Metagenome, the Untapped Microbial Genome, toward Discovery of Novel Microbial Resources and Application into the Plant Pathology

  • Molecular ecological studies of microbial communities revealed that only tiny fraction of total microorganisms in nature have been identified and characterized, because the majority of them have not been cultivated. A concept, metagenome, represents the total microbial genome in natural ecosystem consisting of genomes from both culturable microorganisms and viable but non-culturable bacteria. The construction and screening of metagenomic libraries in culturable bacteria constitute a valuable resource for obtaining novel microbial genes and products. Several novel enzymes and antibiotics have been identified from the metagenomic approaches in many different microbial communities. Phenotypic analysis of the introduced unknown genes in culturable bacteria could be an important way for functional genomics of unculturable bacteria. However, estimation of the number of clones required to uncover the microbial diversity from various environments has been almost impossible due to the enormous microbial diversity and various microbial population structure. Massive construction of metagenomic libraries and development of high throughput screening technology should be necessary to obtain valuable microbial resources. This paper presents the recent progress in metagenomic studies including our results and potential of metagenomics in plant pathology and agriculture.

Development of InDel markers to identify Capsicum disease resistance using whole genome resequencing

  • In this study, two pepper varieties, PRH1 (powdery mildew resistance line) and Saengryeg (powdery mildew resistance line), were resequenced using next generation sequencing technology in order to develop InDel markers. The genome-wide discovery of InDel variation was performed by comparing the whole-genome resequencing data of two pepper varieties to the Capsicum annuum cv. CM334 reference genome. A total of 334,236 and 318,256 InDels were identified in PRH1 and Saengryeg, respectively. The greatest number of homozygous InDels were discovered on chromosome 1 in PRH1 (24,954) and on chromosome 10 (29,552) in Saengryeg. Among these homozygous InDels, 19,094 and 4,885 InDels were distributed in the genic regions of PRH1 and Saengryeg, respectively, and 198,570 and 183,468 InDels were distributed in the intergenic regions. We have identified 197,821 polymorphic InDels between PRH1 and Saengryeg. A total of 11,697 primers sets were generated, resulting in the discovery of four polymorphic InDel markers. These new markers will be utilized in order to identify disease resistance genotypes in breeding populations. Therefore, our results will make a one-step advancement in whole genome resequencing and add genetic resource datasets in pepper breeding research.

  • The increasing number of Westernized eating patterns based on wheat flour in Korea has led to an increase in the rate of diseases such as obesity and diabetes, which has become a social problem. Wheat consumption is increasing due to changes in eating habits, but domestic wheat has low price competitiveness and has stagnated recently, so it is necessary to secure new resources to differentiate from imported wheat. Resistant starch, a newly created resource in domestic wheat, can act as a prebiotic similar to dietary fiber in the body, inducing microbial changes in the gut and having beneficial effects on metabolic syndrome. Wheat research on resistant starch was carried out based on the breeding of high amylose. A genome-wide association study (GWAS) was used to perform SNP identification and expression analysis related to wheat amylose through phenotype and genotype. 561 wheat core collection gene sources were investigated for amylose content in wheat, and related genes were extracted and analyzed. In the GWAS analysis, the model formulas BLIMK, FarmCPU, GLM, MLM, and MLMM were used to derive results such as QQ plots and Manhattan plots through phenotypic data. Among these models, BLAST was conducted to find the association between the SNPs identified using FarmCPU and genes related to starch, and 15 were found. Using the identified markers, it becomes easier to develop and browse related wheat cultivars according to their amylose content.

Identification of loci affecting teat number by genome-wide association studies on three pig populations

  • Objective: Three genome-wide association studies (GWAS) and a meta-analysis of GWAS were conducted to explore the genetic mechanisms underlying variation in pig teat number. Methods: We performed three GWAS and a meta-analysis for teat number on three pig populations, including a White Duroc${\times}$Erhualian $F_2$ resource population (n = 1,743), a Chinese Erhualian pig population (n = 320) and a Chinese Sutai pig population (n = 383). Results: We detected 24 single nucleotide polymorphisms (SNPs) that surpassed the genome-wide significant level on Sus Scrofa chromosomes (SSC) 1, 7, and 12 in the $F_2$ resource population, corresponding to four loci for pig teat number. We highlighted vertnin (VRTN) and lysine demethylase 6B (KDM6B) as two interesting candidate genes at the loci on SSC7 and SSC12. No significant associated SNPs were identified in the meta-analysis of GWAS. Conclusion: The results verified the complex genetic architecture of pig teat number. The causative variants for teat number may be different in the three populations

A Study on Stress in Poor Families with School Children (학령기 자녀를 둔 빈곤가족의 스트레스 -일 지역 빈곤가족의 실태와 경험을 중심으로-)

  • In the family life cycle, the most important task the families with school children should perform is ‘child education’ and ‘socialization’ However, economic stress on poor families with school children presents multiple problems through the shortage of resources necessary for child education and socialization, inappropriateness of family appraisal, and the insufficiency of the control channels for the efficient management of these confined resources and appropriate appraisal. The objectives of this article are : First, to report research on the actual conditions of the poor families in one area of Cheju and on the relevant health welfare policy, and to examine the appropriateness of the direction and the substance of this policy in terms of the intervention in economic stress on the poor families under the categories of resource management and control of appraisal. Second, to analyze qualitative data extracted from the memoirs of single-parent families living in several areas of Korea under the conceptual framework constructed by literature review in order to get a better understanding of the stress which poor families with school children have experienced. And third, to confirm the factors that can be risk factor but, at the same time, strength to these poor families from presented data and to use them as the basic data from which an intervention model can be developed, based on resource management and control of appraisal. The findings of this article are : First, while the number of absolute poor families in one area of Cheju is increasing and, as a result, the danger of the possibility that multiple problems will occur is also growing, the supporting level of the current policy is no more than a direct resource offer and there is no evidence that resource management is being professionally carried out. When it comes to control of appraisal, due to absence of the professional human resources in this matter, policy performances such as technical education training can have a negative impact. Second, a conceptual framework introduced in this article, ; Economic Pressure → Helplessness → Poor self-esteem → Marital Conflict → Parent-Child financial conflict → Inappropriate socialization → Poor child social competence : is partly verified. And third, judging from the results of the qualitative data, it is confirmed that the healing families, having overcome poverty, show several positive characteristics including : hope, strength, and social support. These findings are identified with the factors of resiliency considered above. According to these results, this article suggests the following. The anti -poverty policy in the future should focus not only on a direct resource offer but also on resource management and the control of appraisal that can magnify its effects. In particular, close attention should be paid to school children since they are in the most crucial period for socialization. Moreover, an emotional labor is such an essential resource for intervention that skilled nurses should play pivotal roles.

The effect of work-family role conflict and spousal support resources on parenting stress among working mothers with pre-school children (미취학 자녀를 둔 취업모의 일-가정 역할갈등, 배우자지지 자원이 양육스트레스에 미치는 영향)

  • The purpose of this study is to investigate the effects of work-family conflict and spousal support resources on parenting stress among working mothers with pre-school children. This study involved a total of 232 working mothers with children enrolled in child care centers in Seoul and Gyeonggi-do as conducting a survey. First, the higher the work-family conflict (inter-role conflict caused by the impact of work on family life), the higher the family-work conflict (inter-role conflict caused by the impact of family life on work). Moreover, the lower the level of spousal support resources (emotional spousal support resources, instrumental spousal resources), the higher the work-family conflict and family-work conflict. The level of parenting stress was higher in working mothers experiencing greater work-family conflict and family-work conflict both and lower levels of spousal support resources for parenting. Second, the number of children and the amount of work-family conflict and instrumental spousal support resources had a statistically significant impact on parenting stress. Thus, the higher the number of children, the greater the work-family conflict, and the lower the level of instrumental spousal support resources, the higher the level of parenting stress. The findings of this study highlight the relative effects of role conflicts between work and family and of spousal support resources on parenting stress in working mothers. Husbands' being involved in parenting, in particular, was identified as an important support function for healthy child-rearing by successfully combining career and family responsibilities.

Genome-wide scan for runs of homozygosity identifies candidate genes in Wannan Black pigs

  • Objective: Runs of homozygosity (ROH) are contiguous lengths of homozygous genotypes that can reveal inbreeding levels, selection pressure, and mating schemes. In this study, ROHs were evaluated in Wannan Black pigs to assess the inbreeding levels and the genome regions with high ROH frequency. Methods: In a previous study, we obtained 501.52 GB of raw data from resequencing (10×) of the genome and identified 21,316,754 single-nucleotide variants in 20 Wannan Black pig samples. We investigated the number, length, and frequency of ROH using resequencing data to characterize the homozygosity in Wannan Black pigs and identified genomic regions with high ROH frequencies. Results: In this work, 1,813 ROHs (837 ROHs in 100 to 500 kb, 449 ROHs in 500 to 1,000 kb, 527 ROHs in >1,000 kb) were identified in all samples, and the average genomic inbreeding coefficient (FROH) in Wannan Black pigs was 0.5234. Sixty-one regions on chromosomes 2, 3, 7, 8, 13, 15, and 16 harbored ROH islands. In total, 105 genes were identified in 42 ROH islands, among which some genes were related to production traits. Conclusion: This is the first study to identify ROH across the genome of Wannan Black pigs, the Chinese native breed of the Anhui province. Overall, Wannan Black pigs have high levels of inbreeding due to the influence of ancient and recent inbreeding due to the genome. These findings are a reliable resource for future studies and contribute to save and use the germplasm resources of Wannan Black pigs.

Establishment and Identification of a Debao Pony Ear Marginal Tissue Fibroblast Cell Line

  • The Debao pony ear marginal tissue fibroblast cell line (NDPEM 2/2) was uccessfully established using either primary explant technique or collagenase technique. The characterizations of the cell line were identified as following: the cells were adherent and of density limitation; population doubling time (PDT) of cells made with the two techniques were 35.9 h and 48 h, respectively; chromosome analysis showed that the frequency of cell chromosome number to be 2n=64 was 91.3%-92.8%. Confirmed by isoenzyme analysis, this cell line had no cross- contamination. Tests for microbial contamination from bacteria, fungi, virus or mycoplasma were negative. This newly established cell line meets all the standard quality controls of ATCC. It will provide a precious genetic resource for the conservation of the Debao pony breed, as well as effective experimental material for genetic studies on Debao ponies.

An Analysis of Professional Teaching Practices Reported by Home Economics Teachers for Improving Home Economics Education (가정과 교육의 발전방향을 모색하기 위한 가정과 교사들의 교수행동 분석)

  • The purpose of this study is to identify the types of professional teaching practice of Home Economics teachers who are working at Korean secondary school for changing their professional teaching practice and developing home economics curriculum. A mail questionnaire, Professional Teaching Practice(PTP) was used to survey randomly selected 525 Home Economics teachers. The professional teaching practices examined were customary-instrumental, interactive and reflective practices. Customary-instrumental practice was the predominant type of professional teaching practice used by Home Economics teachers. About 26% of the teachers used reflective practice, and 14.67% used interactive practice. Only the number of students was significantly related to their professional teaching practices. Five influential factors on teaching practices identified by Home Economics teachers emerged in the following order: examination-centered educational system, lack of class hours, lack of resource materials and facilities, demands from the Ministry of Education, school administrators, or parents, and large class sizes.

Whole Genome Sequencing and Gene Prediction of Cynodon transvaalensis

  • Cynodon transvaalensis belongs to the warm-season grasses and is one of the economically and ecologically important crops. Cynodon species with high heterozygosity are difficult to assemble, so genome research has not been actively conducted. In this study, hybrid assembly was performed by sequencing with Illumina and PacBio. As a result of the assembly, the number of scaffolds and the length of N50 were 1,392, 928 kb, respectively. The completeness of the assembly was confirmed by BSUCO at 98.3%. In addition, as a result of estimating the size of the assembled genome by K-mer analysis (k=25), it was approximately ~413 Mb. A total of 37,060 cds sequences were annotated in the assembled genome, and their functions were identified through blast. After that, we try to complete the assembled genome into a pseudochromosome-level genome through Hi-C technology. These results will not only help to understand the complex genome composition of african bermudagrass, but also provide a resource for genomic and evolutionary studies of grass and other plant species.
