Ramlibacter ginsenosidimutans sp. nov., with Ginsenoside-Converting Activity

  • A novel ${\beta}$-proteobacterium, designated BXN5-$27^T$, was isolated from soil of a ginseng field of Baekdu Mountain in China, and was characterized using a polyphasic approach. The strain was Gram-staining-negative, aerobic, motile, non-spore-forming, and rod shaped. Strain BXN5-$27^T$ exhibited ${\beta}$-glucosidase activity that was responsible for its ability to transform ginsenoside $Rb_1$ (one of the dominant active components of ginseng) to compound Rd. Phylogenetic analysis based on 16S rRNA gene sequences showed that this strain belonged to the family Comamonadaceae; it was most closely related to Ramlibacter henchirensis $TMB834^T$ and Ramlibacter tataouinensis$TTB310^T$ (96.4% and 96.3% similarity, respectively). The G+C content of the genomic DNA was 68.1%. The major menaquinone was Q-8. The major fatty acids were $C_{16:0}$, summed feature 4 (comprising $C_{16:1}$ ${\omega}7c$ and/or iso-$C_{15:0}$ 2OH), and $C_{17:0}$ cyclo. Genomic and chemotaxonomic data supported the affiliation of strain BXN5-$27^T$ to the genus Ramlibacter. However, physiological and biochemical tests differentiated it phenotypically from the other established species of Ramlibacter. Therefore, the isolate represents a novel species, for which the name Ramlibacter ginsenosidimutans sp. nov. is proposed, with the type strain being BXN5-$27^T$ (=DSM $23480^T$ = LMG $24525^T$ = KCTC $22276^T$).

RAPD에 의한 한국산 노린재나무과 식물의 유연관계 분석 (A Systematic Relationship of the Korean Symplocaceae Based on RAPD analysis)

  • 한국산 노린재나무과의 종간 및 지역별 개체군 집단간의 유연관계를 객관적으로 분석하고자 자생지와 식물원에서 채집된 4분류군 23집단을 대상으로 RAPD 연구를 수행하였다. PCR과정을 통하여 증폭된 RAPD 절편들은 150bp에서 1,900bp 사이의 구간에서 주로 관찰되었으며 총 11개의 oligoprimer를 이용한 효소중합반응에서 92개의 유전적 표식밴드를 확인할 수 있었고 Nei-Li의 유전적 거리지수를 이용하여 분석하였다. 또한 이러한 자료에 근거하여 종간에 대한 UPGMA 유집분석 실시하였다. RAPD 분석결과를 기초로 UPGMA방법에 의한 유집분석을 수행한 결과 한국산 노린재나무과의 낙엽성 분류군과 상록성 본류군의 뚜렷한 유집군을 형성하였다. 또한 낙엽성 분류군에서 지역별 개체군 간의 유연관계보다 종간 유연관계가 밀접한 것으로 조사되었으며 섬노린재 개체군들은 독립적인 유집군을 형성하였고 노린재나무와 검노린재는 각기 다른 유집군을 형성하였다. 본 연구에서 사용한 RAPD 분석방법은 한국산 노린재나무과의 종간 유연관계을 파악하기 위한 매우 유용한 것으로 나타났다.

RAPD markers에 의한 상사화속 식물의 유연관계 (Relationship of Lycoris (Amaryllidaceae) Based on RAPD Markers)

  • 상사화속 15분류군을 대상으로 종간 유연관계를 조사하기 위하여 RAPD 분석이 수행되었고, PCR 과정을 통해 증폭된 RAPD 절편들은 300bp에서 1,700bp 사이의 구간에서 관찰되었다. 5개의 oligoprimer를 이용한 효소중합반응에서 57개의 유효한 RAPD marker를 확인하였고, 비유사도 지수 행렬을 도출하여 UPGMA phenogram을 작성하였다. 분석결과 분류군들은 전체적으로 3개의 유집군을 형성하였는데 첫 번째 유집군에는 L. chinensis var. sinuolata, L. sanguinea var. koreana, L. uydoensis, L. flavescens, L. radiata var. pumila, L. radiata, L. squamigera, L. chejuensis, L. aurea와 L. guangxiensis의 10분류군이, 두 번째 유집군에는 L. haywardii, L. sprengeri, L. rosea, L. straminea 및 L. houdyshii의 5분류군이, 세 번쨰 유집군에는 비교군인 수선화와 문주란이 각각 포함되었다. RAPD 분석결과는 배수성과 핵형 등의 세포분류학적 형질들과 비교하여 볼 때 Lycoris속내 종간의 유연관계를 파악하는데 매우 유용한 실험적 방법임을 보여주었다.

Comparative chloroplast genomics and phylogenetic analysis of the Viburnum dilatatum complex (Adoxaceae) in Korea

  • Complete chloroplast genome sequences provide detailed information about any structural changes of the genome, instances of phylogenetic reconstruction, and molecular markers for fine-scale analyses. Recent developments of next-generation sequencing (NGS) tools have led to the rapid accumulation of genomic data, especially data pertaining to chloroplasts. Short reads deposited in public databases such as the Sequence Read Archive of the NCBI are open resources, and the corresponding chloroplast genomes are yet to be completed. The V. dilatatum complex in Korea consists of four morphologically similar species: V. dilatatum, V. erosum, V. japonicum, and V. wrightii. Previous molecular phylogenetic analyses based on several DNA regions did not resolve the relationship at the species level. In order to examine the level of variation of the chloroplast genome in the V. dilatatum complex, raw reads of V. dilatatum deposited in the NCBI database were used to reconstruct the whole chloroplast genome, with these results compared to the genomes of V. erosum, V. japonicum, and three other species in Viburnum. These comparative genomics results found no significant structural changes in Viburnum. The degree of interspecific variation among the species in the V. dilatatum complex is very low, suggesting that the species of the complex may have been differentiated recently. The species of the V. dilatatum complex share large unique deletions, providing evidence of close relationships among the species. A phylogenetic analysis of the entire genome of the Viburnum showed that V. dilatatum is a sister to one of two accessions of V. erosum, making V. erosum paraphyletic. Given that the overall degree of variation among the species in the V. dilatatum complex is low, the chloroplast genome may not provide a phylogenetic signal pertaining to relationships among the species.

Two New Species of Laccaria (Agaricales, Basidiomycota) from Korea

  • Species of Laccaria (Hydnangiaceae, Agaricales, and Basidiomycota) are well-known ectomycorrhizal symbionts of a broad range of hosts. Laccaria species are characterized by brown, orange, or purple colored basidiocarps, and globose or oblong, echinulate and multinucleate basidiospores. While some Laccaria species are easily identified at the species level using only the morphological characteristics, others are hard to distinguish at the species level due to small differences in morphology. Heretofore, ten Laccaria species have been reported in Korea. While studying the fungal diversity in the National Parks of Korea, two new Laccaria species were discovered. Species identification was done based on molecular analyses (ITS, 28S rDNA, rpb2, and tef1), then were confirmed by their corresponding morphologies. The two newly discovered Laccaria species are proposed here as Laccaria macrobasidia and Laccaria griseolilacina. The unique morphological characters of L. macrobasidia that distinguish it from its closely related species are orange-brown colored basidiocarp, long basidia and the absence of cheilocystidia. L. griseolilacina is characterized by a light grayish lavender-colored pileus and the absence of cheilocystidia. Two new species are described and illustrated in the present paper.

Diversity of Wood-Inhabiting Polyporoid and Corticioid Fungi in Odaesan National Park, Korea

  • Polyporoid and corticioid fungi are among the most important wood-decay fungi. Not only do they contribute to nutrient cycling by decomposing wood debris, but they are also valuable sources for natural products. Polyporoid and corticioid wood-inhabiting fungi were investigated in Odaesan National Park. Fruit bodies were collected and identified based on morphological and molecular analyses using 28S and internal transcribed spacer regions of DNA sequences. As a result, a total of 149 species, 69 genera, 22 families, and 11 orders were recognized. Half (74 species) of the species were polypores, and the other half (75 species) were corticioid fungi. Most of the species belonged to Polyporales (92 species) followed by Hymenochaetales (33 species) and Russulales (11 species). At the genus level, a high number of species was observed from Steccherinum, Hyphodontia, Phanerochaete, Postia, and Trametes. Concerning distribution, almost all the species could be found below 1,000 m, and only 20% of the species were observed from above 1,000 m. Stereum subtomentosum, Trametes versicolor, T. hirsuta, T. pubescens, Bjerkandera adusta, and Ganoderma applanatum had wide distribution areas. Deciduous wood was the preferred substrate for the collected species. Sixty-three species were new to this region, and 21 species were new to Korea, of which 17 species were described and illustrated.

Taxonomy of Arthrinium minutisporum sp. nov., Pezicula neosporulosa, and Acrocalymma pterocarpi: New Records from Soil in Korea

  • The strains 17E-042, 17E-039, and NC13-171 belong to Ascomycota and were isolated from soil collected from Sancheong-gun and Yeongam-gun, Korea. The strain 17E-042 produced white mycelial colonies that developed a sienna color with a round margin on potato dextrose agar (PDA), and the reverse side developed a light sienna color. Morphologically, this strain was similar to the strains of Arthrinium phragmites and A. hydei, but the shorter conidial size of the newly identified strain (17E-042) was distinct. The strain 17E-039 produced macroconidia that were pale yellow to orange-brown, elongated-ellipsoid to oblong, round at both ends, primarily straight but sometimes slightly curved, 0-septate, thin-walled, and filled with numerous droplets, having diameters of 20.4-34.3 × 8.0-12.0 ㎛. And the strain NC13-171 formed hyaline to light brown chlamydospores, solitary or in a chain. Multigene phylogenetic analyses were conducted using sequence data obtained from internal transcribed spacer (ITS) regions, 28S rDNA large subunit (LSU), β-tubulin (TUB2), translation elongation factor 1-alpha (TEF1-α), and RNA polymerase II large subunit (RPB2) genes. The results of molecular phylogeny, the detailed descriptions and illustrations of each species strongly support our proposal that these strains from soil in Korea be designated as Arthrinium minutisporum sp. nov. and two new records of Pezicula neosporulosa and Acrocalymma pterocarpi.

A study of the chromosome number and genome size of the rare species Rhododendron keiskei var. hypoglaucum in Korea

  • Rhododendron keiskei var. hypoglaucum (Ericaceae) was recently reported in Korea, with a disjunct distribution on the southern islands of the Korean Peninsula. Although chromosome numbers and ploidy variations are important traits in angiosperms, gaining a clear understanding the cytological features of Rhododendron has been hampered by the small size of its chromosomes. We herein report the chromosome number, karyotype structure, and genome size of R. keiskei var. hypoglaucum for the first time. The chromosome number of the investigated plants was 2n = 26 with x = 13 as the base chromosome number, which is the one of the frequently encountered base chromosome numbers in Rhododendron. The karyotype of R. keiskei var. hypoglaucum is composed of metacentric and submetacentric chromosomes similar in length, which ranged from 1.39 to 2.40 ㎛. The DNA 1C-value in all examined accessions was small, ranging from 0.63 to 0.65 pg, further supporting the stable genome size in Rhododendron. These comprehensive cytological results provide a framework for detailed molecular, cytogenetic, and phylogenomic analyses that can be used to interpret the slow species diversification rate in Rhododendron.

노루오줌속(Astilbe)의 분자 계통: 계통지리 및 형질 진화에 대한 고찰 (Molecular phylogeny of Astilbe: Implications for phylogeography and morphological evolution)

  • 노루오줌속(Astilbe)은 동아시아와 북미 동부에 격리되어 분포하는 양상을 보이는 속으로 잘 알려져 있다. 본 연구에서는 노루오줌속 및 근연 속을 대표하는 17종의 핵 리보솜 DNA의 ITS 염기서열에 기초한 계통수를 제작하여 노루오줌속의 분류, 형질 진화 및 계통지리에 대하여 고찰하였다. 베이스 추론법 등을 통해 계통수를 제작한 결과 Saxifragopsis가 노루오줌속의 자매군임이 확인되었고, 단성화, 무화피화, 7~11개로 갈라지는 꽃받침 등의 형질상태를 지니는 것으로 알려진 일본 고유종, A. platyphylla는 노루오줌속 계통수의 기부에서 가장 먼저 분리되었다. 북미에 격리 분포하는 분류군인 A. biternata 및 중국과 동남아시아에 분포하는 A. rivularis는 노루오줌속의 진화 초기에 갈라진 것으로 밝혀졌다. 한편, 화피가 있는 나머지 종들은 하나의 핵심군으로 확고하게 무리를 지었다. 핵심군 내에서는 일본, 대만, 필리핀 등지에 분포하는 종들("Japonica" clade) 이 단계통군을 이루었고, 중국 및 한국에 분포하는 종인 A. rubra var. rubra(노루오줌)과 A. koreana(숙은노루오줌), 즉 "Rubra" clade는 이들과 명확히 구분되는 진화 계열로 나타났다. A. biternata의 기원과 격리분포는 베링육교(Bering land bridges)를 통해 이루어진 것으로 추정되었다. 대만에 분포하는 2종과 A. philippinensis는 일본에 분포하는 분류군이 남하하면서 갈라져 나온 것으로 해석되었다. 노루오줌속 내에서 무화피화는 원시적 형질상태였으며, 이 형질상태는 적어도 두 개의 진화 계열에서 각각 독립적으로 기원하였을 것으로 추정되었다. 본 연구결과는 노루오줌속을 분류함에 있어서 잎의 유형(단엽/복엽)을 중요시했던 Engler의 분류 체계를 지지하지 않았으며, 꽃받침의 형태를 일차적으로 고려했던 Hara의 분류 견해를 지지하였다.

Plastid DNA (psbA-trnH, trnL-F)의 염기서열에 의한 한국산 붓꽃속(Iris L.)의 계통분류학적 연구 (A phylogenetic study of Korean Iris L. based on plastid DNA (psbA-trnH, trnL-F) sequences)

  • 한국산 붓꽃속 16종과 1종의 외군을 대상으로 유연관계 및 분류학적 실체를 파악하기 위하여 분자계통학적 연구를 수행하였다. 연구결과, 한국산 붓꽃속은 5개의 Clade로 나타났으며, Clade I에는 Series Laevigatae, Tripetalae, Laevigatae, Sibiricae, Clade II에는 Series Ruthenicae, Easatae, Clade III에는 Series Chinensis, Clade IV에는 Series Chinensis, Clade V에는 Series Crossiris, Pumilae, Pardanthopsis로 나타났다. 대청부채, 만주붓꽃, 연미붓꽃은 하나의 단계통을 형성하여 가장 기저부에 위치하였고, 금붓꽃과 노랑붓꽃은 독립적인 분계조를 형성하지 못하여 두 종의 관계가 명확하지 않았다. 연미붓꽃은 Crossiris속의 Crossiris절로 분류체계를 설정하였다. Chinensis계열은 금붓꽃계열(노랑무늬붓꽃, 금붓꽃, 노랑붓꽃)과 각시붓꽃계열(넓은잎각시붓꽃, 각시붓꽃)로 뚜렷히 구분되었다. 붓꽃속은 크게 4아속(Limniris, Crossiris, Iris, Pardanthopsis)으로 나눠지며, Pardanthopsis아속, Iris아속 그리고 Crossiris아속에서 Limniris아속으로 분화되는 경향성을 나타내었다.
