  • As the aging population increases and interest in well-being increases, the importance of developing special crops increases. Natural medicine based on the special crops has been mainly used as an adjunct therapy for many diseases and symptoms based on culture, traditional medicine, and experience. In particular, it is attracting attention as a new resource to develop new drugs such as Artemisinin, a treatment for malaria. In order to efficiently use crops, it is essential to establish omics data such as genomes, transcriptomes, and metabolites of special-purpose crops. However, many special-purpose crops have large, heterogeneous and polyploid genomes that require high cost and long time to reference genome sequencing. Therefore, we built an inexpensive, fast, but very usefill reference transcriptome as the first step. We constructed high-quality reference transcriptom sets of Codonopsis lanceolata and Ixeridium dentatum with PacBio data. Our team will continue to construct reference transcriptoms of more special-purpose crops, and the data will be released by the National Agricultural Biotechnology Information Center (NABIC) in order to be widely used in agricultural as well as medical R&D.

Whole Genome Sequencing and Gene Prediction of Cynodon transvaalensis

  • Cynodon transvaalensis belongs to the warm-season grasses and is one of the economically and ecologically important crops. Cynodon species with high heterozygosity are difficult to assemble, so genome research has not been actively conducted. In this study, hybrid assembly was performed by sequencing with Illumina and PacBio. As a result of the assembly, the number of scaffolds and the length of N50 were 1,392, 928 kb, respectively. The completeness of the assembly was confirmed by BSUCO at 98.3%. In addition, as a result of estimating the size of the assembled genome by K-mer analysis (k=25), it was approximately ~413 Mb. A total of 37,060 cds sequences were annotated in the assembled genome, and their functions were identified through blast. After that, we try to complete the assembled genome into a pseudochromosome-level genome through Hi-C technology. These results will not only help to understand the complex genome composition of african bermudagrass, but also provide a resource for genomic and evolutionary studies of grass and other plant species.

Draft Genome Sequence of Aureobasidium pullulans Strain MHAU2101, a Biological Control Agent against Fire Blight from Korea

  • In this study, we present the draft genome of Aureobasidium pullulans strain MHAU2101, which is the first strain to effectively control fire blight caused by Erwinia amylovora in Korea. The genome of strain MHAU2101 was composed of 28,669,322 base pairs, with a C+G content of 50.4%. The assembly comprised 17 contigs and had 99.22% completeness. The results of this study will be a valuable resource for future research on the biocontrol mechanism of A. pullulans strain MHAU2101.

Whole Genome Sequence of Streptomyces sp. from Novel Marine Actinomycetes

  • This paper presents the complete genome sequence of a novel marine actinomycete, Streptomyces sp. MMBL 11-1. The genome of Streptomyces sp. MMBL 11-1 was obtained through next-generation sequencing using the PacBio Sequel system and Illumina platform provided by Macrogen, Korea. The assembled genome consists of five contigs, with a total length of 8,496,900 bp and a G+C content of 71.6%. The genome harbors multiple biosynthetic gene clusters (BGCs) associated with producing microbial natural products (MNPs). The comprehensive genomic information of this type of strain will serve as a valuable resource for identifying other marine actinomycetes strains.

Photactivated adenylyl cyclase, a novel blue-light receptor flavoprotein, mediates photoavoidance in the unicellular flagellate Euglena gracilis

  • Euglena gracilis abruptly changes its swimming direction after a sudden increase or decrease in incident light intensity, that is, step-up or step-down photophobic responses, resulting in photoavoidance or photoaccumulation, respectively. To identify the photoreceptor molecules for these UV-A/blue-light type photobehaviors, we purified a flavoprotein from isolated putative photosencory organelles (PFBs) of Euglena. The purified flavoprotein, which noncovalently bound flavin adenine dinucleotide (FAD), seemed to be a heterotetramer of alpha- and beta-subunits. Predicted amino acid sequences of each of the subunits were similar to each other and contained two FAD-binding domains each followed by an adenylyl cyclase catalytic domain. The purified flavoprotein actually showed adenylyl cyclase activity, being drastically elevated by blue-light irradiation. Suppression of gene expression of the flavoprotein (Photoactivated Adenylyl Cyclase, PAC) by RNA interference (RNAi) caused loss of the step-up photophobic response, demonstrating that PAC actually mediates photoavoidance of Euglena.

방사선 내성 세균 Flavisolibacter tropicus LCS9T의 완전한 게놈 서열 (Complete genome sequence of Flavisolibacter tropicus LCS9T, a radiation resistant bacterium)

  • Flavisolibacter tropicus $LCS9^T$은 한국 중서부에 위치한 서천 국립생태원 에코리움 내 열대관 토양에서 분리되었다. 이 연구에서 G + C 함량이 41.5%인 5,940,863 bp 의 원형 염색체로 구성된 Flavisolibacter tropicus $LCS9^T$ 의 완전한 게놈서열을 분석하였다. 이 완전한 게놈서열은 5,075 개의 유전자, 337개의 위유전자 그리고 59 개의 rRNA 유전자를 포함하고 있다. 유전체 특징은 감마선 및 UVC 에 대응하는 주요 효소를 포함하였다.

  • 본 연구에서는 건강한 한국인 분변으로부터 Senegalimassilia sp. KGMB 04484 균주를 분리하였으며 PacBio Sequel 플랫폼을 이용하여 유전체서열을 분석하였다. 유전체는 G+C 구성비율이 61.18%이며, 2,300개의 유전자와 2,139개의 단백질 코딩 유전자, 21개의 rRNA 및 51개 tRNA로 구성되었으며, 염색체의 크기는 2,748,041 bp였다. 유전체의 주요 특징은 가수분해효소와 지방산생합성 및 대사에 관련된 유전자를 포함한다. 이러한 유전체의 분석은 KGMB 04484 균주가 사람의 건강 및 소화에 관여할 것으로 여겨진다.

  • Bacteroides 속 균주들은 척추동물의 분변 등에서 분리된 것으로 알려져 있다. 본 연구에서는 건강한 한국인 분변으로부터 Bacteroides sp. KGMB 02408 균주를 분리하였으며 PacBio Sequel 플랫폼을 이용하여 Bacteroides sp. KGMB 02408 균주의 유전체서열을 분석하였다. 유전체는 G + C 구성 비율이 39.5%이고, 5,005개의 유전자와 rRNA 18개 tRNA 74개로 구성되었으며, 염색체의 크기는 5,771,427 bp였다. 또한, 유전체 분석 결과를 통해 산화-환원 효소와 메나퀴논 생합성 및 그와 관련된 다양한 유전자를 발견하였다.

Genomic Tandem Quadruplication is Associated with Ketoconazole Resistance in Malassezia pachydermatis

  • Malassezia pachydermatis is a commensal yeast found on the skin of dogs. However, M. pachydermatis is also considered an opportunistic pathogen and is associated with various canine skin diseases including otitis externa and atopic dermatitis, which usually require treatment using an azole antifungal drug, such as ketoconazole. In this study, we isolated a ketoconazole-resistant strain of M. pachydermatis, designated "KCTC 27587," from the external ear canal of a dog with otitis externa and analyzed its resistance mechanism. To understand the mechanism underlying ketoconazole resistance of the clinical isolate M. pachydermatis KCTC 27587, the whole genome of the yeast was sequenced using the PacBio platform and was compared with M. pachydermatis type strain CBS 1879. We found that a ~84-kb region in chromosome 4 of M. pachydermatis KCTC 27587 was tandemly quadruplicated. The quadruplicated region contains 52 protein coding genes, including the homologs of ERG4 and ERG11, whose overexpression is known to be associated with azole resistance. Our data suggest that the quadruplication of the ~84-kb region may be the cause of the ketoconazole resistance in M. pachydermatis KCTC 27587.

  • 생물학적방제 효과가 뛰어난 Bacillus thuringiensis C25 균주의 유전체 분석을 수행하였다. 본 균주는 5,308,062 bp, G+C 비율 35.32%의 염색체와 308,946 bp, 32.23% G+C 함량이 포함된 plasmid를 지닌 것으로 확인되었다. 염색체와 plasmid DNA에 예측된 유전자의 총 수는 5,683개의 단백질 코딩유전자와 107개 tRNA 그리고 42개의 rRNA였다.
