DNA barcoding of fish diversity from Batanghari River, Jambi, Indonesia

  • Global climate change, followed by an increase in anthropogenic activities in aquatic ecosystems, and species invasions, has resulted in a decline in aquatic organism biodiversity. The Batanghari River, Sumatra's longest river, is polluted by mercury-containing illegal gold mining waste (PETI), industrial pollution, and domestic waste. Several studies have provided evidence suggesting a decline in fish biodiversity within the Batanghari River. However, a comprehensive evaluation of the present status of biodiversity in this river is currently lacking. The species under investigation were identified through various molecular-based identification methods, as well as morphological identification, which involved the use of neighbor-joining (NJ) trees. All collected specimens were initially identified using morphological techniques and subsequently confirmed with molecular barcoding analysis. Morphological and DNA barcoding identification categorized all specimens (1,692) into 36 species, 30 genera and 16 families, representing five orders. A total of 36 DNA barcodes were generated from 30 genera using a 650-bp-long fragment of the mitochondrial cytochrome oxidase subunit I (COI) gene. Based on the Kimura two-parameter model (K2P), The minimum and maximum genetic divergences based on K2P distance were 0.003 and 0.331, respectively, and the average genetic divergence within genera, families, and orders was 0.05, 0.12, 0.16 respectively. In addition, the average interspecific distance was approximately 2.17 times higher than the mean intraspecific distance. Our results showed that the COI barcode enabled accurate fish species identification in the Batanghari River. Furthermore, the present work will establish a comprehensive DNA barcode library for freshwater fishes along Batanghari River and be significantly useful in future efforts to monitor, conserve, and manage fisheries in Indonesia.

Cervus elaphus 종의 sequencing과 BLAST search에 의한 감별 (Identification of Cervus elaphus Species by Sequencing Analysis and BLAST Search)

  • Objectives : Cervus elaphus species are some of the most medicinally important genera in the Oriental medicine. This study was performed to determine if Cenvus elaphus species could be identified by sequencing analysis and to verify Basic Local Alignment Search Tool (BLAST) search, which was used to assess genetic identification. Methods : The DNAs of Cervus elaphus species were extracted, amplified by PCR, and sequenced. The DNAs of Cervus species were identified by BLAST search in website. Results : By BLAST search one of Cervus elaphus species was identified as Cervus elaphussibericus but the other was identified as Cervus elaphus nelsoni. This work showed that identification can efficiently be performed by BLAST search. Conclusion : These results suggest that sequencing following BLAST search might be able to provide the identification of Cervus elaphus species.

Nonlinear Identification of Electronic Brake Pedal Behavior Using Hybrid GMDH and Genetic Algorithm in Brake-By-Wire System

  • In this paper, we represent a nonlinear identification of electronic brake pedal behavior in the brake-by-wire (BBW) system based on hybrid group method of data handling (GMDH) and genetic algorithm (GA). A GMDH is a kind of multi-layer network with a structure that is determined through training and which can express nonlinear dynamics as a mathematical model. The GA is used in the GMDH, enabling each neuron to search for its optimal set of connections with the preceding layer. The results obtained with this hybrid approach were compared with different nonlinear system identification methods. The experimental results showed that the hybrid approach performs better than the other methods in terms of root mean square error (RMSE) and correlation coefficients. The hybrid GMDH/GA approach was effective for modeling and predicting the brake pedal system under random braking conditions.

Identification of IY81149 and Its Metabolites in the Rat Plasma Using the On-Line HPLC/ESI Mass Spectrometry

  • Reversed-phase high-performance liquid chromatography/mass spectrometry (HPLC/MS) with an eletcrospray ionization (ESI) interface was applied to the identification of metabolites of IY81149 in the rat plasma. Fragments obtained using collision-induced dissociation (CID) in both positive and negative modes were utilized to elucidate the structure of metabolites. The eluent from the conventional HPLC column was split and directly introduced into an ESI-mass spectrometer for the identification of the structures. the CID technique allowed the sensitive identification of sulfonyl-IY81149 and hydroxy-IY81149 from the rat plasma.

  • Numerical identification was carried out for an isolate of Streptomyces strain producing the extracellular .betha.-lactamase inhibitor. Fifty taxonbomic unit characters were tested and the data were analyzed numerically using the TAXON program. The isoalte was identified to the majro cluster 5 of Streptomyces and it was best matched to Strepstomyces omiyaensis which is a synonym of Streptomyces exfoliatus. Therefore, it was concluded that the isolate was identified to be a strain (SMF19) of Streptomyces exfoliatus.

  • Rapid, early, accurate detection and identification of the various pathogenic agents associated with the development of biological weapons is critical in preventing loss of life and limiting the impact of these organisms when used against civilian or military targets. The aim of this study was to produce a system for the simple, rapid, accurate and simultaneous detection and identification of Ricin, Botulinum toxin B and Staphylococcal enterotoxin B as a proof of principle for developing field appropriate reverse transcription loop-mediated isothermal amplification systems for the accurate identification of potential biological threats. These systems were designed to facilitate the identification of potential threats even in remote or resource-limited locations.

  • In this study, we structuralized the diagnostic indices used for pattern identification (PI) of stroke, and suggested an AHP method to obtain the weights of PI indices. AHP of the subjects under consistency ratio 0.1 showed that the critical indices for stroke PI consists of 9 for Qi-deficiency, 13 for Phlegm/dampness, 7 for blood stagnation, 12 for Yin-deficiency and 16 for Fire/heat. Furthermore, AHP analysis rendered the weights of indices of each PI that will be useful for oriental medical experts to perform objective PI.

마황 3종 판별을 위한 KASP 마커 개발과 활용 (Development and Utilization of KASP Markers for the Identification of Three Types of Ephedra Herbs)

  • Ephedra herbs are defined as stem of Ephedra sinica , Ephedra intermedia and Ephedra equisetina in the Korean Pharmacopoeia. It is important to use pure herbs to derive the safety and efficacy of herbal medicine. However, the identification of these herbs by conventional taxonomic methods is difficult. Recently, many studies have applied these DNA barcoding for the identification of herbal medicinal species using standard DNA markers. In this study, we report a case study in which the identification of Ephedra species was done by DNA barcoding. For identification of Ephedra species, 17 samples were collected, and a reference DNA barcode library was developed using 6 markers (rbcL, matK, ITS2, ycf1, ycf3, and rpoC2). To develop KASP-SNP markers, we selected 4 markers (ycf1, ycf3, rpl2, and rbcL), which were able to distinguish three Ephedra species. In the result, the specific markers for each of the three Ephedra were clustered into FAM-positive section, whereas non-targeted plants were clustered either HEX-positive or negative section. Therefore, we have developed KASP assay that allow rapid and easy Ephedra species identification using three KASP markers.

A Technique of Parameter Identification via Mean Value and Variance and Its Application to Course Changes of a Ship

  • The technique is reported of identifying parameters in off-line process. The technique demands that closed-loop system consists of a reference and two-degree-of-freedom controllers (TDFC) in real process. A model process is the same as the real process except their parameters. Deviations are differences between the reference and the output of the plant or the model. The technique is based on minimizing identification error between the two deviations. The parameter differences between the plant and the model are characterized of mean value and of variance which are derived from the identification error. Consequently, the algorithm which identifies the unknown plant parameters is shown by minimizing the mean value and the variance, respectively, within double convergence loops. The technique is applied to course change of a ship. The plant deviation at the first trial is shown to occur in replacing the nominal parameters by the default parameters. The plant deviation at the second trial is shown to not occur in replacing the nominal parameters by the identified parameters. Hence, the identification technique is confirmed to be feasible in the real field.
