  • It is of importance to integrate several databases to improve its coverage and usage of large amount of biological information produced by diverse biological experiments. In this paper, we proposed a method to integrate the protein interaction databases with various naming schemes. The identifier (ID) mapping methods in the process of integration was also presented.

  • Functional genomics aims at uncovering useful information carried on genome sequences and at using it to understand the mechanisms of biological function. Elucidating the unknown biological functions of new genes based upon the genomics rationales will greatly speed up the extensive understanding of biocatalysis and biodegradation in biological world including microorganisms. DNA microarrays generate a system for the simultaneous measurement of the expression level of thousands of genes in a single hybridization assay. Their data mining (transcriptome) strategy has two categories: differential gene expression and coordinated gene expression. Furthermore, measurement of proteins (proteome) generates information on how the transcribed sequences end up as functional characteristics within the cell, and quantitation of metabolites yields information on how the functional proteins act to produce energy and process substrates (metabolome). Various composite functional genomics databases containing genetic, enzymatic and metabolic information have been developed and will contribute to the understanding of the life blue print and the new discoveries and practices in biocatalysis and biodegradation that could enrich their industrial and environmental applications.

BioCC: An Openfree Hypertext Bio Community Cluster for Biology

  • We present an openfree hypertext (also known as wiki) web cluster called BioCC. BioCC is a novel wiki farm that lets researchers create hundreds of biological web sites. The web sites form an organic information network. The contents of all the sites on the BioCC wiki farm are modifiable by anonymous as well as registered users. This enables biologists with diverse backgrounds to form their own Internet bio-communities. Each community can have custom-made layouts for information, discussion, and knowledge exchange. BioCC aims to form an ever-expanding network of openfree biological knowledge databases used and maintained by biological experts, students, and general users. The philosophy behind BioCC is that the formation of biological knowledge is best achieved by open-minded individuals freely exchanging information. In the near future, the amount of genomic information will have flooded society. BioGG can be an effective and quickly updated knowledge database system. BioCC uses an opensource wiki system called Mediawiki. However, for easier editing, a modified version of Mediawiki, called Biowiki, has been applied. Unlike Mediawiki, Biowiki uses a WYSIWYG (What You See Is What You Get) text editor. BioCC is under a share-alike license called BioLicense (http://biolicense.org).   • 최근 들어, 웹 서비스와 연동을 통해 생체정보 모니터링 서비스를 제공하기 위한 다양한 연구가 시도되고 있다. 의료정보전송 표준인 ISO/IEEE 11073 PHD에서는 ISO/IEEE 11073 에이전트와 ISO/IEEE 11073 매니저간의 생체정보 교환을 위해 비 IP (No-Internet Protocol) 기반의 최적화된 교환 프로토콜인 ISO/IEEE 11073-20601을 정의하고 있다. 이러한 ISO/IEEE 11073-20601을 이용한 비IP 기반의 시스템 구조는 사물인터넷 기반의 원격 생체정보 모니터링 서비스를 제공하는 데 적합하지 않다. 왜냐하면, 사물인터넷 기반 U-헬스케어 서비스에서 원격지의 IP가 탑재된 생체정보 측정 장치들을 관리 및 제어할 수 있는 기능을 지원하기 어렵기 때문이다. 게다가, ISO/IEEE 11073-20601에서 정의하고 있는 ACSE와 CMDISE는 구조적인 복잡도로 인해 구현하기 어렵고 복잡하기 때문에 사물인터넷 기반의 U-헬스케어 서비스를 제공하는데 적합하지 않다. 이러한 기존의 문제점을 해결하기 위해, 본 논문에서는 사물인터넷 기반의 생체정보 모니터링 서비스를 제공하기 위한 사물인터넷의 ISO/IEEE 11073 DIM/REST 기반 생체정보 모니터링 구조를 제안한다. 이를 위해 사물인터넷 기반 생체정보 모니터링 시스템 구조를 설계하였고, ISO/IEEE 11073 에이전트와 ISO/IEEE 11073 매니저간의 ISO/IEEE 11073 DIM/REST 기반의 메시지 교환 프로토콜을 설계하였다. 제안된 시스템 구조의 실현 가능성을 검증하기 위해 서비스 프로토타입을 구현하였다.

  • 본 논문에서는 첫째, 생물자원정보 데이터베이스는 크게 생물종 정보 구축과 종정보를 대상으로 구축되어지는 컨텐트(content) 정보로 나눠 XML(eXtensible Markup Language)을 기반으로 데이터베이스화하는 것이다. 둘째, 분류학자들에 의해 정의된 항목과 국제적인 GSD(Global Species Database) 구축의 메타데이터가 되는 항목들을 중심으로 정보가 구축되어야 하며, 효율적인 지역(Local) 정보의 데이터베이스화를 위하여 컴포넌트(Component) 기반의 입력시스템을 구축하여 제공. 셋째, 정보의 서비스 및 공동활용 체제를 구축하기 위하여 DADI(Data Access and Data Interoperability) 기반의 GRM(gobal Road Map)을 구축의 3단계 과정을 통해 생물자원정보에 대한 데이터베이스를 구축하고 원활한 서비스 체제 구축을 위한 연구를 수행하였다.

Design of Subject-based Community Model by Linkage Heterogeneous Content: Focused on Field of Biological Science

  • Researchers in Korea and elsewhere have carried out a wide variety of important research activities in their respective fields, producing valuable research results. For such diverse research results to be shared and exchanged among researchers working in the same discipline and research subject there needs to be a community environment based on free utilization of information. Against this backdrop, this study seeks to classify and reprocess the reference/factual content owned by the KISTI (Korea Institute of Science and Technology Information), a state-run distributor of information on science and technology, by the different research subjects. It also seeks to develop and provide a community model based on the concepts of open archiving and open access for the researchers specialized in the related fields of research. This community model is developed focusing on the research results from the field of bioscience, where the most extensive studies are currently being conducted. To develop the community model, this study: (a) surveys the current status of the content owned by KISTI; (b) analyzes the patterns and characteristics of biological scientific content among the KISTI-owned content; and (c) designs a web platform where researchers can freely upload/download research results.

환경부 전국자연환경조사사업의 문제점과 개선방안 - 미국의 사례를 중심으로 - (A Study on the Master Plan of Natural Environment Conservation compared with National Biological Survey in USA)

  • The Master Plan of Natural Environment Conservation in Korea by Ministry of Environment has been carried out since 1986. The 2nd 10-year survey started in 1997, and there are three major parts in the Master Plan : First, the basic natural environment survey, second, sites in special features of ecological characteristics such as uninhabitable islands, wetlands, etc, and third, biological species featuring status of habitat, and population dynamics. However the information in the Master Plan is very fragmented and collected data are not so abundant due to insufficient man-power and unsynchronized survey time/season. In this regard this paper examined the similar National Biological Survey in USA and compared the differences with the Master Plan in Korea. The Master Plan in Korea should separate the management zone based on hydrological characteristics, and in each zone we should set a management goal in the long term basis. Secondly the species list is not so meaningful that we must concentrate more on research activities. In each taxonomical group we set up hypotheses and research goals. Thirdly local residents and communities should be involved in research so that enhanced biological diversity should benefit people in areas. Lastly legislation and laws should be reexamined and rectified to provide information to the managers that deals with natural resources, expecially when conflicting with economic matters.

  • 본 연구는 새로운 국가자원인 생물자원에 대한 최근의 국제적인 이슈와 주요국의 정책의지 및 관리 체계 등을 살펴 본 것이다. 그렇지만 논의의 전개를 위해 생물자원과 관련된 이론적인 논의, 역사 등을 먼저 검토하였다. 생물자원과 관련된 최근의 이슈는 지적재산권, 보관과 배송의 안전과 관련된 국제규약의 강화, 생물자원의 생물학적 표준강화, 생물자원센터의 윤리문제 등으로 특징지어진다. 이러한 논의를 바탕으로 본고는 생물자원정책의 방향, 체계 및 내용을 간단히 권고하였다. 특히 범부처적 차원에서의 생물자원의 관리와 확보를 위한 종합 조정과 시스템 구축의 필요성을 강조하였다.

Relationships among a Habitat-Riparian Indexing System (HIS), Water Quality, and Land Coverage: a Case Study in the Main Channel of the Yangsan Stream (South Korea)

  • In this study a total of 27 stream sites, at 1 km intervals, were monitored for simple physicochemical water characteristics, land coverage patterns, and stream environment characteristics using the Habitat-riparian Indexing System (HIS), in the Yangsan Stream. The HIS has been tested in previous research, resulting in some identification of advantages in the application to the stream ecosystems data. Even though reliable stream environment characterization was possible using HIS, there was no information about the application of this tool to present continuity of environmental changes in stream systems. Also the necessity was raised to compare the results of HIS application with land coverage information in order to provide useful information in management strategy development. The monitoring results of this study showed that changes of environmental degradation were well represented by HIS. Especially, stream environment degradation due to construction was relatively well reflected in the HIS monitoring results, and the main causality of Yangsan Stream degradation was expansion of the urbanized area. In addition, there were significant relationships between the HIS scores and land coverage information. Therefore, it is necessary to prepare appropriate options in controlling or managing the expansion of the industrialized areas in this stream basin in order to improve the stream environment. For this purpose, ensemble utilization of HIS results, water quality, and geographical information, resulting in integration with remote sensing processes can be possible.
