A New Record of Epicoccum draconis Isolated from the Soil in Korea

  • A fungal isolate US-18-11 was isolated from the soil in Uiseong, Korea. The mycelium growth measured after 7 days of incubation at 22℃ on malt extract agar (MEA) and oatmeal agar (OA) media was 42-43 mm and 41-44 mm in diameter, respectively. The fungal colony formed white to dull green aerial mycelia that were floccose with regular margins and olivaceous black with leaden gray patches on the reverse side. The conidia were hyaline to brown in color, ellipsoidal to ovoid, guttulate, abundant, globose, solitary, or confluent measuring 3.2-7.2×1.1-2.3 ㎛. A BLAST search of the large subunit (LSU), internal transcribed spacer (ITS) region, second largest subunit of DNA-directed RNA polymerase II (RPB2) and β-tubulin (TUB2) gene sequences revealed that the isolate US-18-11 has similarities of 99, 100, 97, and 99% with those of Epicoccum draconis CBS 186.83, respectively. A neighbor-joining phylogenetic tree constructed based on the concatenated dataset of above-mentioned sequences showed that isolate US-18-11 clustered with Epicoccum draconis CBS 186.83 in the same clade. Based on the results of morphological, cultural, and phylogenetic analysis, the isolate US-18-11 was identical to the previously described E. draconis CBS 186.83. To our knowledge, this is the first report of E. draconis in Korea.

Rapid Detection of Lily mottle virus and Arabis mosaic virus Infecting Lily (Lilium spp.) Using Reverse Transcription Loop-Mediated Isothermal Amplification

  • The Lily mottle virus (LMoV) impedes the growth and quality of lily crops in Lanzhou, China. Recently Arabis mosaic virus (ArMV) has been detected in LMoV-infected plants in this region, causing plant stunting as well as severe foliar symptoms, and likely posing a threat to lily production. Consequently, there is a need to develop simple, sensitive, and reliable detection methods for these two viruses to prevent them from spreading. Reverse transcription (RT) loop-mediated isothermal amplification (LAMP) assays have been developed to detect LMoV and ArMV using two primer pairs that match six conserved sequences of LMoV and ArMV coat proteins, respectively. RT-LAMP assay results were visually assessed in reaction tubes using green fluorescence and gel electrophoresis. Our assays successfully detected both LMoV and ArMV in lily plants without the occurrence of viral cross-reactivity from other lily viruses. Optimal conditions for LAMP reactions were 65℃ and 60℃ for 60 min for LMoV and ArMV, respectively. Detection sensitivity for both RT-LAMP assays was a hundredfold greater than that of our comparative RT-polymerase chain reaction assays. We have also found this relatively rapid, target specific and sensitive method can also be used for samples collected in the field and may be especially useful in regions with limited or no laboratory facilities.

Actin Cytoskeleton and Golgi Involvement in Barley stripe mosaic virus Movement and Cell Wall Localization of Triple Gene Block Proteins

  • Barley stripe mosaic virus (BSMV) induces massive actin filament thickening at the infection front of infected Nicotiana benthamiana leaves. To determine the mechanisms leading to actin remodeling, fluorescent protein fusions of the BSMV triple gene block (TGB) proteins were coexpressed in cells with the actin marker DsRed: Talin. TGB ectopic expression experiments revealed that TGB3 is a major elicitor of filament thickening, that TGB2 resulted in formation of intermediate DsRed:Talin filaments, and that TGB1 alone had no obvious effects on actin filament structure. Latrunculin B (LatB) treat-ments retarded BSMV cell-to-cell movement, disrupted actin filament organization, and dramatically decreased the proportion of paired TGB3 foci appearing at the cell wall (CW). BSMV infection of transgenic plants tagged with GFP-KDEL exhibited membrane proliferation and vesicle formation that were especially evident around the nucleus. Similar membrane proliferation occurred in plants expressing TGB2 and/or TGB3, and DsRed: Talin fluorescence in these plants colocalized with the ER vesicles. TGB3 also associated with the Golgi apparatus and overlapped with cortical vesicles appearing at the cell periphery. Brefeldin A treatments disrupted Golgi and also altered vesicles at the CW, but failed to interfere with TGB CW localization. Our results indicate that actin cytoskeleton interactions are important in BSMV cell-to-cell movement and for CW localization of TGB3.

Rapid and Sensitive Detection of Lettuce Necrotic Yellows Virus and Cucumber Mosaic Virus Infecting Lettuce (Lactuca sativa L.) by Reverse Transcription Loop-Mediated Isothermal Amplification

  • Cucumber mosaic virus (CMV) is damaging to the growth and quality of lettuce crops in Lanzhou, China. Recently, however, for the first time an isolate of lettuce necrotic yellows virus (LNYV) has been detected in lettuce crops in China, and there is concern that this virus may also pose a threat to lettuce production in China. Consequently, there is a need to develop a rapid and efficient detection method to accurately identify LNYV and CMV infections and help limit their spread. Reverse transcription loop-mediated isothermal amplification (RT-LAMP) assays were developed to detect the nucleoprotein (N) and coat protein (CP) genes of LNYV and CMV, respectively. RT-LAMP amplification products were visually assessed in reaction tubes separately using green fluorescence and gel electrophoresis. The assays successfully detected both viruses in infected plants without cross reactivity recorded from either CMV or LNYV or four other related plant viruses. Optimum LAMP reactions were conducted in betaine-free media with 6 mM Mg2+ at 65℃ for LNYV and 60℃ for 60 min for CMV, respectively. The detection limit was 3.5 pg/ml and 20 fg/ml using RT-LAMP for LNYV and CMV plasmids, respectively. Detection sensitivity for both RT-LAMP assays was greater by a factor of 100 compared to the conventional reverse transcription polymerase chain reaction assays. This rapid, specific, and sensitive technique should be more widely applied due to its low cost and minimal equipment requirements.

대도시의 비오톱 구조분석 -자연체험 및 휴양의 관점에서- (An Analysis of Biotope Structure in Metropolitan city in terms of Nature Experience and Recreation)

  • The purpose of this research was analysis of biotope structure focused on the evaluation for the nature experience and recreation in the case of Suseoung District in Daegu metropolitan area. The results of this study were as follows; 1) The result of biotope type classification was divided into 17 biotope type groups and 90 biotope types belonging to them. 2) In the result of the first evaluation for the nature experience and recreation, biotope types such as MA, NA, OE, PH, QB etc. possess great value. Particulary these biotope types come from forest areas and transition zone. The have not appeared in the inner of cities. 3) The biotope types such as JC, ME, OA, OE, PB, QD, QF etc. are proved to possess high value in the result of the utility evaluation. 4) There emerges 3a biotope type that has the highest value in the result of the second evaluation - such as ME, NB, NC, PD, QB etc. Most of them range widely except in the urbanized areas. Most of them were presented into the large area of site size and in the outer forest areas. But most of them were distributed in the forest areas intensively. So, it is certain that the space of nature experience connected with residential district of the urban people s scarce. Finally, the detailed plan must be made out specially continuously. It is about biotope spaces that are important for the nature experience and the recreation from the result of this research. Also, the study on the detailed index settlement of the sight green plan based on the biotope map must be continued.

Deep Sequencing Analysis of Apple Infecting Viruses in Korea

  • Deep sequencing has generated 52 contigs derived from five viruses; Apple chlorotic leaf spot virus (ACLSV), Apple stem grooving virus (ASGV), Apple stem pitting virus (ASPV), Apple green crinkle associated virus (AGCaV), and Apricot latent virus (ApLV) were identified from eight apple samples showing small leaves and/or growth retardation. Nucleotide (nt) sequence identity of the assembled contigs was from 68% to 99% compared to the reference sequences of the five respective viral genomes. Sequences of ASPV and ASGV were the most abundantly represented by the 52 contigs assembled. The presence of the five viruses in the samples was confirmed by RT-PCR using specific primers based on the sequences of each assembled contig. All five viruses were detected in three of the samples, whereas all samples had mixed infections with at least two viruses. The most frequently detected virus was ASPV, followed by ASGV, ApLV, ACLSV, and AGCaV which were withal found in mixed infections in the tested samples. AGCaV was identified in assembled contigs ID 1012480 and 93549, which showed 82% and 78% nt sequence identity with ORF1 of AGCaV isolate Aurora-1. ApLV was identified in three assembled contigs, ID 65587, 1802365, and 116777, which showed 77%, 78%, and 76% nt sequence identity respectively with ORF1 of ApLV isolate LA2. Deep sequencing assay was shown to be a valuable and powerful tool for detection and identification of known and unknown virome in infected apple trees, here identifying ApLV and AGCaV in commercial orchards in Korea for the first time.

Bacterial Community Structure and Function Shift in Rhizosphere Soil of Tobacco Plants Infected by Meloidogyne incognita

  • Root-knot nematode disease is a widespread and catastrophic disease of tobacco. However, little is known about the relationship between rhizosphere bacterial community and root-knot nematode disease. This study used 16S rRNA gene sequencing and PICRUSt to assess bacterial community structure and function changes in rhizosphere soil from Meloidogyne incognita-infected tobacco plants. We studied the rhizosphere bacterial community structure of M. incognita-infected and uninfected tobacco plants through a paired comparison design in two regions of tobacco planting area, Yuxi and Jiuxiang of Yunnan Province, southwest China. According to the findings, M. incognita infection can alter the bacterial population in the soil. Uninfested soil has more operational taxonomic unit numbers and richness than infested soil. Principal Coordinate Analysis revealed clear separations between bacterial communities from infested and uninfested soil, indicating that different infection conditions resulted in significantly different bacterial community structures in soils. Firmicutes was prevalent in infested soil, but Chloroflexi and Acidobacteria were prevalent in uninfested soil. Sphingomonas, Streptomyces, and Bradyrhizobium were the dominant bacteria genera, and their abundance were higher in infested soil. By PICRUSt analysis, some metabolism-related functions and signal transduction functions of the rhizosphere bacterial community in the M. incognita infection-tobacco plants had a higher relative abundance than those uninfected. As a result, rhizosphere soils from tobacco plants infected with M. incognita showed considerable bacterial community structure and function alterations.

자외선 조사와 병행된 녹차 식이 공급이 무모생쥐의 표피 산도 관련 인자 함량 및 젖산 탈수소 효소의 단백질 발현과 활성에 미치는 영향 (Dietary effect of green tea extract on epidermal levels of skin pH related factors, lactate dehydrogenase protein expression and activity in UV-irradiated hairless mice)

  • 본 연구에서는 자외선 조사와 함께 녹차 추출물 식이를 10주간 공급한 무모생쥐 (GTE군)의 표피 pH 관련 인자의 함량과 LDH 효소의 단백질 발현 및 활성 변화를 자외선 비조사군 (UV-군) 및 자외선 조사군 (UV+군)과 비교 분석하였으며 결과는 다음과 같다. UV+군의 피부 pH는 UV-군보다 유의적으로 증가한 반면 GTE군의 피부 pH는 UV+군에 비해 감소하였으며 그 감소 정도는 UV-군과 유사하였다. UV+군의 젖산 함량은 UV-군에 비해 현저히 감소한 반면 GTE군의 젖산 함량은 UV+군에 비해 증가하였다. UV+군과 UV-군의 총 유리아미노산 함량은 군간 유사하였으나 GTE군의 총 유리아미노산 함량은 UV-군에 비해 현저히 증가하였다. UV+군 및 GTE군의 총 유리지방산 함량은 군간 차이 없이 모두 UV-군에 비해 감소하였으며, GTE군에서 주요 유리지방산인 PA, OA 및 LA의 개별 함량은 모두 UV-군과 유사하거나 감소하였다. UV+군의 LDH 단백질 발현 및 활성은 UV-군에 비해 유의적으로 감소한 반면, GTE군의 LDH 단백질 발현 및 활성은 모두 UV+군보다 증가하였으며 특히 LDH 활성의 증가 정도는 UV-군과 유사하였다. 결론적으로 자외선 조사와 병행된 녹차 추출물 식이 공급은 LDH 발현 및 활성 증가와 함께 젖산 과 총 유리아미노산 함량을 증가시켰으며 궁극적으로 자외선 조사에 의해 증가된 피부 pH를 정상화시켰다.
