꼬막 종류 중 하나인 Tegillarca granosa는 해양 이매패류로서 한국, 중국, 일본 등의 중요한 수산 자원 중 하나이다. 꼬막의 염색체 수는 2n=38로 알려져 있지만, 유전체의 크기와 유전 정보에 대해서는 아직 명확하게 알려져 있지 않다. 꼬막의 유전체 크기 예측을 위하여 NGS Illumina HiSeq 플랫폼을 이용하여 얻은 짧은 DNA 서열 정보를 통하여 in silico 분석으로 유전체 크기를 분석하였다. 그 결과 꼬막의 유전체 크기는 770.61 Mb로 예측되었다. 이후 MaSuRCA assembler를 통하여 드래프트 게놈 조립 작업을 수행하고, QDD pipeline을 이용하여 SSR (simple sequence repeats) 분석을 수행하였다. 꼬막의 유전체로부터 43,944개의 SSR을 발굴하였으며, 다이-뉴클레오타이드(di-nucleotide) 69.51%, 트라이-뉴클레오타이드(tri-nucleotide) 16.68%, 테트라-뉴클레오타이드(tetra-nucleotide) 12.96%, 펜타-뉴클레오타이드(penta-nucleotide) 0.82% 그리고 헥사-뉴클레오타이드(hexa-nucleotide) 0.03%로 구성되었다. 이후 꼬막의 유전적 다양성 연구에 활용할 수 있는 100개의 마이크로새틀라이트 마커의 프라이머 세트를 선별하였다. 앞으로 이번 연구를 통해서, 꼬막의 집단유전학적 연구와 유전적 다양성을 규명하는데 도움이 될 것이며, 나아가 동종들 간의 원산지 분류를 알아낼 수 있을 것이다.
미토콘드리아 게놈에 존재하는 시토크롬C 산화효소 서브유닛 I (cytochrome C oxidase subunit I, COI) 유전자의 DNA 염기서열을 기반으로 하는 종 판별은 수산물 자원의 지속적인 개발과 어류 다양성 보존을 위해 폭넓게 적용되고 있다. 본 연구에서는 한국에서 소비되는 옥돔과 가짜 옥돔으로 둔갑하는 옥두어의 종 판별을 위한 분석법을 개발하였다. 옥돔과 옥두어, 두 종의 종 판별과 검증을 위해 미토콘드리아 게놈의 DNA 염기서열 차이를 이용하여 real-time PCR법에 의해 분석하였다. 미토콘드리아 DNA 서열의 생물정복학적 분석에서 옥돔과 형태학적 옥돔 유사종인 옥두어, 두 종 사이에 COI 유전자 내에서 상당히 유사한 DNA 서열 부분과 일부 서열 변화 부분이 확인되었다. 명확하게 종 판별을 하기 위해 COI 유전자 내에서 일부 변화된 서열에서 종 특이적 프라이머를 디자인하였다. 10 개체의 옥돔과 옥두어에서 게놈 DNA을 추출하여 옥돔과 옥두어의 종 특이적 프라이머를 이용하여 real-time PCR 시스템에 의해 분석되었다. 이러한 real-time PCR 시스템을 이용한 genomic DNA 기반의 분자 기술은 동물 조직의 분류학적 분류를 위한 신뢰할 수 있는 방법을 제공한다. 옥돔판별을 위해, 옥돔 DNA에서 옥돔 종 특이적 프라이머를 이용한 Ct 평균값($21.85{\pm}3.599$)과 옥두어 DNA에서 옥돔 종 특이 프라아머를 이용한 Ct 평균값($33.49{\pm}1.183$) 차이를 나타내었다. 그리고 옥두어판별을 위해, 옥두어 DNA에서 옥두어 종 특이적 프라이머를 이용한 Ct 평균값($22.49{\pm}0.908$)과 옥돔 DNA에서 옥두어 종 특이 프라아머를 이용한 Ct 평균값($33.93{\pm}0.479$)을 통해 옥돔과 옥두어의 각 종 특이 프라이머의 효율성, 특이성 및 교차 반응성 측정은 통계적으로 유의한 차이를 보여 주었다. 제안된 방법은 10개의 상용 샘플로 검증이 되었다. 따라서, threshold cycle (Ct) value와 같은 real-time PCR 결과 분석에 의해 종 판별이 가능하였다.
The objective of this study was to determine the degree of mitochondrial DNA (mtDNA) divergence between two subspecies of $Mustela$$sibirica$ from Korea ($M.$$s.$$coreanus$ on the Korean Peninsula and ($M.$$s.$$quelpartis$ on Jeju Island) and to examine the taxonomic status of ($M.$$s.$$quelpartis$. Thus, we obtained complete sequences of mtDNA cytochrome $b$ gene (1,140 bp) from the two subspecies, and these sequences were compared to a corresponding haplotype of ($M.$$s.$$coreanus$, downloaded from GenBank. From this analysis, it was observed that the sequences from monogenic ($M.$$s.$$quelpartis$ on Jeju Island were identical to the sequences of four ($M.$$s.$$coreanus$from four locations across the Korean Peninsula, and that the two subspecies formed a single clade; the average nucleotide distance between the two subspecies was 0.26% (range, 0.00 to 0.53%). We found that the subspecies $quelpartis$ is not genetically distinct from the subspecies $coreanus$, and that this cytochrome $b$ sequencing result does not support the current classification, distinguishing these two subspecies by pelage color. Further systematic analyses using morphometric characters and other DNA markers are necessary to confirm the taxonomic status of ($M.$$s.$$quelpartis$.
당근($Daucus$$carota$ L. var. $sativa$)은 세계적으로 널리 이용되는 작물 중 하나이다. 또한 Vitamin A의 전구체인 ${\beta}$-carotene의 함량이 높아 영양적으로도 주요한 작물이다. 하지만 종자 표피세포에서 생성되는 종자모는 종자발아시 흡수를 저해하며 발아를 억제하여 기계적인 제모작업을 거쳐 상품화되고 있다. 이러한 과정에서 발생하는 여러가지 단점을 보완하기 위해 무모종자 당근 품종의 육종이 필요하다. 따라서 본 연구는 단모종자 표현형 CT-ATR615 OP 666-13 개체와 control 유모종자 표현형 CR-ATR615 OP-CK1-9개체의 종자 cDNA library를 작성하여 EST sequence비교를 통해 표현형의 차이에 따라 종자모 형성에 관련하여 발현양상을 비교 분석하였다. BlastX 결과를 바탕으로 개체간 동일한 결과를 제외한 EST sequence를 각각 FunCat 기능별 category로 분류하였다. Metabolism category에서 단모종자 표현형 개체가 오히려 유모종자 표현형 개체보다 높은 발현량을 보이는 것을 확인하였으며, 단모 및 장모종자 개체간의 protein folding and stabilization, subcellular localization category에서 나타난 뚜렷한 발현량 차이는 종자모 형성에 많은 영향을 미치는 것으로 예측되었다. 또한 분석된 EST sequece를 바탕으로 개체별로 각각 50개 및 59개의 SSR site를 확인하였으며, 각각 2개씩의 SNP site를 확인하였다. 이들 SSR 및 SNP site의 primer 작성하여 마커로 개발하였으며, 이를 종자모 형성에 관련된 분자마커 개발에 이용하는 것은 물론 당근의 계통 분류 및 여러가지 형질 관련 분자 마커 연구에 활용 가능할 것으로 기대된다.
갓(Brassica juncea; 2n = 4x = 36, AABB genome, 1,068Mb)은 U's triangle의 배추와 흑겨자 사이의 복이배체 작물로 구분한다. 본 연구는 갓 15 품종의 ribosomal DNA ITS 영역과 MITE를 이용하여 갓의 유연관계 및 품종구분 분자표지를 확인하였다. Ribosomal DNA ITS 영역은 종 및 품종의 유연관계를 알아보는 연구로 많이 사용되고 있어서, 이를 이용하여 갓 15 품종의 유연관계를 알아보았다. 또한, MITE는 매우 많은 copy 수를 가지고 있고, 유전적으로 안정적이기 때문에 유전체 및 진화 연구에 매우 적합한 재료이다. MITE를 이용한 갓의 품종구분 분자표지를 확인하기 위해 MITE super-families 중 Stowaway(BraSto) 관련 70점, Tourist(BraTo) 관련 79점, hAT(BrahAT) 관련 6점, Mutator(BraMu) 관련 5점으로 품종구분 표지를 알아보았다. 총 160점의 분자표지 중 32점이 갓 15 품종에서 뚜렷한 다형성을 보였다. 특히, 흑갓은 표현형뿐만 아니라 유전자형도 매우 다르게 나타났다. 또한 8점의 MITE 분자표지를 활용하여 47점의 유전자원에서 다형성 및 품종구분 표지로의 활용 가능성을 확인하였다. 이러한 다형성 표지들은 갓의 품종구분 및 품종 보호에 매우 유용하게 사용할 수 있을 것이라 기대한다.
The brown algal family Chordariaceae sensu lato is a focus of taxonomy because recent studies suggest a broad concept of the family, including genera formerly classified in the Dictyosiphonales. Using morphology, plastid rbcL and nrDNA ITS sequences, we evaluated relationships of the monotyic genus Soranthera (S. ulvoidea), which has been classified in the Punctariaceae. The species occurs in Bering Sea and Aleutian Islands, Alaska to Baja California. Thalli are globose to lobed, hollow, 3-5 cm in diameter, and covered with evenly distributed sori. However, two forms within the species are recognized: f. ulvoidea for globose forms and f. difformis for lobed forms. Plastid rbcL and nuclear ITS region sequences were newly determined in samples of S. ulvoidea from the Pacific coast of the North America. We found little variations in the ITS sequences among samples of S. ulvoidea from five different locations and in the rbcL region from two different locations. These results do not support previous classification of f. ulvoidea and f. difformis within the species. All analyses of our rbcL sequence dataset show that Soranthera was placed in the Chordariaceae s.l., but more related to Botrytella than Punctaria and Asperococcus.
On the basis of morphological characteristics, of total 128 strains of from sputum of tuberculos inpatient were identified as A. fumigatus (61 strains), A. niger (37), A. flavus (26), A. versicolor (1), A. nidulans (1), A. clavatus (1) and Neosartorya fennelliae (1). These strains were re-identified according to recent Aspergillus classification system which is mainly based on molecular characteristics. The strains were grouped by randomly amplified polymorphic DNA (RAPD) techniques. The representative strains from each group were sequenced with partial ${\beta}$-tubulin gene and compared with those of reference strains in the Aspergillus and were identified by the sequence. The identification was confirmed by morphology examination. As the results, they are reidentified as A. fumigatus (58), A. niger (11), A. tubingensis (26), A. flavus (27), A. sydowii (3), A. nidulans (1), A. clavatus (1) and Neosatorya fennelliae (1). This is the first report of A. tubuingensis in clinical field in Korea.

A total of 20 mulberry varieties preserved in Korea were typed for eight polymorphic microsatellite loci. We obtained 6 to 15 alleles per locus with an average value of 10.6, per-locus observed heterozygosity ranging from 0.35 to 1.00, and per-locus polymorphic information content (PIC) ranging from 0.61 to 0.87, indicating that most loci are highly variable. Phylogenetic analysis using the eight microsatellite loci was sufficiently suitable for classifying 20 mulberry varieties preserved in Korea. A total of 160 variety-specific apomorphic alleles were obtained from eight loci discriminated 20 mulberry varieties. These variety-specific alleles from this analysis are expected to be useful for the discrimination of other mulberry varieties. Furthermore, a substantial number of homozygote loci, represented by 60 among 180 alleles in eight loci were found. These results collectively suggest that these microsatellite locus primers are potentially crucial molecular markers for the eventual classification of mulberry varieties that are preserved as hundreds in Korea.

Oryzias latipes and Oryzias sinensis are indigenous species found in Japan, China, and other East Asian countries, including Korea. Based on morphological differences, the species have been classified distinctly. However, the range of morphological characters such as the number of gill rakers, vertebrae, and spots on the lateral body overlaps and is too vague for clear identification, so their classification based on their morphological characteristics remains uncertain. In this study, the mitochondrial cytochrome oxidase subunit I (COI) gene, which is used for DNA barcoding, was applied to clarify interspecific variation of O. latipes and O. sinensis. Intraspecific genetic diversity was calculated to identify correlations with geographic distributions. We studied two species collected from 55 locations in Korea. All individuals carried a 679-base pair gene without deletion or insertion. Between species, 525 base pairs of the gene were shared. The Kimura two parameter (K2P) distance of O. latipes and O. sinensis was 0.41% and 1.39%, respectively. Mean divergence within genera was 23.5%. Therefore, the species were clearly different. The distance between O. latipes and O. sinensis was 14.0%, which is the closest within genera. Interestingly O. latipes from the Japanese and Korean group represented 16.5% distant. These results were derived from geohistorical and anthropogenic environmental factors. The O. latipes haplotypes were joined in only one group, but O. sinensis was divided into two groups, one is found in the Han River and upper Geum River watershed; the other is found in the remaining South Korean watersheds. Further studies will address the causes for geographic speciation of O. sinensis haplotypes.
Objectives : This study was conducted to identify the original Sinomini Caulis et Rhizoma plant among Stephania tetrandra, Cocculus trilobus, and Aristolochiae fangchi to develop the genetic marker for Sinomini Caulis et Rhizoma. Methods : Sinomenium acutum was identified by the classification and identification committee of the National Center for Standardization of Herbal Medicines. The chloroplast ndhF gene was amplified. We performed sequences alignment analysis of Sinomenium acutum, Stephania tetrandra, C. trilobus, and A. fangchi using BioEdit program. The SFR markers designed were consisted of SF01, SR04, and SR05 primers. Results : Many variations of Sinomeni Caulis et Rhizoma are currently commercialized as herbal medicine. We compared the base sequences of the ndhF intergenic space of chloroplast DNA with Sinomenium acutum, Stephania tetrandra, C. trilobus, and A. fangchi. According to the results, it showed that the nucleotide variations were seen in 30 genes of four species. Phylogenetic analysis revealed that 4 species were classified into five groups based on an inter-group divergence in nucleotide sequence of 9%. We developed SFR marker nucleotides enough to authenticate respective species and confirmed its application on the band size at 419 base pair. These sequence differences at corresponding positions were available genetic markers to identity the Sinomeni Caulis et Rhizoma. Conclusions : Base on these results, the ndhF region was effective in distinguishing Sinomini Caulis et Rhizoma The SFR genetic marker was useful for identifying Sinomini Caulis et Rhizoma with other species.
