홍도 관속식물상 재검토 (Re-examination of the vascular plants on Hongdo Island, Korea)

  • 전라남도 신안군에 위치한 홍도의 관속식물상을 연구하였다. 생물다양성 데이터베이스를 통해 과거 홍도 식물상 연구들에서 수집된 표본 검토와 함께, 본인들이 2003년 4월부터 2020년 10월까지 22회에 걸쳐 현지조사를 수행하였다. 과거에 채집된 것과 금번조사 표본을 종합검토한 결과, 홍도의 관속식물은 102과 296속 425종 6아종 41변종으로 총 472분류군의 분포를 확인하였다. 이들 중 111 분류군은 이번 조사에서 새로이 분포가 확인되었으며, 특히 6분류군의 형태적 특징과 생육지를 기록하였다. 또한, 분류학적으로 재검토 및 재동정된 29분류군에 대한 분류학적 주석을 기술하였다. 이번 조사에서 붉은사철란, 수정목, 신안새우난초, 홍도원추리 등 4분류군은 홍도가 국내에서 분포 북한계지임이 밝혀졌다. 한편 흑산도비비추와 홍도서덜취의 분포는 국내에서 홍도와 인근 섬에만 분포가 한정되었다. 이들에 대한 분포도를 기재하였다. 환경부 지정 멸종위기 야생식물은 I급에 나도풍란과 풍란 2분류군, II급에 대흥란, 새깃아재비, 석곡, 신안새우난초, 혹난초 등 5분류군으로 총 7분류군이 확인되었으며, 국립생물자원관에서 발간한 적색자료집에 따른 희귀식물은 11분류군이 확인되었다. 귀화식물은 40분류군이 보고되었다.

들깻잎에서 Triazole계 살균제의 생물학적 반감기와 물리화학적 특성과의 상관관계 (Correlation between physicochemical properties and biological half-life of triazole fungicides in perilla leaf)

  • 들깻잎에 살포된 triazole계 살균제 6종에 대하여 생물학적 반감기를 산출하고 분해 및 소실 속도를 확인하였으며, 통계분석으로 생물학적 반감기와 농약의 물리화학적 특성간의 상관관계를 확인하였다. 확립된 분석법으로 6종 농약의 회수율 시험 결과 84.8-104.9%로 잔류농약분석법 기준을 만족하였다. 들깻잎에 살포한 농약 6종의 생물학적 반감기는 first-order kinetics model으로 산출하였으며, 그 결과 6.4-15.1일로 나타났다. 산출된 생물학적 반감기와 6종의 농약의 물리화학적 특성을 주성분 분석으로 상관성을 확인하였을 때, pKa, Log P 및 생물학적 반감기가 PC1에 영향을 받아 상관성이 있는 것으로 나타났다. Spearman rank-order correlation으로 생물학적 반감기와 물리화학적 특성간의 상관계수를 산출하였을 때, 생물학적 반감기와 pKa는 R2 = -0.928, p <0.01로 나타나, 생물학적 반감기는 pKa와 상관성이 있는 것으로 나타났다.

Mining the Proteome of Fusobacterium nucleatum subsp. nucleatum ATCC 25586 for Potential Therapeutics Discovery: An In Silico Approach

  • The plethora of genome sequence information of bacteria in recent times has ushered in many novel strategies for antibacterial drug discovery and facilitated medical science to take up the challenge of the increasing resistance of pathogenic bacteria to current antibiotics. In this study, we adopted subtractive genomics approach to analyze the whole genome sequence of the Fusobacterium nucleatum, a human oral pathogen having association with colorectal cancer. Our study divulged 1,499 proteins of F. nucleatum, which have no homolog's in human genome. These proteins were subjected to screening further by using the Database of Essential Genes (DEG) that resulted in the identification of 32 vitally important proteins for the bacterium. Subsequent analysis of the identified pivotal proteins, using the Kyoto Encyclopedia of Genes and Genomes (KEGG) Automated Annotation Server (KAAS) resulted in sorting 3 key enzymes of F. nucleatum that may be good candidates as potential drug targets, since they are unique for the bacterium and absent in humans. In addition, we have demonstrated the three dimensional structure of these three proteins. Finally, determination of ligand binding sites of the 2 key proteins as well as screening for functional inhibitors that best fitted with the ligands sites were conducted to discover effective novel therapeutic compounds against F. nucleatum.

PC-Based Hybrid Grid Computing for Huge Biological Data Processing

  • Recently, the amount of genome sequence is increasing rapidly due to advanced computational techniques and experimental tools in the biological area. Sequence comparisons are very useful operations to predict the functions of the genes or proteins. However, it takes too much time to compare long sequence data and there are many research results for fast sequence comparisons. In this paper, we propose a hybrid grid system to improve the performance of the sequence comparisons based on the LanLinux system. Compared with conventional approaches, hybrid grid is easy to construct, maintain, and manage because there is no need to install SWs for every node. As a real experiment, we constructed an orthologous database for 89 prokaryotes just in a week under hybrid grid; note that it requires 33 weeks on a single computer.

  • This paper proposes an fill-factor algorithm that determines embedding parameters which are needed in optimal attractor reconstruction. For reliability test, using this algorithm, we reconstructs the attractor of numerical chaotic data such as Duffing equation, Lorenz equation and Rossler equation whose embedding parameters are known. Also we reconstructs the attractor of experimental data and evaluates correlation dimension. Experimental data used in this paper are 38 ECG data of AHA(American Heart Association) ECG database. For numerical chaotic data, correlation dimension and Lyapunov exponent of reconstructed attractor are very close to those of attractor using original coordinate system.

Pathway and Network Analysis in Glioma with the Partial Least Squares Method

  • Gene expression profiling facilitates the understanding of biological characteristics of gliomas. Previous studies mainly used regression/variance analysis without considering various background biological and environmental factors. The aim of this study was to investigate gene expression differences between grade III and IV gliomas through partial least squares (PLS) based analysis. The expression data set was from the Gene Expression Omnibus database. PLS based analysis was performed with the R statistical software. A total of 1,378 differentially expressed genes were identified. Survival analysis identified four pathways, including Prion diseases, colorectal cancer, CAMs, and PI3K-Akt signaling, which may be related with the prognosis of the patients. Network analysis identified two hub genes, ELAVL1 and FN1, which have been reported to be related with glioma previously. Our results provide new understanding of glioma pathogenesis and prognosis with the hope to offer theoretical support for future therapeutic studies.

Isolation and Physiological Characterization of Bacillus clausii SKAL-16 Isolated from Wastewater

  • An alkaliphilic bacterium, Bacillus clausii SKAL-16, was isolated from soil that had been contaminated with vegetable oil. The optimal pH and general pH range for bacterial growth was 8, and 7 to 10, respectively. The bacterium could grow on tributyrin and glycerol, but could not grow on acetate and butyrate. The SKAL-16 strain excreted butyric acid during growth on tributyrin, and selectively ingested glycerol during growth on a mixture of butyric acid and glycerol. The SKAL-16 generated intracellular lipase, but did not produce esterase and extracellular lipase. The DNA fragment amplified with the chromosomal DNA of SKAL-16 and primers designed on the basis of the esterase-coding gene of Bacillus clausii KSM-KI6 was not identical with the esterase-coding gene contained in the GenBank database. Pyruvate dehydrogenase, isocitrate dehydrogenase, and malate dehydrogenase activities were detected in the cell-free extract (crude enzyme).

Selection of Putative Iron-responsive Elements by Iron Regulatory Protein-2

  • Iron regulatory proteins (IRPs) 1 and 2 bind with equally high affinity to specific RNA stem-loop sequences known as iron-responsive elements (IRE) which mediate the post-transcriptional regulation of many genes of iron metabolism. To study putative IRE-like sequences in RNA transcripts using the IRP-IRE interaction, Eight known genes from database were selected and the RNA binding activity of IRE-like sequences were compared to IRP-2. Among them, the IRE-like sequence in 3'-untranslational region (UTR) of divalent ration transporter-1 (DCT-1) shows a significant RNA binding affinity. This finding predicts that IRE consensus sequence present within 3'-UTR of DCT-1 might confer the regulation by IRP-2.

  • MicroRNAs (miRNAs) are known for their role in mRNA silencing via interference pathways. Repetitive elements (REs) share several characteristics with endogenous precursor miRNAs. In this study, 406 previously identified and 1,494 novel RE-derived miRNAs were sorted from the GENCODE v.19 database using the RepeatMasker program. They were divided into six major types, based on their genomic structure. More novel RE-derived miRNAs were confirmed than identified as RE-derived miRNAs. In conclusion, many miRNAs have not yet been identified, most of which are derived from REs.

  • We have developed the digital polysomnograph system to enhance the manual sleep study. This system is composed of host PC and target board. The host computer is IBM-PC Pentium 133 MHz and the target board is PC31 (processor type: TMS320C31). These two Processors communicate with each other by dualport RAM. Target board acquire 16 channel sleep signals from the Polysomnographic system (GRASS model 78, USA) and digitize them. We used high resolution monitor$(1600{\times}1280)$ to simulate the paper-recording quality of polysomnographic signal. We also implemented the GUI based polysomnographic staging program on the windows environment. Clinicians can score the sleep stage, and edit and mark the event efficiently. Finally it can support making patient database.
