Development of SNP marker set for marker-assisted backcrossing (MABC) in cultivating tomato varieties

  • Marker-assisted backcrossing (MABC) is useful for selecting offspring with a highly recovered genetic background for a recurrent parent at early generation unlike rice and other field crops. Molecular marker sets applicable to practical MABC are scarce in vegetable crops including tomatoes. In this study, we used the National Center for Biotechnology Information- short read archive (NCBI-SRA) database that provided the whole genome sequences of 234 tomato accessions and selected 27,680 tag-single nucleotide polymorphisms (tag-SNPs) that can identify haplotypes in the tomato genome. From this SNP dataset, a total of 143 tag-SNPs that have a high polymorphism information content (PIC) value (> 0.3) and are physically evenly distributed on each chromosome were selected as a MABC marker set. This marker set was tested for its polymorphism in each pairwise cross combination constructed with 124 of the 234 tomato accessions, and a relatively high number of SNP markers polymorphic for the cross combination was observed. The reliability of the MABC SNP set was assessed by converting 18 SNPs into Luna probe-based high-resolution melting (HRM) markers and genotyping nine tomato accessions. The results show that the SNP information and HRM marker genotype matched in 98.6% of the experiment data points, indicating that our sequence analysis pipeline for SNP mining worked successfully. The tag-SNP set for the MABC developed in this study can be useful for not only a practical backcrossing program but also for cultivar identification and F1 seed purity test in tomatoes.

마늘 유전자원의 주요 생리적 특성과 RAPD 페턴과의 관련성 (Relationship with major physiological characters and RAPD patterns of garlic (Allium sativum L.) germplasm.)

  • 세계 각지에서 수집된 마늘 유전자원의 주요 생리적 특성과 RAPD 페턴과의 관련성을 검토하기 위하여 분석한 결과는 다음과 같다. 84개의 수집마늘의 생리적 특성들에 의한 다변량 해석의 결과 10개의 품종군으로 구분되어졌고 어느 품종군에도 속하지 않은 계통이 9개였다. 조만성은 주로 중국, 일본, 한국에서 수집된 마늘들에서 조생종마늘이 많았고 유럽원산의 마늘들에서는 만생형 품종이 많았으며 RAPD 마커 WE6 $l_{1,630}$과 상당한 관련을 보였다. 이차생장은 거의 대부분의 마늘들에서 나타나는 경향을 보였으나 동유럽지역 수집종에서 발생율이 높은 경향을 보였고 네팔을 중심으로 한 지역종들은 이차생장이 발생하지 않았다. 인편미분화는 유럽원산의 마늘들에서 많은 발생율을 보였지만 표지인자를 찾기는 어려웠다. 추대성은 RAPD마커 WF70$_{1,400}$에서 벤드가 나타난 마늘은 추대종 마늘이었다. 마늘 임성과 관련 된 RAPD 마커 는 WF64$_{1,400}$이 었으며 임성마늘에서 벤드가 나타났다.

Analysis of genetic diversity and population structure of rice cultivars from Africa, Asia, Europe, South America, and Oceania using SSR markers

  • In this study, 29 simple sequence repeat (SSR) markers were used to analyze the genetic diversity and population structure of 125 rice accessions from 40 different origins in Africa, Asia, Europe, South America, and Oceania. A total of 333 alleles were detected, with an average of 11.5 per locus. The mean values of major allele frequency, expected heterozygosity, and polymorphism information content (PIC) for each SSR locus were 0.39, 0.73, and 0.70, respectively. The highest mean PIC was 0.71 for Asia, followed by 0.66 for Africa, 0.59 for South America, 0.53 for Europe, and 0.47 for Oceania. Model-based structure analysis revealed the presence of five subpopulations, which was basically consistent with clustering based on genetic distance. Some accessions were clearly assigned to a single population in which >70% of their inferred ancestry was derived from one of the model-based populations. In addition, 12 accessions (9.6%) were categorized as having admixed ancestry. The results could be used to understanding the genetic structure of rice cultivars from these regions and to support effective breeding programs to broaden the genetic basis of rice varieties.

Chloroplast DNA Spacers로 분석한 국내 Rubus 재배종의 계통학적 유연관계 (Phylogenic Relationship of Rubus Cultivated in Korea Revealed by Chloroplast DNA Spacers)

  • There is a considerable difference in morphological traits between Bokbunja cultivated in Korea (KCB) and Korea native Rubus coreanus, contrary to the conviction that the cultivated Bokbunja is the domestication of R. coreanus. To infer the phylogenetic relationship of KCB with other Rubus species, we compared the chloroplast DNA spacers of KCB with those of several Rubus species including black raspberry, R. occidentalis. The three chloroplast DNA spacers, atpB~rbcL, trnL~trnF, and trnT~trnL, were amplified using the specific primer pairs and converted to Single Strand Conformational Polymorphism (SSCP) markers. The SSCP makers of the chloroplast DNA spacers showed a considerable variation both within and among Rubus species. In the phylogenetic tree generated by the SSCP markers, KCB accessions were located in the same clade with R. occidentalis, but R. coreanus accessions in the different clade. Also, in the phylogenetic tree by the nucleotide sequences of the chloroplast DNA spacer trnL~trnF, KCB located in the same clade with R. occidentalis but not with R. coreanus. These results suggest that the three KCB accessions share higher similarity with R. occidentalis than with R. coreanus in the three chloroplast DNA spacers.

Evaluation of Bacterial Blight Resistance Using SNP and STS Marker-assisted Selection in Aromatic Rice Germplasm

  • A molecular survey was conducted to identify the presence of the bacterial blight resistance genes (Xa1, Xa4, xa5, xa13 and Xa21) in 86 accessions of aromatic rice obtained from germplasm. The results revealed that the resistance gene Xa4 (32.5%), Xa21 (17%), and xa5 (16%) were widely observed in tested rice germplasm. Among tested rice germplasm, 49 accessions showed the presence of more than one of five R genes, and 37 accessions possessed none of the R gene. TALLi and 05-IRRi-M-46 showed the presence of Xa4, xa5, xa13 and Xa21. Rice race $415{\times}Ir352$ exhibited positive amplicon for the Xa1, Xa4, xa5 and Xa21. Hyangmibyeo1hos, Ir841-85-1-1-2 and Jasmine85 showed the positive amplicon for the Xa1, Xa4 and xa5 genes. Yekywin Yinkya Hmwe and Khao Dawk Mali105 showed the presence of Xa1, Xa4 and Xa21 gene. Masino Basmati showed the presence of xa5, xa13, Xa21 genes. Xa1 and Xa21 genes were noticed in Mihayngbyeo, Tarana Deshi, Mayataung and AZUCENA. Hyangmibyeo2ho, Basmati 6311 and Basmati405 possessed only two R genes such as Xa4 and xa5, and xa5 and xa13, respectively. The evaluation results of bacterial blight resistance genes in aromatic rice germplasm will help in breeding of multi disease resistant varieties.

Morphological and Molecular Characterization of Thamnocalamus falconeri Hook f. ex. Munro

  • The economy of India and so also of many Asian countries depends on bamboos and their uses are not only in domestic items but also in rural housing and raw materials to several industries and germplasm characterization is an important link between the conservation and utilization of plant genetic resources. Classical taxonomic studies of the bamboos are based on floral morphology and growth habit, which can cause problems in identification due to erratic flowering coupled with different biotic agencies and environmental factors. Identification and genetic relationships among accessions of Thamnocalamus falconeri were investigated using morphology and random amplified polymorphic DNAs (RAPD) technique. Analysis started by using 51 vegetative characters and forty two 10-mer primers that allowed us to distinguish different genotypes hailing from different eco- zones of Garhwal Himalayas (India). The selected primers (12) were used for identification and for establishing a profiling system to estimate genetic diversity. A total of 79.33% polymorphism was estimated by using 12 selected primers. The genetic similar analysis was conducted based on binary digits i.e. presence (1) or absence (0) of bands, which revealed a wide range of variability among the species whereas genetic relatedness was quite high based on vegetative characters. Cluster analysis clearly showed two major clusters for both of the markers viz. morphology and RAPD belonging to 10 accessions of T. falconeri. Two major clusters were further divided into minor clusters. Cluster based on RAPD marker showed grouping of accessions of closed locality whereas analogy was reported for vegetative traits. The RAPD technique has the potential for use in species identification and genetic relationships studies of bamboo for breeding program.

  • The production of spring wheat, the major crop in Mongolia, is accounting for 98% of the cultivated area. Collection, conservation and utilization of wheat germplasm resources play an important role in wheat breeding and production in Mongolia. Understanding genetic variability in the existing genebank accessions is important for collection and conservation of wheat germplasms. To determine the genetic diversity and population structure among a representative collection of Mongolian local wheat cultivars and lines, 200 wheat accessions were analyzed with 15 SSR markers distributed throughout the wheat genome. A total of 85 alleles were detected, with 3 to 5 alleles per locus and a mean genetic diversity value of 5.66. The average genetic diversity index was 0.68, with values ranging from 0.37 to 0.80. The 200 Mongolian wheat accessions were divided into two subgroups based on STRUCTURE, un-rooted NJ cluster and principal coordinate analyses. The results from this study will provide important information for future wheat germplasm conservation and improvement programs with Mongolian genebank.

한국 야생잡초 참외의 재배적 특성 (Cultivation Characteristics of Wild Weedy Melons Collected in Korea)

  • 국내 전역에서 수집된 야생 참외 계통 중 1986년에 20계통, 1990년에 16계통에 대해 재배시험결과는 계통간에 초장에 변이가 있었고 잎은 작은 편이었다. 성표현형은 양성웅화동주형 30계통, 자웅동주형 4계통, 양성화주형이 2계통이었다. 주지에서 암꽃착생은 양성화주형을 제외하고는 극히 드물었다. 양성웅화동주형과 자웅동주형은 측지의 제 1, 2절에는 암꽃착생이 현저하였다. 유과에는 모두 고미질이 확인되었다. 숙과의 색은 진황, 황, 연황, 황녹, 유백색이였으며 과중은 매우 작았고 숙과의 감미는 매우 낮았다. 일과당 종자수는 50.6-158.4개로 야생종 및 종족유지의 특징을 보여주고 있었다.

Efficacy of Tissue Culture in Virus Elimination from Caprifig and Female Fig Varieties (Ficus carica L.)

  • Fig mosaic disease (FMD) is a viral disease that spreads in all Tunisian fig (Ficus carica L.) orchards. RT-PCR technique was applied to leaf samples of 29 fig accessions of 15 fig varieties from the fig germplasm collection of High Agronomic Institute (I.S.A) of ChattMariem, to detect viruses associated to FMD. Analysis results show that 65.5% of the accessions (19/29) and 80.0% (12/15) of the fig varieties are infected by FMD-associated viruses. From all fig accessions, 41.4% of them are with single infection (one virus) and 24.1% are with multi-infections (2 virus and more). Viruses infecting fig leaf samples are Fig mosaic virus (FMV) (20.7%), Fig milde-mottle-associated virus (FMMaV) (17.25%), Fig fleck associated virus (FFkaV) (3.45%), and Fig cryptic virus (FCV) (55.17%). A reliable protocol for FCV and FMMaV elimination from 4 local fig varieties Zidi (ZDI), Soltani (SNI), Bither Abiadh (BA), and Assafri (ASF) via in vitro culture of 3 meristem sizes was established and optimized. With this protocol, global sanitation rates of 79.46%, 65.55%, 68.75%, and 70.83% respectively for ZDI, SNI, BA, and ASF are achieved. For all sanitized varieties, the effectiveness of meristem culture for the elimination of FCV and FMMaV viruses was related to meristem size. Meristem size 0.5 mm provides the highest sanitation rates ranging from 70% to 90%.

Genetic diversity analysis of Glycyrrhiza uralensis using 8 novel polymorphic microsatellite markers

  • Licorice plant (Glycyrrhiza spp.) is an important herb, but the major portion of the national demand is imported to Korea because the domestic production base is vulnerable. We performed basic molecular breeding research for domestic cultivation and production. All publicly available G. uralensis EST sequences, which totaled 56,089, were assembled into 4,821 unigenes and examined for microsatellites. Eight polymorphic microsatellite loci were identified and 16 G. uralensis and 6 G. glabra accessions, which were collected from different locations, were genotyped using the microsatellites. Genetic diversity within the accessions was estimated by construction of a dendrogram. The dendrogram was clustered into two groups. The results showed that there is a correlative genetic relationship between species. The microsatellite markers were found to be useful for diversity analysis as they are able to successfully distinguish the Glycyrrhiza accessions.
