Reexamination of foreign collector's sites and exploration routes in Korea (IV) - with respect to T. Ishidoya (외국인의 한반도 식물 채집행적과 지명 재고(IV): Tstomu Ishidoya 석호곡면(石戶谷勉))

  • Tstomu Ishidoya (1891-1958), a Japanese taxonomist and pharmacognosist, conducted his plant explorations on the Korean peninsula from 1911 to 1943. Especially from 1912 to 1923 Ishidoya, as a governmentemployee of Chosen Governor-General collected numerous specimens of woody plants which were later studied by T. Nakai. Collection numbers totalling 6,487 (= collections) were recorded according to Nakai's studies, while only 1,350 speciemens are confirmed to be preserved now in three Japanese herbaria (Tokyo Universtiy, Kyoto University and National Museum of Nature and Science). All collection sites were described by Nakai using romanized characters with Japanese pronunciation. For this study, one hundred seventy three locality names were reviewed using those of Ishidoya's specimens that are deposited at TI, KYO, and TNS; the database, Korean Biodiversity Information System (http://www.nature.go.kr), and the articles and literature of Nakai and Ishidoya. These are listed in the order of his collection dates.

Genetic mapping and sequence analysis of Phi class Glutathione S-transferases (BrGSTFs) candidates from Brassica rapa

  • Glutathione S-transferases (GSTs) are multifunctional proteins encoded by a large gene family divided into Phi, Tau, Theta, Zeta, Lambda and DHAR classes on the basis of sequence identity. The Phi(F) and Tau(U) classes are plant-specific and ubiquitous. Their roles have been defined as herbicide detoxification and responses to biotic and abiotic stresses. Fifty-two members of the GST super-family were identified in the Arabidopsis thaliana genome, 13 members of which belong to the Phi class of GSTs (AtGSTFs). Based on the sequence similarities of AtGSTFs, 11 BAC clones were identified from Brassica rapa. Seven unique sequences of ORFs designated the Phi class candidates of GST derived from B. rapa (BrGSTFs) were detected from these 11 BAC clones by blast search and sequence alignment. Some of BrGSTFs were present in the same BAC clones indicating that BrGSTFs could also be clustered as usual in plant. They were mapped on B. rapa linkage group 2, 3, 9 and 10 and their nucleotide and amino acid sequences were highly similar to those of AtGSTFs. In addition, in silico analysis of BrGSTFs using Korea Brassica Genome Project 24K oligochip and microarray database for cold, salt and drought stresses revealed 15 unigenes to be highly similar to AtGSTFs and six of these were identical to one of BrGSTFs identified in the BAC clones indicating their expression. The sequences of BrGSTFs and unigenes identified in this study will facilitate further studies to apply GST genes to medical and agriculture purposes.

  • The purpose of this research is placed on the development and application of environmental play programs for elementary school students their utilizing the neighborhood learning gardens in their districts to find its effectiveness. The research questions drawn to attain the purpose of the research are as follows. Initially, analyze the contents related to the plant appearing in the textbooks of wise life, science and practical arts of the 7th elementary school curriculum. Secondly, develop a plant utilizing environmental play program targeted towards the 4th grade elementary school students with the results of the textbook analysis as the foundation. Third, apply the plant utilizing environmental play program into the classroom to verify its effectiveness. Based on the conclusion of this research, the following is to be proposed. First, the revitalization of regional environmental education utilizing the various surroundings of the region is essential. Also, the current method of education, which is focused on theoretical knowledge, and being operated in most of the schools need to be changed over to diverse environmental education programs that are linked with the region. For this, an internet based database, information sharing and exchange program centralized around the regional environmental education center needs to be prepared. Moreover, since this research had developed an environmental play program utilizing plants that focused on the 4th grade elementary school students to verify its effectiveness, the development for environmental play programs dealing with various themes for each grades is required. Lastly, although this research has verified the effectiveness in the variables of ecological knowledge, environmental susceptibility, environmental attitude, environmental concern, environmental function and responsible environmental behavior amongst the variables of environmental literacy but there requires a succeeding research considering the variables that haven't been included in this research.

A Study on Analysis of Performance Life for Hot Recycled Asphalt Pavements in the National Highway (일반국도의 가열 재활용 아스팔트 포장 공용수명 분석 연구)

  • PURPOSES : The purpose of this study is to analyze the performance life of hot central plant recycling (HCPR) and hot in-place recycling (HIR) pavements applied to the National Highway for the past 20 years and compare it with conventional hot-mix asphalt (HMA) pavement. METHODS : In order to analyze the performance life of recycling asphalt pavements, a comprehensive literature review was conducted to investigate the government law and official system for the use of recycling asphalt pavement in Korea and foreign countries. Next, the application information of using a hot central plant recycling and hot in-place recycling pavements in the national highway is collected from the database of pavement management system (PMS) and then their field condition is visually surveyed. Finally, the performance life of recycling asphalt pavements in the national highway is analyzed and compared with conventional hot-mix asphalt pavement. RESULTS :Institutions are encouraging the promotion of using recycled asphalt pavement through various legal systems in Korea as well as abroad. Based on analysis results for the average performance life of hot central plant recycling pavement applied to the national highway, the average performance life is estimated to be 10.2 years. However, the average performance life of in-place recycling pavement is estimated to be 6.5 years. However, it is expected to increase performance life after the HIR construction system is modified. CONCLUSIONS : Based on the limited data analysis of the performance life of recycled asphalt pavements, HCPR shows similar performance life to conventional asphalt pavement but HIR shows shorter performance life than conventional asphalt pavement. However, it is noted that all performance life data is very limited and it should be monitored and analyzed further.

Overexpression of ginseng patatin-related phospholipase pPLAIIIβ alters the polarity of cell growth and decreases lignin content in Arabidopsis

  • Background: The patatin-related phospholipase AIII family (pPLAIIIs) genes alter cell elongation and cell wall composition in Arabidopsis and rice plant, suggesting diverse commercial purposes of the economically important medicinal ginseng plant. Herein, we show the functional characterization of a ginseng pPLAIII gene for the first time and discuss its potential applications. Methods: pPLAIIIs were identified from ginseng expressed sequence tag clones and further confirmed by search against ginseng database and polymerase chain reaction. A clone showing the highest homology with pPLAIIIβ was shown to be overexpressed in Arabidopsis using Agrobacterium. Quantitative polymerase chain reaction was performed to analyze ginseng pPLAIIIβ expression. Phenotypes were observed using a low-vacuum scanning electron microscope. Lignin was stained using phloroglucinol and quantified using acetyl bromide. Results: The PgpPLAIIIβ transcripts were observed in all organs of 2-year-old ginseng. Overexpression of ginseng pPLAIIIβ (PgpPLAIIIβ-OE) in Arabidopsis resulted in small and stunted plants. It shortened the trichomes and decreased trichome number, indicating defects in cell polarity. Furthermore, OE lines exhibited enlarged seeds with less number per silique. The YUCCA9 gene was downregulated in the OE lines, which is reported to be associated with lignification. Accordingly, lignin was stained less in the OE lines, and the expression of two transcription factors related to lignin biosynthesis was also decreased significantly. Conclusion: Overexpression of pPLAIIIβ retarded cell elongation in all the tested organs except seeds, which were longer and thicker than those of the controls. Shorter root length is related to auxinresponsive genes, and its stunted phenotype showed decreased lignin content.

Comparative Genome Analysis of Rathayibacter tritici NCPPB 1953 with Rathayibacter toxicus Strains Can Facilitate Studies on Mechanisms of Nematode Association and Host Infection

  • Rathayibacter tritici, which is a Gram positive, plant pathogenic, non-motile, and rod-shaped bacterium, causes spike blight in wheat and barley. For successful pathogenesis, R. tritici is associated with Anguina tritici, a nematode, which produces seed galls (ear cockles) in certain plant varieties and facilitates spread of infection. Despite significant efforts, little research is available on the mechanism of disease or bacteria-nematode association of this bacterium due to lack of genomic information. Here, we report the first complete genome sequence of R. tritici NCPPB 1953 with diverse features of this strain. The whole genome consists of one circular chromosome of 3,354,681 bp with a GC content of 69.48%. A total of 2,979 genes were predicted, comprising 2,866 protein coding genes and 49 RNA genes. The comparative genomic analyses between R. tritici NCPPB 1953 and R. toxicus strains identified 1,052 specific genes in R. tritici NCPPB 1953. Using the BlastKOALA database, we revealed that the flexible genome of R. tritici NCPPB 1953 is highly enriched in 'Environmental Information Processing' system and metabolic processes for diverse substrates. Furthermore, many specific genes of R. tritici NCPPB 1953 are distributed in substrate-binding proteins for extracellular signals including saccharides, lipids, phosphates, amino acids and metallic cations. These data provides clues on rapid and stable colonization of R. tritici for disease mechanism and nematode association.

  • Diseases of agricultural plants in recent years have spread greatly across the regions of the Kyrgyz Republic and pose a serious threat to the yield of many crops. The consequences of it can greatly affect the food security for an entire country. Due to force majeure, abnormal cases in climatic conditions, the annual incomes of many farmers and agricultural producers can be destroyed locally. Along with this, the rapid detection of plant diseases also remains difficult in many parts of the regions due to the lack of necessary infrastructure. In this case, it is possible to pave the way for the diagnosis of diseases with the help of the latest achievements due to the possibilities of feedback from the farmer - developer in the formation and updating of the database of sick and healthy plants with the help of advances in computer vision, developing on the basis of machine and deep learning. Currently, model training is increasingly used already on publicly available datasets, i.e. it has become popular to build new models already on trained models. The latter is called as transfer training and is developing very quickly. Using a publicly available data set from PlantVillage, which consists of 54,306 or NewPlantVillage with a data volumed with 87,356 images of sick and healthy plant leaves collected under controlled conditions, it is possible to build a deep convolutional neural network to identify 14 types of crops and 26 diseases. At the same time, the trained model can achieve an accuracy of more than 99% on a specially selected test set.

A Revision of the Phylogeny of Helicotylenchus Steiner, 1945 (Tylenchida: Hoplolaimidae) as Inferred from Ribosomal and Mitochondrial DNA

  • Identification of Helicotylenchus species is very challenging due to phenotypic plasticity and existence of cryptic species complexes. Recently, the use of rDNA barcodes has proven to be useful for identification of Helicotylenchus. Molecular markers are a quick diagnostic tool and are crucial for discriminating related species and resolving cryptic species complexes within this speciose genus. However, DNA barcoding is not an error-free approach. The public databases appear to be marred by incorrect sequences, arising from sequencing errors, mislabeling, and misidentifications. Herein, we provide a comprehensive analysis of the newly obtained, and published DNA sequences of Helicotylenchus, revealing the potential faults in the available DNA barcodes. A total of 97 sequences (25 nearly full-length 18S-rRNA, 12 partial 28S-rRNA, 16 partial internal transcribed spacer [ITS]-rRNA, and 44 partial cytochrome c oxidase subunit I [COI] gene sequences) were newly obtained in the present study. Phylogenetic relationships between species are given as inferred from the analyses of 103 sequences of 18S-rRNA, 469 sequences of 28S-rRNA, 183 sequences of ITS-rRNA, and 63 sequences of COI. Remarks on suggested corrections of published accessions in GenBank database are given. Additionally, COI gene sequences of H. dihystera, H. asiaticus and the contentious H. microlobus are provided herein for the first time. Similar to rDNA gene analyses, the COI sequences support the genetic distinctness and validity of H. microlobus. DNA barcodes from type material are needed for resolving the taxonomic status of the unresolved taxonomic groups within the genus.

Mollusks Sequence Database: Version II (연체동물 전용 BLAST 서버 업데이트 (Version II))

  • Since we reported a BLAST server for the mollusk in 2004, no work has reported the usability or modification of the server. To improve its usability, the BLAST server for the mollusk has been updated as version II (http://www.malacol.or.kr/blast) in the present study. The database was constructed by using the Intel server Platform ZSS130 dual Xeon 3.20 GHz CPU and Linux CentOS system and with NCBI WebBLAST package. We downloaded the mollusk nucleotide, amino acid, EST, GSS and mitochondrial genome sequences which can be opened through NCBI web BLAST and used them to build up the database. The updated database consists of 520,977 nucleotide sequences, 229,857 amino acid sequences, 586,498 EST sequences, 23,112 GSS and 565 mitochondrial genome sequences. Total database size is 1.2 GB. Furthermore, we have added repeat sequences, Escherichia coli sequences and vector sequences to facilitate data validation. The newly updated BLAST server for the mollusk will be useful for many malacological researchers as it will save time to identify and study various molluscan genes.

  • Commonly to design a database system. a conceptual database has to be designed and then it is transformed into a logical database schema prior to building a target database system. This paper proposes a method which transforms a Temporal Entity-Relationship Model(TERM) into a Temporal Object-Oriented Model(TOOM) to build an efficient database schema. I formalize the time concept in view of object versioning and specify the constraints required during transformation procedure. The proposed transformation method contributes to getting the logical temporal data from the conceptual temporal events Without any loss of semantics, Compared to other approaches of supporting various properties, this approach is more general and efficient because it is the semantically seamless transformation method by using the orthogonality of types of objects, semantics of relationships and constraints over roles.
