한국 동해 중부해역에 서식하는 볼락속(Sebastes) 어류의 미토콘드리아 유전체 비교분석 (Comparative Analysis of Mitochondrial Genomes of the Genus Sebastes (Scorpaeniformes, Sebastidae) Inhabiting the Middle East Sea, Korea)

  • 좀볼락 (Sebastes minor), 세줄볼락 (Sebastes trivittatus), 황볼락 (Sebastes owstoni) 및 노랑볼락 (Sebastes steindachneri)은 한국 동해 중부 이북해역에 서식하는 동해안 특산 어종이다. 이들 동해안 특산 볼락류의 분자진화를 이해하기 위하여 좀볼락과 세줄볼락의 미토콘드리아 유전체 (미토게놈)를 해독하였고, 한반도 주변 해역에 출현하는 16종 볼락의 미토게놈과 비교하였다. 좀볼락 및 세줄볼락의 미토게놈 전체 크기는 각각 16,408 bp 및 16,409 bp이었으며, 37개의 유전자 (13개의 단백질 코딩 유전자, 2개의 리보솜 RNA 유전자 및 22개의 tRNA 유전자)와 1개의 비암호화 영역으로 이루어져 있었다. 동해안 특산 볼락에 속하는 좀볼락, 세줄볼락, 황볼락 및 노랑볼락의 미토게놈을 분석한 결과, 유전체 구조, 뉴클레오티드 구성, 유전자 배열 등에서 매우 유사한 특징을 가지고 있었다. 또한 비암호화 영역인 조절영역에 잘 보존된 "ATGTA" 모티프(motif) 2개가 존재하는 것이 확인되었고, 특정 염기서열의 반복(tandem repeats)은 발견되지 않았다. 이들 동해안 특산 볼락류 4종의 미토게놈 염기서열 간에 차이는 단백질 코딩 유전자 영역보다 조절영역에서 더 큰 것으로 나타났다. 한반도 주변 해역에 출현하는 볼락속 어류의 미토게놈 정보를 이용하여 분자계통학적 유연관계를 분석한 결과, 16종의 볼락을 4개의 클러스터(cluster)로 그룹화할 수 있었고, 이 중에서 동해안 특산 볼락류 4종은 3개의 클러스터에 속해 있었다. 황볼락(S. owstoni)은 흰꼬리볼락(S. longispinis), 우럭볼락(S. hubbsi), 개볼락(S. pachycephalus), 황점볼락(S. oblongus), 황해볼락 (S. koreanus), 조피볼락 (S. schlegelii) 및 탁자볼락(S. taczanowskii)과 동일한 클러스터에 속하고, 세줄볼락 (S. trivittatus)은 누루시볼락 (S. vulpes)과 동일한 유전적 분기군으로 나타났다. 동해안 특산 볼락류 4종 중에서 좀볼락(S. minor)과 노랑볼락(S. steindachneri)은 동일한 클러스터로 분류되어 유연관계가 가장 높은 것으로 나타났다. 본 연구의 결과는 한국 동해 중부해역에 서식하는 볼락류의 진화양상을 이해하거나, Sebastidae 어류의 유전적 진화연구에 유용한 정보로 활용될 수 있을 것으로 판단된다.

Molecular Systematics of Korean Cobitids Based on Mitochondrial Cytochrome b Sequence

  • We compared the complete mitochondrial cytochrome b gene sequences of Korean and European cobitids to provide independent evidence for assessment of systematic and biogeographic relationships of species in the genus Cobitis. The data suggested monophyly of the genus Cobitis and the inclusion of Korean Cobitis species within the group having one lamina circularis, a primitive condition. Also, all the phylogenetic analyses using maximum parsimony, maximum likelihood, and neighbor joining methods showed a monophyletic relationship among Cobitis. The basal position of the Caspian C. cf. sibirica reported here reflects the eastern Asiatic origin cf. the European Cobitis and establishes C. cf. sibirica as an independent lineage. The Korean C. pacifica diverged next to C. cf. sibirica in basal group from the genus Cobitis. This result is in agreement with the hypothesized Asiatic origin of some European freshwater fish lineages. The phylogenetic relationships in this study showed a close affinity between C. zanadreai and C. sinensis. Two new species, C. tetralineata and C. pacifica in Korea also are closely related to monophyletic group clustering the type species of the Acanestrinia subgenus (C. elongata) with all the endemic Italian species (C. bilineata and C. zanandreai). This may suggest that the affinity between the Korean and Danubian-Italian imply genetic convergence or genetic plesiomorphic state between allopatric species that are separated for the Miocene. The mtDNA-based phylogeny for the species of the genus Cobitis from Kores and Europe permits phylogenetic assessment of the morphological transitions of Iamina circularis.

Geographic Genetic Contour of A Leaf Beetle, Chrysolina aurichalcea (Coleoptera: Chysomelidae), on the Basis of Mitochondrial COI Gene and Nuclear ITS2 Sequences

  • The leaf beetle, $Chrysolina$ $aurichalcea$ (Coleoptera: Chysomelidae), is a pest damaging plants of Compositae. In order to understand the genetic diversity and geographic variation we sequenced a portion of mitochondrial COI gene (658 bp) and complete nuclear internal transcribed spacer 2 (ITS2) of the species collected from seven Korean localities. A total of 17 haplotypes (CACOI01~CACOI17), with the maximum sequence divergence of 3.04% (20 bp) were obtained from COI gene sequence, whereas 16 sequence types (ITS2CA01~ITS2CA16), with the maximum sequence divergence of 2.013% (9 bp) were obtained from ITS2, indicating substantially larger sequence divergence in COI gene sequence. Phylogenetically, the COI gene provided two haplotype groups with a high nodal support (${\geq}87%$), whereas ITS2 provided only one sequence type group with a high nodal support (${\geq}92%$). The result of COI gene sequence may suggest the presence of historical biogeographic barriers that bolstered genetic subdivision in the species. Different grouping pattern between COI gene and ITS2 sequences were interpreted in terms of recent dispersal, reflected in the ITS2 sequence. Finding of unique haplotypes and sequence types only from Beakryeng-Islet population was interpreted as an intact remnant of ancient polymorphism. As more samples are analyzed using further hyper-variable marker, further fruitful inference on the geographic contour of the species might be available.

Geographic homogeneity and high gene flow of the pear psylla, $Cacopsylla$ $pyricola$ (Hemiptera: Psyllidae), detected by mitochondrial COI gene and nuclear ribosomal internal transcribed spacer 2

  • The pear psylla, $Cacopsylla$ $pyricola$ (Hemiptera: Psyllidae), is a serious insect pest of commercial pear crops. The species, which resides on pear trees throughout its life cycle, is rapidly spreading in some regions of the world. The population genetic structure of the species collected from several pear orchards in Korea was studied to understand the nature of dispersal and field ecology of the species. The 658-bp region of mitochondrial COI gene and the 716-bp long complete internal transcribed spacer 2 (ITS2) of the nuclear ribosomal DNA were sequenced. Unlike other previously studied insect pests, the COI-based genetic diversity of the pear psylla was extremely low (maximum sequence divergence of 0.15%). This finding allowed us to conclude that the species may have been introduced in Korea relatively recently. ITS2 sequence-based analyses of phylogeny, population differentiation, gene flow, and hierarchical population structure all concordantly suggested that the pear psylla populations in Korea are neither genetically isolated nor hampered for gene flow. These genetic data are concordant with the dispersal of an overwintering winterform morph outside the non-pear habitat in the fall.

미토콘드리아 DNA control region의 염기분석에 의한 연어아과 어류의 유전학적 연구 (Genetic Study of the Subfamily Salmoninae Based upon Mitochondrial DNA Control Region Sequences)

  • 열목어를 비롯한 산천어, 시마연어, 연어, 무지개송어 등 우리나라 연어아과 어류의 미토콘드리아 DNA control region의 염기서열 조성 및 구조적 변이를 비교 분석하였다. 열목어속의 열목어는 연어속의 종들과 다수의 염기치환 및 삽입/결실에 의해 뚜렷하게 구별되었으며, 연어속어종간에는 5.42~16.49%의 염기치환율을 나타내었다. 한편, 산천어와 시마연어의 염기서열은 100% 일치하였으며, 무지개송어와 알비노사이에는 단지 3개의 전이만이 관찰되었다. 3' 말단쪽에 77~96 bp의 반복서열이 종렬배열되어 종간에 뚜렷한 길이변이를 나타내었는데, 특히 열목어에서는 특징적으로 81 bp 영역이 2 copy로 배열되어 있었다. 각각의 반복서열상의 염기조성에 있어서도 종간 특이성을 나타내었으며, 이러한 control region에서의 염기변이는 연어아과 어류의 표지인자로써 유용하게 사용되어질 수 있으리라 사료되어진다.

Complete Nucleotide Sequence and Organization of the Mitogenome of the Red-Spotted Apollo Butterfly, Parnassius bremeri (Lepidoptera: Papilionidae) and Comparison with Other Lepidopteran Insects

  • The 15,389-bp long complete mitogenome of the endangered red-spotted apollo butterfly, Parnassius bremeri (Lepidoptera: Papilionidae) was determined in this study. The start codon for the COI gene in insects has been extensively discussed, and has long remained a matter of some controversy. Herein, we propose that the CGA (arginine) sequence functions as the start codon for the COI gene in lepidopteran insects, on the basis of complete mitogenome sequences of lepidopteran insects, including P. bremeri, as well as additional sequences of the COI start region from a diverse taxonomic range of lepidopteran species (a total of 53 species from 15 families). In our extensive search for a tRNA-like structure in the A+T-rich region, one $tRNA^{Trp}$-like sequence and one $tRNA^{Leu}(UUR)$-like sequence were detected in the P. bremeri A+T-rich region, and one or more tRNA-like structures were detected in the A+T-rich region of the majority of other sequenced lepidopteran insects, thereby indicating that such features occur frequently in the lepidopteran mitogenomes. Phylogenetic analysis using the concatenated 13 amino acid sequences and nucleotide sequences of PCGs of the four macrolepidopteran superfamilies together with the Tortricoidea and Pyraloidea resulted in the successful recovery of a monophyly of Papilionoidea and a monophyly of Bombycoidea. However, the Geometroidea were unexpectedly identified as a sister group of the Bombycoidea, rather than the Papilionoidea.

고려인삼의 $F_1$ ATPase $\alpha$-Subunit 유전자(atpA)의 구조적 특성 (GTG as a Potential Translation Initiation Godon in Mitochondrial F1 ATPase $\alpha$-Subunit Gene(atpA) of Korean Ginseng)

  • The complete open reading frame (ORF) of o-subunit of the $F_1$ ATP synthase (atPA) in Korean ginseng mitochondria was identified by the sequence similarity with atPA genes in other plant mitochondria. The sequence alignment showed that the common translation initiation codon, ATG, in plant genes was replaced with GTG valid codon in Korean ginseng. The atPA gene from GTG to TGA termination codon was 1524 nucleotides long, and the sequence homology of nucleotides and deduced amino acids revealed high values of 92~97%. A deletion event of 6 nucleotides was observed at the 1468th nucleotide from the GTG in Korean ginseng, in contrast to that at the 1450th in other plants such as pea, common bean, soybean, sugar beet, and radish. An unidentified open reading frame (on7) was observed upstream of atmA ORF. No other ATG as an initiation codon was detected in the region between off and atmA ORF in Korean ginseng, although a pyrimidine cluster "TTTTCTTTT" was located in this region as in Oenothera and maize genes. It could be supposed that GTG codon in atpA gene of Korean ginseng mitochondria would act as an initiation codon as in microbial genes.ial genes.

Mitochondrial Genome of Spirometra theileri Compared with Other Spirometra Species

  • This study was carried out to provide information on the taxonomic classification and analysis of mitochondrial genomes of Spirometra theileri. One strobila of S. theileri was collected from the intestine of an African leopard (Panthera pardus) in the Maswa Game Reserve, Tanzania. The complete mtDNA sequence of S. theileri was 13,685 bp encoding 36 genes including 12 protein genes, 22 tRNAs and 2 rRNAs with absence of atp8. Divergences of 12 protein-coding genes were as follow: 14.9% between S. theileri and S. erinaceieuropaei, 14.7% between S. theileri and S. decipiens, and 14.5% between S. theileri with S. ranarum. Divergences of 12 proteins of S. theileri and S. erinaceieuropaei ranged from 2.3% in cox1 to 15.7% in nad5, while S. theileri varied from S. decipiens and S. ranarum by 1.3% in cox1 to 15.7% in nad3. Phylogenetic relationship of S. theileri with eucestodes inferred using the maximum likelihood and Bayesian inferences exhibited identical tree topologies. A clade composed of S. decipiens and S. ranarum formed a sister species to S. erinaceieuropaei, and S. theileri formed a sister species to all species in this clade. Within the diphyllobothridean clade, Dibothriocephalus, Diphyllobothrium and Spirometra formed a monophyletic group, and sister genera were well supported.

Aspergillus nidulans mtDNA의 자가복제절편 (Autonomously Mitochondrial Replicating Sequence of Aspergillus nidulans)

  • Aspergillus nidulans 의 DNA 로부터 Saccharomyces cerevisiae에서 스스로 복제가능하고, 형질전환율도 삽입벡터에 비해 10\sup 4\ 배정도 높여주는 절편을 분리한 바 있다. A. nidulans에서 ANRI 의 일부를 포함한 pILJ16-4.5는 삽입벡터인 pILJ16보다 170배 정도 높은 형질전환 효율을 보였으며, S.cerevisiae와 마찬가지로 plasmid 상태로 회수가능했다. A.nidulans 페소내에서 2-3 copy 정도로 염색체와는 별개로 존재하는 것으로 나타났으며, 재형질전환능력도 있었다. ANRI은 미토콘드리아의 DNA에서 유래한 절편으로 밝고, ARS 공통절편과 유사한 절편도 11곳에 존재한다. $\Phi$X174와 SV40 DNA에서 gyrase 가 결합하는 부위의 공통편인 YRTGNYNNY도 6곳에 존재하며, ColE1에서 gyrase가 결합하는 b site와 일치하는 절편도 하나 포함하고 있으며, ABF1 결합 부위이 공통절편과 유사한 절푠$TCN_7ACG$ 도 하나 포함하고 있다. 이를 토대로 ANRI은 A.nidulans의 형질전환 후 회수가 가능한 replicating vector 개발에 이용할 수 있다.

Sustained Viral Activity of Epstein-Barr Virus Contributes to Cellular Immortalization of Lymphoblastoid Cell Lines

  • EBV-transformed lymphoblastoid cell lines (LCLs) are used as a resource for human genetic, immunological, and pharmacogenomic studies. We investigated the biological activity of 20 LCL strains during continuous long-term subculture up to a passage number of 160. Out of 20 LCL strains, 17 proliferated up to a passage number of 160, at which point LCLs are generally considered as "immortalized". The other three LCL strains lost the ability to proliferate at an average passage number of 41, during which these LCLs may have undergone cellular crisis. These non-immortal LCL strains exhibited no telomerase activity, decreased EBV gene expression, and a lower copy number of the EBV genome and mitochondrial DNA when compared with immortal LCLs. Thus, this study suggests that sustained EBV viral activity as well as telomerase activity may be required for complete LCL immortalization.
