전장유전체수준 메틸레이션 분석을 통한 두경부암 특이 메틸레이션 바이오마커의 발굴 (Genome-wide Methylation Analysis and Validation of Cancer Specific Biomarker of Head and Neck Cancer)

  • Methylation of CpG islands in the promoter region of genes acts as a significant mechanism of epigenetic gene silencing in head and neck squamous cell carcinoma (HNSCC). DNA methylation markers are particularly advantageous because DNA methylation is an early event in tumorigenesis, and the epigenetic modification, 5-methylcytosine, is a stable mark. In the present study, we assessed the genome-wide preliminary screening and were to identify novel methylation biomarker candidate in HNSCC. Genome-wide methylation analysis was performed on 10 HNSCC tumors using the Methylated DNA Isolation Assay (MeDIA) CpG island microarray. Validation was done using immunohistochemistry using tissue microarray of 135 independent HNSCC tumors. In addition, in vitro proliferation, migration/invasion assays, RT-PCR and immunoblotting were performed to elucidate molecular regulating mechanisms. Our preliminary validation using CpG microarray data set, immunohisto-chemistry for HNSCC tumor tissues and in vitro functional assays revealed that methylation of the Homeobox B5 (HOXB5) and H6 Family Homeobox 2 (HMX2) could be possible novel methylation biomarkers in HNSCC.

Effect of Supplementation of Rice Straw with Leucaena leucocephala and Prosopis cineraria Leaves on Nutrient Utilization by Goats

  • The potential of Leucaena leucocephala and Prosopis cineraria leaves as nitrogen supplements ($16g/kg\;W^{0.75}/d$) to improve the utilization of a basal diet of rice straw by goats was assessed in a feeding trial. Rice straw supplementation with forage oats (Avena sativa) was fed as a control diet. DMI, $g/kgW^{0.75}$ of rice straw by goats receiving Leucaena was significantly (p<0.05) higher followed by Prosopis and oat fodder. The supplementation of Leucaena improved the digestibility coefficient of DM, OM, CP, NDF and ADF nutrient density. Goats on Prosopis or oat fodder supplemented straw responded similarly in terms of nutrient utilization. The intake ($g/kgW^{0.75}$) of DCP, TDN and nitrogen balance of goats were significantly higher (p<0.05) when Leucaena was fed. It is suggested that the Leucaena may be a useful N-supplement in areas where livestock are fed poor quality crop residues.

  • 종의 장거리 산포는 집단의 확산과 집단간 개체의 흐름에 중요한 역할을 한다. 본 연구는 독도에서 발견된 식물을 형태학적 특징과 핵 및 엽록체 DNA의 분자마커를 이용하여 종을 식별한 결과, 참빗살나무 (노박덩굴과)로 확인되었다. 얕은 토양층과 험준한 지형 등 입지적으로 열악한 대양섬인 독도에서 목본의 분포는 의미있는 결과이며, 향후 외부유입종의 지속적인 모니터링이 요구된다.

Chemical Composition and Its Relationship to In vitro Gas Production of Several Tannin Containing Trees and Shrub Leaves

  • The aim of this experiment was to determine the chemical composition of six commonly utilized fodder trees and shrub species in Turkey, namely Glycrrhiza glabra L, Arbutus andrachne, Carpinus betilus, Juniperus communis, Quercus libari L and Pistica lentiscus and its relationship with gas production and estimated parameters when incubated with rumen fluid in vitro. There were significant (p<0.001) differences between leaves in terms of crude protein (CP), acid detergent fiber (ADF), total condensed tannin (TCT), bound condensed tannin (BCT) and soluble condensed tannin (SCT). Crude protein contents ranged from 5.74% (Juniperus communis) to 12.59% (Glycrrhiza glabra L). Acid detergent fiber contents ranged from 25.14% (Glycrrhiza glabra L) to 39.23% (Juniperus communis). Total condensed tannin (TCT) contents of leaves ranged from 4.34% (Quercus libari L) to 20.34% (Juniperus communis). Acid detergent fiber (ADF) and total condensed tannin contents of leaves were negatively correlated with gas productions and some estimated parameters. Potential gas productions (A) of Glycrrhiza glabra L, Arbutus andrachne, Quercus libari L and Pistica lentiscus were significantly (p<0.001) higher than those of Carpinus betilus and Juniperus communis whereas gas production rate (${\mu}_{24}$) of Pistica lentiscus was significantly (p<0.001) higher than the others. Time (h) to produce 50% of total gas pool size ($T_{50}$) of Juniperus communis was significantly (p<0.001) lower than that of Carpinus betilus whereas time (h) to produce 90% of total gas pool size ($T_{90}$) of Juniperus communis was significantly lower than the others except for Pistica lentiscus. The metabolizable energy (ME) contents of leaves ranged from 8.86 to 10.39 MJ $kg^{-1}$ DM. The results obtained in this study suggested that browse species had a significant effect on chemical composition, gas production and estimated parameters of leaves. Leaves from Glycrrhiza glabra L with a considerable amount of CP had a high rank value in terms of ME. Therefore leaves from Glycrrhiza glabra L may have a high potential value for small ruminant animals in terms of rumen and whole digestibility. Leaves from other species studied require protein supplementation when they are the only feed consumed by ruminant animals.

Growth Performance and Caecal Fermentation in Growing Rabbits Fed on Diets Containing Graded Levels of Mulberry (Morus alba) Leaves

  • Growth performance, nutrient digestibility and changes in caecal fermentation pattern was studied on four groups of 8 grower rabbits (soviet chinchilla) each, fed on diets containing 17 to 18% CP and $10.4-11.00MJ\;DE\;kg^{-1}$ feed. The complete diets contained mulberry leaves along with other feed ingredients at 0 (LH), 15 (ML15), 30 (ML30) and 45% (ML45) levels. In LH diet ground lucerne hay was added at 15% of the diet as roughage source. The diets were uniform in other nutritional parameters except the higher amount of hemicellulose (18.7 and 16.5%) in LH and ML15 diets. The performance of grower rabbits was better (p<0.05) on LH and ML15 diets in terms of twelve weeks weight (kg), total gain (g), average daily gain (ADG) and feed efficiency (%). Different levels of mulberry leaves in the diet did not influence the dry matter intake. Digestibility of nutrients for DM, OM, CP, NDF and energy was uniform in all the diets but the digestibility of CF, ADF and cellulose was higher (p<0.01) on ML15, ML30 and ML 45 diets. The hemicellulose digestibility was significantly higher (p<0.01) on LH (44.52%) and ML15 (48.00%) compared to ML30 (33.54%) and ML 45 (39.17%) diets. The nitrogen retention (% of intake) was higher (p<0.05) in LH and ML15 diets than ML30 and ML45 diets. The caecum weight as percent of intestine weight consistently increased (p<0.05) with increasing content of mulberry leaves in diets. Total nitrogen and $NH_3$-N was higher on LH and ML15 diets. It is concluded that incorporation of mulberry leaves can replace Lucerne hay in complete rabbit feed (15% in diet). Even at higher level i.e. 30 and 45% of the diet mulberry leaves based complete feed gave promising results.

태백바람꽃(Anemone pendulisepala, Ranunculaceae)의 분자계통학적 검토 (Molecular Phylogenetic Study of Anemone pendulisepala (Ranunculaceae))

  • 태백바람꽃(Anemone pendulisepala)은 태백산에서 처음 보고된 후, 백두산에서도 발견된 적이 있으며, 회리바람꽃(A. reflexa), 들바람꽃(A. amurensis) 및 꿩의바람꽃(A. raddeana)과 혼생하여 분포하고 있다. 태백바람꽃은 총포엽의 중앙열편의 모양, 총포엽병의 길이, 꽃받침의 정단부, 줄기 내 중심주의 모양에 있어서 이들 세 분류군과 구별된다. 본 연구는 과거 제기되었던 태백바람꽃의 잡종 여부를 확인하고 분류학적 실체를 판단하기 위하여 형태적으로 유사한 회리바람꽃, 들바람꽃과 꿩의바람꽃과 함께 DNA 염기서열(ITS, psba-trnH, rps16, trnLF)을 분석하였다. 분석결과 태백바람꽃은 핵 DNA인 ITS구간에서 회리바람꽃과 동일한 염기서열을 가지며, 들바람꽃, 꿩의바람꽃 순으로 유집되었다. 태백바람꽃은 엽록체 DNA의 rps16구간에서 4개의 염기의 삽입, trnLF구간에서 2개 염기의 차이 및 6개 염기의 삽입에 의해 근연종들로부터 구분되었다. 또한 태백바람꽃은 형태적 특징에 의해 양친종으로 추정되었던 분류군들과 공유하는 염기서열이 없었고, 유전자다형성도 나타내지 않았다. 따라서 태백바람꽃은 독립된 종으로 처리되는 것이 타당하며, 유사종간의 교배종은 아닌 것으로 추정되었다.

팔공산 금붓꽃 계열의 자연 잡종 현상 (Natural hybridization of Iris species in Mt. Palgong-san, Korea)

  • 붓꽃속(Genus Iris)의 금붓꽃계열(Series Chinensis)은 극동아시아에 국한되어 분포하고 있으며 한국에는 총 6분류군이 자생하고 있다. 이는 크게 두 개의 주요 그룹 (각시붓꽃 complex와 금붓꽃 complex)으로 나뉜다. 본 연구에서는 팔공산에서 발견된 잡종추정개체들의 실체와 붓꽃속 금붓꽃계열 분류군간의 계통학적 유연관계를 규명하기 위해 핵 rDNA ITS와 엽록체 matK 유전자의 염기서열을 확보하여 분석하였다. 총 55개체로부터 얻은 106 개 ITS amplicon의 염기서열 및 군외군의 염기서열을 분석한 결과, 금붓꽃계열의 노랑무늬붓꽃, 노랑붓꽃, 금붓꽃 및 잡종추정군은 군외군과 구분되어 유집되었으나, 군내군 사이에서는 높은 다형성 염기서열이 관측되었다. ITS 계통수에서 잡종추정군의 일부는 노랑무늬붓꽃과 하나의 분계조를 나타내었고, 나머지 잡종추정군의 경우는 금붓꽃+노랑붓꽃과 분계조를 형성하였다. 한편 cpDNA의 경우 matK를 제외한 나머지 마커는 금붓꽃과 노랑붓꽃의 차이를 보여주지 못하였다. matK의 NJ 계통수에서 잡종추정군이 금붓꽃과 높은 Bootstrap 값으로 하나의 분계조를 형성하였으며, 염기서열이 일치하였다. 이 결과를 바탕으로 팔공산에서 발견된 잡종추정군의 모계는 금붓꽃이고 부계는 노랑무늬붓꽃이라는 가능성을 제시하였다.

지오센서 네트워크의 다중 공간질의 최적화를 위한 공간질의처리비용 예측 알고리즘 연구 (A Study on Cost Estimation of Spatial Query Processing for Multiple Spatial Query Optimization in GeoSensor Networks)

  • 최근 IoT (Internet of Things) 기술의 발전과 더불어 무선 환경에서 특정 영역에 위치하는 센서노드의 위치-센서정보를 에너지 효율적으로 수집하는 센서 네트워크 기반 공간질의처리에 대한 관심이 크게 증가하고 있다. 그리하여 센서노드에서 공간 필터링을 직접 수행하여 센서노드들 간의 통신 횟수를 감소시켜 에너지 소모를 최소화하는 다양한 공간질의처리 알고리즘 및 분산 공간색인방법들이 제안되어 왔다. 그러나 단일 공간질의처리 최적화에 중점을 두었던 기존 공간색인방법 및 알고리즘들은 IoT 환경에서 다수 사용자에 의하여 요청되는 다중 공간질의를 최적화하여 수행하기에는 한계가 있었다. 이에 본 논문에서는 센서 네트워크에서 다중 공간질의를 에너지 효율적으로 처리할 수 있는 최적화 알고리즘을 제안하고 있다. 제안된 다중 공간질의 최적화 알고리즘은 인접 영역에 주어지는 공간질의들을 통합하여 수행하는 '질의통합' 개념을 기본으로 하고 있다. 최적화 과정에서 질의들의 통합 또는 개별 수행에 대한 판단은 각 수행비용을 예측하여 결정하며, 본 논문에서는 질의처리 비용 예측 방법을 추가적으로 제안하고 있다. 끝으로, 성능평가에서는 GR-tree, SPIX, CPS의 공간색인방법에 대한 비교 실험을 통하여 제안된 알고리즘의 성능 분석결과를 제시하고 있다.

Choristoneura fumiferana Granulovirus p74 Protein, a Highly Conserved Baculoviral Envelope Protein

  • A gene that encodes a homologue to baculoviral p74, an envelope-associated viral structural protein, has been identified and sequenced on the genome of Choristoneura fumiferana granulovirus (ChfuGV). A part of the ChfuGV p74 gene was located on an 8.9 kb BamHI subgenomic fragment using different sets of degenerated primers. These were designed using the results of the protein sequencing of a major 74 kDa structural protein that is associated with the occlusion-derived virus (ODV). The gene has a 1992 nucleotide (nt) open-reading frame (ORF) that encodes a protein with 663 amino acids with a predicted molecular mass of 74,812 Da. Comparative studies revealed the presence of two major conserved regions in the ChfuGV p74 protein. This study also shows that all of the p74 proteins contain two putative transmembrane domains at their C-terminal segments. At the nucleotide sequence level, two late promoter motifs (TAAG and GTAAG) were located upstream of the first ATG of the p74 gene. The gene contained a canonical poly(A) signal, AATAAA, at its 3' non-translated region. A phylogenetic tree for baculoviral p74 was constructed using a maximum parsimony analysis. The phylogenetic estimation demonstrated that ChfuGV p74 is related the closest to those of Cydia pomonella granulovirus (CpGV) and Phthorimaea operculella granulovirus (PhopGV).

Genetic Variation and Species Identification of Thai Boesenbergia (Zingiberaceae) Analyzed by Chloroplast DNA Polymorphism

  • Genetic variation and molecular phylogeny of 22 taxa representing 14 extant species and 3 unidentified taxa of Boesenbergia in Thailand and four outgroup species (Cornukaempferia aurantiflora, Hedychium biflorum, Kaempferia parviflora, and Scaphochlamys rubescens) were examined by sequencing of 3 chloroplast (cp) DNA regions (matK, psbA-trnH and petA-psbJ). Low interspecific genetic divergence (0.25-1.74%) were observed in these investigated taxa. The 50% majority-rule consensus tree constructed from combined chloroplast DNA sequences allocated Boesenbergia in this study into 3 different groups. Using psbA-1F/psbA-3R primers, an insertion of 491 bp was observed in B. petiolata. Restriction analysis of the amplicon (380-410 bp) from the remaining species with Rsa I further differentiated Boesenbergia to 2 groupings; I (B. basispicata, B. longiflora, B. longipes, B. plicata, B. pulcherrima, B. tenuispicata, B. thorelii, B. xiphostachya, Boesenbergia sp.1 and Boesenbergia sp.3; phylogenetic clade A) that possesses a Rsa I restriction site and II (B. curtisii, B. regalis, B. rotunda and Boesenbergia sp.2; phylogenetic clade B and B. siamensis; phylogenetic clade C) that lacks a restriction site of Rsa I. Single nucleotide polymorphism (SNP) and indels found can be unambiguously applied to authenticate specie-origin of all investigated samples and revealed that Boesenbergia sp.1, Boesenbergia sp.2 and B. pulcherrima (Mahidol University, Kanchanaburi), B. cf. pulcherrima1 (Prachuap Khiri Khan) and B. cf. pulcherrima2 (Thong Pha Phum, Kanchanaburi) are B. plicata, B. rotunda and B. pulcherrima, respectively. In addition, molecular data also suggested that Boesenbergia sp.3 should be further differentiated from B. longiflora and regarded as a newly unidentified Boesenbergia species.
