We have studied the folding mechanism of $\beta$ -hairpins in the proteins 1GB1, 3AIT and 1A2P by conducting unfolding simulations at moderately high temperatures. The analysis of trajectories obtained from molecular dynamics simulations in explicit aqueous solution suggests that the positions of the hydrophobic core residues lead to subtle differences in the details of folding dynamics. However, the folding of three different hairpins can be explained by a unified mechanism that is a blend of the hydrogen-bond-centric and the hydrophobiccentric models. The initial stage of $\beta$-hairpin folding involves various partially folded intermediate structures which are stabilized by both the van der Waals interactions of hydrophobic core residues and the electrostatic interactions of non-native hydrogen bonds. The native structure is obtained by forming native contacts in the final tune-up process. Depending on the relative positions of the hydrophobic residues, the actual mechanism of hairpi n folding may or may not exhibit well-defined intermediates.
Adenosine 3',5'-cyclic monophosphate (cAMP) is a second messenger responsible for a multitude of cellular responses. In this study, we utilized $\beta$-cyclodextrin ($\beta$-CD) as an artificial receptor with a hydrophobic cavity to elucidate the inclusion kinetics of cAMP in a hydrophobic environment using the ultrasonic relaxation method. The results revealed that the interaction of cAMP with $\beta$-CD followed a single relaxation curve as a result of host-guest interactions. The inclusion of cAMP into the $\beta$-CD cavity was found to be a diffusion-controlled reaction. The dissociation of cAMP from the $\beta$-CD cavity was slower than that of adenosine 5'-monophosphate (AMP). The syn and anti glycosyl conformations of adenine nucleotides are considered to play an important role in formation of the inclusion complex. Taken together, our findings indicate that hydrophobic interactions are involved in the inclusion complex formation of cAMP with $\beta$-CD and provide insight into the interactions of cAMP with cAMP-binding proteins.
Steady and dynamic shear properties of two hydrophobically modified alkali soluble emulsions (HASE), NPJI and NPJ2, were experimentally investigated. At the same polymer concentration, NPJ1 is appreciably more viscous and elastic than NPJ2. The high hydrophobicity of NPJ1 allows hydrophobic associations and more junction sites to be created, leading to the formation of a network structure. Under shear deformation, NPJ1 exhibits shear-thinning behaviour as compared with Newtonian characteristics of NPJ2. NPJ1 and NPJ2 exhibit a very high and a low level of elasticity respectively over the frequency range tested. For NPJ1, a crossover frequency appears, which is shifted to lower frequencies and hence, longer relaxation times, as concentration increases. Three different surfactants anionic SDS, cationic CTAB, and non-ionic TX-100 were employed to examine the effects of surfactants on the rheology of HASE. Due to the different ionic behaviour of the surfactant, each type of surfactant imposed different electrostatic interactions on the two HASE polymers. In general, at low surfactant concentration, a gradual increase in viscosity is observed until a maximum is reached, beyond which a continuous reduction of viscosity ensues. Viscosity development is a combined result of HASE-surfactant interactions, accompanied by constant rearrangement of the hydrophobic associative junctions, and electrostatic interactions.
Binding of sulfaethidole to bovine serum albumin (BSA) was studied by circular dichroism. The effects of pH and ionic strength on the binding of sulfaethidole to BSA were investigated. It was found that one primary binding site on the BSAM was capable of inducing optical activity in the presence of sulfaethidole. Enhancement of the induced ellipticity of sulfaethidole upon addition to BSA was not much affected by the change of pH and ionic strength. Taking the effects of pH and ionic strength into consideration, it seems that the binding of sulfaethidole to BSA was not much affected by electrostatic and ionic interactions. Therefore, it might be assumed that the binding was mainly due to the hydrophobic interactions. Sulfaethidole seems to be a reasonable CD probe for the study of hydrophobic drug interactions.

The effect of intermolecular aggregation induced by hydrophobic and electrostatic interactions on shear and elongational flow properties of aqueous acrylic thickener solutions is discussed. Complex shear modulus is determined at frequencies up to $10^4$ rad/s employing oscillatory squeeze flow. Extensional flow behavior is characterized using Capillary Break-up Extensional Rheometry. Aqueous solutions of poly(acrylic acid)(PAA)/poly(vinylpyrrolidone-co-vinylimidazole) (PVP-VI) mixtures exhibit unusual rheological properties described here for the first time. Zero-shear viscosity of the mixtures increases with decreasing pH and can exceed that of the pure polymers in solution by more than two orders of magnitude. This is attributed to the formation of complexes induced by electrostatic interactions in the pH range, where both polymers are oppositely charged. PAA/PVP-VI mixtures are compared to the commercial thickener Sterocoll FD (BASF SE), which is a statistical co-polymer including (meth) acrylic acid and ethylacrylate (EA) forming aggregates in solution due to "sticky" contacts among hydrophobic EA-sequences. PAA/PVP-VI complexes are less compact and more deformable than the hydrophobic Sterocoll FD aggregates. Solutions of PAA/PVP-VI exhibit a higher zero-shear viscosity even at lower molecular weight of the aggregates, but are strongly shear-thinning in contrast to the weakly shear-thinning solutions of Sterocoll FD. The higher ratio of characteristic relaxation times in shear and elongation determined for PAA/PVP-VI compared to Sterocoll FD solutions reflects, that the charge-induced complexes provide a much stronger resistance to extensional flow than the aggregates formed by hydrophobic interactions. This is most likely due to a break-up of the latter in extensional flow, while there is no evidence for a break-up of complexes for PAA/PVP-VI mixtures. These flexible aggregates are more suitable for the stabilization of thin filaments in extensional flows.

Recently, experimental visualization of microscale fluid transport has attacted considerable attention in designing microelectromechanical systems. Fluid-surface interactions on hydrophobic and hydrophilic surfaces can play a key role in passively controlling microfluidics. Here we investigate the slip boundary condition depending on the surface characteristics; hydrophilic, hydrophobic wettabilities. Using the micro-PIV, velocity profiles are measured in the glass (hydrophilic), PDMS (hydrophobic) microchannels.

Solubilization isotherms of 1-chlorobenzene (MCB) and 1, 2-dichlorobenzene (DCB) were investigated in ionic surfactant solutions such as sodium dodecyl sulfate (SDS), cetylpyridinium chloride (CPC), and dedecyltrimethylammonium chloride (DMAC). The solubilization extent of DCB was much higher than that of MCB because of the main driving force of solubilization Is hydrophobic interactions between chlorobenzenes and hydrophobic interior of ionic micelles and DCB is more hydrophobic than MCB. CPC showed highest solubilization capacity because of longest hydrophobic tails. Simultaneous solubilization of MCB and DCB decreased slightly the extent solubilization of both MCB and DCB because the solubilization locus in the micelles is same.
Association of cytochrome c with anionic membranes involved both electrostatic and hydrophobic interactions and their relative contributions depended on the physical state of the membrane and the redox state of cyto-chromec.Hydrophobic interaction was favored by the membranes in gel phase, by the membranes with a large curvature, and by the membranes with a high surface charge density. Ferrocytochrome c was less dissociable by NaCl than ferricytochrome c suggesting that a lower protein stability is beneficial for hydrophobic interac-tion.Hydrophobic interaction induced larger structural perturbations on cytochrome c as monitored by the loss of the Fe-Met bond and by the increase in the distance between heme and Trp-59. When bound to anionic mem-branes,spin-labeled cytochrome c showed an electron paramagnetic resonance spectrum with two or more components, providing a direct evidence for multiple conformations of bound cytochrome c.
The thermodynamic functions for the binding of the peptide Substance P (SP) on the surface of lipid vesicles made of various types of lipids were obtained by using isothermal titration calorimetry. The reaction enthalpies measured from the experiments were -0.11 to $-4.5kcal\;mol^{-1}$. The sizes of the lipid vesicles were measured with dynamic light scattering instrument in order to get the correlation between the reaction enthalpies and the vesicle sizes. The bindings of SP on the lipid vesicles with diameter of 37 to 108 nm were classified into the enthalpy-driven reaction or the entropy-driven reaction according to the size of the lipid vesicles. For the enthalpy-driven binding reaction, the significance of the electrostatic interactions between SP and lipid molecules was affirmed from the experimental results of the DMPC/DMPG/DMPH and DMPC/DMPS/DMPH vesicles as well as the importance of the hydrophobic interactions between hydrophobic groups of SP and lipid molecules.
Periplanetasin-4 is an antimicrobial peptide with 13 amino acids identified in cockroaches. It has been reported to induce fungal cell death by apoptosis and membrane-targeted action. Analogs were designed by substituting arginine residues to modify the electrostatic and hydrophobic interactions accordingly and explore the effect of periplanetasin-4 through the increase of net charge and the decrease of hydrophobicity. The analogs showed lower activity than periplanetasin-4 against gram-positive and gram-negative bacteria. Similar to periplanetasin-4, the analogs exhibited slight hemolytic activity against human erythrocytes. Membrane studies, including determination of changes in membrane potential and permeability, and fluidity assays, revealed that the analogs disrupt less membrane integrity compared to periplanetasin-4. Likewise, when the analogs were treated to the artificial membrane model, the passage of molecules bigger than FD4 was difficult. In conclusion, arginine substitution could not maintain the membrane disruption ability of periplanetasin-4. The results indicated that the attenuation of hydrophobic interactions with the plasma membrane caused a reduction in the accumulation of the analogs on the membrane before the formation of electrostatic interactions. Our findings will assist in the further development of antimicrobial peptides for clinical use.
