Application of deep learning with bivariate models for genomic prediction of sow lifetime productivity-related traits

  • Objective: Pig breeders cannot obtain phenotypic information at the time of selection for sow lifetime productivity (SLP). They would benefit from obtaining genetic information of candidate sows. Genomic data interpreted using deep learning (DL) techniques could contribute to the genetic improvement of SLP to maximize farm profitability because DL models capture nonlinear genetic effects such as dominance and epistasis more efficiently than conventional genomic prediction methods based on linear models. This study aimed to investigate the usefulness of DL for the genomic prediction of two SLP-related traits; lifetime number of litters (LNL) and lifetime pig production (LPP). Methods: Two bivariate DL models, convolutional neural network (CNN) and local convolutional neural network (LCNN), were compared with conventional bivariate linear models (i.e., genomic best linear unbiased prediction, Bayesian ridge regression, Bayes A, and Bayes B). Phenotype and pedigree data were collected from 40,011 sows that had husbandry records. Among these, 3,652 pigs were genotyped using the PorcineSNP60K BeadChip. Results: The best predictive correlation for LNL was obtained with CNN (0.28), followed by LCNN (0.26) and conventional linear models (approximately 0.21). For LPP, the best predictive correlation was also obtained with CNN (0.29), followed by LCNN (0.27) and conventional linear models (approximately 0.25). A similar trend was observed with the mean squared error of prediction for the SLP traits. Conclusion: This study provides an example of a CNN that can outperform against the linear model-based genomic prediction approaches when the nonlinear interaction components are important because LNL and LPP exhibited strong epistatic interaction components. Additionally, our results suggest that applying bivariate DL models could also contribute to the prediction accuracy by utilizing the genetic correlation between LNL and LPP.

The Effect of Broadcasting Sow Suckling Grunts in the Lactation Shed on Piglet Growth

  • An on-farm trial was conducted in temperature-controlled lactation rooms at a commercial pig farm to investigate the efficacy of broadcasting sow suckling grunts from day 4 of lactation, on increasing piglet growth to weaning. In the Broadcast treatment, sows and litters were exposed to a 3-min broadcast from loud-speakers every 42 min. The Control treatment was not exposed to the broadcast. All sows and litters had similar husbandry and piglets were provided with creep feed on the floor twice daily. In each of the three replicates in time, the Broadcast and Control treatments were allocated to different lactation rooms at random and there were 12 sows and litters per treatment per replicate. A total of four identical lactation rooms were available for the trial, each containing 28 conventional sow and litter crates with piglet heater in the creep area. A non-trial room separated the two treatment rooms in each replicate to minimise the chance that the broadcast grunt stimulation was audible to the Control treatment litters. Five "normal and average-looking" piglets from the trial litters were weighed twice, 7 d apart. The cohort of five piglets was identified by ear-tags and formed the experimental unit for the statistical analysis. The average (${\pm}SD$) age of piglets at initial weighing was 7.7(${\pm}2.22$) days. For each litter, mean piglet live weight at day 14 of lactation was estimated by linear regression of the two weights recorded seven days apart, when on average, the Broadcast treatment had been exposed to the stimulation for 10 days. Piglets in the Broadcast treatment were heavier (p<0.01) at day 14 of lactation compared to Control treatment (4.24 and 3.92 kg, respectively) and tended to have a greater average daily weight gain over the 7-d period (245 and 228 g/day, respectively; p<0.08). The results suggest piglet growth was improved by about 8% in response to the regular, timed broadcast of sow suckling grunts in the lactation shed. The independent contributions of milk and creep feed to the improved growth remain to be determined.

Establishment of a special pathogen free Chinese Wuzhishan Minipigs Colony

  • To meet the increasing demands of specific pathogen free (SPF) minipigs in biomedical researches, 8 pregnant Chinese Wuzhishan minipigs (WZSP) sows with clear background were chosen to obtain SPF WZSP by hysterectomy. At $111{\pm}days2$ of the pregnancy, piglets were aseptically taken out from the sows and artificially suckled for 40 to 45 days in the positive isolators. Then, the piglets defined as F0 were transferred to barrier environment and fed with standard feeds. The original SPF colony was formed for breeding by selected piglets from F0 group of 6-8 months old. Biological characteristics of SPF WZSP were collected and further compared to those of conventional (CV) WZSP, including growth performance, reproductive performance, hematology and blood biochemistry, and major pathogens detection. As a result, 61 F0 piglets were obtained from 8 candidate sows, and 55 out of them survived. After strictly selection, 35 F0 piglets were used to form the original SPF colony, which produced 14 litters of SPF piglets defined as F1. Piglet survival rates, growth performance, and reproductive performance of SPF WZSP were similar to CV WZSP. Some hematology and blood biochemistry parameters showed significant differences between SPF and CV WZSP. Eighteen kinds of pathogens were identified to be free in F0 and F1 SPF colony by repeated pathogen detections. In conclusion, we established a satisfied SPF WZSP colony maintaining original characteristics, free of controlled diseases, and being proved to be a suitable laboratory animal.

지열 냉방시스템을 이용한 분만돈사의 냉방효과 분석 (Evaluation on Cooling Effects of Geothermal Heat Pump System in Farrowing House)

  • 지열냉방시스템을 분만돈사에 적용하여 냉방효과 및 분만돈과 자돈의 생산성을 조사하였다. 처리구는 지열냉방돈사와 관행돈사로 2개로 나누였으며, 돈사당 각각 모돈 48두씩를 수용하여 하절기 4주간 시험을 실시하였다. 시험결과, 외부기온이 $33.0^{\circ}C$ 이상으로 더운 날에는 냉방을 위한 지하수 순환량이 많이 소요되어 최고기온과 지하수 순환량이 아주 밀접한 정의 상관관계가 있는 것으로 나타났다. 지열냉방 돈사의 온 습도 변화의 경우 최고기온은 관행돈사에 비하여 낮게 유지되고, 최저기온도 많이 떨어지지 않아 일교차가 훨씬 적었다. 미세먼지 입자가 상대적으로 큰 PM 10은 지열냉방돈사가 관행돈사에 비하여 최고 61.4% (111.1 vs 42.9) 까지 감소되었다. 그러나 작은 입자의 분진은 오히려 지열 냉방구에서 약간 높은 경향이었다. 암모니아가스 배출량의 경우 지열냉방돈사는 관행돈사에 비하여 유의하게 (p<0.05) 감소하였다. 총 3회에 걸쳐 측정된 임신돈의 호흡수는 지열냉방돈사에서 유의적으로 (p<0.05) 감소하였고, 에피네프린과 노르에피네프린 호르몬의 경우에 지열냉방돈사에서 감소하는 경향을 보였다. 이유시 체중은 지열 냉방돈사가 관행돈사에 비하여 유의적으로 (p<0.05) 증가하였으며, 여름철 모돈의 사료 섭취량은 관행돈사에서 유의적으로(p<0.05) 감소하였다. 따라서 지열냉방시스템은 여름철 분만사의 온 습도를 낮게 유지시킬 수 있을 뿐만 아니라 분진, 암모니아 가스 발생량 빛 모돈의 호흡수 감소에 영향을 주어 모돈과 포유자돈의 생산성을 개선시킬 수 있다.

모돈의 주간관리와 그룹관리 비교 (Comparison of Weekly and Batch Management System for Sows)

  • 일반적으로 올인-올아웃 시스템은 농장에서 양돈 생산성을 개선할 수 있는 최선의 사양관리방법으로 알려져 있으며, 그룹관리 방식은 질병의 전파를 차단하고, 질병 순환 고리를 제거할 수 있는 올인-올아웃 시스템을 자연스럽게 적용할 수 있는 사양 관리 방법 중 하나이다. 그룹관리는 양돈장의 모든 총두수, 돈사 시설 등을 고려하였을 때, 그룹의 크기와 관리 주간의 차이에 따라 다양한 방식이 존재한다. 모돈의 주간관리와 그룹관리 방법은 농장의 상황에 따라 다양한 장단점이 존재하며, 시설과 모돈 수 등을 고려하여 가장 적합한 관리 방법을 농장에 적용하여야 할 것이다. 모돈의 그룹관리는 형태에 따라 2, 3, 5, 7 주간 그룹관리 등으로 나눌 수 있지만, 이중에서도 3주간 그룹관리는 주간관리, 2, 5, 7 주간 관리에 비해 돈군의 흐름과 모돈의 번식 생리를 적절히 활용하고, 관리자의 작업효율을 높일 수 있는 관리 방법이라고 할 수 있겠다. 임신이 되지 않은 모돈은 3주 간격의 발정주기를 갖게 되므로, 이 같은 모돈의 생리를 효과적으로 이용하는 방법이 모돈들을 3주간 그룹관리체계로 관리하는 것이다. 3주간 그룹관리는 모돈의 번식능력 향상은 물론, 전체 양돈장에 올인-올아웃에 의한 사양 관리가 이루어질 수 있도록 하여 PMWS, PRRS, PRDC, PED 등 국내에 만연하고 있는 질병을 예방하고, 유럽의 양돈선진국들에 비해 현저히 낮은 국내의 양돈 생산성을 개선시킬 수 있는 대안이 될 수 있다고 하겠다.

Acute porcine reproductive and respiratory syndrome outbreaks in immunized sow herds: from occurrence to stabilization under whole herd vaccination strategy

  • Outbreaks of porcine reproductive and respiratory syndrome virus (PRRSV) in vaccinated sow herds from occurrence to stabilization were monitored and analyzed in terms of serology and reproductive performance. Three different conventional pig farms experienced severe reproductive failures with the introduction of a type 1 PRRSV. These farms had adopted mass vaccination of sows using a type 2 PRRSV modified live vaccine (MLV). Therefore, to control the type 1 PRRSV, an alternative vaccination program utilizing both type 1 and type 2 MLV was undertaken. Following whole herd vaccinations with both types of MLV, successful stabilization of PRRS outbreaks was identified based on serological data (no viremia and downward trends in ELISA antibody titers in both sows and suckling piglets) and recovery of reproductive performance. Additionally, through comparison of the reproductive parameters between outbreak and non-outbreak periods, it was identified that PRRSV significantly affected the farrowing rate and the number of suckling piglets per litter at all three pig farms. Comparison of reproductive parameters between periods when the different vaccination strategies were applied revealed that the number of piglets born in total and born dead per litter were significantly increased after the introduction of the type 1 PRRS MLV.

The Effect of Wet Pad and Forced Ventilation House on the Reproductive Performance of Boar

  • There were two trials involved in the experiment. Trial 1: the trial was conducted on two Taiwan Sugar Corporation (TSC) pig farms. One was located in the north of Taiwan and the other was located in the south. Both farms had wet pad and forced ventilation (WPFV) and conventional open design (COD) boar and sow houses. There were 12 Duroc boars, age ranging from 12-24 months. Half of them (6 boars) were raised in a WPFV pig house, and the other half were kept in a COD house. Semen was collected at 5-day intervals from May $1^{st}$ to the end of October. Sixteen sows (2-8 parity) were served by artificial insemination each week from the beginning of May to the end of Oct. These sows were checked for heat from 18 days to 25 days after insemination. Trial 2: there were four MPFV boar houses involved in the test. Two houses were located in the north of Taiwan, and the other two houses were located in the south. The test was conducted from January 2000 to December 2001. The total number of serviced sows by MPFV-housed boars was 35,105 head and for COD-housed boars 103,065 head. The results showed that the total semen volume, density of sperm, total sperm per ejaculate, sperm motility and morphological abnormality were significantly better (p<0.01) for boar raised in WPFV house than for COD houses. Average sperm motility in June and July was lower than for the other months. Morphological abnormality was higher during May, June and July. Although the results did not reach a significant level, the average value showed that the total volume of boar semen was higher in the north than for the south. The total semen volume production of boar raised in WPFV was higher than for boars raised in COD house, reaching a significant level only in summer. Boars kept in WPFV house had higher total sperm number than boars kept in COD house, reaching a significant level in spring (p<0.05), summer (p<0.01), and fall (p<0.05) but not in winter (p>0.05). Boars raised in WPFV house had significantly higher sperm motility than boars in COD house during spring (p<0.001), summer (p<0.001), fall (p<0.01) and winter (p<0.05). The average farrowing rate and piglets born alive were higher for boars in WPFV house than for boars in COD house, but neither reached a significant level (p>0.05). The present experiment shows that WPFV house can improve the reproduction performance of boars.

  • Recently, onset of bacterial disease, especially infiltration of chronic respiratory diseases have been increasing at high rate. The main cause of these diseases are originated from inappropriate sanitary management and slow progress in introducing system and herd free system, which are the base of productivity improvement in bigger pig management, Methods for the prevention and removal of these diseases, are divided into four categories. The first category includes prevention and removal of infectious diseases by organizing strict animal quarantine, enforcing vaccination, and legal regulation and disposal at the time of outbreak. The second category includes improvement of production systems. This purpose can be achieved by discontinuing the open herd system, which brings on the invasion of foreign pathogens and replacing the system by the closed type of farm. To Continue eradication process step-wisely by performing the all-in all-out system at every pig pen or herd level is also effective for this purpose. The third category includes introduction of herd free system can be achieved by repopulating conventional pigs with SPF pigs. If these means are unrealizable from economic or technical viewpoint, medicated early weaning system is perfomed. This system consists of disinfection of pigsty at pre-postpartum stage, application of drugs to pregnant sows and newborn piglets in accordance with the medication program, and early weaning and rearing of newborn piglets in isolation. The fourth category is sanital leading by veterinarians, aimed to eliminating incentives for diseases through diagnoses. Their main activities include periodical monitoring and improvement leading on each responsible subject.

Validation of selection accuracy for the total number of piglets born in Landrace pigs using genomic selection

  • Objective: This study was to determine the relationship between estimated breeding value and phenotype information after farrowing when juvenile selection was made in candidate pigs without phenotype information. Methods: After collecting phenotypic and genomic information for the total number of piglets born by Landrace pigs, selection accuracy between genomic breeding value estimates using genomic information and breeding value estimates of best linear unbiased prediction (BLUP) using conventional pedigree information were compared. Results: Genetic standard deviation (${\sigma}_a$) for the total number of piglets born was 0.91. Since the total number of piglets born for candidate pigs was unknown, the accuracy of the breeding value estimated from pedigree information was 0.080. When genomic information was used, the accuracy of the breeding value was 0.216. Assuming that the replacement rate of sows per year is 100% and generation interval is 1 year, genetic gain per year is 0.346 head when genomic information is used. It is 0.128 when BLUP is used. Conclusion: Genetic gain estimated from single step best linear unbiased prediction (ssBLUP) method is by 2.7 times higher than that the one estimated from BLUP method, i.e., 270% more improvement in efficiency.

Insect as feed ingredients for pigs

  • Among edible insects, black soldier fly (Hermetia illucens), yellow mealworm (Tenebrio molitor), and common housefly (Musca domestica) have been considered as an alternative protein source for pigs. Because they are easy to breed and grow in the organic wastes, and they have well-balanced nutritional value as a protein source for pigs. The black soldier fly larvae and mealworm could replace the fish meal in the diets for weaned pigs without adverse effects on growth performance and nutrient digestibility. Black soldier fly could also be included in the finishing pig's diet without any negative effects on the growth performance and pork quality of the market pigs. Insect products showed a greater standardized ileal digestibility value of amino acids than conventional animal proteins in growing pigs. Due to the limited amount of insect products used for pig feeding study, most previous pig studies have been conducted in weaned pigs. Thus, further study is needed about the optimal inclusion level of insect products in every phase diet from weaned pigs to sows. The use of insect products in swine diets has some challenges in terms of cost, supply, and safety. Lastly, intrinsic differences among insect species, processing method, and feeding phase should be taken into consideration for the use of insect products in the swine diets.
