Synthesis of Novel 4'α-Phenyl and 5'α-Methyl Branched Carbocyclic Nucleosides

  • This paper describes the racemic and stereoselective synthetic route for a novel 4'$\alpha$-phenyl and 6'$\alpha$-methyl doubly branched carbocyclic nucleosides from an acyclic 2-hydroxy acetophenone. The installation of phenyl group at the 4'-position of carbocyclic nucleoside was successfully accomplished via a sequential [3,3]-sigmatropic rearrangement. The stereoselective introduction of a methyl group in the 6'$\alpha$-position was accomplished by Felkin-Anh controlled alkylation. Bis-vinyl 11 compound was successfully cyclized using a Grubbs’ catalyst II to desired carbocycles. The natural bases (adenine and cytosine) were efficiently coupled using a Pd(0) catalyst. Although all the synthesized compounds were examined for their activity against several viruses such as HIV-1, HSV-1, HSV-2 and HCMV, only cytosine analogues 17 exhibited weak antiviral activity against HCMV.

  • The synthesis of carbocyclic analogues of normal nucleosides has grown exclusively since they have shown potential antiviral and antitumor activities. Radiolabeled cis-1-[4-(hydroxy-methyl)-cyclopent-2-enyl]-5-$[^{124}I]$-iodocytosine (carbocyclic d4IC) and cis-1-[4-(hydroxy-methyl)-cyclopent-2-enyl]-5-(2-$[^{124}I]$iodovinyl)cytosine(carbocyclic d4IVC) were synthesized. The synthetic route employed Pd(0)-catalyzed coupling reaction together with organotin and exchange reaction for radioiodination as key reactions. Carbocyclic $[^{124}I]$d4IC gave more than 75% radiochemical yield with greater than 95% radiochemical purity. Carbocyclic $[^{124}I]$d4IVC gave more than 80% radiochemical yield with greater than 95% radiochemical purity.

Chemical Modification of Extracellular Cytosine Deaminase from Chromobacterium violaceum YK 391

  • Essential amino acids involved in the catalytic role of the extracellular cytosine deaminase from Chromobacterium violaceum YK 391 were determined by chemical modification studies. The enzyme activity required the reduced form of Fe (II) ion, since the enzyme was inhibited by ο-phenanthroline. The enzyme activity was completely inhibited by the chemical modifiers, such as p-chloromercuribenzoate (p-CMB), p-hydroxymercuribenzoate, and chloramine-T at 1 mM each. The enzyme activity was also markedly inhibited by pyridoxal-5'-phosphate, diethyl pyrocarbonate, and phenylmethylsulfonyl fluroride at 1 mM each. The inactivation of the enzyme activity with p-CMB was reversed by a high concentration of cytosine. Furthermore, the inactivation of the enzyme activity with p-CMB was also reactivated by 1 mM dithiothreitol, 1 mM 2-mercaptoethanol, 1 mM cysteine-HCI, 10% ethyl alcohol, and 10% methyl alcohol. These results suggested that cysteine and methionine residues might be located in or near the active site of the enzyme, while lysine, histidine, and serine residues might be indirectly involved in the enzyme activity.

Synthesis and Antiviral Activity Evaluation of 5',5'-Difluoro-2'-methylapiosyl Nucleoside Phosphonic Acid Analogs

  • Racemic synthesis of novel 5',5'-difluoro-2'-methyl-apiose nucleoside phosphonic acid analogs was achieved as potent antiviral agents. Phosphonation was performed by direct displacement of triflate intermediate with diethyl (lithiodifluoromethyl) phosphonate to give the corresponding (${\alpha},{\alpha}$-difluoroalkyl) phosphonate. Condensation successfully proceeded from a glycosyl donor with persilylated bases to yield the nucleoside phosphonate analogs. Deprotection of diethyl phosphonates provided the target nucleoside analogs. An antiviral evaluation of the synthesized compounds against various viruses such as HIV, HSV-1, HSV-2 and HCMV revealed that the pyrimidine analogs (cytosine, uracil, and thymine) have weak anti-HIV or HCMV activity.

  • Conjugation of the methyl group at the fifth carbon of cytosines within the palindromic dinucleotide 5'-CpG-3' sequence (DNA methylation) is the best studied epigenetic mechanism, which acts together with other epigenetic entities: histone modification, chromatin remodeling and microRNAs to shape the chromatin structure of DNA according to its functional state. The cancer genome is frequently characterized by hypermethylation of specific genes concurrently with an overall decrease in the level of 5-methyl cytosine, the pathological implication of which to the cancerous state has been well established. While the latest genome-wide technologies have been applied to classify and interpret the epigenetic layer of gene regulation in the physiological and disease states, the epigenetic testing has also been seriously explored in clinical practice for early detection, refining tumor staging and predicting disease recurrence. This critique reviews the latest research findings on the use of DNA methylation in cancer diagnosis, prognosis and staging/classification.

홀로그램(H) QSAR 방법에 따른 1-(5-methyl-3-phenylisoxazolin-5-yl)methoxy-2-chloro-4-fluorobenzene 유도체들의 Protox 저해 활성에 관한 이해 (Understanding the Protox Inhibition Activity of Novel 1-(5-methyl-3-phenylisoxazolin-5-yl)methoxy-2-chloro-4-fluorobenzene Derivatives Using Holographic Quantitative Structure-Activity Relationship (HQSAR) Methodology)

  • HQSAR 방법으로 일련의 새로운 1-(5-methyl-3-phenylisoxazolin-5-yl)methoxy-2-chloro-4-fluorobenzene 유도체들중 A = 3,4,5,6-tetrahydrophthalimino, B = 3-chloro-4,5,6,7-tetrahydro-2H-indazolyl 및 C = 3,4-dimethylmaleimino 치환체들의 구조 변화에 따른 벼(Orysa sativa L.)와 논피(Echinochloa crus-galli) 뿌리와 줄기부위 사이의 살초활성 관계를 연구하였다. 두 가지 초종의 뿌리와 줄기의 살초활성에 대하여 유도된 4개의 HQSAR 모델들은 예측성, cross-validated $r^2\;_{cv.}$$(q^2\;=\;0.760{\sim}0.924)$, non-cross-validated 상관계수$(r^2\;_{cv.}\;=\;0.868{\sim}0.970)$ 및 PRESS 값$(0.123{\sim}0.261)$에 근거하여 매우 양호한 통계값들을 나타내었다. 유도된 HQSAR 모델들은 벼 보다는 논피에 대하여 양호한 경향을 나타내었으며 CoMFA 모델에 비하여 예측성은 좋았으나$(q^2\;=\;HQSAR\;>\;CoMFA)$ 저해활성과의 상관성은 약간 낮은$(r^2\;=\;HQSAR\;<\;CoMFA)$ 경향이었다. 또한, HQSAR 기여도로부터 논피에 대한 선택적인 살초활성은 2-fluoro-4-chloro-5-alkoxy anilino 및 C-phenyl 고리상 $R_3-$치환기에 의존적임을 알았다.

  • 일련의 새로운 2-(4-chloro-5-(2-chloroallyloxy)-2-fluorophenyl)-3-thioalkoxy-2,3,4,5,6,7-hexahydroisoindol-1-one 유도체들의 hexahydroisoindol-1-one 고리상 C3 원자에 결합된 R-치환기 변화에 따른 논피(Echinochloa crus-galli)에 대한 제초 활성과의 관계를 분자 홀로그램(H) QSAR 방법으로 연구하였다. 제초활성에 관한 HQSAR 모델(I-2)은 양호한 예측성($r^2_{cv.}$ 또는 $q^2=0.714$)과 상관성($r^2_{ncv.}=0.922$)을 나타내었다. 모델(I-2)의 기여도로부터 논피에 대한 기질 분자의 제초활성은 hexahyoisoindol-1-one 고리의 C4-C6 위치와 3-tolylthio group의 ortho-위치 탄소원자 및 meta-methyl group이 활성에 기여하였다.

  • 새로운 1-(5-methyl-3-phenylisoxazolin-5-yl)methoxy-2-chloro-4-fluorobenzene 유도체들의 phenyl 고리에 R-치환기와 치환기가 도입된 A=3,4,5,6-tetrahyophthalimino, B=3-chloro-4,5,6,7-tetrahydro-2H-indazolyl 및 C=3,4-dimethylmaleimino 치환체들에 의한 벼(Orysa sativa L.)와 논피 (Echinochloa crus-galli) 뿌리와 줄기 부위의 살초활성에 관한 3차원 구조-활성관계(3D-QSAR)를 Gasteiger-Huckel 전하를 사용하여 비교 분자장 분석(CoMFA) 방법으로 연구하였다. 두 초종의 뿌리와 줄기의 살초 활성에 대한 4개의 CoMFA 모델들은 46개 화합물로 구성된 training set로부터 유도되었으며 각 모델들은 8개 화합물의 각 test set에 의하여 예측성이 평가되었다. Standard field, indicator field 및 H-bond field를 조합한 조건(SIH)에서 유도된 모델들의 통계결과는 cross-validated $r^2_{cv.}$$(q^2=0.635\sim0.924)$과 non cross-validated, $r^2_{ncv}$ $(0.928\sim0.977)$값 그리고 PRESS 값$(0.091\sim0.156)$에 근거하여 매우 양호한 예측성을 나타내었다. 그리고 살초 활성은 분자의 입체장$(74.3\sim87.4%)$, 정전기장$(10.10\sim18.5%)$ 및 소수성장$(1.10\sim8.30%)$과 높은 상관성을 보였으며 입체장이 살초 활성에 가장 중요한 요소이었다. 이같은 CoMFA 분석 결과로부터, 이종 간 선택적이며 고 활성의 protox 저해제들이 X-치환기의 수식에 의하여 설계될 수 있을 것임을 알았다.

  • 새로운 5-methyl-3-phenylisoxazolin-5-yl)methoxy-2-chloro-4-fluorobenzenes 유도체들의 구조 변화에 의한 벼(Orysa sativa L.)와 논피 (Echinochloa crus-galli) 뿌리와 줄기 부위의 protox 저해활성에 대한 3차원적 구조-활성관계(3D-QSAR)에 근거하여(성낙도, 등 (2004) 한국응용생명화학회지 47(3), 351-356) 비교분자 유사성 지수분석(CoMSIA) 방법으로 연구하였다. 두 초종의 부위별 protox 저해활성에 관한 CoMSIA 모델들은 수소결합 주게장이 제외된 입체장, 정전기장, 소수성장, 수소결합 받게장 등으로 조합된 CoMSIA장과 부가적 설명 인자로서 LUMO 분자 궤도장, 몰라 굴절을(MR) 및 쌍극자 능율(DM) 등이 추가된 조건에서 유도되었다. 방제 대상인 논피에 대한 모델이 벼에 대한 모델보다 양호하였으며 논피에 대한 모델은 cross-validated $r^2\;_{cv.}$$(q^2=0.871{\sim}0.913)$과 non cross-validated $r^2\;_{ncv.}$$(0.936{\sim}0.920)$ 그리고 PRESS 값$(0.255{\sim}0.273)$에 근거하여 매우 좋은 예측성을 나타내었다. 그리고 protox 저해 활성은 분자의 입체장$(5.4{\sim}15.7%)$ 및 소수성장$(68.0{\sim}84.3%)$과 높은 상관성을 보였다. 이같은 CoMSIA 분석결과, 논피에 대한 선택적인 protox 저해활성은 C-phenyl 고리상 ortho-위치가 steric bulky 할수록 클 것으로 예상되었다.

Global DNA Methylation of Porcine Embryos during Preimplantation Development

  • DNA methylation at CpG sites, which is a epigenetic modification, is associated with gene expression without change of DNA sequences. During early mouse embryogenesis, dynamic changes of DNA methylation occur. In this study, DNA methylation patterns of porcine embryos produced in vivo and in vitro were examined at various developmental stages by the immunocytochemical staining method. Interestingly, active demethylation was not observed on the paternal pronucleus of porcine zygotes. However, differences were detected in the passive demethylation process between in vivo and in vitro embryos. There was no change in the DNA methylation state until the blastocyst stage of in vivo embryos, whereas partial demethylation was observed in several blastomeres from a 4 cell stage to a morula stage of in vitro embryos. The whole genome of inner cell mass (ICM) and trophectoderm (TE) cells in porcine blastocysts were evenly methylated without de novo methylation. Our findings demonstrate that genome-wide demethylation does not occur in pig embryos during preimplantation development unlike murine and bovine embryos. It indicates that the machinery regulating epigenetic reprogramming may be different between species.
