PC-Based Hybrid Grid Computing for Huge Biological Data Processing

  • Recently, the amount of genome sequence is increasing rapidly due to advanced computational techniques and experimental tools in the biological area. Sequence comparisons are very useful operations to predict the functions of the genes or proteins. However, it takes too much time to compare long sequence data and there are many research results for fast sequence comparisons. In this paper, we propose a hybrid grid system to improve the performance of the sequence comparisons based on the LanLinux system. Compared with conventional approaches, hybrid grid is easy to construct, maintain, and manage because there is no need to install SWs for every node. As a real experiment, we constructed an orthologous database for 89 prokaryotes just in a week under hybrid grid; note that it requires 33 weeks on a single computer.

Distribution pattern of Pectinatella magnifica (Leidy, 1851), an invasive species, in the Geum River and the Nakdong River, South Korea

  • We conducted a distributional survey of Pectinatella magnifica, an invasive species, in the Geum River and the Nakdong River from July 12 to July 25, 2014. The spacing between the study sites was 10 km along the main channels for the Geum River (n = 12, 120 km) and the Nakdong River (n = 38, 380 km) from the estuarine barrage to upper part of main channel. Pectinatella magnifica was detected along the riparian zone (within 100 m) at each of the study sites. Presence rate of P. magnifica in Geum River and Nakdong River was 25% and 32.6%, respectively. The colony number of P. magnifica at Geum River ($9.5{\pm}3.1colony/m$, n = 3) was over 94 fold higher than that in the Nakdong River ($0.1{\pm}0.1colony/m$, n = 16). The Total length distribution of P. magnifica had a truncated bell shape at each rivers (mean length: $14.0{\pm}1.2cm$ for Geum River (n = 32), and $16.8{\pm}1.4cm$ for Nakdong River (n = 52)). These findings could provide basic information regarding the distribution pattern of P. magnifica in a new invasion area.

Conformation of single polymer molecule in a slot coating flow

  • To satisfy good mechanical and optical properties of polymer-coated film products, it will be indispensable to elucidate the molecular orientation of polymer chains within coating liquids in coating flows. Using hybridized numerical method between computational fluid dynamics (CFD) and Brownian dynamics (BD) simulations can provide the useful information for the better quality control of coated films. Flexible polymer chains, e.g., ${\lambda}$-DNA molecules here, change their conformation according to the flow strength and the flow type. The molecular conformation within the coated film on the web or substrate is quite different, because the polymer chains experience the complicated flow strength and flow types in flow field. Especially in the slot coating flow, these chains are more extended by the extension-like flow field generated in the free surface curvature just beyond the downstream die region. Also, the polymer chain extension beneath the free surface can be affected by the die geometry, e.g., the coating gap, changing flow field.

  • 많은 양의 유전자 정보가 유전공학의 발전과 Genome 프로젝트의 결과로 축적되고 있으며, 이러한 유전자 정보를 체계적으로 관리하고 가시화하기 위한 생물정보학 분야의 연구가 진행되고 있다. 기존의 많은 Genome Browser들이 완성된 형태의 툴로 서비스되고 있다. 이러한 툴들은 다목적의 많은 기능을 포함하고 있어 특정연구를 진행해야하는 연구자들은 너무 많은 정보로부터 원하는 것을 찾기 위해 시간과 노력이 필요하게 된다. 본 논문에서는 특정한 목적의 Gene 가시화 툴을 제작할 수 있는 Component Ware를 제안하고 이를 이용한 진화분석용 가시화 툴을 소개한다.

광간섭 단층 영상기술을 이용한 생체 내 microneedle 삽입 구조 영상 (High-resolution imaging of microneedles in biological tissue with optical coherence tomography)

  • Optical coherence tomography (OCT) allows non-invasive, cross-sectional optical imaging of biological tissue with high spatial resolution and acquisition speed. In principle, it is analogous to ultrasound imaging, but uses near-infrared light instead of ultrasound, measuring the time-delay of back-scattered light from within biological tissue. Compared to ultrasound imaging, it exhibits superior spatial resolution (1~10 um) and high sensitivity. Therefore, OCT has been applied to a wide range of applications such as cellular imaging, ophthalmology and cardiology. Here, we describe a novel application of OCT technology in visualizing microneedles embedded in tissue that is developed to deliver drugs into the dermis without the injection mark in the human skin. Detailed three-dimensional structural images of microneedles and biological tissues were obtained. Examining structural modification of microneedles and tissues during insertion process would enable to evaluate performance of various types of microneedles in situ.

Limnophila crane flies(Diptera: Limoniidae) of Korea

  • This study is based on crane fly specimens collected during an 80-year period (1937-2017) in the Republic of Korea and Democratic People's Republic of Korea, and are in collections maintained at the United States National Museum, Smithsonian Institution, Washington DC, USA; the Snow Entomological Museum, University of Kansas, Lawrence, KS, USA; and the National Institute of Biological Resources, Incheon, South Korea. These crane flies are developing in wet places which usually prevail at lower altitudes, but such areas are often used for agriculture and human settlements, making natural habitats scarce and fragmented. Probably because of that, Limnophila crane flies are rare on the Korean Peninsula and were unnoticed by previous researchers. The genus Limnophila Macquart, 1834 with three species being new record for the Korean Peninsula: L. (Limnophila) japonica Alexander, 1913, L. (L.) pictipennis (Meigen, 1818) and L. (L.) politostriata Alexander, 1934a. General information are presented for each species, such as on genus and subgenus, redescriptions of species based on Korean specimens, illustrations of both sexes, elevation range, period of activity, habitat information, general distribution, and a distribution map for the Korean Peninsula.

New record of Pilaria crane flies(Diptera: Limoniidae) from Korea

  • This study is based on crane fly specimens collected during more than 80 years, starting from 1938 through 2019, in the Republic of Korea and Democratic People's Republic of Korea and are in collections maintained at the United States National Museum, Smithsonian Institution, Washington DC, USA; the Snow Entomological Museum, University of Kansas, Lawrence, KS, USA; and the National Institute of Biological Resources, Incheon, South Korea. Pilaria crane flies are aquatic and semiaquatic, developing in fast running and stagnant water bodies and in wet muddy places at the margins of water pools. Such habitats usually prevail at lower altitudes, but these areas most often are used for agriculture and human settlement, making natural habitats scarce and fragmented. Pilaria crane flies are rare, thus it is not surprising that genus was left unnoticed by previous researchers. The genus Pilaria Sintenis, 1889 with two species P. melanota Alexander, 1922 and P. simulans Savchenko, 1983, is a new record for the Korean Peninsula. We present general information on the genus, redescriptions of species based on Korean specimens, illustrations of both sexes, elevation range, period of activity, habitat information, general distribution, and a distribution map for the Korean Peninsula for each species.

A Review of the Phylogenetic Studies on the Kentish & Snowy Plovers

  • The Kentish Plover (Charadrius alexandrinus ; family Charadriidae; genus Charadrius) is a small bird that moves from continent to continent depending on the season. On the Kentish Plovers, phylogenetic studies have been widely conducted to classify different species or subspecies and to determine the time of speciation. However, the perspectives on the interspecific or intraspecific relationships in the phylogenetic analysis of Kentish Plovers remain debatable. Here, we reviewed the differences between the Kentish and Snowy Plovers (C. nivosus ) in terms of their morphology, ecology, and genetic information. Particularly, their differences in genetic information can be well demonstrated; however, the intraspecies differences in the populations that live in different environments can relatively be poorly explained. We suggest that not only genetic features but also morphological, ecological, and behavioral traits are important when comparing the Kentish Plovers with other species, such as the Snowy Plovers, in phylogenetic studies. Furthermore, we suggest that phylogenetic studies on the subspecies of the Kentish and Snowy Plovers should be conducted for their better identification.
