Molecular Modeling and Site Directed Mutagenesis of the O-Methyltransferase, SOMT-9 Reveal Amino Acids Important for Its Reaction and Regioselectivity

  • SOMT-9 is an O-methyltransferase that utilizes quercetin to produce 3'-methoxy quercetin. In order to determine which amino acids of SOMT-9 are important for this reaction and its regioselectivity, molecular docking experiments followed by site directed mutagenesis were performed. Molecular modeling and molecular docking experiments identified several amino acid residues involved in metal binding, AdoMet binding, and substrate binding. Site-directed mutagenesis showed that Asp188 is critical for metal binding and that Lys165 assists other metal binding residues in maintaining quercetin in the proper position during the reaction. In addition, Tyr207 was shown to play an important role in the determination of the regioselectivity and Met60 was shown to be involved in formation of the hydrophobic pocket necessary for substrate binding. The molecular modeling and docking experiments discussed in this study could be applicable to future research including prediction of substrate binding and regioselectivity of an enzyme.

  • Molecular chaperone의 발견은 생명과학자들에게 살아있는 세포 내에서 어떻게 생체활성단백질이 만들어지고 유지되는지에 대한 자극과 함께 그것을 증명하기 위한 실험동기를 부여하였다. 초기에는 Molecular chaperone이 nucleosomes의 assembly에 관여하는 단백질을 설명하기 위하여 사용되었으나, 지금은 기본적인 세포생리기능의 하나인 단백질의 folding과 assembly를 돕는 assistant protein으로 주로 사용된다. 단백질합성 뿐만 아니라 단백질수송, oligomeric structure의 assembly와 disassembly, heat shock을 포함한 각종 내, 외부스트래스에 의해서 변성된 단백질의 세로내분화와 회복에도 Molecular chaperone이 관여하고 있다. 그러나 아직까지는 Molecular chaperone들의 3차구조와 그들간의 상호작용에 관한 정보가 부족하여 크게 진전되지 못하고 있지만, 많은 연구자에 의한 정보축적으로 인하여 빠른 시일 내에 Molecular chaperone에 세포내역할이 분명하게밝혀질 것이다.

Polyphenol mixture of a native Korean variety of Artemisia argyi H. (Seomae mugwort) and its anti-inflammatory effects

  • In the present study, a polyphenolic mixture was isolated from Seomae mugwort (SM; a native Korean variety of Artemisia argyi H.) via extraction with aqueous 70% methanol followed by the elution of ethyl acetate over a silica gel column. Each polyphenolic compound was analyzed using high-performance liquid chromatography coupled with tandem mass spectrometry, and compared with the literature. In addition to the 14 characterized components, one hydroxycinnamate, six flavonoids, and one lignan were reported for the first time, to the best our knowledge, in Artemisia argyi H. The anti-inflammatory properties of SM polyphenols were studied in lipopolysaccharide-treated RAW 264.7 macrophage cells. The SM polyphenols attenuated the activation of macrophages via the inhibition of nitric oxide production, nuclear factor-κB activation, the mRNA expression of inducible nitric oxide synthase, tumor necrosis factor α and interleukin-1β, and the phosphorylation of mitogen-activated protein kinase. Our results suggested that SM polyphenols may have therapeutic potential for the treatment of inflammatory-related diseases.

Direct Analysis in Real Time Mass Spectrometry: a Powerful Tool for Fast Analysis

  • Direct analysis in real time mass spectrometry (DART-MS) is one of the variants of ambient mass spectrometry. The ionization process of DART-MS is in open environment and only takes few seconds, so it is suitable for fast analysis. Actually, since its introduction in 2005, more and more attentions have been drawn to its various applications due to its excellent properties, e.g., fast analysis, and no or less sample preparation, high salt tolerance and so on. This review summarized the promising features of DART-MS, including its ionization mechanism, equipment modification, wide applications, coupling techniques and extraction strategies before analysis.

  • The mosquito-larvicidal Cry4B protein from Bacillus thuringiensis subsp. israelensds was expressed in Escherichia coli. Upon activation by trypsin, the 130-kDa protoxin was processed into the 65-kDa active toxin containing two polypeptide fragments of ca. 47 and ca. 20 kDa. These two polypeptides are products of internal cleavages on the exposed loop connecting helices 5 and 6 in the seven-helical bundle domain. PCR-based mutagenesis was employed to introduce an additional cleavage site into the loop connecting helices 3 and 4. A series of amino acid changes were introduced into the targeted loop, resulting in seven mutant protoxins. Upon digestion with trypsin, a group of mutants with arginine introduced into the loop (EPRNQ, EPNRNQ, EPRNP, ESRNP and SSRNP) produced polypeptide products similar to those of the wild type (EPNNQ). When the loop, SSRNP, was expanded by an insertion of either asparagine (NSSRNP) or valine (VSSRNP), an additional cleavage was detected with proteolytic products of 47,12 and 6 kDa. This cleavage was confirmed to be at the introduced arginine residue by N-terminal sequencing. The mosquito larvicidal assay against Aedes aegypti demonstrated a relatively unchanged toxicity for the mutants without cleavage and reduced toxicity for those with an additional cleavage.

  • can be determined from the number and weight average molecular weight. When the value of the exponent, a, appearing in the relation between the intrinsic viscosity and the viscosity average molecular weight, is in the range from 0.6 to 0.8, as is the case for the most polymers, the viscosity average molecular weight is much more close to the weight average molecular weight than to the number average molecular weight.
