Automated 3D scoring of fluorescence in situ hybridization (FISH) using a confocal whole slide imaging scanner

  • Fluorescence in situ hybridization (FISH) is a technique to visualize specific DNA/RNA sequences within the cell nuclei and provide the presence, location and structural integrity of genes on chromosomes. A confocal Whole Slide Imaging (WSI) scanner technology has superior depth resolution compared to wide-field fluorescence imaging. Confocal WSI has the ability to perform serial optical sections with specimen imaging, which is critical for 3D tissue reconstruction for volumetric spatial analysis. The standard clinical manual scoring for FISH is labor-intensive, time-consuming and subjective. Application of multi-gene FISH analysis alongside 3D imaging, significantly increase the level of complexity required for an accurate 3D analysis. Therefore, the purpose of this study is to establish automated 3D FISH scoring for z-stack images from confocal WSI scanner. The algorithm and the application we developed, SHIMARIS PAFQ, successfully employs 3D calculations for clear individual cell nuclei segmentation, gene signals detection and distribution of break-apart probes signal patterns, including standard break-apart, and variant patterns due to truncation, and deletion, etc. The analysis was accurate and precise when compared with ground truth clinical manual counting and scoring reported in ten lymphoma and solid tumors cases. The algorithm and the application we developed, SHIMARIS PAFQ, is objective and more efficient than the conventional procedure. It enables the automated counting of more nuclei, precisely detecting additional abnormal signal variations in nuclei patterns and analyzes gigabyte multi-layer stacking imaging data of tissue samples from patients. Currently, we are developing a deep learning algorithm for automated tumor area detection to be integrated with SHIMARIS PAFQ.

A study on the data transmission performance for the development of the telesounder based on LTE communication system (LTE 통신 시스템 기반의 원격 어군탐지기 개발을 위한 데이터 전송 성능에 관한 연구)

  • A telesounder is a device that can monitor the appearance of fish in the sea on land and store fish detection data. This study was conducted to monitor the appearance of fish resources in coastal or near seas by using LTE communication for data transmission of the telesounder. The purpose of this study was to develop a prototype telesounder that can monitor the appearance of fish groups in the waters about 50 km away from the coast and store fish detection data. In this study, the prototype telesounder including a fish finder, communication device and battery for stable operation at sea was developed. The stability of telesounder buoy, data transmission/reception and expected use time were investigated. The expected use time of the telesounder using LTE communication with a lithium battery (12 V, 120 Ah) was about 274 hours under the conditions of 10 minutes off and 10 minutes on, about 520 hours under the conditions of 30 minutes off and 10 minutes on, and about 142 hours under continuous conditions. As a result of the sea test, it was found that the telesounder can be used in the sea area moved about 34 km from the land and the telesounder buoy was evaluated to have secured basic stability (buoyancy balance, waterproof, antenna strength, etc.) for operation in a marine environment.

Application of Single Cell Gel Electrophoresis for Detection of DNA Single Strand Breaks in DNA of Fish Blood Cell (어류혈구세포에 있어서 Single Cell Gel Electrophoresis를 응용한 DNA Single Strand Breack의 측정)

  • Single-cell gel electrophoresis (comet assay) was used to detect DNA single strand break in blood cells from several marine fish species. Three fish species were collected from Georgia coastal area. Mummichog, Fundulus heteroclitus showed higher DNA damage than sea bass, Lateolabrax japonicus and trout, Oncorhynchus masou masou under the same experimental conditions. Mummichogs had more alkaline-labile sites on their DNA than other fish species. The comet assay with mummichog blood cells at pH 12.5 showed a dose-response curve with the increasing concentrations of hydrogen peroxide. While the isolated leucocytes showed no increase of DNA damage after in vitro exposure to 2-methyl-1,4-naphthoquinone (MNQ), erythrocytes showed dose-dependent DNA damage. These results indicate that the comet assay can be applied successfully as a bioassay using erythrocyte for environmental monitoring.

  • Chromosome rearrangements induced in human lymphocyte after in vitro exposure to chromium were analysed by the use of fluorescence in situ hybridization(FISH) with triple combination of composite whole chromosome-specific probe for chromosome 1, 2 and 4. Chromosome aberrations was scored by the Protocol for Aberration Identification and Nomenclature Terminology (PAINT). Stable translocation was the most frequent type of aberrations and dicentrics and insertions were also observed. Chromium treatment enhanced the frequencies of stable translocations and color junctions in a dose-dependent manners, but no distinct increase of dicentrics and insertions was seen. The ratio of the yields of translocation to the yields of dicentric varied between 13 to 27. The presents results demonstrate fluorescent in situ hybridization (FISH) is useful for detecting chromosomal rearrangements induced by chromium.

Occurrence and risk assessment of phenol and substituted phenols in water and fish collected from the streams in eastern Gangwon State, Korea

  • An analytical method was developed for the determination of phenol (P) and the seven substituted phenols in water samples and fish tissue samples collected from three streams located in eastern Gangwon State in spring and summer. The phenols were extracted and then derivatized to phenyl acetates using acetic anhydride. The derivatives were subsequently identified and quantified using gas chromatography coupled with mass spectrometry. P and 4-nitrophenol (4NP) were found at relatively high levels in water, ranging from below the method detection limit (MDL) to 3.32 ㎍/L and from < MDL to 4.91 ㎍/L, respectively. P and 4NP were also the dominant compounds in the fish tissue, ranging from < MDL to 407 ㎍/kg and from < MDL to 870 ㎍/kg, respectively. Phenol concentrations were significantly higher in spring than in summer. The ecological risk quotient calculated for P was higher than 4NP but not high enough to pose any risk of adverse effects to fish health.

Detection of Vibrio vulnificus in Fish Farm and Bactericidal Methods on this Bacteria (가두리 양식장의 Vibrio vulnificus 검출 및 제어 방법)

  • Detection of Vibrio vulnificus in fish farm and searching for the bactericidal methods on this bacteria were studied. To detect this microorganism in sea water, mud, fish and mussels, selective isolation methods and detection of vvhA gene were used from January to October,2000. V. vulnificus was detected from May when the water temperature was over $17^{\circ}C$. From June to September, higher than $19^{\circ}C$, this bacteria could be isolated from most of the samples. Freezing and refrigerating did not inhibit the growth of V. vulnificus. Citric acid did not show the bactericidal effect, but more than 500 mg/l of EDTA did. With the aid of UV and photocatalyst, $TiO_{2}$ showed bactericidal effect after 15 minute treatment. Photocatalytic system consisted of glass bead coated with $TiO_{2}$ and UV illumination showed bactericidal effect on V. vulnificus at the turnover rate of 0.2/min.

A Time-temperature Indicator for A Vision Based-Detection System for Managing the Storage Temperature of Frozen Fish Products (냉동 수산물의 저장 온도 관리를 위한 Time-temperature Indicator와 비전 기반 Indicator 분석 프로그램 개발)

  • We develop a time-temperature indicator (TTI) that can determine whether thawing of fish and other fishery products has occurred during frozen storage. A polypropylene tube with an internal diameter of 3 mm was prepared and cut to a length of 14 to 20 mm. One end of the tube was thermally sealed and 0.1% acetic acid was injected into the other end; the tube was then frozen at $20^{\circ}C$. Then the open side of the frozen tube was blocked by sinking the tube into a 10% gelatin solution. The tube was attached to a polyvinyl packaging bag along blue litmus paper and the bag was put into a freezer at $-20^{\circ}C$. After freezing, the bag was removed to an ambient temperature of $20^{\circ}C$, and the time dependence of the color change of the litmus paper was observed. The color changed from blue to red, with the length of the red region increasing with time. Our TTI can be used as a part of a visible detection system and the detection program can conduct the elapsed time analysis on the length of the red region of the litmus paper indicating the degree of thawing. Thus, the TTI is a useful tool in the temperature management of frozen fish and fishery products.

Study on the production and management of aquatic animals : direct detection of Edwardsiella tarda using an enzyme linked immunosorbent assay (수생산물의 생산과 관리에 관한 기초연구 : ELISA법을 이용한 Edwardssiella tarda의 직접 검출)

  • Solid phase enzyme linked immunosorbent assay (ELISA) was developed to detect the whole cells of Edwardsiella tarda from infected tissues of flounder. Cross-reaction test was performed by ELISA against fish pathogens such as A. hydrophila ATCC7966. V. anguillarum HYUFP5001, Y, ruckeri 11-4, E. ictaluri and Streptococcus sp. NG8206. Rabbit anti-E, tarda Edk-2 sera highly cross-reacted with A. hydrophila ATCC7966 and V. anguillarum HUFP5001. However, the cross-reaction was removed by using the anti-serum pre-adsorbed with A, hydrophila ATCC7966 FKC. The intra-species cross-reaction among E. tarda isolates was very high. ELISA with the whole cell antigens present in tissue homogenate appeared with highly decreased sensitivity, presumably by the co-coating of lipid or proteins in tissues. Thus, it would be necessary to use the infected tissue homogenates diluted more than 100 times with PBS for diagnosis. Interestingly, compared with the using of FKC antigen, the direct detection of viable cells in tissue homogenate showed more sensitive results with detection limit of $1{\times}10^3$ cells/ml in buffer or diluted tissue homogenate. Consequently, the ELISA method developed in this study was specific, rapid and sensitive for diagnosing edwardsiellosis.

Survey of Sanitary Indicative Bacteria and Pathogenic Bacteria in Fish Farms on the Southern Coast of Korea (남해안 어류양식장 해수 및 양식어류의 위생지표세균 및 병원성세균 조사)

  • The distributions of sanitary indicative bacteria and pathogenic bacteria in seawater and four species of farmed fishes, including oliver flounder (Paralichthys olivaceus), black rock fish (Sebastes schlegeli), red sea bream (Pagrus major) and sea bass (Lateolabrax japonicus), collected at fish farms located in the southern coastal area of Korea were investigated from May to October in 2004. The detection rates of fecal coliform and Entirococcus spp. of sanitary indicative bacteria in all samples were $38.9\%$ and $23.8\%$, respectively. The occurrence of fecal coliform was highest of $58.3\%$ in Busan, Geoje and Wando area, followed Yeosu $33.3\%$, Jeju $12.5\%$, Tongyeong $11.1\%$. The occurrence of Enterococcus spp. was highest In Wando area ($45.8\%$), followed by Yeosu ($33.3\%$), Tongyeong ($22.2\%$), Busan ($16.7\%$), Geoje and Jeju ($12.5\%$). The detection rate of fecal coliform was higher than that of Enterococcus spp., except in the Tongyeong area. There was no difference in the detection rate of fecal coliform from May to October, but the detection rate of Enterococcus spp. increased with seasonal warming seawater temperature. Among the pathogenic bacteria, the detection rate of Vibrio alginolyticus ($49.2\%$) in all samples was highest, followed by V. parahaemolyticus ($36.5\%$), Staphylococcus aureus ($6.3\%$), Salmonella sp. ($2.4\%$). However, V cholerae, V. vulnificus and Shigella sp. were not detected in all tested samples. The detection rates of V. parahaemolyticus and V. alginolyticus increased with seasonal warming seawater temperature from May to August.
