k-convex hull을 이용한 DNA 염기 배열의 가시화 (DNA Sequence Visualization with k-convex Hull)

  • 본 논문에서는 대용량의 DNA 염기 배열의 정성 정보를 특징짓기 위한 새로운 가시화 방법을 제안한다. DNA 배열은 배열 자체가 방대한 양의 정보를 포함하고 있기 때문에 분석에 많은 어려움이 있다. 우리는 DNA 염기 배열들사이의 상사성 비교를 위해 DNA 염기 배열을 하나의 이미지 도메인으로 변환한다. 프로그램은 random walk plot으로 DNA 염기 배열을 가시화한 후에 k-convex hull로 단순화 시킨다. Random Walk plot은 염기배열을 평면상에 하나의 커브로 표현한다. k-convex hull은 walk plot으로부터 무의미한 부분을 제거함으로서 walk plot을 단순화한다. 이러한 방법은 유전공학자들에게 쉽게 DNA 배열의 특징을 인식하고 분류할 수 있는 직관을 제공한다. 실제 게놈 데이터로 실험한 결과는 논문에서 제안하는 방법이 긴 DNA 염기배열들 사이의 유사성 분석을 위해 좋은 가시화 도구임을 보여준다.

한국 전통공간디자인의 고고학적 접근에 관한 연구 - 푸코의 고고학적 언표를 중심으로 - (A Study on the Archaeological Approach in Korean Traditional Space Design - Focusing on the Archaeological Statement of Foucault -)

  • This study is about Foucault's conceptual and methodological relevance for structural analysis of Korean traditional space design history. By Foucault's Theory, regionalism is product of the instrumentality of space, power, knowledge and provide the basis for making the operation of power both spatial and temporal. The purpose of this study is to establish topographical map of historical progress and to shed new light on the forming of identity in Korean traditional space design on the poststructural-archaeological aspect. The process of this study is illustrated as follows: At first, it suggests Foucault's 'Theory of archaeology'. It mentions 'historical apriori' and archive, collateral space and general grammar as theoretical background of archaeological logic. Secondly, it clarifies 'statements' depending on the conditions that is 'episteme' in which they emerge and exist within a field of discourse. And it discuss Korean traditional space design concept as a social product on the situated character of interaction in time-space. Finally, it studies genetic variation process of Korean traditional space design based on the social progress in Korean society. And it analyses practical actions of 'Statements' in terms of general grammar and textuality.

Plant defense signaling network study by reverse genetics and protein-protein interaction

  • Incompatible plant-pathogen interactions result in the rapid cell death response known as hypersensitive response (HR) and activation of host defense-related genes. To understand the molecular and cellular mechanism controlling defense response better, several approaches including isolation and characterization of novel genes, promoter analysis of those genes, protein-protein interaction analysis and reverse genetic approach etc. By using the yeast two-hybrid system a clone named Tsipl, Tsil -interacting protein 1, was isolated whose translation product apparently interacted with Tsil, an EREBP/AP2 type DNA binding protein. RNA gel blot analysis showed that the expression of Tsipl was increased by treatment with NaCl, ethylene, salicylic acid, or gibberellic acid. Transient expression analysis using a Tsipl::smGFP fusion gene in Arabidopsis protoplasts indicated that the Tsipl protein was targeted to the outer surface of chloroplasts. The targeted Tsipl::smGFP proteins were diffused to the cytoplasm of protoplasts in the presence of salicylic acid (SA) The PEG-mediated co-transfection analysis showed that Tsipl could interact with Tsil in the nucleus. These results suggest that Tsipl-Tsil interaction might serve to regulate defense-related gene expression. Basically the useful promoters are valuable tools for effective control of gene expression related to various developmental and environmental condition.(중략)

  • Many manufacturing companies consider the integrated and concurrent scheduling because they need the global optimization technology that could manufacture various products more responsive to customer needs. In this paper, we propose an advanced scheduling model to generate the schedules considering resource constraints and precedence constraints in make-to-order (MTO) manufacturing environments. Precedence of work- in-process(WIP) and resources constraints have recently emerged as one of the main constraints in advanced scheduling problems. The advanced scheduling problems is formulated as a multiobjective mathematical model for generating operation schedules which are obeyed resources constraints, alternative workstations of operations and the precedence constraints of WIP in MTO manufacturing. For effectively solving the advanced scheduling problem, the multi-objective hybrid genetic algorithm (m-hGA) is proposed in this paper. The m-hGA is to minimize the makespan, total flow time of order, and maximum tardiness for each order, simultaneously. The m-hGA approach with local search-based mutation through swap mutation is developed to solve the advanced scheduling problem. Numerical example is tested and presented for advanced scheduling problems with various orders to describe the performance of the proposed m-hGA.

Efficient Strategy to Identify Gene-Gene Interactions and Its Application to Type 2 Diabetes

  • Over the past decade, the detection of gene-gene interactions has become more and more popular in the field of genome-wide association studies (GWASs). The goal of the GWAS is to identify genetic susceptibility to complex diseases by assaying and analyzing hundreds of thousands of single-nucleotide polymorphisms. However, such tests are computationally demanding and methodologically challenging. Recently, a simple but powerful method, named "BOolean Operation-based Screening and Testing" (BOOST), was proposed for genome-wide gene-gene interaction analyses. BOOST was designed with a Boolean representation of genotype data and is approximately equivalent to the log-linear model. It is extremely fast, and genome-wide gene-gene interaction analyses can be completed within a few hours. However, BOOST can not adjust for covariate effects, and its type-1 error control is not correct. Thus, we considered two-step approaches for gene-gene interaction analyses. First, we selected gene-gene interactions with BOOST and applied logistic regression with covariate adjustments to select gene-gene interactions. We applied the two-step approach to type 2 diabetes (T2D) in the Korea Association Resource (KARE) cohort and identified some promising pairs of single-nucleotide polymorphisms associated with T2D.

A Tolerant Rough Set Approach for Handwritten Numeral Character Classification

  • This paper proposes a new data classification method based on the tolerant rough set that extends the existing equivalent rough set. Similarity measure between two data is described by a distance function of all constituent attributes and they are defined to be tolerant when their similarity measure exceeds a similarity threshold value. The determination of optimal similarity theshold value is very important for the accurate classification. So, we determine it optimally by using the genetic algorithm (GA), where the goal of evolution is to balance two requirements such that (1) some tolerant objects are required to be included in the same class as many as possible. After finding the optimal similarity threshold value, a tolerant set of each object is obtained and the data set is grounded into the lower and upper approximation set depending on the coincidence of their classes. We propose a two-stage classification method that all data are classified by using the lower approxi ation at the first stage and then the non-classified data at the first stage are classified again by using the rough membership functions obtained from the upper approximation set. We apply the proposed classification method to the handwritten numeral character classification. problem and compare its classification performance and learning time with those of the feed forward neural network's back propagation algorithm.

A Hybrid Metaheuristic for the Series-parallel Redundancy Allocation Problem in Electronic Systems of the Ship

  • The redundancy allocation problem (RAP) is a famous NP.complete problem that has beenstudied in the system reliability area of ships and airplanes. Recently meta-heuristic techniques have been applied in this topic, for example, genetic algorithms, simulated annealing and tabu search. In particular, tabu search (TS) has emerged as an efficient algorithmic approach for the series-parallel RAP. However, the quality of solutions found by TS depends on the initial solution. As a robust and efficient methodology for the series-parallel RAP, the hybrid metaheuristic (TSA) that is a interactive procedure between the TS and SA (simulated annealing) is developed in this paper. In the proposed algorithm, SA is used to find the diversified promising solutions so that TS can re-intensify search for the solutions obtained by the SA. We test the proposed TSA by the existing problems and compare it with the SA and TS algorithm. Computational results show that the TSA algorithm finds the global optimal solutions for all cases and outperforms the existing TS and SA in cases of 42 and 56 subsystems.

  • Recent development of human genetics and techniques of gene transfer and expression have opened the way for investigating novel approaches based on the genetic modification of cells to treat both inherited and acquired diseases. This approach is referred to as gene therapy. Over the past few years, gene therapy has moved from the laboratory to phase I clinical trials. Although the clinical performance of gene transfer experiments is still in an early phase of development, the NIH of Health Recombinant DNA Advisory Comittee (RAC) has approved more than 150 protocols that involve gene transfer or putative gene therapy procedures in clinical settings. Many sectors of society in United States have participated in the design and formulation of these clinical trials through local Institutional Review Boards, the National Institutes of Health (NIH) RAC, the Chemotherapy Evaluation Program of the National Cancer institute, and the FDA. Currently, clinical trials involving gene modification are under way at many medical centers throughout the United Slates. The goals of these trials are as follows. (1) The design should be directed to short-term achievable goals. (2) Each clinical trial is best considered as an intermediate step in a multistep process. (3) The design should identify evaluable proximate endpoints for toxicity and for efficacy, (4) The potential benefits and possible risks for patients participating in these trial should be defined.

Progress in Genetic Manipulation of the Brassicaceae

  • With the increasing advances in Brassicaceae genetics and genomics, considerable progress has been made in the transformation of Brassicaceae. Transformation technologies are now being exploited routinely to determine the gene function and contribute to the development of novel enhanced crops. $Agrobacterium$-mediated transformation remains the most widely used approach for the introduction of transgenes into Brassicaceae. In $Brassica$, the transformation relies mainly on $in$ $vitro$ transformation methods. Nevertheless, despite the significant progress made towards enhancing the transformation efficiencies, some genotypes remain recalcitrant to transformation. Advances in our understanding of the genetics behind various transformations have enabled researchers to identify more readily transformable genotypes for use in routine high-throughput systems. These developments have opened up exciting new avenues to exploit model $Brassica$ genotypes as resources for understanding the gene function in complex genomes. Although many other Brassicaceae have served as model species for improving plant transformation systems, this paper summarizes on the recent technologies employed in the transformation of both $Arabidopsis$ and $Brassica$. The use of transformation technologies for the introduction of desirable traits and a comparative analysis of these as well as their future prospects are also important parts of the current research that is reviewed.

  • In this paper, we are willing to prepare the reasonable optimization, Combinatorial Optimization and Genetic Algorithm. Thus we define position status of end-effect (or terminative link module) using promised form, (G, M(G), A(G), and so on.). For this preparing step, the reorganizing procedure of Link and Joint Module is necessary, like as enumerating the kinematically identical assembly group of several links and joints. Thus, we draw a G, directed graph in a first step. Because, directed graph contains the path information between adjacent Link Module and Joint Module. From the directed graph,G, we can incite the Incidence Matrix, M(G). The incidence matrix, M(G), contains the contact information of the Link (Joint) Module and the type of Link (Joint). At the end of this paper, we generalize the modular information as a matrix form, A(G). From this matrix, we can make a population of assembly status. That is the finial output of this paper.
