A New Alkalophilic Bacterium Producing Ethylene

  • A new isolate, Bacillus sp. ALK-7 can synthesize ethylene from l-aminocyclopropane-l-carboxylic acid (ACC) as well as from methionine. The ACC has only been recognized as a key intermediate found in the metabolic pathway leading to ethylene formation in various plants. The efficiency of ethylene formation from the ACC by Bacillus sp. ALK-7 was about 2 times as high as that from the methionine. The reaction from ACC to ethylene formation was also shown to be mediated by the cell-free extracts of Bacillus sp. ALK-7.

  • Degradation of aromatic compound by Pseudomonas mendocina BCNU 154 has been investigated. The microorganism utilizes xylene, toluene, nitrobenzene, ethylbenzene and cumene. This strain is tolerant to some heavy metals, such as Mn, Cu, Si, and Mo, and resistant to some antibiotics, such as vancomycin, chloramphenicol and ampicillin. The metabolic pathway of toluene in Pseudomonas mendocina BCNU 154 is also elucidated.

  • The strain which produces 2-phenylethanol (PEA) from styrene oxide was isolated from soil samples near Ulsan PO/SM plant. The isolated strain was identified as Pseudomonas putida through its morphological, physiological characteristics, and DNA G+C contents. Its metabolic pathway from styrene oxide to 2-phenylethanol was studied and it was found that styrene oxide was transformed to phenylacetaldehyde, to 2phenylethanol (PEA), and then to phenylacetic acid by this strain.

  • '생물정보학'이란 생물학적 데이터를 처리, 가공하여 정보를 얻어내는 연구 분야로 이 중 대사체학은 대사 경로 네트워크를 가시화하여 생명 활동을 이해하고자 하는 분야로, 대사 경로 내의 흐름을 한 눈에 알 수 있도록 가시화하여 보여 주는 도구가 반드시 필요하다 따라서 본 논문에서는 새로운 '대사 경로 드로잉 알고리즘'을 제안하였다. 대사 경로 그래프의 구조로는 이분 그래프를 이용하여 가독성을 높였으며. 이 그래프가 척도 없는(scale-free) 네트워크 구조라는 것과 구조적으로 환형, 계층적 선형 컴포넌트를 가진다는 것을 고려하여 사이즈가 큰 그래프도 적절하게 드로잉 하도록 하였다.

Ovarian transcriptomic analysis of Shan Ma ducks at peak and late stages of egg production

  • Objective: To assess the differences in ovarian transcriptomes in Shan Ma ducks between their peak and late stages of egg production, and to obtain new transcriptomic data of these egg-producing ducks. Methods: The Illumina HiSeq 2000 system was used for high throughput sequencing of ovarian transcriptomes from Shan Ma ducks at their peak or late stages of egg production. Results: Greater than 93% of the sequencing data had a base quality score (Q score) that was not less than 20 (Q20). From ducks at their peak stage of egg production, 42,782,676 reads were obtained, with 4,307,499,083 bp sequenced. From ducks at their late stage of egg production, 45,316,166 reads were obtained, with 4,562,063,363 bp sequenced. A comparison of the two datasets identified 2,002 differentially expressed genes, with 790 upregulated and 1,212 downregulated. Further analysis showed that 1,645 of the 2,002 differentially expressed genes were annotated in the non-redundant (NR) database, with 646 upregulated and 999 downregulated. Among the differentially expressed genes with annotations in the NR database, 696 genes were functionally annotated in the clusters of orthologous groups of proteins database, involving 25 functional categories. One thousand two hundred four of the differentially expressed genes with annotations in the NR database were functionally annotated in the gene ontology (GO) database, and could be divided into three domains and 56 categories. The three domains were cellular component, molecular function, and biological process. Among the genes identified in the GO database, 451 are involved in development and reproduction. Analysis of the differentially expressed genes with annotations in the NR database against the Kyoto encyclopedia of genes and genomes database revealed that 446 of the genes could be assigned to 175 metabolic pathways, of which the peroxisome proliferator-activated receptor signaling pathway, insulin signaling pathway, fructose and mannose metabolic pathways, gonadotropin releasing hormone signaling pathway and transforming growth factor beta signaling pathway were significantly enriched. Conclusion: The differences in ovarian transcriptomes in Shan Ma ducks between their peak and late stages of egg production were elucidated, which greatly enriched the ovarian transcriptomic information of egg-producing ducks.

Microarray Data Analysis of Perturbed Pathways in Breast Cancer Tissues

  • Due to the polygenic nature of cancer, it is believed that breast cancer is caused by the perturbation of multiple genes and their complex interactions, which contribute to the wide aspects of disease phenotypes. A systems biology approach for the identification of subnetworks of interconnected genes as functional modules is required to understand the complex nature of diseases such as breast cancer. In this study, we apply a 3-step strategy for the interpretation of microarray data, focusing on identifying significantly perturbed metabolic pathways rather than analyzing a large amount of overexpressed and underexpressed individual genes. The selected pathways are considered to be dysregulated functional modules that putatively contribute to the progression of disease. The subnetwork of protein-protein interactions for these dysregulated pathways are constructed for further detailed analysis. We evaluated the method by analyzing microarray datasets of breast cancer tissues; i.e., normal and invasive breast cancer tissues. Using the strategy of microarray analysis, we selected several significantly perturbed pathways that are implicated in the regulation of progression of breast cancers, including the extracellular matrix-receptor interaction pathway and the focal adhesion pathway. Moreover, these selected pathways include several known breast cancer-related genes. It is concluded from this study that the present strategy is capable of selecting interesting perturbed pathways that putatively play a role in the progression of breast cancer and provides an improved interpretability of networks of protein-protein interactions.

UniPath: A Knowledge Representation System for Biopathways (바이오패스웨이를 위한 지식 표현 시스템)

  • Recently, the information processing of ever increasing bio-related data is becoming a very important issue. One of the main sources of these bio-data comes with the form of biopathways, which includes molecular transactions and processes that are part of biochemical systems. The information represented by biopathways includes various organic relations among its components. However, most of the current systems to represent biopathways have been initially developed without computer processing in mind, and hence suffer from inconsistencies and ambiguities. In this paper, we propose an improved notation, called UniPath, for clear and systematic representation of biopathways. The proposed system is designed to provide a unified representation of metabolic and regulatory pathways. We also designed and implemented a graphic editor for UniPath to draw biopathwavs map according to the proposed notation. The graphic editor is designed so that biopathway data can be easily transformed into XML format.

Comparative proteomics and global genome-wide expression data implicate role of ARMC8 in lung cancer

  • Background: Cancer loci comprise heterogeneous cell populations with diverse cellular secretions. Therefore, disseminating cancer-specific or cancer-associated protein antigens from tissue lysates could only be marginally correct, if otherwise not validated against precise standards. Materials and Methods: In this study, 2DE proteomic profiles were examined from lysates of 13 lung-adenocarcinoma tissue samples and matched against the A549 cell line proteome. A549 matched-cancer-specific hits were analyzed and characterized by MALDI-TOF/MS. Results: Comparative analysis identified a total of 13 protein spots with differential expression. These proteins were found to be involved in critical cellular functions regulating pyrimidine metabolism, pentose phosphate pathway and integrin signaling. Gene ontology based analysis classified majority of protein hits responsible for metabolic processes. Among these, only a single non-predictive protein spot was found to be a cancer cell specific hit, identified as Armadillo repeat-containing protein 8 (ARMC8). Pathway reconstruction studies showed that ARMC8 lies at the centre of cancer metabolic pathways. Conclusions: The findings in this report are suggestive of a regulatory role of ARMC8 in control of proliferation and differentiation in lung adenocarcinomas.

Effects of Gleditsiae Spina(GS) on the Polycystic Ovary Induced by Estradiol Valerate in Rats (조각자(皂角刺)가 estradiol valerate로 유발된 백서(白鼠)의 다낭성 난소에 미치는 영향)

  • Purpose: In the theory of traditional medicine, Glenditsia spina(GS) can resolve carbuncle, relive swelling, dispel wind and destroy parasites. This study was designed to investigate the effects of GS on gene expression of ovarian tissue in polycystic ovary syndrome(PCOS) rats. Methods: In this experiment, female rats injected with a single dose of 2 mg estradiol valerate(EV) and GS was given for 5 weeks. The genetic profile for the effects on ovarian tissue in PCOS rats was measured using microarray technique, and the functional analysis on these genes was conducted. Results: 985 genes were increased in control and restored to normal level in GS group. (B), 733 genes were decreased in control group and restored to normal level in GS group. (F). Metabolic pathways related in B group genes were Graft-versus-host disease, Allograft rejection, Autoimmune thyroid disease, Cytokine-cytokine receptor interaction, Small cell lung cancer, Type I diabetes mellitus. Metabolic pathways related in F group genes were Antigen processing and present, Adipocytokine signalling pathway, Focal adhesion, ECM-receptor interaction, Pancreatic cancer, Notch signalling pathway, Tight junction. The network of total protein interactions was measured using cytoscape program, and some key molecules, such as c-Fos, c-Myc, ABL1 related in B group, MAPK8, RASA1, CALR related in F group that can be used for elucidation of therapeutical mechanism of medicine in future were identified. Conclusion: These results suggest possibility of GS as anti-cancer and anti-hyperplasia drug in PCOS. In addition, the present author also suggests that related mechanisms are involved in suppression of proto-oncogene such as c-Fos, c-Myc and ABL1, and in regulation of cell cycle such as RASA1.
