The active site and substrate binding mode of 1-aminocyclopropane-1- carboxylate oxidase of Fuji apple (Malus domesticus L.) determined by site directed mutagenesis and comparative modeling studies

  • Active sites and substrate bindings of 1-aminoxyclopropane-1-carboxylate oxidase (MD-ACO1) catalyzing the oxidative conversion of ACC to ethylene have been determined based on site-directed mutagenesis and comparative modeling methods. Molecular modeling based on the crystal structure of Isopenicillin N synthase (IPNS) provided MD-ACO1 structure. MD-ACO1 protein folds into a compact jelly roll shape, consisting of 9 ${\alpha}$-helices, 10 ${\beta}$-strands and several long loops. The MD-ACO1/ACC/Fe(II)/Ascorbate complex conformation was determined from automated docking program, AUTODOCK. The MD-ACO1/Fell complex model was consistent with well known binding motif information (HIS177-ASP179-HIS234). The cosubstrate, ascorbate is placed between iron binding pocket and Arg244 of MD-ACO1 enzyme, supporting the critical role of Arg244 for generating reaction product. These findings are strongly supported by previous biochemical data as well as site-directed mutagenesis data. The structure of enzyme/substrate suggests the structural mechanism for the biochemical role as well as substrate specificity of MD-ACO1 enzyme.

제주지역에서 사육중인 더러브렛 말 호흡기로부터 분리된 병원성 Streptoccus spp.의 생화학성상 및 약제감수성 양상 (Biochemical characteristics and antimicrobials susceptibility of pathogenic Streptoccus spp. isolated from respiratory tract of Thoroughbred horses in Jeju, Korea)

  • This study carried out to investigate the pathogenic Streptococcus spp. isolated from respiratory tract of Thoroughbred in Jeju province. The specimens were collected from nasal mucosa using a culture swab from 113 Thoroughbred horses. Suspected colonies were selected onto blood and MacConkey agar plate, and identified by standard biochemical properties using Vitek 2 system and PCR method. In this study, we isolated S. equi (n=6), S. zooepidemicus (n=31), S. equisimilis (n=5), S. dysgalactiae (n=2), S. agalctiae (n=1), non identified ${\beta}$-hemolytic Streptococcus spp. (n=1) from Thoroughbred horses. In antimicrobial susceptibility test, it showed a high sensibility in the most of antimicrobial except for neomycin, streptomycin, spectinomycin, erythromycin and clindamycin. These results will provide the basic information to establish control measures for the treatment and prevention of respiratory disease by pathogenic Streptococcus spp. in Thoroughbred horses in Korea.

Biochemical and NMR Characterization of MTH1880 Mutant Proteins for Folding-Unfolding Studies

  • MTH1880 is a hypothetical protein derived from Methanobacterium thermoautotrophicum, thermophilic methanogen. The solution structure determined by NMR spectroscopy showed that it has a novel $\alpha+\beta$-fold with a highly acidic ligand binding pocket. Since MTH1880 maintains its ultra-stable structural characteristics at both high temperature and pressure, it has been considered as an excellent model for studying protein folding. To initiate the structural and folding study of MTH1880 in proving its unusual stability, we performed the site directed mutagenesis and biochemical analysis of MTH1880 mutants. Data from circular dichroism and NMR spectroscopy suggest that the point mutations perturbed the structural stability of protein even though the secondary structure is retained. This study will provide the useful information in understanding the role of participating residues during folding-unfolding process and our result will be used in designing further folding experiments for hyper-thermopile proteins like MTH1880.

Systematic Review of Recent Lipidomics Approaches Toward Inflammatory Bowel Disease

  • Researchers have endeavored to identify the etiology of inflammatory bowel diseases, including Crohn's disease and ulcerative colitis. Though the pathogenesis of inflammatory bowel diseases remains unknown, dysregulation of the immune system in the host gastrointestinal tract is believed to be the major causative factor. Omics is a powerful methodological tool that can reveal biochemical information stored in clinical samples. Lipidomics is a subset of omics that explores the lipid classes associated with inflammation. One objective of the present systematic review was to facilitate the identification of biochemical targets for use in future lipidomic studies on inflammatory bowel diseases. The use of high-resolution mass spectrometry to observe alterations in global lipidomics might help elucidate the immunoregulatory mechanisms involved in inflammatory bowel diseases and discover novel biomarkers for them. Assessment of the characteristics of previous clinical trials on inflammatory bowel diseases could help researchers design and establish patient selection and analytical method criteria for future studies on these conditions. In this study, we curated literature exclusively from four databases and extracted lipidomics-related data from literature, considering criteria. This paper suggests that the lipidomics approach toward research in inflammatory bowel diseases can clarify their pathogenesis and identify clinically valuable biomarkers to predict and monitor their progression.

Classifying Biomedical Literature Providing Protein Function Evidence

  • Because protein is a primary element responsible for biological or biochemical roles in living bodies, protein function is the core and basis information for biomedical studies. However, recent advances in bio technologies have created an explosive increase in the amount of published literature; therefore, biomedical researchers have a hard time finding needed protein function information. In this paper, a classification system for biomedical literature providing protein function evidence is proposed. Note that, despite our best efforts, we have been unable to find previous studies on the proposed issue. To classify papers based on protein function evidence, we should consider whether the main claim of a paper is to assert a protein function. We, therefore, propose two novel features - protein and assertion. Our experimental results show a classification performance with 71.89% precision, 90.0% recall, and a 79.94% F-measure. In addition, to verify the usefulness of the proposed classification system, two case study applications are investigated - information retrieval for protein function and automatic summarization for protein function text. It is shown that the proposed classification system can be successfully applied to these applications.

  • It is well hewn that ultraviolet light(UV) penetrates into the skin depends on the wavelength and causes many biochemical reactions in the skin. The enormous amount of information reveals that UV effects sun-burn, sun-tan and photoaging etc. In addition to these, it is now recognized that UV initiates immuno-suppression, and associated with this, skin cancer. In this review, I tried to illuminate the processes of injurious effects of UV on the skin.

가정방문 영양교육에 의한 공복 혈당 이상 노인의 영양상태 및 혈당 변화 (Effect of Home-visit Nutrition Education for the Elderly with High Fasting Blood Glucose Levels)

  • This study was conducted to evaluate the effects of home-visiting nutrition education for the elderly with high fasting glucose level in an urban community. The study subjects were 40 elderly people, whose information on general characteristics, anthropometric measurement, biochemical indices, nutrition knowledge, nutrition attitude, dietary habit, food intake and nutrient intake were obtained at baseline. The education group received 6 weekly visits of home-visiting nutrition education from 15 March to 25 April 2004. In the baseline-survey, the education group and non-education group showed no differences in their general characteristics, health-related characteristics, anthropometric measurements, biochemical indices, nutrition knowledge, nutrition attitudes, dietary habits, and food and nutrient intake levels. The difference of mean change of nutrition knowledge, nutrition attitude and dietary habit after home-visiting nutrition education had been studied. The nutrition knowledge score increased by 1.4 in the education group; however, those in the non-education group which increased by 0.4, thus, the differences of mean change were statistically significant (p < 0.05). The nutrition attitude score increased by 1.2 in the education group; however, those in the non-education group decreased by 0.4, thus, the differences of mean change were statistically significant (p < 0.01). The dietary habit score increased by 1.7 in the education group; however, those in the non-education group decreased by 2.8, thus, the differences of mean change were statistically significant (p < 0.01). The difference of mean change of anthropometric indices and biochemical indices in education group and the non-education group was not significant. Looking over the zcereals and their products, vegetables, seaweeds, meats and their products, and fish than the non-education group. The MAR increased by 0.06 in the education group; however, that in the non-education group increased by 0.01, thus, the differences of mean change were statistically significant (p < 0.05). The differences of mean change of fasting blood glucose and biochemical indices after home-visiting nutrition education were studied. Fasting blood glucose decreased by 7.6 mg/dL in the education group; however, in the non-education group which increased by 0.4 mg/dL, the difference of mean change was not significant (p = 0.051). The above findings suggest that home visiting nutrition education increases the nutrition knowledge and nutrition attitude, as well as, it is effective to change dietary habits. If the education period is extended, not fasting blood glucose improvement was insignificant, but fasting blood glucose improvement ability could be found by changing dietary habits.

  • Genomic approach produces massive amount of data within a short time period, New high-throughput automatic sequencers can generate over a million nucleotide sequence information overnight. A typical DNA chip experiment produces tens of thousands expression information, not to mention the tens of megabyte image files, These data must be handled automatically by computer and stored in electronic database, Thus there is a need for systematic approach of data collection, processing, and analysis. DNA sequence information is translated into amino acid sequence and is analyzed for key motif related to its biological and/or biochemical function. Functional genomics will play a significant role in identifying novel drug targets and diagnostic markers for serious diseases. As an enabling technology for functional genomics, bioinformatics is in great need worldwide, In Korea, a new functional genomics project has been recently launched and it focuses on identi☞ing genes associated with cancers prevalent in Korea, namely gastric and hepatic cancers, This involves gene discovery by high throughput sequencing of cancer cDNA libraries, gene expression profiling by DNA microarray and proteomics, and SNP profiling in Korea patient population, Our bioinformatics team will support all these activities by collecting, processing and analyzing these data.

  • In a field of oriental medicine, it is necessary to collect systemically clinical data and integrate. Input data items was decided, then categorized by the modules through discussion of the institute and hospitals. Items are information of patient, history, aspects of occurrence, pattern identification, prescriptions of herbal medicine, the results of biochemical serum examination, blood cell count, urine analysis, CT, MRI, Chest PA, EKG etc. Factors in oriental medicine are Sasang constitution, Stroke-Pattern-Identification(china), differentiation of cold and heat syndrome. This tool was constructed by using Microsoft-Access 2000 and Microsoft Visual Basic 6.0. Furthermore this web-based system could be applied to multi-center clinical investigation.

  • 최근 유전체학의 발전, 웨어러블 디바이스의 확산, IT/NT의 발전 등에 따라 방대한 양의 바이오-메디컬 데이터가 생산되고, 이에 따라 빅데이터를 활용한 헬스케어 산업이 급속히 발달하고 있으며, 이와 관련된 빅데이터 기술은 국민의 건강 증대와 건강한 고령 삶을 제공하는 핵심 기술로 급부상하고 있다. 또한, 한의학에 대한 과학적 접근이 진행되면서 한약재 성분의 효능을 검증하고자 하는 다양한 분자 생물학 분야의 연구가 진행되고 있다. 하지만 관련 한약재의 주요 성분과 관련된 생화학적 기작을 손쉽게 검색할 수 있는 시스템이 갖추어져 있지 못한 실정이다. 그래서 본 논문에서는 PubMed로부터 한약재와 관련된 논문들을 수집후, 수집된 논문들에 대한 문헌 분석을 통해 추출된 한약재 관련 화합물, 유전자 그리고 생물학적 상호작용 정보를 저장 및 관리하는 한약재 정보 데이터베이스를 구축했다. 또한, 연구자들에게 구축한 한약재 정보 데이터베이스에 대한 직관적 분석을 제공하기 위해 화합물, 유전자 그리고 생물학적 상호작용 정보간 계층구조를 기반으로 네트워크를 구성 후, 해당 네트워크에 대한 다차원 분석을 제공하는 시스템을 개발했다. 마지막으로, 본 시스템은 향후 다양한 한약재 성분의 효능 및 생물학적 기작을 파악하는데 중요한 도구로 활용될 것으로 기대한다.
