CysQ of $Cryptosporidium$ $parvum$, a Protozoa, May Have Been Acquired from Bacteria by Horizontal Gene Transfer

  • Horizontal gene transfer (HGT) is the movement of genetic material between kingdoms and is considered to play a positive role in adaptation. $Cryptosporidium$ $parvum$ is a parasitic protozoan that causes an infectious disease. Its genome sequencing reported 14 bacteria-like proteins in the nuclear genome. Among them, cgd2_1810, which has been annotated as CysQ, a sulfite synthesis pathway protein, is listed as one of the candidates of genes horizontally transferred from bacterial origin. In this report, we examined this issue using phylogenetic analysis. Our BLAST search showed that $C.$ $parvum$ CysQ protein had the highest similarity with that of proteobacteria. Analysis with NCBI's Conserved Domain Tree showed phylogenetic incongruence, in that $C.$ $parvum$ CysQ protein was located within a branch of proteobacteria in the cd01638 domain, a bacterial member of the inositol monophosphatase family. According to Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway, the sulfate assimilation pathway, where CysQ plays an important role, is well conserved in most eukaryotes as well as prokaryotes. However, the Apicomplexa, including $C.$ $parvum$, largely lack orthologous genes of the pathway, suggesting its loss in those protozoan lineages. Therefore, we conclude that $C.$ $parvum$ regained cysQ from proteobacteria by HGT, although its functional role is elusive.

  • Mammalian hibernation is a type of natural adaptation that allows organisms to avoid harsh environment and to increase the possibility of survival. To investigate the molecular link between circadian and hibernating rhythms in the greater tube-nosed bats, Murina leucogaster, we set out to identify circadian genes that are expressed in bats, with specific focus on the PAS domain by using PCR-based screens. We could isolate a eDNA clone, designated as LPAS1, that encodes a protein of 521 amino acid residues. LPAS1 is closely related with CLOCK family with the highest homology to human CLOCK. Based on RT-PCR analyses, LPAS1 transcripts are ubiquitously present in tissues from both summer active and winter dormant periods. Given that LPAS1 is a member of the bHLH-PAS protein superfamily but lacks polyglutamine transactivation domains, it is likely to function as a repressor for endogenous CLOCK to hinder its roles in promoting transcription. Our result will open a new avenue to further examine the functional interconnection between the circadian clock and the circannual clock such as mammalian hibernation.

Development of a Parallel Cell-Based DSMC Method Using Unstructured Meshes (비정렬격자에서 병렬화된 격자중심 직접모사 기법 개발)

  • In the present study, a parallel DSCM technique based on a cell-based data structure is developed for the efficient simulation of rarefied gas flows especially od PC clusters. Dynamic load balancing is archieved by decomposing the computational domain into several sub-domains and accounting for the number of particles and the number cells of each domain. Mesh adaptation algorithm is also applied to improve the resolution of the solution and to reduce the grid dependency. It was demonstrated that accurate solutions can be obtained after several levels of mesh adapation starting from a coars initial grid. The method was applied to a two-dimensioanal supersonic leading-edge flow and the axi-symmetric Rothe nozzle flow to validate the efficiency of the present method. It was found that the present method is a very effective tool for the efficient simulation of rarefied gas flow on PC-based parallel machines.

MADA Feedback Framework for Adaptive Inference Results of Situation Aware Services in Mobile Environments (모바일 상황인식 서비스의 추론 결과 적응을 지원하기 위한 MADA 피드백 프레임워크)

  • The high portability and mobility of mobile devices have given rise to critical concerns with regard to mobile situation-aware services that utilize user situation information in the mobile domain. Mobile situation-aware services for mobile devices are provided by collecting and analyzing data, from which the user situation is inferred through an inference system. However, the high mobility of the mobile domain has made it difficult to infer the required results. In addition, previous studies have not identified a systematic approach to modifying and adapting. In this paper, we propose a systematic feedback process model based on software cybernetics in order to address the abovementioned problems. Further, we propose a MADA(Monitoring, Analysis, Determinating, Adaptation) framework for the feedback process model. Thus, the proposed approach supports the development of self-adaptive mobile situation-aware services that can infer appropriate results and manage the inferred results systematically.

Transform Domain Adaptive Filtering with a Chirp Discrete Cosine Transform LMS (CDCTLMS를 이용한 변환평면 적응 필터링)

  • Adaptive filtering method is one of signal processing area which is frequently used in the case of statistical characteristic change in time-varing situation. The performance of adaptive filter is usually evaluated with complexity of its structure, convergence speed and misadjustment. The structure of adaptive filter must be simple and its speed of adaptation must be fast for real-time implementation. In this paper, we propose chirp discrete cosine transform (CDCT), which has the characteristics of CZT (chrip z-transform) and DCT (discrete cosine transform), and then CDCTLMS (chirp discrete cosine transform LMS) using the above mentioned algorithm for the improvement of its speed of adaptation. Using loaming curve, we prove that the proposed method is superior to the conventional US (normalized LMS) algorithm and DCTLMS (discrete cosine transform LMS) algorithm. Also, we show the real application for the ultrasonic signal processing.

Molecular cloning of metal-responsive transcription factor-1 (MTF-1) and transcriptional responses to metal and heat stresses in Pacific abalone, Haliotis discus hannai

  • Background: Metal-responsive transcription factor-1 (MTF-1) is a key transcriptional regulator playing crucial roles in metal homeostasis and cellular adaptation to diverse oxidative stresses. In order to understand cellular pathways associated with metal regulation and stress responses in Pacific abalone (Haliotis discus hannai), this study was aimed to isolate the genetic determinant of abalone MTF-1 and to examine its expression characteristics under basal and experimentally stimulated conditions. Results: The abalone MTF-1 shared conserved features in zinc-finger DNA binding domain with its orthologs; however, it represented a non-conservative shape in presumed transactivation domain region with the lack of typical motifs for nuclear export signal (NES) and Cys-cluster. Abalone MTF-1 promoter exhibited various transcription factor binding motifs that would be potentially related with metal regulation, stress responses, and development. The highest messenger RNA (mRNA) expression level of MTF-1 was observed in the testes, and MTF-1 transcripts were detected during the entire period of embryonic and early ontogenic developments. Abalone MTF-1 was found to be Cd inducible and highly modulated by heat shock treatment. Conclusion: Abalone MTF-1 possesses a non-consensus structure of activation domains and represents distinct features for its activation mechanism in response to metal overload and heat stress. The activation mechanism of abalone MTF-1 might include both indirect zinc sensing and direct de novo synthesis of transcripts. Taken together, results from this study could be a useful basis for future researches on stress physiology of this abalone species, particularly with regard to heavy metal detoxification and thermal adaptation.

  • 본 논문은 메타버스 등 인공지능 연계 증강/가상현실 부동 중계 플랫폼에서 부동산 영상 기반 매물 소개 시스템 구축에서 사생활 및 개인정보가 영상에 담기게 될 수 있는 위험이 존재하기에 부동산 영상 내의 개인정보 및 민감 정보를 인공지능 기술을 기반으로 검출하여 삭제해주고 복원해주는 인공지능 기술 연구개발을 목표로 하였다. 한국형 부동산 내 민감 object 를 정의하고, 최신 인공지능 딥러닝 기술 기반 민감 object detection 알고리즘을 연구 개발하며, 영상에서 삭제된 부분은 인공지능 기술을 기반으로 물체가 없는 실제 공간영상으로 복원해주는 영상복원 기술도 연구 개발하였다. 한국형 부동산 환경 (영상 촬영 조도, 디스플레이 스타일, 주변 가구 배치 등)에 맞는 인공지능 모델 구축을 위하여, 자체적으로 한국 영상 database 구축 및 Transfer learning for target domain adaptation 을 진행하였다. 제안된 알고리즘은 일반적인 환경에서 98%의 정확도와 challenge 환경에서 (occlusion 빛 반사, 저조도 등) 81%의 정확도를 보였다. 본 기술은 Proptech 분야에서 주목받고 있는 메타버스 기반 온라인 중계 서비스 기술을 활성화하기 위하여 기획되었으며, 특히 메타버스 부동산 중계 플랫폼의 활성화를 위하여 사생활 보호 측면에서 필요한 중요 기술을 인공지능 기술을 활용하여 연구 개발하였다.

Integration of WFST Language Model in Pre-trained Korean E2E ASR Model

  • In this paper, we present a method that integrates a Grammar Transducer as an external language model to enhance the accuracy of the pre-trained Korean End-to-end (E2E) Automatic Speech Recognition (ASR) model. The E2E ASR model utilizes the Connectionist Temporal Classification (CTC) loss function to derive hypothesis sentences from input audio. However, this method reveals a limitation inherent in the CTC approach, as it fails to capture language information from transcript data directly. To overcome this limitation, we propose a fusion approach that combines a clause-level n-gram language model, transformed into a Weighted Finite-State Transducer (WFST), with the E2E ASR model. This approach enhances the model's accuracy and allows for domain adaptation using just additional text data, avoiding the need for further intensive training of the extensive pre-trained ASR model. This is particularly advantageous for Korean, characterized as a low-resource language, which confronts a significant challenge due to limited resources of speech data and available ASR models. Initially, we validate the efficacy of training the n-gram model at the clause-level by contrasting its inference accuracy with that of the E2E ASR model when merged with language models trained on smaller lexical units. We then demonstrate that our approach achieves enhanced domain adaptation accuracy compared to Shallow Fusion, a previously devised method for merging an external language model with an E2E ASR model without necessitating additional training.

  • Recently, the neural network-based deep learning algorithm has dramatically improved performance compared to the classical Gaussian mixture model based hidden Markov model (GMM-HMM) automatic speech recognition (ASR) system. In addition, researches on end-to-end (E2E) speech recognition systems integrating language modeling and decoding processes have been actively conducted to better utilize the advantages of deep learning techniques. In general, E2E ASR systems consist of multiple layers of encoder-decoder structure with attention. Therefore, E2E ASR systems require data with a large amount of speech-text paired data in order to achieve good performance. Obtaining speech-text paired data requires a lot of human labor and time, and is a high barrier to building E2E ASR system. Therefore, there are previous studies that improve the performance of E2E ASR system using relatively small amount of speech-text paired data, but most studies have been conducted by using only speech-only data or text-only data. In this study, we proposed a semi-supervised training method that enables E2E ASR system to perform well in corpus in different domains by using both speech or text only data. The proposed method works effectively by adapting to different domains, showing good performance in the target domain and not degrading much in the source domain.

Crystal Structure of GRIP1 PDZ6-peptide complex reveals the structural basis for class II PDZ target recognition and PDZ domain-mediated multimerization

  • PDZ domains bind to short segments within target proteins in a sequence-specific fashion. GRIP/ABP family proteins contain six to seven PDZ domains and interact via its sixth PDZ domain (class Ⅱ) with the C-termini of various proteins, including liprin-α. In addition the PDZ456 domain mediates the formation of homo- and heteromultimers of GRIP proteins. To better understand the structural basis of peptide recognition by a class Ⅱ PDZ domain and DZ-mediated multimerization, we determined the crystal structures of the GRIPI PDZ6 domain, alone and in complex with a synthetic C-terminal octapeptide of human liprin-α, at resolutions of 1.5 Å and 1.8 Å, respectively. Remarkably, unlike other class Ⅱ PDZ domains, Ile736 at αB5 rather than conserved Leu732 at αB1 makes a direct hydrophobic contact with the side chain of the Tyr at the -2 position of the ligand. Moreover, the peptide-bound structure of PDZ6 shows a slight reorientation of helix αB, indicating that the second hydrophobic pocket undergoes a conformational adaptation to accommodate the bulkiness of the Tyr's side chain, and forms an antiparallel dimer through an interface located at a site distal to the peptide-binding groove. This configuration may enable formation of GRIP multimers and efficient clustering of GRIP-binding proteins.
