  • This study was carried out to understand phylogenetic relationships of the 30 mulberry cultivars converved in Korea based on the ITS rDNA region, and they were compared to 40 reference sequences from GenBank. The size and the G+C content of the ITS rDNA gene regions from the 30 Korean mulberry cultivars and 40 reference sequences varied from 612-630 bp and 58.19-61.62%, respectively. Based on the results of the comparative phylogenetic analysis of the ITS rDNA regions of the 30 Korean mulberry cultivars and 40 reference sequences, they were divided into three groups (Group 1, 2, and 3) and two subgroups (Group 1A and 1B within Group 1). The sequence lengths of the Korean mulberry cultivar numbers 1-26 and 27-30 were 615 bp and 616 bp, respectively. At 205 bp location of ITS1 rDNA region, the cultivar numbers 1-26 contain the nucleotide thymine but the cultivar numbers 27-30 contain the nucleotide adenine. In addition, the insertion of the nucleotide adenine at 206 bp location was found only in the four Korean mulberry cultivars (numbers 27-30). Based on these sequence information and phylogenetic result, the 30 Korean mulberry cultivars were identified as M. alba and M. australis. This study will contribute to the construction of genetic database constructions and accurate variety identifications for unidentified mulberry varieties in Korea.

  • We reported an outbreak of Aeromonas (A.) veronii responsible for ulcerative dermatitis in Israeli carp (Cyprinus carpio). The major clinical signs were darkening body, abdominal extension, exophthalmos and severe ulcerative necrosis in the skin. The necropsy showed yellowish ascites, necrosis in liver and enlargement of kidney and spleen in the morbid fish. In blood agar for culturing bacteria, three different colonies were identified as A. veronii, Plesimonas shigelloides and Shewanella putrefaciens by phylogenetic identification using 16S rRNA or gyrB gene sequences. A. veronii was the most dominant species among them and was resistant to ampicillin, nalidixic acid and oxytetracycline.

  • Freshwater gobies Rhinogobius cliffordpopei and R. giurinus are invasive species with particular concern because they have become dominant and were fierce competitors in the invaded areas in Yunnan-Guizhou Plateau (southwest of China). Information about genetic characteristics of R. giurinus have been published, but there were still no relevant reports about R. cliffordpopei. In present study, the complete mitochondrial genome of R. cliffordpopei was determined, which was 16,511 bp in length with A+T content of 51.1%, consisting of 13 protein-coding genes, 22 tRNAs, 2 ribosomal RNAs, and a control region. The gene composition and the structural arrangement of the R. cliffordpopei complete mtDNA were identical to most of other teleosts. Phylogenetic analyses placed R. cliffordpopei in a well-supported monophyletic cluster with other Rhinogobius fish. But the phylogenetic relationship between genus Rhinogobius and Tridentiger remained to be resolved.

  • CSF is a major concern for the swine industry, representing currently the most epizootically dangerous disease to the species. Numerous CSFV isolates with various degrees of virulence have already been isolated worldwide, ranging from low virulent strains that do not result in any apparent clinical signs to highly virulent strains that cause a severe per acute hemorrhagic fever with very high mortality. The molecular epidemiology of CSFVs has proven to be an essential tool for effective disease control and the development of safe and effective vaccines. Therefore, this study cloned and sequenced local CSFV isolates, and conducted a phylogenetic analysis based on the E2 glycoprotein encoding sequences. The RNA was extracted from PK15 cell culture passaged CSFV isolates, the cDNA prepared, and the complete E2 gene amplified with a product size of 1186 bp. The gelpurified PCR product was cloned into a pGEMT easy vector and the positive clone commercially sequenced. Aligning the nucleotide (1119 bp) and amino acid (373) sequences with 29 reference strains revealed nucleotide and amino acid sequence identities of 82.60-97.80% and 88.70-98.70%, respectively, indicating a higher mutation rate of the field CSFV strains. The phylogenetic analysis based on the complete E2 amino acid sequences also revealed a reliable differentiation of all the analyzed strains into specific genetic groups and subgroups, plus the local isolate (CSFV-E2) was found to cluster with the CSFV subgroup 2.2. Thus, the full-length E2 cds proved to be most suitable for a reliable and statistically significant phylogenetic analysis of CSFV isolates.

  • To confirm the genetic identification and phylogenetic relationships of unidentified 6 baleen whales by-caught from 2002 to 2016, a partial sequence of approximately 500 base pair (bp) of the mitochondrial DNA (mtDNA) control region was analyzed and compared to published sequence from Genbank. Our results indicated that the two individuals among 6 specimens are clustered with Omura's whale clade through phylogenetic analysis, which had only a single haplotype. Omura's whale was reclassified as a new species in 2003 and they had not been previously reported in Korean waters. This study firstly revealed existence of Omura's whale in Korean waters by molecular analysis based on mtDNA control region.

  • The importance and diversity of the genus Stemphylium highlights the need for accurate identification of species. However, many Stemphylium isolates have been misidentified due to the use of spore size as the only identifying character. Molecular phylogenetic analyses were performed on fifty-four isolates covering 9 Stemphylium species collected in Korea. Phylogenetic analysis of the translation elongation factor -1 alpha (EF-1) and the calmodulin gene sequence data showed that Stemphylium species were segregated into seven distinct groups, most of w hichcorrelated with species identified by morphology. Analysis of EF-1 in particular was useful for establishing well- supported relationships among the species of Stemphylium.

  • With the increasing availability of mammalian genome sequences it became possible to use large scale phylogenetic analysis in order to locate potentially functional regions. In this paper we describe a new probabilistic method for the characterization of phylogenetic conservation in mammalian DNA sequences. We have used this method for the analysis of Hox gene clusters, based on the alignment of 6 species, and we constructed a map of for indicating short and long conserved fragments and their positions with respect to the known locations of Hox genes and other elements, sometimes showing surprising layouts.

  • This study carried out phylogenetic analysis of dinoflagellate Gonyaulax polygramma which was responsible for a harmful algal bloom episode in Korea in 2004. Molecular phylogenetic tree inferred from the partial LSU rDNA data showed that G. polygramma came up among the monophyletic Gonyaulax clade, but did not have apparent genetic affiliation to other Gonyaulax species. This result appears to be consistent with characteristic morphological features of G. polygramma such as epitheca sharply tapering to the apex and thecal plates ornamented with numerous longitudinal striations.

  • Eight strains of Trichaptun (Polyporaceae), two strains from each species of T. abietinum, T. biforme, T. fusco-violaceum, and T. laricinum were examined to see their phylogenetic relationship by digesting mitochondrial DNAs with EcoRV, Hind III, XbaI, and PstI, and then analyzing fragmentation patterns with the methods of Nei and Li. T. abietinum, T. biforme, and T. laricinum developed an independent phylogenetic lineage, respectively, but T. fusco-violaceum FP-133997-sp showed a close relationship with two strains of T. bioforme, and T. fusco-violaceum HHB-4016-sp barely grouped with those of T. laricinum. Based on the results of the RFLP analysis of mtDNA, it is concluded that T. fusco-violaceum is under way to differentiation into two different subgroups.
