Cloning and Characterization of Liver cDNAs That Are Differentially Expressed between Chicken Hybrids and Their Parents

  • Using mRNA differential display technique, we investigated differential gene expression in hybrids relative to their parents in a diallel cross involving four chicken breeds in order to provide an insight into the molecular basis of heterosis in chicken. The results indicated that there was extensive differential gene expression between chicken F1 hybrids and their parents which was classified into four kinds of patterns as following: (1) bands only detected in hybrid F1; (2) bands only absent in hybrid F1; (3) bands only detected in parent P1 or P2; (4) bands absent in parent P1 or P2. Forty-two differentially expressed cDNAs were cloned and sequenced, and their expression patterns were confirmed by Reverse-Northern dot blot. Sequence analysis and database searches revealed that genes showed differential expression between hybrid and parents were regulatory and functional genes involved in metabolism, mRNA splicing, transcriptional regulation, cell cycles and protein modification. These results indicated that hybridization between two parents can cause changes in expression of a variety of genes. In conclusion, that the altered pattern of gene expression in hybrids may be responsible for heterosis in chickens.

Relationship between Differential Gene Expression in Ovary and Heterosis of Egg Number Traits in a Chicken Diallel Cross

  • In order to understand the molecular basis of chicken heterosis in reproduction traits, mRNA differential display (DDRT-PCR) methods were used to analyze the differential gene expression of ovary tissue between hybrids and their parental lines in a 4${\times}$4 diallel cross, involving 4 chicken breeds, which were White Plymouth Rock (E), CAU Brown (D), Silkies (C) and White Leghorn (A). Total of 331 differential displayed cDNA bands from 1,161 were displayed in the 4${\times}$4 diallel cross combinations with 30 pairs of primers, which shows the differences of gene expression between hybrids and their parental lines were very obvious in quantity and quality. Seven types of differential expression patterns were found: Co-dominance expressed pattern (T1), under-expression of parental fragments in hybrids (T2), over-expression of parental fragments in hybrids (T3), hybrid-absence expressed pattern (T4), single parentspecific expressed pattern (T5), dominant expression fragments of single parent in hybrids (T6), hybrid-specific expressed pattern (T7). Correlation analysis indicated that there were significant correlations between the pattern of T3 and the heterosis percentage of egg number of 32-week and 42-week old chickens(p<0.01), while there were negative significant correlations between the pattern of T7 and the heterosis percentage of egg number of 32-week and 42 week-old birds (p<0.01).

Comparison of Gene Expression Patterns in Longissimus dorsi of Pigs between the High-parent Heterosis Cross Combination andrace×Large White and the Mid-parent Heterosis Cross Combination Large White×Meishan

  • In order to detect the molecular mechanism of heterosis in pigs, the mRNA differential display technique was performed to investigate the differences in gene expression of pig's Longissimus dorsi between the high-parent heterosis cross combination Landrace${\times}$Large White and the mid-parent heterosis cross combination Large White${\times}$Meishan. Three pig purebreds, Large White, Meishan, and Landrace and four types of reciprocal $F_1$ hybrids were analyzed using nine 3'-end anchored primers in combination with ten 5'-end arbitrary primers and nearly 7,000 reproducible bands were examined. The patterns of gene expression of each cross combination were analyzed and eight common patterns (fifteen kinds) were found. When the results from the two cross combinations were put together and compared, eight different typical expression patterns were observed, these indicated that the patterns of gene expression of these two cross combinations had obvious differences. Gene expression correlation and cluster analyses of the two cross combinations indicated that the gene expression of the mid-parent heterosis cross combination was correlated with maternal effect, but in the high-parent heterosis cross combination, paternal effect acted in the gene expression of the hybrids or the gene expression of the hybrids was biased towards one parent.

Age-dependent Changes of Differential Gene Expression Profile in Backfat Tissue between Hybrids and Parents in Pigs

  • Large White, an introduced European pig breed, and Meishan, a Chinese indigenous pig breed, were hybridized directly and reciprocally and a total of 260 pigs, including purebreds, Large White and Meishan, and their hybrids, White${\times}$Meishan (LM) and Meishan${\times}$Large White (ML) pigs, were bred in our laboratory. The mRNA differential display PCR (DD-PCR) was used to detect the age-dependent changes of differential gene expression in backfat tissue between hybrids and parents. Some measures were taken to reduce the false positives in our experiment. Among the total of 2,686 bands obtained, 1,952 bands (about 72.67%) were reproducible and eight patterns (fifteen kinds) of gene expression were observed. The percentage of differentially expressed genes between hybrids and parents is 56.86% at the age of four months and 57.71% at the age of six months. This indicated that the differences of gene expression between hybrids and their parents were very obvious. U-test was used to compare the patterns of gene expression between the age of four and six months, and results showed that bands occurring in only one hybrid and bands displayed in one hybrid and one parent were significantly different at p<0.05, and bands visualized in only two hybrids were significantly different at p<0.01. These indicated that differential gene expression between hybrids and parents changed at different ages.

  • Different high-throughput chip technologies are available for genome-wide gene expression studies. Quality control and prescreening analysis are important for rigorous analysis on each type of gene expression data. Statistical significance evaluation of differential expression patterns is needed. Major genome institutes develop database and analysis systems for information sharing of precious expression data.

Differential Expression of Taste Receptors in Tongue Papillae of DBA Mouse

  • The tongue has 4 kinds of papillae, which are filiform, fungiform (FU), foliate (FO) and circumvallate papilla (CV). Tongue papillae except filiform papilla include taste buds. The papillae differ in taste sensitivities, likely due to differential expression of taste receptors. In this study, we evaluated differences in the expression levels of taste receptors in FU, FO and CV. Male DBA2 mice, 42-60 days old, were used in the study. Messenger RNAs were extracted from the murine epithelial tissues including FU, FO and CV. Cloned DNAs were synthesized by reverse transcription. Quantitative PCRs (qPCRs) were performed to determine mRNA expression levels of taste receptors. Results of qPCR revealed that the relative expression levels and patterns were different among FU, FO and CV. All three type 1 taste receptors were expressed FU, FO and CV at varying relative expression levels. All 35 kinds of type 2 taste receptors showed higher expression in FO and CV than in FU. Tas2r108 and Tas2r137 showed the two highest expression levels in all tested papillae. The differential expression levels and patterns of taste receptors among the three papillae could contribute to the different physiological sensitivities by tongue areas. Additional studies such as in situ hybridization or taste receptor cell activity recording is necessary to elucidate the functional relationship between expression levels of taste receptors and taste sensitivity.

Organism-environment interactions and differential gene expression patterns among open-coastal and estuarine populations of Porphyra umbilicalis Kützing (Rhodophyta) in the Northwest Atlantic

  • Intertidal macroalgae are exposed to many abiotic stress factors, and they must regularly react to changes in their environment. We used RNA-seq to describe how Porphyra umbilicalis (Rhodophyta) changes gene expression patterns to interact with different habitats. Tissue samples were taken from a typical habitat along the open-coast of the Northwest Atlantic, as well as from a rare, atypical habitat in an estuarine tidal rapid environment. Differential gene expression analyses suggest that pathogic bacteria and viruses may be a significant factor influencing the transcriptome in the human-impacted estuarine environment, but the atypical habitat does not necessarily induce more stress in Porphyra umbilicalis growing there. We found genes related to nitrogen transport are over-expressed in tissue from the open-coastal site compared to those from the estuarine site, where environmental N levels approach hypertrophic levels. Low N levels impede growth, but high levels are toxic to cells, and we use qPCR to show this species regulates expression of a putative high-affinity $NH_4{^+}$ transporter under low and high N conditions. Differences in expression of this transporter in these habitats appear to be inherited from parent to offspring and have general implications for adaptation to habitat in other species that are capable of asexual reproduction, as well as more specific implications for this species' use in aquaculture.

주거공간의 시각적 차별화를 위한 마감재 혼합적 표현방법 연구 (A Study on Mixing Expression Methods of Finish Materials for Visual Differentiation in Housing Space)

  • The purpose of this study is to grope for plan methods through analyzing preferences on expression methods of materials for visual differentiation in hosing space. The results are as follows : First, we could know that finish material is the important element to make differential design in housing space. It is a effective method to use the color and material of finish materials. Second, we could find they preferred woods in materials and Y color, N9.5, bright and light in colors through grasping preference about types in material elements. The preferred texture is soft and the preferred patterns are solid and geometry. Third, it is a good method to mix materials which give us different season feeling, and to mix colors which are different tones to lead the differential design by materials in housing space. In case texture and patterns, what we mix similar things is the effective method. Fourth, preference of the expression method is manifested differently depending on the selected elements. so when we plan the housing, we have to consider that. lastly, I think this study will be a basic data on a study to differentiate the design of the residential space.

Differential expression patterns of gangliosides in the tissues and cells of NIH-mini pig kidneys

  • Gangliosides are a ubiquitous component of the membranes of mammalian cells that have been suggested to play important roles in various cell functions such as cell-cell interaction, adhesion, cell differentiation, growth control and signaling. However, the role that gangliosides play in the immune rejection response in xenotransplantation is not yet clearly understood. In this study, differential expression patterns of gangliosides in HEK293 (human embryonic kidney cells), PK15 (porcine kidney cells), NIH-kd (NIH-mini pig kidney cells, primary cultured) and the cortex, medulla and calyx of the NIH-mini pig kidney were investigated by high-performance thin-layer chromatography (HPTLC). The results revealed that HEK293, PK15 and NIH-kd contained GM3, GM2 and GD3 as major gangliosides. Moreover, GM3, which are the gangliosides of NIH-kd, were expressed at higher levels than HEK293 and PK15. Especially, GT1b were expressed in HEK293 and NIH-kd but not in PK15. Finally, GM1 and GD1a were expressed in NIH-kd, but not in HEK293 or PK15. These results suggest that differential expression patterns of gangliosides from HEK293, PK15 and NIH-kd are related to the immune rejection response in xenotransplantation.

Mining of Biomarker Genes from Expressed Sequence Tags and Differential Display Reverse Transcriptase-Polymerase Chain Reaction in the Self-fertilizing Fish, Kryptolebias marmoratus and Their Expression Patterns in Response to Exposure to an Endocrine-disrupting Alkylphenol, Bisphenol A

  • Expressed sequence tags (ESTs) and differentially expressed cDNAs from the self-fertilizing fish, Kryptolebias marmoratus were mined to develop alternative biomarkers for endocrine-disrupting chemicals (EDCs). 1,577 K. marmoratus cDNA clones were randomly sequenced from the 5'-end. These clones corresponded to 1,518 and 1,519 genes in medaka dbEST and zebrafish dbEST, respectively. Of the matched genes, 197 and 115 genes obtained Unigene IDs in medaka dbEST and zebrafish dbEST, respectively. Many of the annotated genes are potential biomarkers for environmental stresses. In a differential display reverse transcriptase-polymerase chain reaction (DD RT-PCR) study, 56 differential expressed genes were obtained from fish liver exposed to bisphenol A. Of these, 16 genes were identified after BLAST search to GenBank, and the annotated genes were mainly involved in catalytic activity and binding. The expression patterns of these 16 genes were validated by real-time RT-PCR of liver tissue from fish exposed to bisphenol A. Our findings suggest that expression of these 16 genes is modulated by endocrine disrupting chemicals, and therefore that they are potential biomarkers for environmental stress including EDCs exposure.
