$ genetic distances were calculated for 31-microsatellite sites. The results showed that 25 of 31microsatellite sites were middle polymorphic, so the 25 microsatellite markers were effective markers for analysis of genetic relationship among goose breeds. The mean heterozygosity was between 0.4985 and 0.6916. The highest was in the Xupu (0.6916), and in the Yan was the lowest (0.4985) which was consistent with that of PIC. The phylogenetic tree was completed through analysis of UPGMA. Fencheng Grey, Shoutou, Yangjiang and Magang were grouped firstly, then Xongguo Grey, Wugang Tong, Changle and Youjiang were the second group; Gang, Yan Xupu and Yili were the third group; Yongkang Grey and Wuzeng were the fourth group. The results could provide basic molecular data for the research on the characteristics of local breeds in the eastern China, and a scientific basis for the conservation and utilization of those breeds.

Genetic Diversity of Magra Sheep from India Using Microsatellite Analysis

  • Genetic diversity of Magra - a lustrous carpet wool breed of India, was investigated by means of 25 ovine microsatellite markers proposed by the Food and Agriculture Organization and the International Society for Animal Genetics (FAO-ISAG). All used microsatellites amplified well and exhibited polymorphisms. A wide range of genetic variability was observed as allele number from 3 (BM6506, OarCP20) to 10 (CSSM31), observed heterozygosity from 0.200 (BM6506) to 0.947 (OarHH35), expected heterozygosity from 0.368 (CSSM47) to 0.864 (BM1314) and Polymorphism Information Content (PIC) from 0.347 (CSSM47) to 0.849 (BM1314). This supported the utility of these microsatellite loci in the measurement of genetic diversity indices in Indian sheep too. Various average genetic variability measures viz., allele diversity (5.7), observed heterozygosity (0.597), expected heterozygosity (0.694) and mean PIC (0.648) values showed high genetic variability despite accumulated inbreeding as reflected by the high average inbreeding coefficient ($F_{IS}=0.159$) due to the unequal sex ratio of the breeding animals.

DNA Polymorphism and Assessments of Genetic Relationships in genus Zoysia Based on Simple Sequence Repeat Markers (ISSR에 의한 잔디속 식물의 DNA 다형성과 유전적 관계 평가)

  • The genetic variability of four species of the genus Zoysia collected from South Korea was analyzed using an inter-simple sequence repeat (ISSR) marker system. Polymerase chain reactions (PCR) with eight ISSR primers generated 86 amplicons, 76 (87.1%) of which were polymorphisms. The polymorphism information content (PIC) value of the ISSR marker system was 0.848. The percentage of polymorphic loci (Pp) ranged from 41.2% to 44.7%. Nei’s gene diversity (H) ranged from 0.149 to 0.186, with an average overall value of 0.170. The mean of Shannon’s information index (I) value was 0.250. Total genetic diversity values (HT) varied between 0.356 (ISSR-1) and 0.418 (ISSR-16), for an average overall polymorphic loci of 0.345. Interlocus variation in within-species genetic diversity (HS) was low (0.170). On a per-locus basis, the proportion of total genetic variation due to differences among species (GST) was 0.601. This indicated that about 60.1% of the total variation was among species. Thus, about 39.9 of genetic variation was within species. The estimate of gene flow, based on GST, was very low among species of the genus Zoysia (Nm = 0.332). The phylogenic tree showed three distinct groups: Z. macrostachya and Z. tenuifolia clades and other species were formed the separated clusters. In conclusion, the ISSR assay was useful for detecting genetic variation in the genus Zoysia, and its discriminatory power was comparable to that of other genotyping tools.

Genetic Diversity Evaluation of Thamnocalamus spathiflorus (Trin.) Munro Accessions through Morphological and Randomly Amplified Polymorphic DNA (RAPD) Markers

  • Biodiversity refers to the total number and variation among species of flora and fauna of an area. Due to tremendous biotic especially anthropogenic pressure these natural resources are being vanishing. In present study genetic diversity among accessions of Thamnocalamus spathiflorus was evaluated. A total of 51 vegetative characters and 42 primers (10-mer) were screened. Out of 42 screened primers, 28 polymorphic primers were selected for further analysis. A total of 263 bands were recorded as polymorphic whereas 48 bands were monomorphic. The resolving power (Rp) of 28 Randomly Amplified Polymorphic DNA (RAPD) primers ranged from 4.6 (OPE08) to 17.6 (OPA11). The polymorphic information content (PIC) value ranged from 0.21 (OPAH09) to 0.44 (OPG02). The result revealed high degree of genetic relatedness (56 to 80%). Cluster analysis revealed two major clusters both for morphology as well as RAPD. Unlike morphological characterization, the accession (D5) from Bahli, Rampur, Shimla (H.P.) was clustered separately from the others in RAPD cluster analysis. Accessions with closed locality grouped together through RAPD marker system however analogy was recorded for morphological traits. The study conducted reflects the utility of RAPD technique for species identification and phylogenetic studies in bamboo for conducting bamboo breeding program.

DNA fingerprinting analysis for soybean (Glycine max) varieties in Korea using a core set of microsatellite marker (핵심 Microsatellite 마커를 이용한 한국 콩 품종에 대한 Fingerprinting 분석)

  • Microsatellites are one of the most suitable markers for identification of variety, as they have the capability to discriminate between narrow genetic variations. The polymorphism level between 120 microsatellite primer pairs and 148 soybean varieties was investigated through the fluorescence based automatic detection system. A set of 16 primer pairs showed highly reproducible polymorphism in these varieties. A total of 204 alleles were detected using the 16 microsatellite markers. The number of alleles per locus ranged from 6 to 28, with an average of 12.75 alleles per locus. The average polymorphism information content (PIC) was 0.86, ranging from 0.75 to 0.95. The unweighted pair group method using the arithmetic averages (UPGMA) cluster analysis for 148 varieties were divided into five distinctive groups, reflecting the varietal types and pedigree information. All the varieties were perfectly discriminated by marker genotypes. These markers may be useful to complement a morphological assessment of candidate varieties in the DUS (distinctness, uniformity and stability) test, intervening of seed disputes relating to variety authentication, and testing of genetic purity in soybean varieties.
