Phylogenetic analysis of pleurotus species based on the nuclear SSU rRNA sequences

  • The internal regions of nuclear small subunit rRNA from 6 plaeurotus species and 5 Pleurotus ostreatus strains were amplified by PCR and sequenced. The DNA sequences of 8 Pleurotus strains (P. ostreatus NFFA2, NFFA4501, NFFA4001, KFFA4001, KFCC11635, P florida, P. florida, P. sajor-cuju, P. pulmonarius, and P. spodoleucus) were idential, but P. cornucopiae differed from them in two bases out of 605 bases. However, p[hylogenetic analysis of the sequences by DNA-distance matrix and UPGMA methods showed that P. ostreatus NFFA2m1 and NFFA2m2, known as mutants of P. ostreatus NFFA2, belonged to anther group of Basidiomycotina, which is close to the genus Auricularia. The difference of the SSU rDNA sequences of P. cornucopiae from other Pleurotus species tested corresponds to the difference of mitochondrial plasmid type present in Pleurotus species as observed by Kim et al. (1993, Korean J. Microbiol. 31, 141-147).

Characterization and Pathogenicity of Alternaria vanuatuensis, a New Record from Allium Plants in Korea and China

  • Alternaria from different Allium plants was characterized by multilocus sequence analysis. Based on sequences of the ${\beta}$-tubulin (BT2b), the Alternaria allergen a1 (Alt a1), and the RNA polymerase II second largest subunit (RPB2) genes and phylogenetic data analysis, isolates were divided into two groups. The two groups were identical to representative isolates of A. porri (EGS48-147) and A. vanuatuensis (EGS45-018). The conidial characteristics and pathogenicity of A. vanuatuensis also well supported the molecular characteristics. This is the first record of A. vanuatuensis E. G. Simmons & C. F. Hill from Korea and China.

Morphological description and molecular analysis of newly recorded Anneissia pinguis (Crinoidea: Comatulida: Comatulidae) from Korea

  • The crinoid specimens of the genus Anneissia were collected from Nokdong, Korea Strait, and Moseulpo, Jeju Island. The specimens were identified as Anneissia pinguis (A.H. Clark, 1909), which belongs to the family Comatulidae of the order Comatulida. Anneissia pinguis was first described by A.H. Clark in 1909 around southern Japan. This species can be distinguished from other Anneissia species by a longish and stout cirrus, much fewer arms, and short distal cirrus segments. The morphological features of Korean specimens are as follows: large disk (20-35 mm), 28-36 segments and 32-43 mm length cirrus, division series in all 4 (3+4), very stout and strong distal pinnule with 18-19 comb and 40 arms. In Korea fauna, only three species of genus Anneissia were recorded: A. intermedia, A. japonica, and A. solaster. In this study, we provide the morphological description and phylogenetic analysis based on cytochrome c oxidase subunit I.

Cloning and Phylogenetic Analysis of Chitin Synthase Gene from Entomopathogenic Fungus, Beauveria brongniartii

  • DNA fragments homologous to chitin synthase gene were amplified from the genomic DNA of Beauveria brongniartii by PCR using degenerate primers. Cloning and sequencing of the PCR-amplified fragments led to the identification of a gene, designated BbCHSl. Comparison of the deduced amino acid sequence of BbCHSl with those of other Euascomycetes revealed that BbCHSl is a gene for class II chitin synthase. The Blastp search of the deduced amino acid sequence of BbCHSl displayed the highest rate of similarity, 95.8%, with CHS2 of Metarhizium unisopliae. Phylogenetic analysis of the amino acid sequences confirmed the taxonomic and evolutionary position of B. brongniartii, which was previously derived by traditional fungal classification based on morphological features.

Phylogenetic and Morphological Characterization of Cladosporium perangustum Associated with Flyspeck on Shine Muscat Grapes in South Korea

  • The Shine Muscat is a table grape, popular in South Korea for its unique mango-flavor taste. Flyspeck is a disease that is characterized by small, black, and circular specks on the grape cuticle was first observed in several commercial orchards in Sangju, South Korea, in August 2019. Here we identified the causal agent of flyspeck based on an advanced diagnosis approach, comprised of both morphological and molecular analyses. Morphological characteristics of the cultures isolated from grape flyspeck were identical to the fungus Cladosporium perangustum. The concatenated sequences of ITS, ACT, and EF1-α were used for molecular phylogenetic analysis, BLAST searches along with Bayesian inference-based phylogeny, confirmed that the causal agent of grape flyspeck is C. perangustum. The cultured fungal isolates also produced flyspeck symptoms on healthy fruits in pathogenicity tests. To the best of my knowledge, this is the first documented evidence of any Cladosporium sp. producing flyspeck symptoms on any plant.

First report of Paranophrys marina (Protozoa, Ciliophora, Scuticociliatia) isolated from olive flounder Paralichthys olivaceus in Korea: morphological and phylogenetic analysis

  • Scuticociliates are one of the serious parasitic threats faced by the marine aquaculturists worldwide. To date, Uronema nigricans, Philasterides dicentrarchi, Miamiensis avidus, Uronema marinum, and Pseudocohnilembus persalinus have been reported as the important culprit species causing scuticociliatosis in fish. The present paper reports the finding of an additional scuticociliate isolate from the gill of diseased olive flounder Paralichthys olivaceus in Korea. Based on the morphological characteristics, a scuticociliate in this study was identified as Paranophrys marina. Phylogenetic analysis placed P. marina as a sister lineage to three species of Pseudocohnilembus and Mesanophrys carcini within the order Philasterida.

Morphology and Molecular Phylogeny of Pseudocercospora fatouae Associated with Hypophyllous Leaf Mold on Fatoua villosa in Korea

  • Dark brown leaf molds growing in a vein-limited pattern have been continuously observed on the lower leaf surface of Fatoua villosa in Korea. Fifteen samples deposited in the Korea University herbarium were examined for fungal morphological characterization. Two monoconidial isolates were obtained in 2022, and molecular analysis was performed based on a combined multigene dataset of the internal transcribed spacer (ITS) region and partial actin (actA), translation elongation factor 1-alpha (tef1), and DNA-directed RNA polymerase II second-largest subunit (rpb2). Based on morphological features and molecular phylogenetic analysis, the fungus Pseudocercospora fatouae was identified. To the best of our knowledge, it is the first study reporting the presence of P. fatouae on F. villosa in Korea.

Revision of the Lichen Genus Stereocaulon (Stereocaulaceae, Ascomycota) in South Korea

  • Lichen genus Stereocaulon (Schreb.) Hoffm is distributed throughout the world. Although 15 Stereocaulon species have been recorded in Korea, no detailed taxonomic or revisionary research has been conducted for nearly two decades. In this study, we collected 260 putative Stereocaulon spp. samples and identified the species based on morphological, chemical, and molecular characteristics. From the collected samples, 10 species of Stereocaulon were identified, nine of which had already been reported, although this was the first report for the tenth, S. octomerellum Hue, in Korea. General characteristics of Stereocaulon spp. include coralloid phyllocladia and tubercular cephalodia; however, the specimen first collected in Korea was a rare species with tomentum on the pseudopodetia. The specimen of S. octomerellum is characterized by the presence of a primary thallus, granule to short coralloid phyllocladia, and pseudopodetia up to 1 cm in size, with tubercular cephalodia. To determine the phylogeny of the specimens, we compared the ITS sequences of ribosomal DNA and the b-tubulin gene sequences. Phylogenetic analysis showed that the Korean Stereocaulon species were monophyletic and placed in the previous phylogenetic classification. Species of S. intermedium and S. exutum, however, were polyphyletic, and are morphologically variable and widespread species. Overall, we present here detailed morphological and chemical descriptions of each species identified and a revised key of all known Stereocaulon species in South Korea.

남조세균 Anabaena 종 구분을 위한 RNA Polymerase Beta Subunit (rpoB) 유전자 염기서열 분석 (Analysis of RNA Polymerase Beta Subunit (rpoB) Gene Sequences for the Discrimination of Cyanobacteria Anabaena Species)

  • 남조세균 Anabaena (Cyanobacteria, Nostocales)는 담수 생태계에서 녹조 현상을 유발하거나 일부 종은 간독소(hepatotoxin)를 갖고 있어 수질관리 차원에서 주목 받아 왔다. 본 연구는 Anabaena RNA polymerase beta subunit (rpoB) 유전자 염기서열을 규명하였으며, 분류학적 분자 마커로 사용하기 위하여 이들 염기서열의 특성을 평가하였다. Anabaena rpoB 유전자는 16S rRNA 유전자와 비교하여 염기 유사도가 낮으며 유전자 변이가 큰 것으로 분석되었으며, 통계적으로 유의한 차이를 보였다(Student t-test, p<0.01). Parsimony 분석을 통해 rpoB 유전자가 4.8배의 속도로 빠르게 진화하는 것으로 파악되었다. 또한 rpoB 유전자 phylogeny 분석에서 16S rRNA tree보다 높은 해상도로 Anabaena 균주를 명확하게 구분해 주었다. 본 연구 결과는 Anabaena의 종 식별, 분자계통 분류, 분자적 검출을 위해 rpoB 유전자가 매우 효과적이라는 것을 제시해 준다.

Phylogeny of Korean Isolates of Phytophthora Species Based on Sequence Analysis of Internal Transcribed Spacer of Ribosomal DNA

  • The internal transcribed spacer regions (ITS I, 5.8S and ITS II) of the ribosomal DNAs were amplified from Korean isolates of Phytophthora spp. and sequenced to characterize them. Sequences from 33 isolates previously identified as P. boehmeriae, P. cactprum, P. cambivora, P. capsici, P. cinnamomi, P. erythroseptica, P. infestans, P. megasperma, P. melonis, P. nicotianae, P. palmivora and P. sojae were compared with published sequences, and a phylogenetic tree was produced. All isolates belonging to 10 species, P. cactorum, P. cambivora, P. capsici, P. cinnamomi P. citricola, P. infestans, P. nicotianae, P. palmivora and P. sojae were clearly clustered into published isolates of each species above 97% bootstrap value. Cucurbits isolates of Phytophthora previously identified as either P. melonis or P. drechsleri showed distinct evolutionary lineages from the P. megasperma was closely related to isolates of P. cryptogea-P. drechsleri showed distinct evolutionary lineages from the P. cryptogea-P. drechsleri complex group, indicating that P. melonis is a valid species. A Korean isolate of P. megasperma was closely related to isolates of P. erythroseptica showed distant genetic relationship with published isolates of P. erythroseptica (CBS 956.87). It is probable that the two Korean isolates could be genetically different from foreign isolates or misidentified. A grouping of species according to ITS sequence divergence matched, to some degree, the broad classification based on type of papilla. However, a separation of semi-papillate species and papillate species was not wvident in this study.
