외형 및 행동 습관 관련 50개 SNP 마커 분석을 위한 targeted amplicon next-generation sequencing 패널 개발 (Development of targeted amplicon next-generation sequencing panel of 50 SNPs related to externally visible characteristics and behavior)

  • 법유전학에서 개인의 신원확인을 위한 STR 프로필 분석이 불가한 경우, DNA를 이용한 외형추정특성을 이용하여 개인에 대한 정보를 얻을 수 있다. 최근 눈동자, 머리카락, 피부 색과 같은 외형추정특성을 확인하는 방법들이 연구되고 있지만, 이러한 외형추정특성 정보만 가지고는 한국을 비롯한 동아시아 지역에서 적용하기에는 한계가 있다. 본 연구에서는 개인의 외형과 관련된 표현형을 수사정보로서 활용하기 위해 눈 모양, 머리카락 굵기, 피부 색 뿐만 아니라 탈모, 체형, 고도근시, 얼굴모양, 여드름, 행동습관과 관련된 SNP를 탐색하였다. 이들 표현형과 관련된 50개의 SNP를 선정하여 한 번에 증폭할 수 있는 targeted amplicon NGS 방식의 multiplex PCR 패널을 개발하였다. 실험 결과 14개 샘플에서 50개 SNP의 대립유전자 유형과 빈도를 확인할 수 있었다. 향후 본 패널을 가지고 더 많은 샘플을 이용하여 유전형과 표현형 간 연관성 확인 및 결과 해석 방법을 분석할 예정이다.

제초제 내성 형질전환 벼와 잡초성 벼의 표현형질 비교 (Phenotype Comparison between Herbicide Tolerant Transgenic Rice and Weedy Rice)

  • 제초제 내성 형질전환 벼와 모본(동진벼) 및 잡초성 벼 두 계통(화성앵미 1과 광양앵미 12)의 표현형질을 비교하였다. 형질전환 벼와 모본의 질적형질은 모두 유사하였지만, 까락의 유무, 지엽 자세 및 종실 색은 형질전환 벼와 잡초성 벼 사이에 큰 차이가 있었다. 양적형질 중에서 초장, 분얼 수 및 지상부 건물중은 형질전환 벼나 모본에 비해 잡초성 벼에서 유의하게 우세했다. 형질전환 벼 및 모본의 주당 종실중과 천립중은 잡초성 벼에 비해 유의하게 무거웠다. 형질전환 벼는 모본 및 잡초성 벼에 비해 탈립이 용이하지 않았으며, 형질전환 벼의 배유 아밀로스 및 단백질 함량은 잡초성 벼와 유의한 차이가 있었다. 이와같은 형질전환 벼와 잡초성 벼 표현형질의 비교 연구는 형질전환 벼의 잡초화 가능성 예측에 활용될 수 있을 것이다.

벼 형질전환계통의 주요 작물학적 특성에 대한 고찰 (Evaluations on agronomic traits of rice transgenic lines)

  • 국내 대학과 국립식량과학원 간의 협력 연구를 통해 확보된 32개 벼 형질전환 계통들에 대하여 주요 작물학적 특성 및 수량성을 평가하였다. 이들 계통들은 수량성, 내병성, 스트레스저항성, 미질변이 등에 관여하는 17종의 유전자가 니폰바레, 낙동벼, 동진벼 등에 형질전환 되어 육성된 계통들이다. 주요 결과는 아래와 같다. 1. 형질전환 계통들은 출수기, 간장, 수장, 수수 등의 주요 작물학적 특성뿐만 아니라 수량성에서도 모품종과 상당한 차이를 보였다. 2. 조사된 벼 형질 전환계통들에서 조사된 농업형질에 대한 다변량분석 결과, 모품종에 비해 각 형질전환 계통군 내에서 관찰된 작물학적 상이성은 일정한 방향성이 없는 무작위적이었으며, 그 변화폭도 3개의 모품종들의 작물학적 차이보다 훨씬 크게 관찰되었다. 3. 따라서 우량 벼 형질전환 계통 육성의 효율성을 제고하기 위해서는 모품종에 형질전환 되어 발현될 유전자의 우수성뿐만 아니라, 계통육성과정에서 다양한 유전학적 요인에 의해 야기되는 '표현형 왜곡현상'을 적절히 제어할 수 있는 육종전략도 함께 고려되어야 할 것으로 사료되었다.

Sire-maternal Grandsire Model and Sire Model in Estimation of Genetic Parameters for Average Daily Gain and Carcass Traits of Japanese Black Cattle

  • The objectives of this study were to estimate genetic parameters and sire breeding values for average daily gain (ADG) and carcass traits using sire-maternal grandsire model with REML approach, sire model with REML approach, sire model without relationships among sires and with REML and ANOVA approach, and to investigate advantages and disadvantages of these methods. Data were collected from 42,325 Japanese Black steers and heifers finished and slaughtered from 1991 to 2004. Traits analyzed in this study were average daily gain (ADG) during the fattening period, live weight at slaughter (LW), cold carcass weight (CW), estimated lean yield percentage (LYE), longissimus muscle area (LMA), subcutaneous fat thickness (SFT), rib thickness (RT), and marbling score (BMS). Bivariate analyses were also performed to obtain genetic and phenotypic correlation coefficients among traits. Estimated breeding values were obtained from each model, and simple and rank correlations among breeding values from each model were calculated. Estimates of heritability using the four models ranged from 0.25 to 0.31 in ADG, from 0.21 to 0.24 in LW, from 0.23 to 0.27 in CW, from 0.10 to 0.17 in DP, from 0.40 to 0.42 in LYE, from 0.19 to 0.31 in LMA, from 0.31 to 0.34 in SFT, from 0.26 to 0.33 in RT, and from 0.18 to 0.44 in BMS. The differences in heritability estimates using the four models seemed to be feasible in ADG, CW, DP, LMA, RT, and BMS. Genetic correlation coefficients of ADG with CW, SFT, RT and BMS were moderate to high and positive while the genetic correlation coefficients between ADG and LYE was low and negative. Correlation coefficients of BMS with SFT were negligible for both genetic and phenotypic correlations. The correlations of estimates evaluated from sire models with those from sire-maternal grandsire model were not large enough to convincing that breeding values using a sire model were corresponding to those using a sire-maternal grand sire model. If information of maternal grand sires are not available, the sire model with incomplete pedigree information included only sire of sire (Model 2) is optimal among the sire models evaluated in this study.

체세포점수와 홀스타인 유방형질간의 관계 (Relationship of Somatic Cell Score and Udder Type Traits of Holstein Cattle)

  • 본 연구는 국제적인 경쟁력을 갖기 위한 젖소개량방법으로 체세포를 활용하는 방법을 모색하고자 선형심사 자료에서 유방염에 관련된 형질을 이용하여 새로운 선발지수를 개발하기 위한 단계로 국내 젖소집단의 체세포점수 분포와 변화추이를 분석해보고 연령, 분만계절, 비유단계의 환경효과를 구명하고 유방관련 형질과의 유전상관과 유전력을 구하여 기초자료로 활용하고자 본 연구를 진행하였다. 분석은 유우군 능력검정을 통하여 2000년부터 수집된 자료를 이용하였고 자료는 1산차 기록을 갖는 10,929개체의 290,144 검정일 기록과 37,723개의 유방형질 기록을 이용하였다. 분석에 이용된 유방형질은 전유방붙음성, 뒷유방높이, 뒷유방너비, 유방깊이, 앞유두길이의 형질이며 체세포 점수간의 표현형상관과 유전상관을 구하고 분산성분을 추정하였으며 개체모형을 이용하여 표현형상관과 유전상관을 분석하였다. 분석에 이용된 모형은 개체모형으로 DF-REML방식을 이용하여 추정하였고 유방깊이와 앞유두길이의 유전력은 0.23, 0.22로 체세포점수의 유전력은 0.08로 분석되었다. 유방형질과 체세포점수간의 표현형상관은 -0.03~-0.06으로 낮게 나타났으며 높은 유방붙음성을 갖을수록 낮은 체세포점수를 보였다. 체세포점수와 유방깊이, 체세포점수와 앞유두길이의 유전상관은 부의 상관을 보였다.

The Morphological Study of Wild and Farmed Olive Flounder (Paralichthys olivaceus): The Role of Indirect Selection within and between Populations

  • This study was conducted to analyze the difference of body types within and between wild and farmed populations of olive flounder Paralichthys olivaceus using measured records of morphological traits. The results showed that surveyed traits and standard deviation were $1,355{\pm}742g$ of body weight, $48.01{\pm}7.79cm$ of total length, and $40.96{\pm}6.80cm$ of body length. Also body height, body shape index and condition factor were $17.19{\pm}3.43cm$, $9.99{\pm}0.74$ and $11.16{\pm}1.54$, respectively. As result of least squares mean and standard error for each trait assumed in this study, those of farmed population showed significantly higher than those of wild population in all traits, exclusively in total length and body length (p<0.01). Particularly, the values of the body height and the body weight of the farmed population were higher than those of the wild population in the same total length. And the phenotypic correlation coefficients of the body weight, the total length, the body length and the body height showed strong positive correlation in all populations. These result suggested that morphological differences exist in farmed and wild flounder. Therefore, introduction of wild flounder is essential for the future production to improve the body type of farmed flounder, and parental fish should be chosen by considering selection of commercially important traits in the production process.

Evaluation of BTA1 and BTA5 QTL Regions for Growth and Carcass Traits in American and Korean Cattle

  • Previously identified QTL regions on BTA1 and BTA5 were investigated to validate the QTL regions and to identify candidate genes for growth and carcass traits in commercial cattle populations from the USA and Korea. Initially, a total of 8 polymorphic microsatellite (MS) markers in the BTA1 and 5 QTL regions were used for Chi-square tests to compare the frequencies of individual alleles between high and low phenotypic groups for the US (Michigan Cattleman's Association/Michigan State University; MCA/MSU) cattle. For a subsequent study, 24 candidate genes containing missense mutations and located within the QTL regions based on bovine genome sequence data were analyzed for genotyping in the two commercial cattle populations. Re-sequencing analyses confirmed 18 public missense SNPs and identified 9 new SNPs. Seventeen of these SNPs were used for genotyping of the MCA/MSU cattle (n = 98) and Korean native cattle (n = 323). On BTA1, UPK1B, HRG, and MAGEF1 polymorphisms residing between BM1312 and BMS4048 were significantly associated with growth and carcass traits in one or both of the MCA/MSU and Korean populations. On BTA5, ABCD2, IL22 and SNRPF polymorphisms residing between BL4 and BR2936 were associated with marbling and backfat traits in one or both of the MCA/MSU and Korean cattle populations. These results suggested that BTA 1 and 5 QTL regions may be segregating in both Korean Hanwoo and USA commercial cattle populations and DNA markers tested in this study may contribute to the identification of positional candidate genes for marker-assisted selection programs.

Association of the Single Nucleotide Polymorphisms in RUNX1, DYRK1A, and KCNJ15 with Blood Related Traits in Pigs

  • The aim of this study was to detect positional candidate genes located within the support interval (SI) regions based on the results of red blood cell, mean corpuscular volume (MCV), and mean corpuscular hemoglobin quantitative trait locus (QTL) in Sus scrofa chromosome 13, and to verify the correlation between specific single-nucleotide polymorphisms (SNPs) located in the exonic region of the positional candidate gene and the three genetic traits. The flanking markers of the three QTL SI regions are SW38 and S0215. Within the QTL SI regions, 44 genes were located, and runt-related transcription factor 1, dual-specificity tyrosine-(Y)-phosphorylation regulated kinase 1A (DYRK1A), and potassium inwardly-rectifying channel, subfamily J, member 15 KCNJ15-which are reported to be related to the hematological traits and clinical features of Down syndrome-were selected as positional candidate genes. The ten SNPs located in the exonic region of the three genes were detected by next generation sequencing. A total of 1,232 pigs of an $F_2$ resource population between Landrace and Korean native pigs were genotyped. To investigate the effects of the three genes on each genotype, a mixed-effect model which is the considering family structure model was used to evaluate the associations between the SNPs and three genetic traits in the $F_2$ intercross population. Among them, the MCV level was highly significant (nominal $p=9.8{\times}10^{-9}$) in association with the DYRK1A-SNP1 (c.2989 G$F_2$ intercross, our approach has limited power to distinguish one particular positional candidate gene from a QTL region.

Estimation of environmental effects and genetic parameters of carcass traits on Chikso (Korean brindle cattle)

  • Objective: The purpose of this study was i) to identify the characteristics of carcass traits in Chikso by gender, region, age at slaughter, and coat color using the carcass data collected from the nationwide pedigree information and coat color investigation, and ii) to estimate genetic parameters for breed improvement. Methods: A linear model was used to analyze the environmental effects on the carcass traits and to estimate genetic parameters. Analysis of variance was performed using TYPE III sum of squares for the unbalanced data provided by the general linear model procedure. Variance components for genetic parameters was estimated using REMLF90 of the BLUPF90 family programs. Results: Phenotypic performance of carcass weight (CW), eye muscle area (EMA), and backfat thickness (BF) in Chikso were lower than those of Hanwoo. This is a natural outcome because Hanwoo have undergone significant efforts for improvement at the national level, a phenomenon not observed in Chikso. Another factor influencing the above outcome was the smaller population size of Chikso compared to that of Hanwoo's. The heritabilities of CW, EMA, BF, and marbling score in Chikso were estimated as 0.50, 0.37, 0.35, and 0.53, respectively, which were was higher than those of Hanwoo. Conclusion: Based on the genetic parameters that were estimated in this study, it is expected that the carcass traits will improve when the livestock research institutes at each province conduct small-scale performance tests and the semen is provided to farmers after selecting proven bulls using the state-of-art selection technique such as genomic selection.

Signatures of positive selection underlying beef production traits in Korean cattle breeds

  • The difference in the breeding programs and population history may have diversely shaped the genomes of Korean native cattle breeds. In the absence of phenotypic data, comparisons of breeds that have been subjected to different selective pressures can aid to identify genomic regions and genes controlling qualitative and complex traits. In this study to decipher genetic variation and identify evidence of divergent selection, 3 Korean cattle breeds were genotyped using the recently developed high-density GeneSeek Genomic Profiler F250 (GGP-F250) array. The three Korean cattle breeds clustered according to their coat color phenotypes and breeding programs. The Heugu breed reliably showed smaller effective population size at all generations considered. Across the autosomal chromosomes, 113 and 83 annotated genes were identified from Hanwoo-Chikso and Hanwoo-Heugu comparisons, respectively of which 16 genes were shared between the two pairwise comparisons. The most important signals of selection were detected on bovine chromosomes 14 (24.39-25.13 Mb) and 18 (13.34-15.07 Mb), containing genes related to body size, and coat color (XKR4, LYN, PLAG1, SDR16C5, TMEM68, CDH15, MC1R, and GALNS). Some of the candidate genes are also associated with meat quality traits (ACSF3, EIF2B1, BANP, APCDD1, and GALM) and harbor quantitative trait locus (QTL) for beef production traits. Further functional analysis revealed that the candidate genes (DBI, ACSF3, HINT2, GBA2, AGPAT5, SCAP, ELP6, APOB, and RBL1) were involved in gene ontology (GO) terms relevant to meat quality including fatty acid oxidation, biosynthesis, and lipid storage. Candidate genes previously known to affect beef production and quality traits could be used in the beef cattle selection strategies.
