A Genetic Linkage Map of Soybean with RFLP, RAPD, SSR and Morphological Markers

  • The objective of this study was to develop a linkage map of soybean under the genetic background of Korean soybean. A set of 89 F/sub 5/ lines was developed from a cross between 'Pureunkong', which was released for soy-bean sprout, and 'Jinpumkong 2', which had no beany taste in seed due to lack of lipoxygenase 1, 2, and 3. A linkage map was constructed for this population with a set of 113 genetic markers including 7 restriction fragment length polymorphism (RFLP) markers, 79 randomly amplified polymorphic DNA (RAPD) markers, 24 simple sequence repeat(SSR) markers, and 3 morphological markers. The map defined approximately 807.4 cM of the soybean genome comprising 25 linkage groups with 98 polymorphic markers. Fifteen markers remained unlinked. Seventeen linkage groups identified here could be assigned to the respective 13 linkage groups in the USDA soybean genetic map. RFLP and SSR markers segregated at only single genetic loci. Fourteen of the 25 linkage groups contained at least one SSR marker locus. Map positions of most of the SSR loci and their linkages with RFLP markers were consistent with previous reports of the USDA soybean linkage groups. For RAPD, banding patterns of 13 decamer primers showed independent segregations at two or more marker loci for each primer. Only the segregation at op Y07 locus was expressed with codominant manner among all RAPD loci. As the soybean genetic map in our study is more updated, molecular approaches of agronomically important genes would be useful to improve Korean soybean improvement.

Quantitative Trait Loci Mapping for Porcine Backfat Thickness

  • A partial genome scan using porcine microsatellites was carried out to detect quantitative trait loci (QTL) for backfat thickness (BFT) in a pig reference population. This population carried QTL on chromosomes 1, 13 and 18. The QTL on chromosome 1 was located between marker loci S0113 and SW1301. The QTL corresponded to very low density lipoprotein receptor gene (VLDLR) in location and in biological effects, suggesting that VLDLR might be a candidate gene. The QTL found on chromosome 13 was found between marker loci SWR1941 and SW864, but significance for the marker-trait association was inconsistent by using data with different generations. The QTL on chromosome 18 was discovered between markers S0062 and S0117, and it was in proximity of the regions where IGFBP3 and GHRHR were located. The porcine obese gene might be also a candidate gene for the QTL on chromosome 18. In order to understand genetic architecture of BFT better, fine mapping and positional comparative candidate gene analyses are necessary.

Estimation of the Cumulative Power of Discrimination in Haimen Chicken Populations with Ten Microsatellite Markers

  • To estimate the cumulative power of discrimination (CPD) existing within Haimen chicken populations in China, we isolated a total of 252 genomic DNAs from four chicken populations (Rugao, Jiangchun, Wan-Nan and Cshiqishi) through a saturated salt procedure. All the genomic DNAs were used in a polymerase chain reaction (PCR) with ten microsatellite markers. Amplified PCR-products with the selected markers were separated on a 12% polyacrylamide gel with pBR322DNA/MspI used as internal standard marker. Genetic diversity indices including mean allele number among loci, unbiased heterozygosity ($h_i$) within locus, effective number of alleles ($N_e$) and polymorphism information content (PIC) as well as the unbiased average heterozygosity (H) among loci in the populations were calculated using the generated allele frequencies by each marker. The mean allele number for all loci ranged between 4.00${\pm}$0.33 (Rugao) to 4.90${\pm}$0.48 (Cshiqishi) and across populations for all loci was 4.60${\pm}$0.20, while (H) ranged from 0.65${\pm}$0.03 (Rugao) to 0.69${\pm}$0.03 (Jiangchun) among loci and across populations, (H) was 0.67${\pm}$0.01. The generated unbiased average heterozygosity among loci in each population was integrated to the global formula of CPD and the result demonstrated that the CPD within the four Haimen chicken populations was 98.75%.

A TILLING Rice Population Induced by Gamma-ray Irradiation and its Genetic Diversity

  • TILLING (Targeting Induced Local Lesions IN Genomes) is broadly regarded as an excellent methodology for reverse genetics applications. Approximately 15,000 $M_3$ TILLING lines have been developed via the application of gamma-ray irradiation to rice seeds (cv. Donganbyeo), followed by subsequent selections. In an effort to evaluate the genetic diversity of the TILLING population, we have employed the AFLP multiple dominant marker technique. A total of 96 (0.64%) TILLING lines as well as Donganbyeo were selected randomly and their genetic diversity was assessed based on AFLP marker polymorphisms using 5 primer combinations. An average of 100.4 loci in a range of 97 to 106 was detected using these primer combinations, yielding a total of 158 (31.4%) polymorphic loci between Donganbyeo and each of the 96 lines. A broad range of similarity from 80% to 96% with an average of 89.4% between Donganbyeo and each of the 96 lines was also observed, reflecting the genetic diversity of the TILLING population. Approximately 28 polymorphic loci have been cloned and their sequences were BLAST-searched against rice whole genome sequences, resulting in 20 matches to each of the gene bodies including exon, intron, 1 kb upstream and 1 kb downstream regions. Six polymorphic loci evidenced changes in the coding regions of genes as compared to the rice pseudomolecules, 4 loci of which exhibited missense mutations and 2 loci of which exhibited silent mutations. Therefore, the results of our study show that the TILLING rice population should prove to be a useful genetic material pool for functional genomics as well as mutation breeding applications.

연관지도를 이용한 새우난초, 금새우난초, 변이종의 화색의 유전분석 (Genetic Analysis of Flower Color Traits in Calanthe discolor, C. sieboldii, and Variants Using Molecular Linkage Map)

  • 본 연구는 제주도에서 자생하는 새우난초 3개체, 금새우난초 3개체 그리고 변이종 14개체를 포함하여 총 20개체를 화색에 따라 분류하고 유전자지도를 작성하여 QTL분석을 하였다. 화색은 새우난초가 어두운 자색으로 CIE Lab값이 $40{\sim}50$ 정도였으며, 금새우난초는 황색으로 $110{\sim}130$ 정도였고, 변이종 개체들은 새우난초와 유사하거나 다소 높았다. PCR 결과 얻은 polymorphism이 인정되는 154개 marker에 대한 분리비 적합도 검정에서 51개 marker에서 5% 수준의 유의성이 인정되었으며, 유의성이 인정된 51개 marker 중에서 새우난초 type은 37개, 금새우난초 type은 14개 였다. Polymorphism이 인정된 154개 marker에 대하여 MAPL program을 이용하여 이들 marker 상호간의 연관관계를 분석한 결과는 16개의 연관군과 1개의 독립군으로 구분되었으며, 이들 연관군에 대한 분자연관지도는 전체 group의 크기가 220.4 cM (centi Morgan)이고, marker간의 평균거리는 3.3 cM이었다. 양적 형질에 대한 분자연관지도상의 QTL 분석 결과, LOD 3.0 이상인 화색과 설판색의 QTL은 각각 3개와 1개였다. 이상에서 얻어진 자료는 새우난초 속의 화색 연구에 도움이 될 것으로 사료된다.

AFLP marker를 이용한 콩의 유전적 다양성과 유전분리 분석 (Diversity and Inheritance of AFLP Markers in Wild and Cultivated Soybeans)

  • AFLP marker의 유용성 을 알아보고자 재배콩과 야생콩을 대상으로 유전적 다양성과 유전분리 현상을 분석하였다. 공시 재료들의 polymorphism은 재배 콩과 야생 콩에서 각각 평 균 2 9%와 12.2%의 polymorphism을 보였으며, 재배 콩과 야생 콩에서 공히 유전적 다양성을 보인 DNA단편은 11개 primer 평균 24개를 나타내었다. Primer 조합별로도 polymorphism에 다양한 차이가 있었는데 평균 22.9%로 13.0-38.5%의 변이를 나타내었다. 재배 콩 간의 교잡후대(화엄풋콩 ${\times}$ PI417479) F$_2$집단에서 AFLP marker의 유전분리 양상을 분석한 결과 3 : 1의 분리 비를 따르는 것으로 판단되었다.

New Sources of Resistance and Identification of DNA Marker Loci for Sheath Blight Disease Caused by Rhizoctonia solani Kuhn, in Rice

  • Sheath blight disease caused by the necrotrophic, soilborne pathogen Rhizoctonia solani Kuhn, is the global threat to rice production. Lack of reliable stable resistance sources in rice germplasm pool for sheath blight has made resistance breeding a very difficult task. In the current study, 101 rice landraces were screened against R. solani under artificial epiphytotics and identified six moderately resistant landraces, Jigguvaratiga, Honasu, Jeer Sali, Jeeraga-2, BiliKagga, and Medini Sannabatta with relative lesion height (RLH) range of 21-30%. Landrace Jigguvaratiga with consistent and better level of resistance (21% RLH) than resistant check Tetep (RLH 28%) was used to develop mapping population. DNA markers associated with ShB resistance were identified in F2 mapping population developed from Jigguvaratiga × BPT5204 (susceptible variety) using bulk segregant analysis. Among 56 parental polymorphic markers, RM5556, RM6208, and RM7 were polymorphic between the bulks. Single marker analysis indicated the significant association of ShB with RM5556 and RM6208 with phenotypic variance (R2) of 28.29 and 20.06%, respectively. Co-segregation analysis confirmed the strong association of RM5556 and RM6208 located on chromosome 8 for ShB trait. This is the first report on association of RM6208 marker for ShB resistance. In silico analysis revealed that RM6208 loci resides the stearoyl ACP desaturases protein, which is involved in defense mechanism against plant pathogens. RM5556 loci resides a protein, with unknown function. The putative candidate genes or quantitative trait locus harbouring at the marker interval of RM5556 and RM6208 can be further used to develop ShB resistant varieties using molecular breeding approaches.

한국인과 일본인에서 1번 염색체에 부착되는 microsatellite marker의 특징 (Characterization of microsatellite markers covering chromosome 1 in the Korean and Japanese populations)

  • Microsatellite market는 유전연관분석을 위한 매우 유용한 유전표지이다. 그러나 대부분의 market들은 서양인의 정보를 이응하고 있으므로 다른 종족에서 사용할 때는 종족간에 존재할 수 있는 유전 변이의 현저한 차이를 검증해야 한다. 한국인과 일본인 집단에서 종족간 유전 변이를 조사하기 위하여, 각각 96명의 비 혈연관계의 한국인과 일본인 개체들에서 DNA를 채취하였다 그리고 microsatellite set(ABI PRISM Linkage Mapping Set- HDS, Applied Biosystems, Foster City, CA, USA)을 이용하여 1번 인간 염색체 전 부위에 걸쳐 51개의 microsatellite marker들을 배열하고 부착된 marker들의 위치를 분석하여 대립유전자 빈도와 이형질성을 결정하였다 그 결과, 한국인과 서양인 집단 사이에는 현저한 차이를 보였으나 한국인과 일본인 집단 사이에서는 매우 유사하였다. 본 연구의 결과는 유전 연관 연구에 앞서 일반적으로 상용되는 microsatellite marker에 관한 광범위한 검증을 반드시 시행하여야 한다는 것을 나타낸다. 또한 한국인과 일본인 집단 사이에서 유사하게 나타난 대립유전자 빈도와 이 형질성은 두 민족간의 동질성이 높다는 것을 의미하므로 두 민족을 대상으로 한 1번 인간염색체와 관련된 유전 질환의 유전 연관 연구를 시행할 때 동일한 microsatellite marker의 이용 가능성을 제시하였다.

Identification of Quantitative Trait Loci Associated with Seed Size and Weight in Soybean

  • Small seed size is one of the major traits of soybean cultivars for sprouts with regard to high sprout yield. This study was conducted to identify quantitative trait loci (QTL) for seed size and weight in a set of F 6 seeds of 89 lines derived from a cross between 'Pureunkong', a soybean cultivar developed for sprouts and 'Jinpumkong 2', a soybean cultivar with no beany taste in seed due to the lack of lipoxygenases. The genetic map of 25 linkage groups with a total of 98 markers including RFLP, RAPD, SSR and classical markers was constructed from this F/sbu 5/-derived population and was used for QTL analysis. 'Pureunkong' was significantly smaller (P<0.01) than 'Jinpumkong 2' in seed size and seed weight. Genetic variation was detected and transgressive segregation was common in the population for these traits. Seven DNA markers including opT14-1600 in LG A2, opF02-400 in LG B2, Satt100, opC09-700, opG04-730 and opQll-650 in LG C2, and opY07-1100 & 1000 in LG(unknown) were significantly associated and accounted for 4.7 to 10.9% and 5.1 to 10.1 % of the phenotypic variation in seed size and seed weight, respectively. 'Pureunkong' alleles increased seed size and seed weight at the all four significant marker loci on the LG C2. These marker loci in LG C2 were closely linked and were presumed to be a single QTL. Overall, at least three independent QTLs from 3 linkage groups (A2, B2, and C2) were putatively involved in the control of seed size and seed weight.

Genetic Variability Based on Randomly Amplified Polymorphic DNA in Mistletoe Fig (Ficus deltoidea Jack) Collected from Peninsular Malaysia

  • Ficus deltoidea Jack is an important and popular medicinal plant species found in the Malaysia. Plants are being collected and used based on morphology and authentication to prevent adulteration is not in practice. In this study, twenty-six accessions of F. deltoidea Jack were collected from Kelantan and Terengganu states of Peninsular Malaysia to examine their genetic similarities and differences using randomly amplified polymorphic DNA (RAPD) technique. Out of 20 arbitrary primers, two primers (D-10 and D-11) were selected which produced reliable DNA polymorphism. D-10 and D-11 primers generated 138 RAPD bands ranging from 250 bp to 3000 bp. Ninety-nine of them were polymorphic loci (72%) and thirty-nine were nonpolymorphic loci (28%). A total of 56 bands with polymorphic loci were amplified with primer D-10 and analyzed by cluster analysis and UPGMA to present a dendrogram depicting the degree of genetic relationship among 26 accessions. Eight RAPD markers were sequenced to determine their identity. RAPD analysis showed the genetic diversity among 26 accessions of F. deltoidea Jack. The RAPD profile and RAPD marker sequences reported in this paper could be used in plant and/or plant material authentication. This study also suggested that RAPD can be a useful technique to study DNA polymorphism in F. deltoidea Jack.
