Effects of Solvent Viscosity on Conformational Dynamics of Heme-pocket in Myoglobin and Hemoglobin

  • The influence of solvent viscosity on conformational dynamics of the heme-pocket, a small vacant site near the binding site of myoglobin (Mb) and hemoglobin (Hb), and playing a functionally important role by serving as a station in ligand binding and escape, was studied by probing time-resolved vibrational spectra of CO photodissociated from MbCO and HbCO in $D_2O$, 75 wt% glycerol/$D_2O$, and trehalose at 283 K. Two absorption bands ($B_1$ and $B_2$) of the sample in viscous solvents, arising from CO in the heme pocket, are very similar to those in $D_2O$. Two bands in Mb and Hb under all three solvents exhibit very similar nonexponential spectral evolution ($B_1$ band; blue shifting and broadening, $B_2$ band; narrowing with a negligible shifting), suggesting that in the present experimental time window of 100 ps, the extents of the spectral shift and narrowing is much influenced neither by the viscosity of solvent nor by the quaternary contact of Hb. Spectral evolution can be described by a biexponential function with a fast universal time constant of 0.52 ps and a slow time constant ranging from 13 to 32 ps. For both proteins in all three solvents majority of spectral evolution occurs with the fast universal time constant. The magnitude of the slow rate in the spectral shift of B1 band decreases with increasing solvent viscosity, indicating that it is influenced by global conformational change which is retarded in viscous solvent, thereby serve as a reporter of global conformational change of heme proteins after deligation.

  • The radiation problem for oscillating bodies on the free surface has been formulated by the over-determined Green integral equation, where the boundary condition on the free surface is satisfied by adopting the Kelvin-type Green function and the irregular frequencies are removed by placing additional control points on the free surface surrounded by the body. The B-Spline based higher order panel method is then applied to solve the problem numerically. Because both the body geometry and the potential on the body surface are represented by the B-Splines, that is in polynomials of space parameters, the unknown potential can be determined accurately to the order desired above the constant value. In addition, the potential expressed in B-Spline can be differentiated analytically to get the velocity on the surface without introducing any numerical error. Sample computations are performed for a semispherical body and a rectangular box floating on the free surface for six-degrees of freedom motions. The added mass and damping coefficients are compared with those by the already-validated constant panel method of the same formulation showing strikingly good agreements.

Reflecting and Dielectric Characteristics of $P_2O_5-ZnO\;and\;SiO_2-ZnO-B_2O_3$ Dielectric Systems due to the Contents of $TiO_2$ ($TiO_2$ 함량에 따른 $P_2O_5-ZnO$계와 $SiO_2-ZnO-B_2O_3$계 유전체의 반사 및 유전특성)

  • In this paper, reflectance and the dielectric characteristics for $P_2O_5-ZnO-BaO$ system and $SiO_2-ZnO-B_2O_3$ system have been investigated as a function of contents of $TiO_2$. The reflectance was decreased with increasing the contents of $TiO_2$ and the reflectance of $P_2O_5-ZnO-BaO$ system was lowered than that of $SiO_2-ZnO-B_2O_3$ system. The dielectric constant of $P_2O_5-ZnO-BaO$ system was higher than $SiO_2-ZnO-B_2O_3$ system, and the dielectric constant in the both system was increased with increasing of $TiO_2$ contents. This can be explained as the space charge effects. These results are could be applied to the under plate dielectrics of PDP required high reflective ratio and breakdown strength.

2D-QSAR Analyses on the Binding Affinity Constants of Tetrahydropyrane and Tetrahydrofurane Analogues against Bovine Odorant Binding Protein and Predicted of High Active Molecules (Bovine Ordorant Binding Protein에 대한 Tetrahydropyrane 및 Tetrahydrofurane 유도체들의 결합 친화력 상수에 관한 2D-QSAR 분석과 고활성 분자의 예측)

  • The two dimensional quantitative structure-activity relationships (2D-QSARs) models concerning the binding affinity constants ($p[Od.]_{50}$) between 2-cyclohexyltetrahydropyrane and 2-cyclohexyltetrahydrofurane analogues as substrates, and bovine odorant binding protein (bOBP) as receptor were derived by multiple regression analyses method and discussed. The statistical quality of the optimized 2D-QSAR model (5) was good (r=0.907). From the model, the binding affinity constants ($p[Od.]_{50}$) were dependent upon the optimal value ($(TL)_{opt.}$=2.737) of total lipole (TL) of substrate molecules. Based on these findings, the high active compounds predicted by optimized 2D-QSAR model (5) were 2-(dimethylcyclohexyl)tetrahydropyrane molecule and their isomer molecules. The binding affinity constants regarding bOBP of the tetrahydrofuryl-2-yl family compounds were dependent upon the hydrophobicity (logP) of whole substrate molecules. In any case of porcine odorant-binding proteins (pOBP), the constants were dependent upon the hydrophobicity (${\pi}x={\log}P_X-{\log}P_H$) of substituents (R) in substrate molecules. Also, from the optimal values of hydrophobic constant, the hydrophobicity for bOBP influenced ca. twice time bigger (bOBP>pOBP) than that for pOBP.

Investigation on the phonon behavior of MgB2 films via polarized Raman spectra

  • In this study, we explore the anisotropy of electron-phonon coupling (EPC) constant in epitaxially grown MgB2 films on c-axis oriented Al2O3, examining its correlation with the critical temperature (Tc) and local structural disorder assessed through polarized Raman scattering. Analysis of the polarized Raman spectra reveals angle-dependent variations in the intensity of the phonon spectra. The Raman active mode originating from the boron plane, along with two additional phonon modes from the phonon density of states (PDOS) induced by lattice distortion, was distinctly observed. Persistent impurity scattering, likely attributed to oxygen diffusion, was noted at consistent frequencies across all measurement angles. The EPC values derived from the primary Raman active phonon do not significantly vary with changing observation angles, followed by that the Tc values calculated using the Allen and Dynes formula remain relatively constant across all polarization angles. Although the E2g phonon mode plays a crucial role in the EPC mechanism, the determination of Tc values in MgB2 involves not only electron-E2g coupling but also contributions from other phonon modes.

  • Species-specific polymorphisms in chicken, pheasant, turkey, and quail were identified by cloning and sequencing of the immunoglobulin constant domain (IgLC). A set of species-specific primers were then designed on the basis of polymorphisms in the IgLC between species, as well as two additional sets of primers for the cytochrome b and tapasin genes, for the purpose of species identification. Together, the primers successfully distinguished specific species from chicken by species-specific PCR. This simple but unambiguous method may be used to screen avian inter-species germline chimeras, which are valuable models for the conservation of endangered species.

A Study on the Physical Properties of xB2O3-yBi2O3-zPbO-5SiO2 Glass System (xB2O3 -yBi2O3-zPbO-5SiO2계 유리의 전기적인 특성)

  • The temperature dependence of dielectric constant and electrical conductivity for the BBPS glasses system was studied over a temperature range between $30^{\circ}C$ and $500^{\circ}C$ and at a frequency ranged from $10^3$ Hz to $10^7$ Hz. The dielectric constant ${\varepsilon}$ at room temperature of $xB_2O_3-yBi_2O_3-zPbO-5SiO_2 $ glasses was measured to be 15 at $10^5$ Hz for all samples and found to be almost frequency independent. At the relatively low temperature ranger (<$70^{\circ}C$), the dielectric constant was almost temperature independent and above that it increased with increasing temperature: the rate of increase being different at different frequencies. This behavior could be explained on the basis of the presence of molecular dipoles. The dielectric constant was found to depend on the composition as well as the crystalline phases formed in the glass matrix.

Condenser Characteristics of Dielectric Soil Moisture Sensor (유전율 토양 수분 쎈서의 콘덴서 특성)

  • RC oscillation method was applied to study the condenser characteristics of two metal sticks insulated by vinyl tube and used in the dielectric constant determinations of most soils. Its capacitance as influenced by the contacted ambient materials was measured as relative capacitance of the sensor sticks compared with the standard one on the RC oscillation circuit. According to the equivalent circuit of the sensor stick set, the measured capacitance was composed of a basic capacitance connected in parallel with sensor stick capacitance, which was composed of lineally connected vinyl tube capacitances and the sensing part capacitance. The dielectric constant (U) of the contacted ambient moist soil located in the sensing part around the sticks interrelated with the other parameters as following equation. $$\frac{1}{C-B}=\frac{k}{U}+Z$$ where C is the output total relative capacitance, B is the hidden and fixed basic relative capacitance, k is a constant related with U, and Z is a constant for the insulating vinyl tube capacitances determined by its thickness and dielectric constant. The constant k is determined by the spacing and length of sensor sticks. The Z value is theoretically an invariable constant, but it may become considerably bigger than the determined in lab if air tube is formed on the surface of sensor sticks by some shocks on them after their installation in soil. Due to the unstability of lab Z value, it may be better to revise it after sensor stick's installation in soil and no shaking shocks should be applied on them.

The Decomposition of Leaf Litters of Some Tree Species in Temperate Deciduous Forest in Korea I. Losses in Dry Weight of Leaf Litter

  • Losses in the dry weight of leaf litter from six tree species were studied during 16 months on the forest floor in temperate deciduous forest of Mt. Cheonma in the vicinity of Seoul in Korea by using litter bag method. The decomposition rate of each leaf litter varies with each species. After 16 months elapsed, the leaf litter of Acer pseudo-sieboidianum showed the highest decomposition constant (0.82) as Olson´s decomposition constant, while that of Pinus densiflora showed the lowest decomposition constant (0.33). The decomposition constant of Quercus mongolica, Q. serrata, Betula ermani and Carpinus laxiflora showed 0.43, 0.37, 0.66 and 0.75, respectively. The decomposition constant of leaf litter was considered with temperature and precipitation which accumulated daily during each term of litter bag collection. The decomposition constant of leaf litter showed closely positive correlation with daily accumulative temperature and precipitation. The relationships between decomposition constant and the daily accumulative temperature and precipitation at each period of litter bag collection were analyzed through multi-regression analysis. The correlation coefficients as a result of multi-regression analysis in Q. mongolica, Q. serrata, P densiflora, B. ermani, C. laxiflorais and A. pseudo-sieboldianum were 0.83, 0.81, 0.69, 0.77, 0.77 and 0.62, respectively. The precipitation showed higher effect, about 10 times, on the leaf litter decomposition than the daily accumulative temperature.

Dielectric/piezoelectric Properties of Mn-Doped PMN-PZT with Variations of the Sintering Temperature and Addition of B2O3 (소결온도와 B2O3첨가량에 따른 Mn첨가 PMN-PZT의 유전 및 압전특성의 변화)

  • The additive of low temperature sintering in Mn-doped PMN-PZT known as high piezoelectric materials was studied in this experiment. B$_2$O$_3$ was used for the additive of low temperature sintering. The effects of sintering temperature in dielectric, and piezoelectric properties were investigated with the amounts of B$_2$O$_3$. Sintered density was increased in comparison with no addition and under 2wt% B$_2$O$_3$ and lower sintering temperature than 100$0^{\circ}C$. Therefore, in the low sintering temperature, the densification was improved by the addition of the B$_2$O$_3$. However, the sintering density was lower than that of the main composition in the case of the sintered at over 10$50^{\circ}C$. Dielectric constant with the addition of B$_2$O$_3$ was evaluated. The dielectric constant was 1000 2 wt% of B$_2$O$_3$ and sintered at 100$0^{\circ}C$. Under 2wt% of B$_2$O$_3$, the electromechanical coupling factor and the piezoelectric constant were not so much decreased. The electromechanical coupling factor and the piezoelectric constant were 50% and 300(${\times}$10$^{-12}$ C/N) respectively. The mechanical quality factor was increased with B$_2$O$_3$. The mechanical quality factor was 1700 at 0.5wt% B$_2$O$_3$ and sintered at 110$0^{\circ}C$. Dielectric loss was less than 0.5% regardless of the amount of B$_2$O$_3$.
