Genomic and Proteomic Databases: Foundations, Current Status and Future Applications

  • In this paper we have provided an extensive survey of the databases and other resources related to the current research in bioinformatics and the issues that confront the database researcher in helping the biologists. Initially we give an overview of the concepts and principles that are fundamental in understanding the basis of the data that has been captured in these databases. We briefly trace the evolution of biological advances and point out the importance of capturing data about genes, the fundamental building blocks that encode the characteristics of life and proteins that are the essential ingredients for sustaining life. The study of genes and proteins is becoming extremely important and is being known as genomics and proteomics, respectively. Whereas there are numerous databases related to various subfields of biology, we have maintained a focus on genomic and proteomic databases which are the crucial stepping stones for other fields and are expected to play an important role in the future applications of biology and medicine. A detailed listing of these databases with information about their sizes, formats and current status is presented. Related databases like molecular pathways and interconnection network databases are mentioned, but their full coverage would be beyond the scope of a single paper. We comment on the peculiar nature of the data in biology that presents special problems in organizing and accessing these databases. We also discuss the capabilities needed for database development and information management in the bioinformatics arena with particular attention to ontology development. Two research case studies based on our own research are summarized dealing with the development of a new genome database called Mitomap and the creation of a framework for discovery of relationships among genes from the biomedical literature. The paper concludes with an overview of the applications that will be driven from these databases in medicine and healthcare. A glossary of important terms is provided at the end of the paper.

  • The component reliability database is required in PSA (Probabilistic Safety Analysis) for NPP (Nuclear Power Plant). We have applied a generic database to the PSA for the Korean NPPs, since there is no specific component reliability database. Therefore we are developing the plant-specific component reliability database for domestic NPPs. We also extend the experience and knowledge of PSA and component reliability database for NPP to chemical industry We collect the raw data like component operation history and maintenance history and then input the required data for the component reliability database through failure analysis. With the database, we can not only perform PSA with real data but also perform maintenance optimization.

추상화 정보 데이터베이스 기반 협력적 질의 응답 (Cooperative Query Answering Based on Abstraction Database)

  • Since query language is used as a handy tool to obtain information from a database, a more intelligent query answering system is needed to provide user-friendly and fault-tolerant human-machine Interface. Frequently, database users prefer less rigid querying structure, one which allows for vagueness in composing queries, and want the system to understand the intent behind a query. When there is no matching data available, users would rather receive approximate answers than a null information response. This paper presents a knowledge abstraction database that facilitates the development of such a fault-tolerant and intelligent database system. The proposed knowledge abstraction database adepts a multilevel knowledge representation scheme called the knowledge abstraction hierarchy(KAH), extracts semantic data relationships from the underlying database, and provides query transformation mechanisms using query generalization and specialization steps. In cooperation with the underlying database, the knowledge abstraction database accepts vague queries and allows users to pose approximate queries as well as conceptually abstract queries. Specifically. four types of vague queries are discussed, including approximate selection, approximate join, conceptual selection, and conceptual Join. A prototype system has been implemented at KAIST and is being tested with a personnel database system to demonstrate the usefulness and practicality of the knowledge abstraction database in ordinary database application systems.

Trend of global land cover mapping and global land cover ground truth database

  • There are many global/continental or large area land cover mapping projects because land cover is one of key parameters in environmental studies. Though ground truth collection is a important and difficult task in land cover mapping, it is usually performed independently in each project without any cooperation between them. This is the background of the development of Global Land Cover Ground Truth (GLCGT) database by the cooperation of many projects and researchers. The developed GLCGT database will be used freely by any researcher. This cooperative and common development of GLCGT database will realize reliable and continuously improved land cover ground truth data. It also eliminates duplicated efforts of ground truth collection among projects.

전기화재 원인진단을 위한 지능형 프로그램 개발 (Development of an Intelligent Program for Diagnosis of Electrical Fire Causes)

  • This paper presents an intelligent computer system, which can easily diagnose electrical fire causes, without the help of human experts of electrical fires diagnosis. For this system, a database is built with facts and rules driven from real electrical fires, and an intellectual database system which even a beginner can diagnose fire causes has been developed, named as an Electrical Fire Causes Diagnosis System : EFCDS. The database system has adopted, as an inference engine, a mixed reasoning approach which is constituted with the rule-based reasoning and the case-based reasoning. The system for a reasoning model was implemented using Delphi 3, one of program development tools, and Paradox is used as a database building tool. To verify effectiveness and performance of this newly developed diagnosis system, several simulated fire examples were tested and the causes of fire examples were detected effectively by this system. Additional researches will be needed to decide the minimal significant level of the solution and the weighting level of important factors.

  • In the large and multifunctional engineering system, the heterogeneous computer system situation is inevitable. Accordingly a lot of integration efforts are being made to comply with the industrial requirement of productivity. In this paper, a practical concept of integration is introduced through the development of a prototype system for ship outfitting design which is a typical example of large/multi-functional application system. On the development of the prototype system, three points are considered as a practical concept-which are integration of database, integration of application programs, and system-user interface. The relation model based commercial database management system(RDBMS) is used to build the project integrated database, and the graphical user interface tool(OSF/Motif) on X-window system is used for the integration of application programs and the user interface.

  • Airworthiness is a term used to dictate whether an aircraft is worthy of safe flight. It is illegal in most countries to fly an aircraft without first obtaining an airworthiness certificate from the responsible government agency. For developing an aircraft, the design modifications and upgrades are considered a high financial risk proposal for most Program Managers(PMs). However Design-to-Certification Integrated System can be a great help in achieving a good design solution in an acceptable amount of time and flight test. In this paper, we present a method to construct database for the Development of Design-to-Certification Integrated System. By using this database, the human designer could manage and find the regulation and requirements related with his concern effectively.

컴퓨터 소프트웨어 및 화일들을 위한 온라인 목록 개발시 MARC 형식의 적용 방안 (MARC FORMAT Implementation on the Development of An Online Catalog For Machine-Readable Data Files)

  • One of the major problems on the design of an online database for machine readable data file is on the implementation of MARC format for communication with the Library of Congress or OCLC. Most of the cataloging data to make manual card catalogs are stored on magnetic tapes based on the MARC format at LC or OCLC and are sent to local libraries. Therefore, local libraries can avoid the expensive process of cataloging for the books they own. Instead, they can retrieve the necessary cataloging information from the tape and print out manual card catalogs. A problem with MARC is that it is not designed for databases, but for portability to be read at any type of computer. Therfore, it is not practical to use the format on the development of an online database as long as the database is developed in conjunction with a commercial powerful database package. In this paper a possible methodology to resolve the conflicts between the objective of DBMS and MARC is discussed. It is to satisfy the requirements from a commercial DBMS while leaving a room for MARC to communicate with LC and OCLC.

  • This paper illustrates the process of developing and configuring the prototype Computer Analysis System for Controlling Occupational WORKload (CAS-COWORK). The software interface between the database and expert system was attempted. The database is used for storing and retrieving series of data entered by general users and the expert system is used for identifying and solving occupational problem areas. Two theories were applied in developing the algorithm base of CAS-COWORK that were used to calculate overall workload stress level. The fuzzy set theory was introduced to capture the subject‘s workload stress perception. The Analytic Hierarchy Process (AHP) was introduced to estimate the importance of the task and workplace variables. The purpose of the system development is for future prediction and problem solving which would be highly valuable to the industrial engineer.

국제연구협력정보 DB 구축을 위한 메타데이터 개발에 관한 연구 (A Study on Metadata Development for Establishing International Research Cooperation Information Database)

  • 본 연구에서는 국제연구협력관련 모든 정보유형을 발굴하고 각 유형별로 정보를 수집하여 데이터베이스로 구축하고자 하였다. 이를 위해 연구진이 메타데이터를 일차적으로 개발하고 메타데이터 전문가들과의 논의과정을 거쳐 1차적으로 메타데이터를 개발하였으며, 이에 대해 국제연구협력 관련 전문가들을 대상으로 설문조사를 수행하였다. 뿐만 아니라 각 정보원 유형별 메타필드에 데이터를 수집하여 입력하였으며, 메타필드별로 실제 데이터가 존재하는지 등의 과정을 거쳐 메타필드를 검증하였다. 본 연구에서 설계한 DB 유형은 국제연구협력정보원 DB, 국제연구협력 사업 DB, 국제연구협력 전문가 DB, 국제연구협력 기관 DB, 국제기구 DB, 기타 DB 등이며, 이에 대해 설문조사를 수행하고 실제 데이터를 입력하여 필드를 검증한 결과, 설문조사 결과와 필드별 데이터 입력률은 상당히 높은 일치율을 보였다. 다만 국제기구 데이터 필드만은 이용자의 높은 중요도 평가에도 불구하고 10%이하의 데이터 입력률을 보이는 필드가 25% 정도 있는 것으로 확인되었다.
